• Problem with executing dssp (secondary structure assignment)

  I followed a previous post to install dssp on ubuntu How to install dssp (secondary structure assignments) under 12.04? After the installation I tried to execute dssp which was in /usr/local/bin/dssp But it gave me the following error bash: /usr/local/bin/dssp: cannot execute binary file Also I tried to analyse some trajectory files from a simulation using the code do_dssp -s md.tpr -f traj.xtc But it also failed giving me the error below Reading file md.tpr, VERSION 4.5.5 (single precision) Reading file md.tpr, VERSION 4.5.5 (single precision) Segmentation fault (core dumped) Please post me a solution for this problem. • Upgrading VSIX extensions from VS2012 to VS2013

  Originally posted on: http://geekswithblogs.net/TarunArora/archive/2013/06/27/upgrading-vsix-extensions-from-vs2012-to-vs2013.aspx  As consumers of your Visual Studio extensions start to move over to VS 2013, you will have to upgrade the Visual Studio extensions you build for Visual Studio 2012 to Visual Studio 2013 and republish to the Visual Studio extension gallery. Failing which, it will not be possible for your consumers to install and use your extensions on Visual Studio 2013.   Objective In this blog post, I’ll show you how simple it is to upgrade your Visual Studio 2012 extension to Visual Studio 2013. There aren’t any reported breaking changes between VS 2012 SDK and VS 2013 SDK, the upgrade usually involves, rebuilding the extension against VS 2013 SDK and updating the vsix manifest file.              Walkthrough Download the Visual Studio 2013 SDK - You will need to download the Visual Studio 2013 SDK in order to open up the Visual Studio extension project in Visual Studio 2013. The SDK can be downloaded from here. Install the SDK before you proceed.                2. Once the VS 2013 SDK has been installed, open up your package project. For the purposes of this blog post, I’ll open up the Avanade Extension – Software Inventory in Visual Studio 2013. You will notice that Visual Studio doesn’t load the project but let’s you know that the project needs to be Migrated.                  3. Right click the project and choose the option ‘Reload Project’ from the Context Menu.                  4. Choosing the Reload Project option brings up an upgrade window, telling you that the upgrade is a one way only upgrade i.e. the project will be changed to work with Visual Studio 2013 and you will not be able to open the project up in Visual Studio 2012. My recommendation would be to create a Visual Studio 2013 branch and upgrading the project in that branch only, so if you need to go back to Visual Studio 2012 project at some point, you have a handy reference in a separate branch.             5. Upon clicking Ok, the project is updated. See below, the following changes are made at the time of upgrade,           - The runtime version is updated in the Resources.Designer.cs file                      - The Minimum version of Visual Studio in the package project file is changed from 11.0 to 12.0                    6. Reference VS 2013 dll’s rather than VS 2012 dll’s. So reference Microsoft.TeamFoundation.Client.dll and Microsoft.TeamFoundation.Controls.dll from C:\Program Files (x86)\Microsoft Visual Studio 12.0\Common7\IDE\ReferenceAssemblies\v2.0 and C:\Program Files (x86)\Microsoft Visual Studio 12.0\Common7\IDE\ReferenceAssemblies\v4.5. If you have any other API references, then change the references to point to VS 2013 instead of VS 2012.                          7. Rebuild your solution to ensure there are no breaking changes. Success!                8. Update VSIX Manifest file (the file source.extnsion.vsixmanifest contains the meta data for your VSIX).          - Update the Install Targets from 11.0 to 12.0. This basically enforces that the extension can be installed on Visual Studio 2013 version of Visual Studio.                         - Update the Dependencies from Visual Studio MPF 11.0 to Visual Studio MPF 12.0              9. Rebuild the solution and open up the bin folder for the Package project and look for the file *.vsix file [Microsoft Visual Studio Extension].         - This is basically the installer for your extension.                 - Double click the installer to launch the installer wizard. Viola! You can see the package installation wizard opens up and gives you the option to install the extension for Visual Studio 2013.                    - Click Install to Continue                    - Note – If you run into the exception “23/06/2013 10:42:18 - Install Error : Microsoft.VisualStudio.ExtensionManager.InstallByMsiException: The InstalledByMSI element in extension Avanade Extensions cannot be 'true' when installing an extension through the Extensions and Updates Installer.  The element can only be 'true' when an MSI lays down the extension manifest file.” Ensure you have the option “This VSIX is installed by Windows Installer” unchecked in the Install Targets tab.        10. Verifying that the extension has installed correctly.           - Open Extension Manager and verify that the installed extension shows up in the extension manager “list of installed VSIX”.                      11. First Look at the updated Extension                         - The links have now been moved to the context menu, so to see the navigation links, you’ll have to right click on the icon and select the option from the context menu.                                        Note – The Avanade Extension being used in the demo has been developed by Utkarsh and Tarun. The Software Inventory Extension for Visual Studio 2012…  allows you to see the list of Software installed on the hosted build server right from with in Visual Studio,  the extension also allows you to export this list to excel. • SQL – Quick Start with Explorer Sections of NuoDB – Query NuoDB Database

  This is the third post in the series of the blog posts I am writing about NuoDB. NuoDB is very innovative and easy-to-use product. I can clearly see how one can scale-out NuoDB with so much ease and confidence. In my very first blog post we discussed how we can install NuoDB (link), and in my second post I discussed how we can manage the NuoDB database transaction engines and storage managers with a few clicks (link). Note: You can Download NuoDB from here. In this post, we will learn how we can use the Explorer feature of NuoDB to do various SQL operations. NuoDB has a browser-based Explorer, which is very powerful and has many of the features any IDE would normally have. Let us see how it works in the following step-by-step tutorial. Let us go to the NuoDBNuoDB Console by typing the following URL in your browser: http://localhost:8080/ It will bring you to the QuickStart screen. Make sure that you have created the sample database. If you have not created sample database, click on Create Database and create it successfully. Now go to the NuoDB Explorer by clicking on the main tab, and it will ask you for your domain username and password. Enter the username as a domain and password as a bird. Alternatively you can also enter username as a quickstart and password as a quickstart. Once you enter the password you will be able to see the databases. In our example we have installed the Sample Database hence you will see the Test database in our Database Hierarchy screen. When you click on database it will ask for the database login. Note that Database Login is different from Domain login and you will have to enter your database login over here. In our case the database username is dba and password is goalie. Once you enter a valid username and password it will display your database. Further expand your database and you will notice various objects in your database. Once you explore various objects, select any database and click on Open. When you click on execute, it will display the SQL script to select the data from the table. The autogenerated script displays entire result set from the database. The NuoDB Explorer is very powerful and makes the life of developers very easy. If you click on List SQL Statements it will list all the available SQL statements right away in Query Editor. You can see the popup window in following image. Here is the cool thing for geeks. You can even click on Query Plan and it will display the text based query plan as well. In case of a SELECT, the query plan will be much simpler, however, when we write complex queries it will be very interesting. We can use the query plan tab for performance tuning of the database. Here is another feature, when we click on List Tables in NuoDB Explorer.  It lists all the available tables in the query editor. This is very helpful when we are writing a long complex query. Here is a relatively complex example I have built using Inner Join syntax. Right below I have displayed the Query Plan. The query plan displays all the little details related to the query. Well, we just wrote multi-table query and executed it against the NuoDB database. You can use the NuoDB Admin section and do various analyses of the query and its performance. NuoDB is a distributed database built on a patented emergent architecture with full support for SQL and ACID guarantees.  It allows you to add Transaction Engine processes to a running system to improve the performance of your system.  You can also add a second Storage Engine to your running system for redundancy purposes.  Conversely, you can shut down processes when you don’t need the extra database resources. NuoDB also provides developers and administrators with a single intuitive interface for centrally monitoring deployments. • My VS 2010 and ASP.NET 4 Talks Online

  The past 7 years I’ve done an annual all day event in Arizona – organized by the most excellent Scott Cate (who always does a phenomenal job organizing the event and making it a great one). Earlier this month I visited and presented 4+ hours of content covering VS 2010, ASP.NET 4 and ASP.NET MVC 2.  NextSlide.com – a great .NET shop local to Arizona who has a great product for sharing presentations – volunteered to record the talks and publish them for free using their online presentation tool.  The recordings they did turned out really, really great – and their online player (which combines slides + camera of me + demos in one experience) is awesome.  Below you can watch the first two segments of my event – which cover VS 2010 and ASP.NET 4 – for free online using the NextSlide.com player experience.  I’ll post a link to my ASP.NET MVC 2 segment a little later in a separate blog post.  If you’ve never seen my present these talks before and are interested in the content then I’d recommend checking them out – as these recordings do a really good job capturing them. • SQLAuthority News – Social Media Series – YouTube and Movies

  Pinal Dave on Youtube! Some people might not know it, but YouTube is actually more than a place to watch funny cat videos and people singing their favorite pop songs – it’s actually a social media site.  When you are a member of YouTube you can follow people who regularly post videos, post video responses of your own, and even gain a following for your own videos.  I myself was not aware of YouTube’s potential until recently, when I started to make SQL Server in Sixty Seconds videos. YouTube is very different than other types of social media, and a big factor is that anyone can look at videos without being a member.  Unlike other social media sites, like Twitter and Facebook, you have to have an account in order to participate.  But on YouTube you are even more anonymous.  To make and post videos you need an account, but anyone who comes to the site can look at what you’ve made without signing in or leaving any trace of having seen your material.  This makes YouTube very anonymous and hard to track. However, we should not overlook the power of video on the internet.  Over the past few months I have been making SQL Server in Sixty Second videos and have come to love it.  It is very exciting to be able to talk about a subject that mostly I write about, and for many people video is far more accessible and easy to understand.   I have really enjoyed diving into something new, and would love to have more people check out these videos and give me feedback.  You can find me at www.youtube.com/user/pinaldave. • Running Jetty under Windows Azure Using RoleEntryPoint in a Worker Role

Chou’s prior postings – from here: http://blogs.msdn.com/b/mariok/archive/2011/01/05/deploying-java-applications-in-azure.aspx  http://blogs.msdn.com/b/dachou/archive/2010/03/21/run-java-with-jetty-in-windows-azure.aspx As Mario points out in his post, when you need to have more control over the process that starts, it generally is better left to a RoleEntryPoint capability that as of now, requires the use of a CLR based assembly that is deployed as part of the package to Azure. There were things I liked especially about Mario’s post – specifically, the ability to pull down the JRE and Jetty runtimes at role startup and instantiate the process using the extracted bits.  The way Mario initialized the java process (and Jetty) was to take advantage of a role startup task configured as part of the service definition.  This is a great quick way to kick off processes or tasks prior to your role entry point.  However, if you need access to service configuration values or role events, that’s where RoleEntryPoint comes in.  For this PoC sample I moved the logic for retrieving the bits for the jre and jetty to the worker roles OnStart – in addition to moving the process kickoff to the OnStart method.  The Run method at this point is there to loop and just report the status of the java process. Beyond just making things more parameterized, both Mario’s and David’s articles still form the essence of the approach. The solution that accompanies this post provides all the necessary .NET based Visual Studio project.  In addition, you’ll need: 1. Jetty 7 runtime http://www.eclipse.org/jetty/downloads.php 2. At this point, once the 2 zips are extracted, the Role’s file system looks as follows: Worker Role approot From there, the OnStart method (which also does the download and unzip using a simple StorageHelper class) kicks off the Java path and now you have Java! Task Manager Jetty Sample Page A couple of things I’m working on to enhance this is to extract the jre and jetty bits not to the appRoot but to a resource location defined as part of the service definition. • SQL SERVER – Automation Process Good or Ugly

  This blog post is written in response to T-SQL Tuesday hosted by SQL Server Insane Asylum. The idea of this post really caught my attention. Automation – something getting itself done after the initial programming, is my understanding of the subject. The very next thought was – is it good or evil? The reality is there is no right answer. However, what if we quickly note a few things, then I would like to request your help to complete this post. We will start with the positive parts in SQL Server where automation happens. The Good If I start thinking of SQL Server and Automation the very first thing that comes to my mind is SQL Agent, which runs various jobs. Once I configure any task or job, it runs fine (till something goes wrong!). Well, automation has its own advantages. We all have used SQL Agent for so many things – backup, various validation jobs, maintenance jobs and numerous other things. What other kinds of automation tasks do you run in your database server? The Ugly This part is very interesting, because it can get really ugly(!). During my career I have found so many bad automation agent jobs. Client had an agent job where he was dropping the clean buffers every hour Client using database mail to send regular emails instead of necessary alert related emails The best one – A client used new Missing Index and Unused Index scripts in SQL Agent Job to follow suggestions 100%. Believe me, I have never seen such a badly performing and hard to optimize database. (I ended up dropping all non-clustered indexes on the development server and ran production workload on the development server again, then configured with optimal indexes). Shrinking database is performance killer. It should never be automated. SQL SERVER – Shrinking Database is Bad – Increases Fragmentation – Reduces Performance The one I hate the most is AutoShrink Database. It has given me hard time in my career quite a few times. SQL SERVER – SHRINKDATABASE For Every Database in the SQL Server Automation is necessary but common sense is a must when creating automation. • Configure 27" 2560x1440 for a monitor with corrupt EDID

  I am trying to get a monitor work with my Ubuntu laptop. The monitor is this cheap 27" Korean monitors which has a 2560x1440 resolution -- and nothing else. Here are some specifications of this monitor: 2560x1440 @60Hz Only one dual link DVI-D input -- no other input port (no HDMI or display port) no OSD no scalar reports corrupt EDID does 2560x1440 @60Hz, did I say that already? Anyways, the monitor works beautifully with my Ubuntu desktop which has an nVidia card with DVI output. However, I am having problem using this monitor with my laptop. After some searching around I found a few posts suggesting to use an active adaptor for mini display port, so I went and bought a mini display to dual link DVI-D adaptor.. When using this adaptor the monitor is recognized by nvidia-settings tool but with incorrect resolution information. As you can see the monitor is incorrectly recognized and there are no other resolution available to set. This post on ubuntu forums and this other post on overclock both suggest that the monitor is reporting corrupt EDID file. I have tried following their instructions, but so far I have not been able to display any image on the monitor from my laptop. The laptop I am using is an ASUS G75VW with a 1920x1080 screen. It has a VGA, an HDMI 1.4a, and a mini display port. The graphic card is an nvidia gforce gtx 660M with 2GB dedicated memory. I am running Ubuntu 12.10 on here which I upgrade from 12.04 a few weeks ago. As I said I have tried several suggestions, including specifying Modeline in xorg.conf and also linking to EDID files I found from those forum posts above. However, I am not sure if the EDID files I found are suitable for my monitor. I think the solution to my problem consist of obtaining the EDID file of my monitor and then fixing it and modifying xorg.conf to force nvidia driver to load the correct resolution. However, I am not sure what steps I need to take to do this. Here is the part of sudo xrandr --prop output that is related to this monitor: DP-1 connected 800x600+1920+0 (normal left inverted right x axis y axis) 0mm x 0mm SignalFormat: DisplayPort supported: DisplayPort ConnectorType: DisplayPort ConnectorNumber: 3 (0x00000003) _ConnectorLocation: 3 (0x00000003) 800x600 60.3*+ I was expecting to see the EDID file in this output as was mentioned in this post, but it is not there. After several hours of tweaking X configurations, I decided it was time to ask for help here. I would really appreciate if someone with experience regarding EDID and X configuration could give me a hand to solve this issue.

• Monitora&ccedil;&atilde;o com Oracle Enteprrise Manager

  A figura abaixo oferece uma visão geral das possibilidades de monitoramento providas pelo Oracle Enterprise Manager (OEM), que é uma ferramenta que permite gerenciar a infraestrutura de TI da empresa. Um componente importante da solução é chanado OEM Grid Control. Esse componente permite gerenciar, visualizar e monitorar diversos elementos a partir de uma mesma console. E que elementos podem ser monitorados? No conceito utilizado pelo OEM, os elementos que podem ser monitorados são chamados de Targets, e esses targets envolvem a monitoração de hosts (Windows, Linux, Solaris), Banco de Dados, Middleware, Aplicações Web, Serviços que podem ser customizados pelo administrador, Sistemas e Grupos de targets, além dos aplicativos Oracle. Cada elemento monitorado é ativado através de packs de gerenciamento. Ou seja, há uma série de packs que podem ser adquiridas conforme a necessidade, para permitir a monitoração a partir do próprio OEM Grid Control. Existem packs de monitoramento especiais para banco de dados Oracle, packs de monitoramento para Tomcat, Jboss, WebLogic, SOA Suite, Identity Management. Os plugins permitem o gerenciamento de elementos adicionais, tais como dispositivos de rede, servidores, banco de dados de terceiros (DB2, SQL Server), Vmware, etc. Já os conectores permitem a integração com outros softwares, tais como gerenciadores de requisições de helpdesk, de modo a integrar os alertas gerados pela ferramenta e gerar tickets em ferramentas como CA Service Desk, BMC Remedy e outros. A extensão de funcionalidades é realmente bem vasta. Num próximo post irei comentar sobre o Ops Center, um novo componente que surgiu após a aquisição da Sun. Além do Grid Control e do Ops Center, há outros componentes bem interessantes. A figura abaixo ilustra diversas camadas onde o ferramental Oracle pode ser usado para monitoração. Há uma pack que permite gerenciar os níveis de serviços em todas as camadas ilustradas. Dada uma requisição, pode-se decompor os dados de SLA em cada camada. E há também o Real User Monitoring, que trata de medir a experiência com o usuário. Falarei disso num novo post, mas basicamente a ferramenta permite acompanhar todo o tráfego de rede gerado dos usuários finais até os servidores web, e com isso rastrear como cada usuário usa a aplicação, quanto tempo ele navega pelo site, se ele enfrentou algum tipo de problema, se houve algum pedido não finalizado devido a algum problema na infraestrutura. É uma ferramenta bem interessante, falarei um pouco mais dela depois. E claro, há também componentes para a realização de testes funcionais e de carga. Em breve, aqui no blog :)
