  • Best practices on using URIs as parameter value in REST calls.

    I am designing a REST API where some resources can be filtered through query parameters. In some cases, these filter values would be resources from the same REST API. This makes for longish and pretty unreadable URIs. While this is not too much of a problem in itself because the URIs are meant to be created and manipulated programmatically, it makes for some painful debugging. I was thinking of allowing shortcuts to URIs used as filter values and I wonder if this is allowed according to the REST architecture and if there are any best practices. For example: I have a resource that gets me Java classes. Then the following request would give me all Java classes: GET http://example.org/api/v1/class Suppose I want all subclasses of the Collection Java class, then I would use the following request: GET http://example.org/api/v1/class?has-supertype=http://example.org/api/v1/class/collection That request would return me Vector, ArrayList and all other subclasses of the Collection Java class. That URI is quite long though. I could already shorten it by allowing hs as an alias for has-supertype. This would give me: GET http://example.org/api/v1/class?hs=http://example.org/api/v1/class/collection Another way to allow shorter URIs would be to allow aliases for URI prefixes. For example, I could define class as an alias for the URI prefix http://example.org/api/v1/class/. Which would give me the following possibility: GET http://example.org/api/v1/class?hs=class:collection Another possibility would be to remove the class alias entirely and always prefix the parameter value with http://example.org/api/v1/class/ as this is the only thing I would support. This would turn the request for all subtypes of Collection into: GET http://example.org/api/v1/class?hs=collection Do these "simplifications" of the original request URI still conform to the principles of a REST architecture? Or did I just go off the deep end?

  • List of objects or parallel arrays of properties?

    The question is, basically: what would be more preferable, both performance-wise and design-wise - to have a list of objects of a Python class or to have several lists of numerical properties? I am writing some sort of a scientific simulation which involves a rather large system of interacting particles. For simplicity, let's say we have a set of balls bouncing inside a box so each ball has a number of numerical properties, like x-y-z-coordinates, diameter, mass, velocity vector and so on. How to store the system better? Two major options I can think of are: to make a class "Ball" with those properties and some methods, then store a list of objects of the class, e. g. [b1, b2, b3, ...bn, ...], where for each bn we can access bn.x, bn.y, bn.mass and so on; to make an array of numbers for each property, then for each i-th "ball" we can access it's 'x' coordinate as xs[i], 'y' coordinate as ys[i], 'mass' as masses[i] and so on; To me it seems that the first option represents a better design. The second option looks somewhat uglier, but might be better in terms of performance, and it could be easier to use it with numpy and scipy, which I try to use as much as I can. I am still not sure if Python will be fast enough, so it may be necessary to rewrite it in C++ or something, after initial prototyping in Python. Would the choice of data representation be different for C/C++? What about a hybrid approach, e.g. Python with C++ extension?

  • Solving problems involving more complex data structures with CUDA

    So I read a bit about CUDA and GPU programming. I noticed a few things such that access to global memory is slow (therefore shared memory should be used) and that the execution path of threads in a warp should not diverge. I also looked at the (dense) matrix multiplication example, described in the programmers manual and the nbody problem. And the trick with the implementation seems to be the same: Arrange the calculation in a grid (which it already is in case of the matrix mul); then subdivide the grid into smaller tiles; fetch the tiles into shared memory and let the threads calculate as long as possible, until it needs to reload data from the global memory into shared memory. In case of the nbody problem the calculation for each body-body interaction is exactly the same (page 682): bodyBodyInteraction(float4 bi, float4 bj, float3 ai) It takes two bodies and an acceleration vectors. The body vector has four components it's position and the weight. When reading the paper, the calculation is understood easily. But what is if we have a more complex object, with a dynamic data structure? For now just assume that we have an object (similar to the body object presented in the paper) which has a list of other objects attached and the number of objects attached is different in each thread. How could I implement that without having the execution paths of the threads to diverge? I'm also looking for literature which explains how different algorithms involving more complex data structures can be effectively implemented in CUDA.

  • How Can I Generate Equivalent Output Using the CryptoAPI and the .NET Encryption (TripleDESCryptoSer

    I have some C#/.NET code that encrypts and decrypts data using TripleDES encryption. It sticks to the sample code provided at MSDN pretty closely. The encryption piece looks like the following: TripleDESCryptoServiceProvider _desProvider = new TripleDESCryptoServiceProvider(); //bytes for key and initialization vector //keyBytes is 24 bytes of stuff, vectorBytes is 8 bytes of stuff byte[] keyBytes; byte[] vectorBytes; FileStream fStream = File.Open(locationOfFile, FileMode.Create, FileAccess.Write); CryptoStream cStream = new CryptoStream(fStream, _desProvider.CreateEncryptor(keyBytes, vectorBytes), CryptoStreamMode.Write); BinaryWriter bWriter = new BinaryWriter(cStream); //write out encrypted data //raw data is a few bytes of binary information byte[] rawData; bWriter.Write(rawData); With encrypting and decrypting in C#, this all works like a charm. The problem is I need to write a small Win32 utility that will duplicate the encryption above. I have tried several methods using the CryptoAPI, and I simply do not get output that the .NET piece can decrypt, no matter what I do. Can someone please tell me what the equivalent C++ code is that will produce the same output? I am not certain just what methods of the CryptoAPI the .NET functions use to encrypt the data. What options are used, and what method of generating the key is used? Before someone suggests that I just write it in C# anyway, or create some common library bridge for them, those options are unfortunately off the table. It really has to work in Win32 with .NET and without using a DLL. I have some leeway in changing the C# code. I apologize in advance if this is bone-headed, as I am new to encryption.

  • ExecutorService - scaling

    I am trying to write a program in Java using ExecutorService and it's function invokeAll. My question is: does the invokeAll functions solve the tasks simultaneously? I mean, if i have two processors, there will be two workers in the same time? Because a can't make it to scale correct. It takes the same time to complete the problem if i give newFixedThreadPool(2) or 1. List<Future<PartialSolution>> list = new ArrayList<Future<PartialSolution>>(); Collection<Callable<PartialSolution>> tasks = new ArrayList<Callable<PartialSolution>>(); for(PartialSolution ps : wp) { tasks.add(new Map(ps, keyWords)); } list = executor.invokeAll(tasks); Map is a class that implements Callable and wp is a vector of Partial Solutions, a class that holds some informations in different times. What is interesting, if the stack implementation was not a template, then the compiler would accept the code as it is.

  • Neural Network with softmax activation

    This is more or less a research project for a course, and my understanding of NN is very/fairly limited, so please be patient :) ============== I am currently in the process of building a neural network that attempts to examine an input dataset and output the probability/likelihood of each classification (there are 5 different classifications). Naturally, the sum of all output nodes should add up to 1. Currently, I have two layers, and I set the hidden layer to contain 10 nodes. I came up with two different types of implementations 1) Logistic sigmoid for hidden layer activation, softmax for output activation 2) Softmax for both hidden layer and output activation I am using gradient descent to find local maximums in order to adjust the hidden nodes' weights and the output nodes' weights. I am certain in that I have this correct for sigmoid. I am less certain with softmax (or whether I can use gradient descent at all), after a bit of researching, I couldn't find the answer and decided to compute the derivative myself and obtained softmax'(x) = softmax(x) - softmax(x)^2 (this returns an column vector of size n). I have also looked into the MATLAB NN toolkit, the derivative of softmax provided by the toolkit returned a square matrix of size nxn, where the diagonal coincides with the softmax'(x) that I calculated by hand; and I am not sure how to interpret the output matrix. I ran each implementation with a learning rate of 0.001 and 1000 iterations of back propagation. However, my NN returns 0.2 (an even distribution) for all five output nodes, for any subset of the input dataset. My conclusions: o I am fairly certain that my gradient of descent is incorrectly done, but I have no idea how to fix this. o Perhaps I am not using enough hidden nodes o Perhaps I should increase the number of layers Any help would be greatly appreciated!   • Linking AS code to symbols defined in an external SWC?

    (apologies ahead of time, I only really know Flash; my Flex experience is basically nil. There may be a very standard and obvious workflow solution that Flex people know about) I have a number of UI elements that are graphically quite complex (they're not components, they're just Sprites). Since it takes a long time to compile them, I've been trying to move them into an external .swc. However, I want to associate some code with these classes, but I don't want to have to recompile the graphical assets every time I make a code change. At the moment I have it set up like this: UI elements are created in a separate FLA and exported to a SWC. In my primary FLA, I have actionscript classes that extend each of the graphical assets in the SWC. For example: external.swc: (some symbol defined in the Library and exported for actionscript in frame 1) class: com.foo.WidgetGraphic base: flash.display.Sprite main.fla: Widget.as: package com.foo { public class Widget extends WidgetGraphic { ... } } This works, but is time-consuming and prone to error. I'd rather be able to avoid having to inherit from each graphical asset, and just define them directly. Is there a better way to do what I'm trying to accomplish? Note: the main concern here is compile time. I don't have any movies or audio or fonts, just a lot of vector art assets that appear to be slowing down my compilation time significantly. When I'm debugging I'm only making code changes, and would rather not have to keep recompiling the art...

  • Alternative to as3isolib?

    Hi everyone, I've been working on a Flash game that involves an isometric space. I've been using as3isolib for a while now, and I'm less than impressed with how easy it is to use. Whether I'm approaching it the wrong way or it's just not that great to use is a question for another post. Anyways, I've been thinking of a different way to approach the problem of isometric positions, and I think I've got an idea that might work. Essentially, each object that is to be rendered to the iso-space maintains a 3-coordinate position. Those items are then registered with a camera that projects that 3-coordinate position to a 2-coordinate point on the screen according to the math on this Wikipedia article. Then, the MovieClip is added to the stage (or to the camera's MovieClip, perhaps) at that point, and at a child index of the point's y-value. That way, I figure objects that are closer to the camera will be "above" the objects further away, and will get rendered over them. So my question, then, is two-fold: Do you think this idea will work the way I think it will? Are there any existing 3D matrix/vector packages that I should look at? I know there's a Matrix3 class in Flex 3, but we're not using Flex for this game. Thanks!

  • How can I catch an invalid fgetpos call as a C++ exception on Windows?

    In Visual C++ 2008, I want to "catch" an exception generated as shown here: try { int foo = 20; ::fgetpos(0, (fpos_t*)&foo); } //... Here are adjustments I've made to attempt a successful catch: SEH is activated (/eha) I've added a catch(...) I've added a _set_se_translator vector. I've added/adjusted to SEH syntax: __try / __except(EXCEPTION_EXECUTE_HANDLER) In short, I've tried "everything in the book" and I still can't catch the exception. If I replace the call to ::fgetpos with int hey = foo / 0 then suddenly all of the above techniques work as expected. So the exception I'm dealing with from ::fgetpos is somehow "extra special." Can someone explain why this ::fgetpos error seems uncatchable, and how to work around it? update When executed in the VS IDE, the output window doesn't name an exception. All it says is this: Microsoft Visual Studio C Runtime Library has detected a fatal error in MyProgram.exe. Not very helpful. When I run the console app from the command line, I get a crash dialogue.   • Rotate a feature Image in Open Layers - Javascript variable from JSON.

    I have an open layers map. It adds and removes my "imageFeature" every 10secs or so. I have a JSON feed that gives me the rotation that I need, I have a request to get that rotation and set it as a variable of rotationv. Everything works but the fact when the image is recreated it does not update the rotation. My code is as follows: JSON request: var rotationv = (function () { rotationv = null; $.ajax({ 'async': false, 'global': true, 'url': urldefault, 'dataType': "json", 'success': function (data) { rotationv = data.rotation; } }); return rotationv })(); Creating image feature: imageFeature = new OpenLayers.Feature.Vector( new OpenLayers.Geometry.Point(mylon, mylat), { rotation: rotationv } ); The image is set in the styling elsewhere. Why does this not rotate my image? Debugging with firebug I now notice that "rotationv" is updating as per it should be. But when the point is destroyed then added again it does not apply the new rotation... Add: I realised that the "image" is applied as per the layer. So I need to figure out how to re apply the stylemap to the layer so it will trigger the "update" on the page. //redefine layer 2 so it can be updated// //test.js is just a 0.0 testref// var layer2 = new OpenLayers.Layer.GML("Layer 2", "test.js", { format: OpenLayers.Format.GeoJSON, styleMap: styleMap }); But even if I add the above into my function still no luck.   • Code bacteria: evolving mathematical behavior

    It would not be my intention to put a link on my blog, but I don't have any other method to clarify what I really mean. The article is quite long, and it's in three parts (1,2,3), but if you are curious, it's worth the reading. A long time ago (5 years, at least) I programmed a python program which generated "mathematical bacteria". These bacteria are python objects with a simple opcode-based genetic code. You can feed them with a number and they return a number, according to the execution of their code. I generate their genetic codes at random, and apply an environmental selection to those objects producing a result similar to a predefined expected value. Then I let them duplicate, introduce mutations, and evolve them. The result is quite interesting, as their genetic code basically learns how to solve simple equations, even for values different for the training dataset. Now, this thing is just a toy. I had time to waste and I wanted to satisfy my curiosity. however, I assume that something, in terms of research, has been made... I am reinventing the wheel here, I hope. Are you aware of more serious attempts at creating in-silico bacteria like the one I programmed? Please note that this is not really "genetic algorithms". Genetic algorithms is when you use evolution/selection to improve a vector of parameters against a given scoring function. This is kind of different. I optimize the code, not the parameters, against a given scoring function.

  • How can I apply a PSSM efficiently?

    I am fitting for position specific scoring matrices (PSSM aka Position Specific Weight Matrices). The fit I'm using is like simulated annealing, where I the perturb the PSSM, compare the prediction to experiment and accept the change if it improves agreement. This means I apply the PSSM millions of times per fit; performance is critical. In my particular problem, I'm applying a PSSM for an object of length L (~8 bp) at every position of a DNA sequence of length M (~30 bp) (so there are M-L+1 valid positions). I need an efficient algorithm to apply a PSSM. Can anyone help improve performance? My best idea is to convert the DNA into some kind of a matrix so that applying the PSSM is matrix multiplication. There are efficient linear algebra libraries out there (e.g. BLAS), but I'm not sure how best to turn an M-length DNA sequence into a matrix M x 4 matrix and then apply the PSSM at each position. The solution needs to work for higher order/dinucleotide terms in the PSSM - presumably this means representing the sequence-matrix for mono-nucleotides and separately for dinucleotides. My current solution iterates over each position m, then over each letter in word from m to m+L-1, adding the corresponding term in the matrix. I'm storing the matrix as a multi-dimensional STL vector, and profiling has revealed that a lot of the computation time is just accessing the elements of the PSSM (with similar performance bottlenecks accessing the DNA sequence). If someone has an idea besides matrix multiplication, I'm all ears.

  • Saving "heavy" figure to PDF in MATLAB - rendering problem

    I generate a figure in MATLAB with lot amount of points (100000+) and want to save it into a PDF file. With zbuffer or painters renderer I've got very large and slowly opened file (over 4 Mb) - all points are in vector format. Using OpenGL renderer rasterize the figure in PDF, ok for the plot, but not good for text labels. The file size is about 150 Kb. Try this simplified code, for example: x=linspace(1,10,100000); y=sin(x)+randn(size(x)); plot(x,y,'.') set(gcf,'Renderer','zbuffer') print -dpdf -r300 testpdf_zb set(gcf,'Renderer','painters') print -dpdf -r300 testpdf_pa set(gcf,'Renderer','opengl') print -dpdf -r300 testpdf_op The actual figure is much more complex with several axes and different types of plots. Is there a way to rasterize the figure, but keep text labels as vectors? Another problem with OpenGL is that is does not work in terminal mode (-nosplash -nodesktop) under Mac OSX. Looks like OpenGL is not supported. I have to use terminal mode for automation. The MATLAB version I run is 2007b. Mac OSX server 10.4.

  • Pass a data.frame column name to a function

    I'm trying to write a function to accept a data.frame (x) and a column from it. The function performs some calculations on x and later returns another data.frame. I'm stuck on the best-practices method to pass the column name to the function. The two minimal examples fun1 and fun2 below produce the desired result, being able to perform operations on x$column, using max() as an example. However, both rely on the seemingly (at least to me) inelegant (1) call to substitute() and possibly eval() and (2) the need to pass the column name as a character vector. fun1 <- function(x, column){ do.call("max", list(substitute(x[a], list(a = column)))) } fun2 <- function(x, column){ max(eval((substitute(x[a], list(a = column))))) } df <- data.frame(A = 1:20, B = rnorm(10)) fun1(df, "B") fun2(df, "B") I would like to be able to call the function as fun(df, B), for example. Other options I have considered but have not tried: Pass column as an integer of the column number. I think this would avoid substitute(). Ideally, the function could accept either. with(x, get(column)), but, even if it works, I think this would still require substitute Make use of formula() and match.call(), neither of which I have much experience with. Subquestion: Is do.call() preferred over eval()? Thanks, Kevin

    Working on code meant to be portable between Win32 and Win64 and Cocoa, I am really struggling to get to grips with what the @#$% the various standards committees involved over the past decades were thinking when they first came up with, and then perpetuated, the crime against humanity that is the C native typeset - char, short, int and long. On the one hand, as a old-school c++ programmer, there are few statements that were as elegant and/or as simple as for(int i=0; i<some_max; i++) but now, it seems that, in the general case, this code can never be correct. Oh sure, given a particular version of MSVC or GCC, with specific targets, the size of 'int' can be safely assumed. But, in the case of writing very generic c/c++ code that might one day be used on 16 bit hardware, or 128, or just be exposed to a particularly weirdly setup 32/64 bit compiler, how does use int in c++ code in a way that the resulting program would have predictable behavior in any and all possible c++ compilers that implemented c++ according to spec. To resolve these unpredictabilities, C99 and C++98 introduced size_t, uintptr_t, ptrdiff_t, int8_t, int16_t, int32_t, int16_t and so on. Which leaves me thinking that a raw int, anywhere in pure c++ code, should really be considered harmful, as there is some (completely c++xx conforming) compiler, thats going to produce an unexpected or incorrect result with it. (and probably be a attack vector as well)

My attack vector would be the option set file. I have some ideas on what to do: write a program which modifies the option set file, run this before batch build fiddle with the project files and modify the option set path to contain an environment variable, then have different option sets in different locations But before starting to reinvent the wheel I'd like to ask how you would tackle this task? Maybe there are already means meant to support such a case (like certain command line switches, things I could configure in Delphi or batch file magic).

I was hoping that grep would return me the value of a capturing group rather than the whole string. Here's my R-flavoured regexp: pattern <- (?<=\\.D)([0-9]+)(?=.LIS) nothing too complicated. But in order to get what I'm after, rather than just using grep(pattern, alice, value = TRUE, perl = TRUE) I'm doing the following, which seems bad: reg.out <- regexpr( "(?<=\\.D)[0-9]+(?=.LIS)", alice, perl=TRUE ) substr(alice,reg.out,reg.out + attr(reg.out,"match.length")-1) Looking at it now it doesn't seem too ugly, but the amount of messing about it's taken to get this utterly trivial thing working has been embarrassing. Anyone any pointers about how to go about this properly? Bonus marks for pointing me to a webpage that explains the difference between whatever I access with $,@ and attr.

  • Save PyML.classifiers.multi.OneAgainstRest(SVM()) object?

    I'm using PYML to construct a multiclass linear support vector machine (SVM). After training the SVM, I would like to be able to save the classifier, so that on subsequent runs I can use the classifier right away without retraining. Unfortunately, the .save() function is not implemented for that classifier, and attempting to pickle it (both with standard pickle and cPickle) yield the following error message: pickle.PicklingError: Can't pickle : it's not found as __builtin__.PySwigObject Does anyone know of a way around this or of an alternative library without this problem? Thanks. Edit/Update I am now training and attempting to save the classifier with the following code: mc = multi.OneAgainstRest(SVM()); mc.train(dataset_pyml,saveSpace=False); for i, classifier in enumerate(mc.classifiers): filename=os.path.join(prefix,labels[i]+".svm"); classifier.save(filename); Notice that I am now saving with the PyML save mechanism rather than with pickling, and that I have passed "saveSpace=False" to the training function. However, I am still gettting an error: ValueError: in order to save a dataset you need to train as: s.train(data, saveSpace = False) However, I am passing saveSpace=False... so, how do I save the classifier(s)? P.S. The project I am using this in is pyimgattr, in case you would like a complete testable example... the program is run with "./pyimgattr.py train"... that will get you this error.   • Compiling and using NTL c++ library for Windows

    Hi there, I have compiled the NTL inifite precision integer arithmetic library for c++, using Microsoft Visual Studio 2008. I did as explained, on this site, using the Visual Studio interface, rather than from the command prompt. Actually I would rather do it from the command prompt, but I was not sure how to. Anyhow, I got the library compiled, and I now want to compile a program using the library, from the command prompt. The program I am trying to compile, has been tested on a linux system, where I compile it with the following c++ -I/appl/htopopt/Linux_x86_64/NTL-5.4.2/include mpqs.cpp main.cpp -o main -L/appl/htopopt/Linux_x86_64/NTL-5.4.2/lib -lntl -L/appl/htopopt/Linux_x86_64/gmp-4.2.1/lib -lgmp -lm Nevermind the gmp stuff, I dont have that installed on Windows. It is purely an optional thing that will make the NTL run faster. Anyhow, this works fine on linux.     Hi, I am trying to use the xmlEncoder to write to xml file in net-beans but it doesnt work. Even Object[] foo = out.get(0); would throw an ClassCastException :(
