  • Imputing missing data in aligned sequences

    I want a simple perl script that can help me impute missing nucleotides in aligned sequences: As an example, my old_file contains the following aligned sequences: seq1 ATGTC seq2 ATGTC seq3 ATNNC seq4 NNGTN seq5 CTCTN So I now want to infer all Ns in the file and get a new file with all the Ns inferred based on the majority nucleotide at a particular position. My new_file should look like this: seq1 ATGTC seq2 ATGTC seq3 ATGTC seq4 ATGTC seq5 CTCTC A script with usage: "impute_missing_data.pl old_file new_file" or any other approach will be helpful to me.     I've downloaded the "dbd-mysql-0.4.4.zip" and linked it to my project. While I try to run a demo code from NetBeans the very first line require "dbi" gives me an error. Is there a different way to do it? I also tried jruby setup.rb config --with=dbi,dbd_mysql from the command prompt and it gave me the following error: config: unknown option --with=dbi,dbd_mysql Try 'ruby setup.rb --help' for detailed usage. Any suggestions please?

    Hi, I made an android application with googlemap api, and draw some 16x16 png (about 200 count) on overlay. When I move or zoom on/in mapview, "out of memory" error occurs very often. I also used the googlemap appication in my htc itself. Seams that it uses about 14+MB memmory, and never happens "out of memory". How to save memmory usage in a googlemap api, or how to enlarge android api memmory limit. Thanks a lot!

Three types that i've noticed are: function attributes, type attributes and variable attributes. eg. i'd like to avoid using __attribute__((__packed__)) for structures passed over the network, even though some gcc based code do use it.     Why would someone use WHERE 1=1 AND <conditions> in a SQL clause (Either SQL obtained through concatenated strings, either view definition) I've seen somewhere that this would be used to protect against SQL Injection, but it seems very weird. If there is injection WHERE 1 = 1 AND injected OR 1=1 would have the same result as injected OR 1=1. Later edit: What about the usage in a view definition?

Theoretically, this would lower fragmentation at the cost of higher worst-case memory consumption, but does the OS already have redundant behavior with this technique, or does it do its best to conserve memory?     I have a large tree structure on which several threads are working at the same time. Ideally, I would like to have an individual mutex lock for each cell. I looked at the definition of pthread_mutex_t in bits/pthreadtypes.h and it is fairly short, so the memory usage should not be an issue in my case. However, is there any performance penalty when using many (let's say a few thousand) different pthread_mutex_ts for only 8 threads?
