JQuery throwing 404 in a wordpress installation

Everything was working fine until a while ago. I remember I upgraded my theme to a newer version, and also upgraded wordpress to 2.9.1. Now the jquery that comes with wordpress throws a 404 error and it cannot be found. I can't figure out why, the files are there.
