  • How to optimize my PageRank calculation?

    - by asmaier
    In the book Programming Collective Intelligence I found the following function to compute the PageRank: def calculatepagerank(self,iterations=20): # clear out the current PageRank tables self.con.execute("drop table if exists pagerank") self.con.execute("create table pagerank(urlid primary key,score)") self.con.execute("create index prankidx on pagerank(urlid)") # initialize every url with a PageRank of 1.0 self.con.execute("insert into pagerank select rowid,1.0 from urllist") self.dbcommit() for i in range(iterations): print "Iteration %d" % i for (urlid,) in self.con.execute("select rowid from urllist"): pr=0.15 # Loop through all the pages that link to this one for (linker,) in self.con.execute("select distinct fromid from link where toid=%d" % urlid): # Get the PageRank of the linker linkingpr=self.con.execute("select score from pagerank where urlid=%d" % linker).fetchone()[0] # Get the total number of links from the linker linkingcount=self.con.execute("select count(*) from link where fromid=%d" % linker).fetchone()[0] pr+=0.85*(linkingpr/linkingcount) self.con.execute("update pagerank set score=%f where urlid=%d" % (pr,urlid)) self.dbcommit() However, this function is very slow, because of all the SQL queries in every iteration >>> import cProfile >>> cProfile.run("crawler.calculatepagerank()") 2262510 function calls in 136.006 CPU seconds Ordered by: standard name ncalls tottime percall cumtime percall filename:lineno(function) 1 0.000 0.000 136.006 136.006 <string>:1(<module>) 1 20.826 20.826 136.006 136.006 searchengine.py:179(calculatepagerank) 21 0.000 0.000 0.528 0.025 searchengine.py:27(dbcommit) 21 0.528 0.025 0.528 0.025 {method 'commit' of 'sqlite3.Connecti 1 0.000 0.000 0.000 0.000 {method 'disable' of '_lsprof.Profiler 1339864 112.602 0.000 112.602 0.000 {method 'execute' of 'sqlite3.Connec 922600 2.050 0.000 2.050 0.000 {method 'fetchone' of 'sqlite3.Cursor' 1 0.000 0.000 0.000 0.000 {range} So I optimized the function and came up with this: def calculatepagerank2(self,iterations=20): # clear out the current PageRank tables self.con.execute("drop table if exists pagerank") self.con.execute("create table pagerank(urlid primary key,score)") self.con.execute("create index prankidx on pagerank(urlid)") # initialize every url with a PageRank of 1.0 self.con.execute("insert into pagerank select rowid,1.0 from urllist") self.dbcommit() inlinks={} numoutlinks={} pagerank={} for (urlid,) in self.con.execute("select rowid from urllist"): inlinks[urlid]=[] numoutlinks[urlid]=0 # Initialize pagerank vector with 1.0 pagerank[urlid]=1.0 # Loop through all the pages that link to this one for (inlink,) in self.con.execute("select distinct fromid from link where toid=%d" % urlid): inlinks[urlid].append(inlink) # get number of outgoing links from a page numoutlinks[urlid]=self.con.execute("select count(*) from link where fromid=%d" % urlid).fetchone()[0] for i in range(iterations): print "Iteration %d" % i for urlid in pagerank: pr=0.15 for link in inlinks[urlid]: linkpr=pagerank[link] linkcount=numoutlinks[link] pr+=0.85*(linkpr/linkcount) pagerank[urlid]=pr for urlid in pagerank: self.con.execute("update pagerank set score=%f where urlid=%d" % (pagerank[urlid],urlid)) self.dbcommit() This function is 20 times faster (but uses a lot more memory for all the temporary dictionaries) because it avoids the unnecessary SQL queries in every iteration: >>> cProfile.run("crawler.calculatepagerank2()") 64802 function calls in 6.950 CPU seconds Ordered by: standard name ncalls tottime percall cumtime percall filename:lineno(function) 1 0.004 0.004 6.950 6.950 <string>:1(<module>) 1 1.004 1.004 6.946 6.946 searchengine.py:207(calculatepagerank2 2 0.000 0.000 0.104 0.052 searchengine.py:27(dbcommit) 23065 0.012 0.000 0.012 0.000 {meth 'append' of 'list' objects} 2 0.104 0.052 0.104 0.052 {meth 'commit' of 'sqlite3.Connection 1 0.000 0.000 0.000 0.000 {meth 'disable' of '_lsprof.Profiler' 31298 5.809 0.000 5.809 0.000 {meth 'execute' of 'sqlite3.Connectio 10431 0.018 0.000 0.018 0.000 {method 'fetchone' of 'sqlite3.Cursor' 1 0.000 0.000 0.000 0.000 {range} But is it possible to further reduce the number of SQL queries to speed up the function even more?

  • MongoDB vs. Redis vs. Cassandra for a fast-write, temporary row storage solution

    - by Mark Bao
    Hi there, I'm building a system that tracks and verifies ad impressions and clicks. This means that there are a lot of insert commands (about 90/second average, peaking at 250) and some read operations, but the focus is on performance and making it blazing-fast. The system is currently on MongoDB, but I've been introduced to Cassandra and Redis since then. Would it be a good idea to go to one of these two solutions, rather than stay on MongoDB? Why or why not? Thank you

  • Nhibernate: One-To-Many mapping problem - Cannot cascade delete without inverse. Set NULL error

    - by KnaveT
    Hi, I have the current scenario whereby an Article has only 1 Outcome each. Each Article may or may not have an Outcome. In theory, this is a one-to-one mapping, but since NHibernate does not really support one-to-one, I used a One-To-Many to substitute. My Primary Key on the child table is actually the ArticleID (FK). So I have the following setup: Classes public class Article { public virtual Int32 ID { get;set;} private ICollection<ArticleOutcome> _Outcomes {get;set;} public virtual ArticleOutcome Outcome { get { if( this._Outcomes !=null && this._Outcomes.Count > 0 ) return this._Outcomes.First(); return null; } set { if( value == null ) { if( this._Outcomes !=null && this._Outcomes.Count > 0 ) this._Outcomes.Clear(); } else { if( this._Outcomes == null ) this._Outcomes = new HashSet<ArticleOutcome>(); else if ( this._Outcomes.Count >= 1 ) this._Outcomes.Clear(); this._Outcomes.Add( value ); } } } } public class ArticleOutcome { public virtual Int32 ID { get;set; } public virtual Article ParentArticle { get;set;} } Mappings public class ArticleMap : ClassMap<Article> { public ArticleMap() { this.Id( x=> x.ID ).GeneratedBy.Identity(); this.HasMany<ArticleOutcome>( Reveal.Property<Article>("_Outcomes") ) .AsSet().KeyColumn("ArticleID") .Cascade.AllDeleteOrphan() //Cascade.All() doesn't work too. .LazyLoad() .Fetch.Select(); } } public class ArticleOutcomeMap : ClassMap<ArticleOutcome> { public ArticleOutcomeMap(){ this.Id( x=> x.ID, "ArticleID").GeneratedBy.Foreign("ParentArticle"); this.HasOne( x=> x.ParentArticle ).Constrained (); //This do not work also. //this.References( x=> x.ParentArticle, "ArticleID" ).Not.Nullable(); } } Now my problem is this: It works when I do an insert/update of the Outcome. e.g. var article = new Article(); article.Outcome = new ArticleOutcome { xxx = "something" }; session.Save( article ); However, I encounter SQL errors when attempting to delete via the Article itself. var article = session.Get( 123 ); session.Delete( article ); //throws SQL error. The error is something to the like of Cannot insert NULL into ArticleID in ArticleOutcome table. The deletion works if I place Inverse() to the Article's HasMany() mapping, but insertion will fail. Does anyone have a solution for this? Or do I really have to add a surrogate key to the ArticleOutcome table?

  • PHP SASL(PECL) sasl_server_init(app) works with CLI but not with ApacheModule

    - by ZokRadonh
    I have written a simple auth script so that Webusers can type in their username and password and my PHP script verifies them by SASL. The SASL Library is initialized by php function sasl_server_init("phpfoo"). So phpfoo.conf in /etc/sasl2/ is used. phpfoo.conf: pwcheck_method: saslauthd mech_list: PLAIN LOGIN log_level: 9 So the SASL library now tries to connect to saslauthd process by socket. saslauthd command line looks like this: /usr/sbin/saslauthd -r -V -a pam -n 5 So saslauthd uses PAM to authenticate. In the php script I have created sasl connection by sasl_server_new("php", null, "myRealm"); The first argument is the servicename. So PAM uses the file /etc/pam.d/php to see for further authentication information. /etc/pam.d/php: auth required pam_mysql.so try_first_pass=0 config_file=/etc/pam.d/mysqlconf.nss account required pam_permit.so session required pam_permit.so mysqlconf.nss has all information that is needed for a useful MySQL Query to user table. All of this works perfectly when I run the script by command line. php ssasl.php But when I call the same script via webbrowser(php apache module) I get an -20 return code (SASL_NOUSER). In /var/log/messages there is May 18 15:27:12 hostname httpd2-prefork: unable to open Berkeley db /etc/sasldb2: No such file or directory I do not have anything with a Berkeley db for authentication with SASL. I think authentication using /etc/sasldb2 is the default setting. In my opinion it does not read my phpfoo.conf file. For some reason the php-apache-module ignores the parameter in sasl_server_init("phpfoo"). My first thought was that there is a permission issue. So back in shell: su -s /bin/bash wwwrun php ssasl.php "Authentication successful". - No file-permission issue. In the source of the sasl-php-extension we can find: PHP_FUNCTION(sasl_server_init) { char *name; int name_len; if (zend_parse_parameters(1 TSRMLS_CC, "s", &name, &name_len) == FAILURE) { return; } if (sasl_server_init(NULL, name) != SASL_OK) { RETURN_FALSE; } RETURN_TRUE; } This is a simple pass through of the string. Are there any differences between the PHP CLI and PHP ApacheModule version that I am not aware of? Anyway, there are some interesting log entries when I run PHP in CLI mode: May 18 15:44:48 hostname php: SQL engine 'mysql' not supported May 18 15:44:48 hostname php: auxpropfunc error no mechanism available May 18 15:44:48 hostname php: _sasl_plugin_load failed on sasl_auxprop_plug_init for plugin: sqlite May 18 15:44:48 hostname php: sql_select option missing May 18 15:44:48 hostname php: auxpropfunc error no mechanism available May 18 15:44:48 hostname php: _sasl_plugin_load failed on sasl_auxprop_plug_init for plugin: sql Those lines are followed by lines of saslauthd and PAM which results in authentication success.(I do not get any of them in ApacheModule mode) Looks like that he is trying auxprop pwcheck before saslauthd. I have no other .conf file in /etc/sasl2. When I change the parameter of sasl_server_init to something other then I get the same error in CLI mode as in ApacheModule mode.

  • How to avoid using duplicate savepoint names in nested transactions in nested stored procs?

    - by Gary McGill
    I have a pattern that I almost always follow, where if I need to wrap up an operation in a transaction, I do this: BEGIN TRANSACTION SAVE TRANSACTION TX -- Stuff IF @error <> 0 ROLLBACK TRANSACTION TX COMMIT TRANSACTION That's served me well enough in the past, but after years of using this pattern (and copy-pasting the above code), I've suddenly discovered a flaw which comes as a complete shock. Quite often, I'll have a stored procedure calling other stored procedures, all of which use this same pattern. What I've discovered (to my cost) is that because I'm using the same savepoint name everywhere, I can get into a situation where my outer transaction is partially committed - precisely the opposite of the atomicity that I'm trying to achieve. I've put together an example that exhibits the problem. This is a single batch (no nested stored procs), and so it looks a little odd in that you probably wouldn't use the same savepoint name twice in the same batch, but my real-world scenario would be too confusing to post. CREATE TABLE Test (test INTEGER NOT NULL) BEGIN TRAN SAVE TRAN TX BEGIN TRAN SAVE TRAN TX INSERT INTO Test(test) VALUES (1) COMMIT TRAN TX BEGIN TRAN SAVE TRAN TX INSERT INTO Test(test) VALUES (2) COMMIT TRAN TX DELETE FROM Test ROLLBACK TRAN TX COMMIT TRAN TX SELECT * FROM Test DROP TABLE Test When I execute this, it lists one record, with value "1". In other words, even though I rolled back my outer transaction, a record was added to the table. What's happening is that the ROLLBACK TRANSACTION TX at the outer level is rolling back as far as the last SAVE TRANSACTION TX at the inner level. Now that I write this all out, I can see the logic behind it: the server is looking back through the log file, treating it as a linear stream of transactions; it doesn't understand the nesting/hierarchy implied by either the nesting of the transactions (or, in my real-world scenario, by the calls to other stored procedures). So, clearly, I need to start using unique savepoint names instead of blindly using "TX" everywhere. But - and this is where I finally get to the point - is there a way to do this in a copy-pastable way so that I can still use the same code everywhere? Can I auto-generate the savepoint name on the fly somehow? Is there a convention or best-practice for doing this sort of thing? It's not exactly hard to come up with a unique name every time you start a transaction (could base it off the SP name, or somesuch), but I do worry that eventually there would be a conflict - and you wouldn't know about it because rather than causing an error it just silently destroys your data... :-(

Internal error occurred while creating dependency graph: *** -[NSCFArray initWithObjects:count:]: attempt to insert nil object at objects[10] This happens when I try to build with "iPhone Device 3.x" selected. However, if I select "iPhone Simulator 3.x", everything is fine.
