  • Java looping through array - Optimization

    - by oudouz
    I've got some Java code that runs quite the expected way, but it's taking some amount of time -some seconds- even if the job is just looping through an array. The input file is a Fasta file as shown in the image below. The file I'm using is 2.9Mo, and there are some other Fasta file that can take up to 20Mo. And in the code im trying to loop through it by bunches of threes, e.g: AGC TTT TCA ... etc The code has no functional sens for now but what I want is to append each Amino Acid to it's equivalent bunch of Bases. Example : AGC - Ser / CUG Leu / ... etc So what's wrong with the code ? and Is there any way to do it better ? Any optimization ? Looping through the whole String is taking some time, maybe just seconds, but need to find a better way to do it. import java.io.BufferedReader; import java.io.File; import java.io.FileNotFoundException; import java.io.FileReader; import java.io.IOException; public class fasta { public static void main(String[] args) throws IOException { File fastaFile; FileReader fastaReader; BufferedReader fastaBuffer = null; StringBuilder fastaString = new StringBuilder(); try { fastaFile = new File("res/NC_017108.fna"); fastaReader = new FileReader(fastaFile); fastaBuffer = new BufferedReader(fastaReader); String fastaDescription = fastaBuffer.readLine(); String line = fastaBuffer.readLine(); while (line != null) { fastaString.append(line); line = fastaBuffer.readLine(); } System.out.println(fastaDescription); System.out.println(); String currentFastaAcid; for (int i = 0; i < fastaString.length(); i+=3) { currentFastaAcid = fastaString.toString().substring(i, i + 3); System.out.println(currentFastaAcid); } } catch (NullPointerException e) { System.out.println(e.getMessage()); } catch (FileNotFoundException e) { System.out.println(e.getMessage()); } catch (IOException e) { System.out.println(e.getMessage()); } finally { fastaBuffer.close(); } } }

  • Android SDK and Java

    - by Soonts
    Android SDK Manager complains "WARNING: Java not found in your path". Instead of using the information from Windows registry, the software tries to search Java in the default installation folders, and fails (I don't install software in program files because I don't like space characters in my paths). Of course I know how to modify the %PATH% environment variable. The question is — which Java does it need? After installing the latest JDK, I’ve got 4 distinct versions of java.exe file, in the following 4 folders: system32, jre6\bin, jdk1.6.0_26\bin, and jdk1.6.0_26\jre\bin. Size ranges from 145184 to 171808. All of them print version “1.6.0_26” when launched with the “-version” argument. The one in system32 has .exe version “6.0.250.6”, the rest of them is “6.0.260.3”. All 4 files are different (I’ve calculated the MD5 checksums). Q1. Which folder should I add to %PATH% to make the Android SDK happy? Q2. Why does Oracle build that many variants of java.exe of the same version for the same platform? Thanks in advance! P.S. I'm using Windows 7 SP1 x64 home premium, and downloaded the 64-bit version of JDK, jdk-6u26-windows-x64.exe.

  • Specific path to java class file when embedded into HTML; Help urgent

    - by Jeevanism
    This is a resonant post to one of my other query due to an error with Java applet embedded into CMS pages. well, I tell issue:- Problem:- I have a website using Concrete 5 CMS, in which I have a page that I have embedded a Java applet class. This applet should show the system information which this applet is working fine in simple single HTML pages. now whenever I access my plugin Test page which created in Concrete 5 CMS (this page I embedded this java applet), it shows a Java error. The error is says incompatible Magic Number. Observation:- After a lot of searching through various tech forums, I finally found that, the issue is happened because the browser cannot load Java class file. The class file path location is wrong. Here below I post the log of server access when I test in my local machine. 127.0.0.1 - - [20/Dec/2012:12:59:28 +0800] "GET /linuxhouse/index.php/techlab/java/testvm.class HTTP/1.1" 200 1896 "-" "Mozilla/4.0 (Linux 2.6.37.6-0.9-desktop) Java/1.6.0_29" 127.0.0.1 - - [20/Dec/2012:12:59:29 +0800] "GET /linuxhouse/index.php/techlab/java/testvm.class HTTP/1.1" 200 1896 "-" "Mozilla/4.0 (Linux 2.6.37.6-0.9-desktop) Java/1.6.0_29" <<<<<<<<<<<<<<<<<<<<< Clearly, the path to Java class file is wrong. But I have no idea how to specify exact path in an embedded code. Is this a CMS specific issue. I have disabled Pretty URL feature of CMS. But still I cannot find the solution. here the referred Page that shows the java error. http://www.linux-house.net/v3/techlab/plugin pls pls give some insight..URGENT SOS

  • CommunicationException when shutting down JBoss 4.2.2

    - by Brian
    I have deployed an application using JBoss 4.2.2 on a 64-bit RHEL5 server. Since there are other JBoss servers, I had to change some port configurations so that there would be no conflicts when starting the server. So right now I'm using ports-01 from the sample-bindings.xml file that came in the docs/examples/binding-manager/samples directory. In addition, below is a list of all the files I've edited to reflect the new ports: JBOSS_HOME/servers/default/deploy/jboss-web.deployer/server.xml: Changed Connector port - 8080 to 8180 Changed AJP 1.3 Connector port - 8009 to 8109 JBOSS_HOME/server/default/deploy/jbossws.beans/META-INF/jboss-beans.xml Changed 8080 to 8180 JBOSS_HOME/server/default/conf/jboss-service.xml: Changed 8083 to 8183 Changed 1099 to 1299 Changed 1098 to 1298 Changed 4444 to 4644 Changed 4445 to 4645 Changed 4446 to 4646 Changed 4447 to 4647 JBOSS_HOME/server/default/conf/jboss-minimal.xml: Changed 1099 to 1299 Changed 1098 to 1298 When I start the server (binding to localhost) everything is fine and I'm able to access the application. But when I try to shutdown the server I get the following error: Exception in thread "main" javax.naming.CommunicationException: Could not obtain connection to any of these urls: localhost [Root exception is javax.naming.CommunicationException : Failed to connect to server localhost:1099 [Root exception is javax.naming.ServiceUnavailableException: Failed to connect to server localhost:1099 [Root exception is java.net.ConnectException: Connection refused]]] at org.jnp.interfaces.NamingContext.checkRef(NamingContext.java:1562) at org.jnp.interfaces.NamingContext.lookup(NamingContext.java:634) at org.jnp.interfaces.NamingContext.lookup(NamingContext.java:627) at javax.naming.InitialContext.lookup(InitialContext.java:392) at org.jboss.Shutdown.main(Shutdown.java:214) Caused by: javax.naming.CommunicationException: Failed to connect to server localhost:1099 [Root exception is javax.naming.ServiceUnavailableException: Failed to connect to server localhost:1099 [Root exception is java.net.ConnectException: Connection refused]] at org.jnp.interfaces.NamingContext.getServer(NamingContext.java:274) at org.jnp.interfaces.NamingContext.checkRef(NamingContext.java:1533) ... 4 more Caused by: javax.naming.ServiceUnavailableException: Failed to connect to server localhost:1099 [Root exception is java.net.ConnectException: Connection refused] at org.jnp.interfaces.NamingContext.getServer(NamingContext.java:248) ... 5 more Caused by: java.net.ConnectException: Connection refused at java.net.PlainSocketImpl.socketConnect(Native Method) at java.net.PlainSocketImpl.doConnect(PlainSocketImpl.java:333) at java.net.PlainSocketImpl.connectToAddress(PlainSocketImpl.java:195) at java.net.PlainSocketImpl.connect(PlainSocketImpl.java:182) at java.net.SocksSocketImpl.connect(SocksSocketImpl.java:366) at java.net.Socket.connect(Socket.java:525) at java.net.Socket.connect(Socket.java:475) at java.net.Socket.(Socket.java:372) at java.net.Socket.(Socket.java:273) at org.jnp.interfaces.TimedSocketFactory.createSocket(TimedSocketFactory.java:84) at org.jnp.interfaces.TimedSocketFactory.createSocket(TimedSocketFactory.java:77) at org.jnp.interfaces.NamingContext.getServer(NamingContext.java:244) ... 5 more Is there any other file that I need to change the 1099 to 1299, or am I missing some other step?

  • Jetty interprets JETTY_ARGS as file name

    - by Lena Schimmel
    I'm running Jetty (version "null 6.1.22") on Ubuntu 10.04. It's running fine until I need JSP support. According to several blog posts I need to set the JETTY_ARGS to OPTIONS=Server,jsp. However, if I put this into /etc/default/jetty: JETTY_ARGS=OPTIONS=Server,jsp and restart Jetty via /etc/init.d/jetty stop && /etc/init.d/jetty start, it reports success, but does not accept connections. I notices that it logs something to /usr/share/jetty/logs/out.log: 2012-09-11 11:19:05.110:WARN::EXCEPTION java.io.FileNotFoundException: /var/cache/jetty/tmp/OPTIONS=Server,jsp (No such file or directory) at java.io.FileInputStream.open(Native Method) at java.io.FileInputStream.<init>(FileInputStream.java:137) at java.io.FileInputStream.<init>(FileInputStream.java:96) at sun.net.www.protocol.file.FileURLConnection.connect(FileURLConnection.java:87) at sun.net.www.protocol.file.FileURLConnection.getInputStream(FileURLConnection.java:178) at com.sun.org.apache.xerces.internal.impl.XMLEntityManager.setupCurrentEntity(XMLEntityManager.java:630) at com.sun.org.apache.xerces.internal.impl.XMLVersionDetector.determineDocVersion(XMLVersionDetector.java:189) at com.sun.org.apache.xerces.internal.parsers.XML11Configuration.parse(XML11Configuration.java:776) at com.sun.org.apache.xerces.internal.parsers.XML11Configuration.parse(XML11Configuration.java:741) at com.sun.org.apache.xerces.internal.parsers.XMLParser.parse(XMLParser.java:123) at com.sun.org.apache.xerces.internal.parsers.AbstractSAXParser.parse(AbstractSAXParser.java:1208) at com.sun.org.apache.xerces.internal.jaxp.SAXParserImpl$JAXPSAXParser.parse(SAXParserImpl.java:525) at javax.xml.parsers.SAXParser.parse(SAXParser.java:392) at org.mortbay.xml.XmlParser.parse(XmlParser.java:188) at org.mortbay.xml.XmlParser.parse(XmlParser.java:204) at org.mortbay.xml.XmlConfiguration.<init>(XmlConfiguration.java:109) at org.mortbay.xml.XmlConfiguration.main(XmlConfiguration.java:969) at sun.reflect.NativeMethodAccessorImpl.invoke0(Native Method) at sun.reflect.NativeMethodAccessorImpl.invoke(NativeMethodAccessorImpl.java:57) at sun.reflect.DelegatingMethodAccessorImpl.invoke(DelegatingMethodAccessorImpl.java:43) at java.lang.reflect.Method.invoke(Method.java:616) at org.mortbay.start.Main.invokeMain(Main.java:194) at org.mortbay.start.Main.start(Main.java:534) at org.mortbay.jetty.start.daemon.Bootstrap.start(Bootstrap.java:30) at sun.reflect.NativeMethodAccessorImpl.invoke0(Native Method) at sun.reflect.NativeMethodAccessorImpl.invoke(NativeMethodAccessorImpl.java:57) at sun.reflect.DelegatingMethodAccessorImpl.invoke(DelegatingMethodAccessorImpl.java:43) at java.lang.reflect.Method.invoke(Method.java:616) at org.apache.commons.daemon.support.DaemonLoader.start(DaemonLoader.java:177) That is, whatever I put into JETTY_ARGS, it inteprets is as a filename inside /var/cache/jetty/tmp/ and tries to parse that file as XML (or does it parse some other XML and tries to read that file as a DTD? I'm not sure.). This doesn't seem to make any sense to me, especially since that directory is entirely empty. I've verified this with several other Strings, not only OPTIONS=Server,jsp.

  • Building Extensions Using E-Business Suite SDK for Java

    - by Sara Woodhull
    We’ve just released Version 2.0.1 of Oracle E-Business Suite SDK for Java.  This new version has several great enhancements added after I wrote about the first version of the SDK in 2010.  In addition to the AppsDataSource and Java Authentication and Authorization Service (JAAS) features that are in the first version, the Oracle E-Business Suite SDK for Java now provides: Session management APIs, so you can share session information with Oracle E-Business Suite Setup script for UNIX/Linux for AppsDataSource and JAAS on Oracle WebLogic Server APIs for Message Dictionary, User Profiles, and NLS Javadoc for the APIs (included with the patch) Enhanced documentation included with Note 974949.1 These features can be used with either Release 11i or Release 12.  References AppsDataSource, Java Authentication and Authorization Service, and Utilities for Oracle E-Business Suite (Note 974949.1) FAQ for Integration of Oracle E-Business Suite and Oracle Application Development Framework (ADF) Applications (Doc ID 1296491.1) What's new in those references? Note 974949.1 is the place to look for the latest information as we come out with new versions of the SDK.  The patch number changes for each release.  Version 2.0.1 is contained in Patch 13882058, which is for both Release 11i and Release 12.  Note 974949.1 includes the following topics: Applying the latest patch Using Oracle E-Business Suite Data Sources Oracle E-Business Suite Implementation of Java Authentication and Authorization Service (JAAS) Utilities Error loggingSession management  Message Dictionary User profiles Navigation to External Applications Java EE Session Management Tutorial For those of you using the SDK with Oracle ADF, besides some Oracle ADF-specific documentation in Note 974949.1, we also updated the ADF Integration FAQ as well. EBS SDK for Java Use Cases The uses of the Oracle E-Business Suite SDK for Java fall into two general scenarios for integrating external applications with Oracle E-Business Suite: Application sharing a session with Oracle E-Business Suite Independent application (not shared session) With an independent application, the external application accesses Oracle E-Business  Suite data and server-side APIs, but it has a completely separate user interface. The external application may also launch pages from the Oracle E-Business Suite home page, but after the initial launch there is no further communication with the Oracle E-Business Suite user interface. Shared session integration means that the external application uses an Oracle E-Business Suite session (ICX session), shares session context information with Oracle E-Business Suite, and accesses Oracle E-Business Suite data. The external application may also launch pages from the Oracle E-Business Suite home page, or regions or pages from the external application may be embedded as regions within Oracle Application Framework pages. Both shared session applications and independent applications use the AppsDataSource feature of the Oracle E-Business Suite SDK for Java. Independent applications may also use the Java Authentication and Authorization (JAAS) and logging features of the SDK. Applications that are sharing the Oracle E-Business Suite session use the session management feature (instead of the JAAS feature), and they may also use the logging, profiles, and Message Dictionary features of the SDK.  The session management APIs allow you to create, retrieve, validate and cancel an Oracle E-Business Suite session (ICX session) from your external application.  Session information and context can travel back and forth between Oracle E-Business Suite and your application, allowing you to share session context information across applications. Note: Generally you would use the Java Authentication and Authorization (JAAS) feature of the SDK or the session management feature, but not both together. Send us your feedback Since the Oracle E-Business Suite SDK for Java is still pretty new, we’d like to know about who is using it and what you are trying to do with it.  We’d like to get this type of information: customer name and brief use case configuration and technologies (Oracle WebLogic Server or OC4J, plain Java, ADF, SOA Suite, and so on) project status (proof of concept, development, production) any other feedback you have about the SDK You can send me your feedback directly at Sara dot Woodhull at Oracle dot com, or you can leave it in the comments below.  Please keep in mind that we cannot answer support questions, so if you are having specific issues, please log a service request with Oracle Support. • Convert JSON query parameters to objects with JAX-RS

    - by deamon
    I have a JAX-RS resource, which gets its paramaters as a JSON string like this: http://some.test/aresource?query={"paramA":"value1", "paramB":"value2"} The reason to use JSON here, is that the query object can be quite complex in real use cases. I'd like to convert the JSON string to a Java object, dto in the example: @GET @Produces("text/plain") public String getIt(@QueryParam("query") DataTransferObject dto ) { ... } Does JAX-RS support such a conversion from JSON passed as a query param to Java objects?

  • Which framework should I choose - Seam, Wicket, JSF or GWT?

    - by karl
    I'm debating whether to use Seam, Wicket, JSF or GWT as the foundation for my presentation layer in a Java project. I narrowed my selection of Java web frameworks down to this subset based on job market considerations, newness of the technology and recommendations from other S.O. users. What factors should I take into consideration in deciding among these?

  • How can I link two Java serialised objects back together?

    - by Kidburla
    Sometimes (quite a lot, actually) we get a situation in Java where two objects are pointing to the same thing. Now if we serialise these separately it is quite appropriate that the serialised forms have separate copies of the object as it should be possible to open one without the other. However if we now deserialise them both, we find that they are still separated. Is there any way to link them back together? Example follows. public class Example { private static class ContainerClass implements java.io.Serializable { private ReferencedClass obj; public ReferencedClass get() { return obj; } public void set(ReferencedClass obj) { this.obj = obj; } } private static class ReferencedClass implements java.io.Serializable { private int i = 0; public int get() { return i; } public void set(int i) { this.i = i; } } public static void main(String[] args) throws Exception { //Initialise the classes ContainerClass test1 = new ContainerClass(); ContainerClass test2 = new ContainerClass(); ReferencedClass ref = new ReferencedClass(); //Make both container class point to the same reference test1.set(ref); test2.set(ref); //This does what we expect: setting the integer in one (way of accessing the) referenced class sets it in the other one test1.get().set(1234); System.out.println(Integer.toString(test2.get().get())); //Now serialise the container classes java.io.ObjectOutputStream os = new java.io.ObjectOutputStream(new java.io.FileOutputStream("C:\\Users\\Public\\test1.ser")); os.writeObject(test1); os.close(); os = new java.io.ObjectOutputStream(new java.io.FileOutputStream("C:\\Users\\Public\\test2.ser")); os.writeObject(test2); os.close(); //And deserialise them java.io.ObjectInputStream is = new java.io.ObjectInputStream(new java.io.FileInputStream("C:\\Users\\Public\\test1.ser")); ContainerClass test3 = (ContainerClass)is.readObject(); is.close(); is = new java.io.ObjectInputStream(new java.io.FileInputStream("C:\\Users\\Public\\test2.ser")); ContainerClass test4 = (ContainerClass)is.readObject(); is.close(); //We expect the same thing as before, and would expect a result of 4321, but this doesn't happen as the referenced objects are now separate instances test3.get().set(4321); System.out.println(Integer.toString(test4.get().get())); } }

  • ASA hairpining: I basicaly want to allow 2 spokes to be able to communicate with each other.

    - by Thirst4Knowledge
    ASA Spoke to Spoke Communication I have been looking at spke to spoke comms or "hairpining" for months and have posted on numerouse forums but to no avail. I have a Hub and spoke network where the HUB is an ASA Firewall version 8.2 * I basicaly want to allow 2 spokes to be able to communicate with each other. I think that I have got the concept of the ASA Config for example: same-security-traffic permit intra-interface access-list HQ-LAN extended permit ip ASA-LAN 255.255.248.0 HQ-LAN 255.255.255.0 access-list HQ-LAN extended permit ip 192.168.99.0 255.255.255.0 HQ-LAN 255.255.255.0 access-list no-nat extended permit ip ASA_LAN 255.255.248.0 HQ-LAN 255.255.255.0 access-list no-nat extended permit ip HQ-LAN 255.255.255.0 192.168.99.0 255.255.255.0 access-list no-nat extended permit ip 192.168.99.0 255.255.255.0 HQ-LAN 255.255.255.0 I think my problem may be that the other spokes are not CIsco Firewalls and I need to work out how to do the alternative setups. I want to at least make sure that my firewall etup is correct then I can move onto the other spokes here is my config: Hostname ASA domain-name mydomain.com names ! interface Ethernet0/0 speed 100 • Java applet class never found

    - by Andrew
    I am having a problem with the java plugins of all three major browsers: chromium, firefox and Internet Explorer. The issue is that applets will always fail to load and yield errors no matter what website or what applet I am trying to use. I can not see any of the example applets on oracle's website; I can not launch the minecraft browser applet; nor can I launch any applet across the web using any browser. I always receive a "class not found:AppletClassHere.class" error. I know that my browser plugin must be working correctly because I can launch the Cisco Nac applet each time I connect to my network and I can launch my own simple applets offline. I am connecting to the internet through a vpn in case that is important. It also seems like a lot of other people I know are having this issue. Re-installing the plugin does not appear to fix the issue. I am asking this question to find out the cause of this problem, and any possible solutions. Thank you.

  • KVM and JBoss Java Application Server

    - by Jason
    We have a large Xen deployment running on both RHEL and CentOS and have recently started looking at KVM since this is where it looks like the future of VM's are on Linux. We can load the server and get everything running without an issue. However when we load up a new one with JBoss (4.2 Community edition, Sun JDK 6) and load a large EAR the server goes a little crazy. The %sy will jump to 80-99% and just hang for large periods of time we see a similar jump in %us on the host machine. We though at first this might be I/O as it seems to happen at start of JBoss but then would "cool down" after everything got loaded. We did some tests by extracting some large tar.gz files and using jar -xvf on the ear but could not re-create. Then we starting thinking this might be some type of memory access issues. We loaded a c-program that would generate a lot of memory activity and sure enough we saw the spikes again. Not as high mind you but we did see it jump. We then wrote a small java program to do the same thing and sure enough we saw it jump again. Any thoughts on what might be causing this? Is this just the way KVM works? As a side note we do NOT see this behavior on any other setup. Xen, VMWare and/or native iron. The system does seem a bit slower than our Xen / VMware ones.
