• Adding a jar file to CLASSPATH is still not executable

  Perhaps I just don't understand how the whole CLASSPATH environment variable works when trying to find .jar files on your system. I thought if you specified it, you could launch .jar files with java in much the same way that you can launch executables that are on your path. I have an executable java archive (.jar file) on my system, that I stuck in /usr/local/bin/gatk/. I added this to my CLASSPATH via: export CLASSPATH=/usr/local/bin/gatk/GenomeAnalysisTK.jar I thought this would make the .jar file visible to my JVM. When I try to invoke it with java -jar GenomeAnalysisTK.jar #Error: Unable to access jarfile .gatk/GenomeAnalysisTK.jar I can invoke it setting the absolute path, e.g. java -jar /usr/local/bin/gatk/GenomeAnalysisTK.jar, however I'd rather not type the full path each time. I have read many of the linked tutorials but somehow I don't seem to be getting this right and I can't understand what I am doing wrong.

• Logging off does not kill process in Windows Server 2003

  I have a Windows Server 2003(Enterprise, SP2). My understanding was that any process created by a user will be terminated when the user loggs off the account. But its not happening. I login via Administrator account. Start a simple java process and logoff. But the process is not killed. Is there any configuration for this or something? I am mostly a software programmer and not much in to servers and so I am stuck. I found out that while logging off, 1) Win32 is supposed to send a CTRL_LOGOFF_EVENT to all processes started by that user. 2) JVM is supposed to handle this event and terminate the VM. But I can't understand why my java process is not killed when i logoff. Any idea!!!

• Java JRE: Setting default heap size

  I'm having trouble with Java on a virtual server, it always gives me the following error: # java Error occurred during initialization of VM Could not reserve enough space for object heap Could not create the Java virtual machine. I first solved this by using the CACAO virtual machine (of OpenJDK, by putting it first in jvm.cfg), but then I run into problems with my web application (Play! framework based, gives me nasty LinkageErrors). So I cannot use that VM. Instead I'd like to just use the normal server VM and set -Xmx128M by default. How can I do that? Related: this question

• How can I persist certificates in Java's cacerts?

  We need to have a certificate in Java's cacerts keystore for one of our servers that is authenticated by LDAP. We are using Ubuntu server. We have successfully done this by updating the cacerts file in /usr/lib/jvm/java-6-openjdk-amd64/jre/lib/security but occasionally a Java update is installed and the cacerts file seems to be getting replaced by a default one that doesn't contain our changes. This doesn't happen very often but it is becoming a bit of a pain when it does happen. Is there a better way of adding things to cacerts so that they don't get lost when a Java update happens? • Small 64-bit linux server distro with low memory footprint?

  I am looking for a linux server distro with a low memory footprint. I usually use Ubuntu but I need something with a smaller footprint in order to run a large Java JVM service inside of it and also run X-windows. Any ideas? The Java service needs to handle a 3GB memory heap and so I require a 64-bit OS and JRE. http://en.wikipedia.org/wiki/Comparison%5Fof%5FLinux%5Fdistributions I am thinking that ArchLinux is the only one that I can find right now. It uses 250MB out of the box (without X-win). Any better suggestions?

• Java plugin doesn't work in Chrome -- how can I fix this?

  This used to work fine until a week or so ago, and I am not sure what has changed since then. I have just uninstalled what seems to be all the JVM stuff on my machine and reinstalled with the latest recommended Java version from java.com (1.6, update 23). The plugin works fine in IE and Firefox, but in Chrome it fails and the pages that try to use the plugin act as if Java is not installed. I have tried this in both Chrome 8 and Chrome 9 with the same result. How can I diagnose and fix this?

• How to Increase Memory Allocated to IIS .NET Application?

  We are using Windows 2008 R2 and IIS 7 running on Amazon EC2. IIS is running a single .NET application written in C#. We are having performance issues and I want to give the application more memory, but I cannot figure out how to do it. How do I control the amount of memory that the CLR gets? I'm a total newbie with IIS, .NET and the CLR. If I were working with Java, I would just use the -Xmx flag to increase the memory available to the JVM (e.g., -Xmx3000m for 3GB). But, I cannot seem to figure out how to do this in the Windows world.

I changed my JAVA_HOME back on my windows machine and this error still occurs. So now the code doesn't run on either machine. I recently installed git on my windows machine and added the code to a repository. But I haven't really done anything with it. All it said was it will convert all LF to CRLF...That shouldn't change anything though should it? Any ideas on why I am now getting these errors? I haven't changed anything on my windows machine in months except for installing git.

• Best way of learning Python + GUI when coming from .NET

  I've been developing applications in C# / VB.NET for about 3-4 years (.NET Framework v2.0, 3.5, 4). I have also developed some command-line applications or scripts in C, and Python under Linux. Sometimes I need to develop my applications in another languages, like Python, but the problem thing is that lots of those applications require a GUI. Maybe not a too complex one, but it does require some windows with buttons, text boxes, list boxes,... What books/tips/tutorials do you suggest me to start working with that language and be able to deploy my deliverables not only in .NET? Note: Learning python is not the big deal here, because I already know the basic of it. I just want to focus on the GUI. Maybe this question should be on UI instead of here? If so, please, migrate it :)

  As of Java 7 Update 40, Oracle is now including Java Mission Control in the JDK. Being always interested in a new profiling tool, I decided to check it out. However, trying to start Flight Recorder against a process, I get the following error, Now I'm getting cold feet about adding the JVM option -XX:+UnlockCommercialFeatures. I would only use this for profiling in development and not in production. From the article linked above, JMC is available under the Oracle Binary Code License for Java. The license allows you to use JMC for free during development and testing, though a different (paid for) licence is required for production use. I'm still leery about this. From Java SE Products, Flight Recorder certainly is a commercial feature; however, I find it very confusing that it's now included in the standard JDK release. Anyone else have a read on this? • Oracle VM and JRockit Virtual Edition: Oracle Introduces Java Virtualization Solution for Oracle(R)

  Since the beginning, we've been talking to customers about how our approach to virtualization is different and more powerful than any other company because Oracle has the "full-stack" of software (and even hardware these days!) to work with to create more comprehensive, more powerful solutions. Python functions or Ruby classes can be invoked as Tuxedo services by other Tuxedo services or clients and, in addition, Python/Ruby applications can invoke existing Tuxedo services. SALT 11gR1 combines the proven scalability, reliability and performance of the Tuxedo runtime infrastructure with the agility provided by these dynamic scripting languages, providing a highly available and almost linearly scalable platform for Python and Ruby application development. Another benefit of developing Python and Ruby applications with Tuxedo is that services are SOA enabled from inception by virtue of Tuxedo's comprehensive integration options with J2EE app servers, mainframe applications, Web services, etc. Other interesting features are dynamic re-loading of scripts, where script changes are picked up automatically or when the administrator decides, and server-side typing, where Python functions and Ruby classes are given interfaces by way of the Tuxedo Metadata Repository.   Regular expressions as they are today are pretty much as concise and compact as they can be. Consequently, they are often criticised for being unreadable and hard to debug. If you had to reinvent a new syntax for regular expressions, what would it look like? Do you prefer the concise syntax they already have (or a different but similarly concise syntax)? If so, please justify why you think regular expressions deserve to be this concise, but your favourite programming language doesn’t (unless it’s Perl). Or do you think regular expressions should have a slightly more spaced-out syntax and look a bit more like operators and syntax elements normally do in programming languages? If so, provide examples of what you think the syntax should look like, and justify why it is better than the current syntax. Or do you think there shouldn’t even be a special syntax for regular expressions, and instead they should be constructed from syntax elements already present in the programming language? • Big Data – Buzz Words: Importance of Relational Database in Big Data World – Day 9 of 21

  In yesterday’s blog post we learned what is HDFS. In this article we will take a quick look at the importance of the Relational Database in Big Data world. A Big Question? Here are a few questions I often received since the beginning of the Big Data Series - Does the relational database have no space in the story of the Big Data? Does relational database is no longer relevant as Big Data is evolving? Is relational database not capable to handle Big Data? Is it true that one no longer has to learn about relational data if Big Data is the final destination? Well, every single time when I hear that one person wants to learn about Big Data and is no longer interested in learning about relational database, I find it as a bit far stretched. I am not here to give ambiguous answers of It Depends. I am personally very clear that one who is aspiring to become Big Data Scientist or Big Data Expert they should learn about relational database. NoSQL Movement The reason for the NoSQL Movement in recent time was because of the two important advantages of the NoSQL databases. Performance Flexible Schema In personal experience I have found that when I use NoSQL I have found both of the above listed advantages when I use NoSQL database. There are instances when I found relational database too much restrictive when my data is unstructured as well as they have in the datatype which my Relational Database does not support. It is the same case when I have found that NoSQL solution performing much better than relational databases. I must say that I am a big fan of NoSQL solutions in the recent times but I have also seen occasions and situations where relational database is still perfect fit even though the database is growing increasingly as well have all the symptoms of the big data. Situations in Relational Database Outperforms Adhoc reporting is the one of the most common scenarios where NoSQL is does not have optimal solution. For example reporting queries often needs to aggregate based on the columns which are not indexed as well are built while the report is running, in this kind of scenario NoSQL databases (document database stores, distributed key value stores) database often does not perform well. In the case of the ad-hoc reporting I have often found it is much easier to work with relational databases. SQL is the most popular computer language of all the time. I have been using it for almost over 10 years and I feel that I will be using it for a long time in future. There are plenty of the tools, connectors and awareness of the SQL language in the industry. Pretty much every programming language has a written drivers for the SQL language and most of the developers have learned this language during their school/college time. In many cases, writing query based on SQL is much easier than writing queries in NoSQL supported languages. I believe this is the current situation but in the future this situation can reverse when No SQL query languages are equally popular. ACID (Atomicity Consistency Isolation Durability) – Not all the NoSQL solutions offers ACID compliant language. There are always situations (for example banking transactions, eCommerce shopping carts etc.) where if there is no ACID the operations can be invalid as well database integrity can be at risk. Even though the data volume indeed qualify as a Big Data there are always operations in the application which absolutely needs ACID compliance matured language. The Mixed Bag I have often heard argument that all the big social media sites now a days have moved away from Relational Database. Actually this is not entirely true. While researching about Big Data and Relational Database, I have found that many of the popular social media sites uses Big Data solutions along with Relational Database. Many are using relational databases to deliver the results to end user on the run time and many still uses a relational database as their major backbone. Here are a few examples: Facebook uses MySQL to display the timeline. (Reference Link) Twitter uses MySQL. (Reference Link) Tumblr uses Sharded MySQL (Reference Link) Wikipedia uses MySQL for data storage. (Reference Link) There are many for prominent organizations which are running large scale applications uses relational database along with various Big Data frameworks to satisfy their various business needs. Summary I believe that RDBMS is like a vanilla ice cream. Everybody loves it and everybody has it. NoSQL and other solutions are like chocolate ice cream or custom ice cream – there is a huge base which loves them and wants them but not every ice cream maker can make it just right  for everyone’s taste. No matter how fancy an ice cream store is there is always plain vanilla ice cream available there. Just like the same, there are always cases and situations in the Big Data’s story where traditional relational database is the part of the whole story. In the real world scenarios there will be always the case when there will be need of the relational database concepts and its ideology. It is extremely important to accept relational database as one of the key components of the Big Data instead of treating it as a substandard technology. Ray of Hope – NewSQL In this module we discussed that there are places where we need ACID compliance from our Big Data application and NoSQL will not support that out of box. There is a new termed coined for the application/tool which supports most of the properties of the traditional RDBMS and supports Big Data infrastructure – NewSQL. • How can Swift be so much faster than Objective-C in these comparisons?

  Apple launched its new programming language Swift at WWDC14. In the presentation, they made some performance comparisons between Objective-C and Python. The following is a picture of one of their slides, of a comparison of those three languages performing some complex object sort: There was an even more incredible graph about a performance comparison using the RC4 encryption algorithm. Obviously this is a marketing talk, and they didn't go into detail on how this was implemented in each. I leaves me wondering though: How can a new programming language be so much faster? Are the Objective-C results caused by a bad compiler or is there something less efficient in Objective-C than Swift? How would you explain a 40% performance increase? I understand that garbage collection/automated reference control might produce some additional overhead, but this much?

  So, I attended the Microsoft Community Evening. The attendance was better than I was expecting for December and we had our first Programming Languages Meeting where Gary did a great presentation on an intro to Ruby. The best surprize of the evening happened when I was about to leave, Robert MacLean asked me how we did our MS licensing – the fact being that we were about to reach the end of our empower license with Microsoft and that I had no idea how we were going to afford upgrading it early next year. Well, out comes a Microsoft Visual Studio Ultimate with MSDN 12 month subscription. An absolute awesome gift – thanks Robert! Best gift ever!
