• R + Bioconductor : combining probesets in an ExpressionSet

  Hi, First off, this may be the wrong Forum for this question, as it's pretty darn R+Bioconductor specific. Here's what I have: library('GEOquery') GDS = getGEO('GDS785') cd4T = GDS2eSet(GDS) cd4T <- cd4T[!fData(cd4T)$symbol == "",] Now cd4T is an ExpressionSet object which wraps a big matrix with 19794 rows (probesets) and 15 columns (samples). The final line gets rid of all probesets that do not have corresponding gene symbols. Now the trouble is that most genes in this set are assigned to more than one probeset. You can see this by doing gene_symbols = factor(fData(cd4T)$Gene.symbol) length(gene_symbols)-length(levels(gene_symbols)) [1] 6897 So only 6897 of my 19794 probesets have unique probeset - gene mappings. I'd like to somehow combine the expression levels of each probeset associated with each gene. I don't care much about the actual probe id for each probe. I'd like very much to end up with an ExpressionSet containing the merged information as all of my downstream analysis is designed to work with this class. I think I can write some code that will do this by hand, and make a new expression set from scratch. However, I'm assuming this can't be a new problem and that code exists to do it, using a statistically sound method to combine the gene expression levels. I'm guessing there's a proper name for this also but my googles aren't showing up much of use. Can anyone help?

• Embedding Perl Interpreter

  Hi, just downloaded ActivePerl. I want to embed the perl interpreter in a C# application (or at least call the perl interpreter from C#). I need to be able to send send out data to Perl from C#, then receive the output back into C#. I just installed ActivePerl, and added MS Script Control 1.0 as a reference. I found this code on the internet, but am having trouble getting it to work. MSScriptControl.ScriptControlClass Interpreter = new MSScriptControl.ScriptControlClass(); Interpreter.Language = @"ActivePerl"; string Program = @"reverse 'abcde'"; string Results = (string)Interpreter.Eval(Program); return Results; Originally, it had 'PerlScript' instead of 'ActivePerl', but neither work for me. I'm not entirely sure what Interpreter.Language expects. Does it require the path to the interpreter? Solved... I'm not sure how, but when I changed it back to PerlScript it works now. Still, I would like to know if MSScript Control is using ActivePerl or another interpreter.

• Using hash tables in racket

  Im working on an Ngrams program and im having trouble filling out my hash table. i want to write out a recursive function that will take the words and add them to the hash table. The way its supposed to work is given the data set 1 2 3 4 5 6 7 the first entry in the hash table should have a key of [1 2] and the data should be 3. The second entry should be: [2 3] and its data should be 4 and continuing on until the end of the text file. we are given a predefined function called readword that will simply return 1 word from the text. But im not sure how to make these calls overlap each other. The calls would look something like this if the data was hard coded in. (hash-set! (list "1" "2") 3 (hash-set! (list "2" "3") 4 2 calls that ive tried look like this (hash-set! Ngram-table(list((word1) (word2)) readword in))) (hash-set! Ngram-table(append((cdr data) word1)) readword in) apparently the in after readword is supposed to tell the computer that this is and input instead of an output or something like that. How would I call this to make the data in the key of the hashtable overlap like this? And what would the recursive call look like? edit: also we are not allowed to use assigment statements in this program.

• jQuery problem with change event and IE8

  There is a bug in jQuery 1.4.2 that makes change event on select-element getting fired twice when using both DOM-event and a jQuery event, and this only on IE7/8. • Converting python collaborative filtering code to use Map Reduce

  Using Python, I'm computing cosine similarity across items. given event data that represents a purchase (user,item), I have a list of all items 'bought' by my users. Given this input data (user,item) X,1 X,2 Y,1 Y,2 Z,2 Z,3 I build a python dictionary {1: ['X','Y'], 2 : ['X','Y','Z'], 3 : ['Z']} From that dictionary, I generate a bought/not bought matrix, also another dictionary(bnb). {1 : [1,1,0], 2 : [1,1,1], 3 : [0,0,1]} From there, I'm computing similarity between (1,2) by calculating cosine between (1,1,0) and (1,1,1), yielding 0.816496 I'm doing this by: items=[1,2,3] for item in items: for sub in items: if sub >= item: #as to not calculate similarity on the inverse sim = coSim( bnb[item], bnb[sub] ) I think the brute force approach is killing me and it only runs slower as the data gets larger. Using my trusty laptop, this calculation runs for hours when dealing with 8500 users and 3500 items. I'm trying to compute similarity for all items in my dict and it's taking longer than I'd like it to. I think this is a good candidate for MapReduce but I'm having trouble 'thinking' in terms of key/value pairs. Alternatively, is the issue with my approach and not necessarily a candidate for Map Reduce?

• Groovlet + Tomcat: "unable to resolve class" when importing libraries

  I'm having some trouble running a groovy servlet (groovlet) in tomcat that imports a library class. When I don't import anything the groovlet works correctly, but if I do import something that I expect to be on the classpath (I can import the same class successfully in a regular servlet), I see the following error: groovy.util.ScriptException: Could not parse scriptName: /MyGroovlet.groovy java.lang.RuntimeException: groovy.util.ScriptException: Could not parse scriptName: /MyGroovlet.groovy at groovy.servlet.GroovyServlet$1.call(GroovyServlet.java:123) ... Caused by: org.codehaus.groovy.control.MultipleCompilationErrorsException: startup failed, /MyGroovlet.groovy: 1: unable to resolve class com.mycompany.mypackage.MyLibraryClass @ line 1, column 1. Is there some way that I need to explicitly declare the runtime classpath for GroovyServlet? I've tried moving the library jar to several places, including WEB-INF/lib and moving the actual MyLibraryClass.class file to WEB-INF/classes, but with no luck.

• weighted matching algorithm in Perl

  Problem : We have equal number of men and women.each men has a preference score toward each woman. So do the woman for each man. each of the men and women have certain interests. Based on the interest we calculate the preference scores. So initially we have an input in a file having x columns. First column is the person(men/woman) id. id are nothing but 0.. n numbers.(first half are men and next half woman) the remaining x-1 columns will have the interests. these are integers too. now using this n by x-1 matrix... we have come up with a n by n/2 matrix. the new matrix has all men and woman as their rows and scores for opposite sex in columns. We have to sort the scores in descending order, also we need to know the id of person related to the scores after sorting. So here i wanted to use hash table. once we get the scores we need to make up pairs.. for which we need to follow some rules. My trouble is with the second matrix of n by n/2 that needs to give information of which man/woman has how much preference on a woman/man. I need these scores sorted so that i know who is the first preferred woman/man, 2nd preferred and so on for a man/woman. I hope to get good suggestions on the data structures i use.. I prefer php or perl. Thank you in advance

• Comparing values from a string in a MySQL query

  I'm having some trouble comparing values found in VARCHAR fields. I have a table with products and each product has volume. I store the volume in a VARCHAR field and it's usually a number (30, 40, 200..) but there are products that have multiple volumes and their data is stored separated by semicolons, like so 30;60;80. I know that storing multiple volumes like that is not recommended but I have to work with it like it is. I'm trying to implement a search by volume function for the products. I want to also display the products that have a bigger or equal volume than the one searched. This is not a problem with the products that have a single volume, but it is a problem with the multiple volume products. Maybe an example will make things clearer: Let's say I have a product with this in it's volume field: 30;40;70;80. If someone searched for a volume, lets say 50, I want that product to be displayed. To do this I was thinking of writing my own custom MySQL function (I've never this before) but maybe someone can offer a different solution. I apologize for my poor English but I hope I made my question clear. Thanks.

• CAScrollLayer doesn't scroll!

  Maybe it's because it's late. Whatever the reason I can't figure out why I'm having trouble with a simple CSScrollLayer example I'm trying. • How do I scrape information off ASP.NET websites when paging and JavaScript links are being used?

  I have been given a staff list which is supposed to be up to date but it doesn't match an intranet People Finder which is written in ASP.NET. As the information is sensitive I am not able to access the database the People Finder is using so the only way I can get at the information is by scraping the structure starting at the top brass at the top and then going through each tier in turn. Each person has a Staff number which then forms the URL http://intranet/peoplefinder/index.aspx?srn=ABC1234 and then all the people who report to them are listed underneth in the format <a id="gvEmployees_ctl03_lnkFullName" href="index.aspx?srn=ABC4321" target="_self"> where each URL indicates the Staff number and provides a link to their team. The trouble arises when the teams are big as paging is implemented in the GridView with an URL such as <a href="javascript:__doPostBack('gvEmployees','Page$2')">2</a>. How would I scrape this page, capture the SRN and other details along with the people who report to the person on all pages of the GridView then loop through each reportee and do the same process until the whole list is complete?

• C# Reflection StackTrace get value

  I'm making pretty heavy use of reflection in my current project to greatly simplify communication between my controllers and the wcf services. What I want to do now is to obtain a value from the Session within an object that has no direct access to HttpSessionStateBase (IE: Not a controller). For example, a ViewModel. I could pass it in or pass a reference to it etc. but that is not optimal in my situation. Since everything comes from a Controller at some point in my scenario I can do the following to walk the sack to the controller where the call originated, pretty simple stuff: var trace = new System.Diagnostics.StackTrace(); foreach (var frame in trace.GetFrames()) { var type = frame.GetMethod().DeclaringType; var prop = type.GetProperty("Session"); if(prop != null) { // not sure about this part... var value = prop.GetValue(type, null); break; } } The trouble here is that I can't seem to work out how to get the "instance" of the controller or the Session property so that I can read from it.

• How do the XMPP modules work in perl?

  Hey everybody, I am trying to make my own jabber bot but i have run into a little trouble. I have gotten my bot to respond to messages, however, if I try to change the bot's presence then it seems as though all of the messages you send to the bot get delayed. What I mean is when I run the script I change the presence so I can see that it is online. Then When I send it a message it takes 3 before the callback subroutine i have set up for messages gets called. After the 3rd message is sent and the chat subroutine is called it still process the first message I sent. This really doesn't pose TOO much of a problem except that I have it set up to log out when I send the message "logout" and it has to be followed by two more messages in order to log out. I am not sure what it is that I have to do to fix this but i think it has something to do with iq packets because I have an iq callback set as well and it gets called 2 times after setting the presence.   I have a basic question about Bayesian networks. Let's assume we have an engine, that with 1/3 probability can stop working. I'll call this variable ENGINE. If it stops working, then your car doesn't work. If the engine is working, then your car will work 99% of the time. I'll call this one CAR. Now, if your car is old(OLD), instead of not working 1/3 of the time, your engine will stop working 1/2 of the time. I'm being asked to first design the network and then assign all the conditional probabilities associated with the table. I'd say the diagram of this network would be something like OLD -> ENGINE -> CAR Now, for the conditional probabilities tables I did the following: OLD |ENGINE ------------ True | 0.50 False | 0.33 and ENGINE|CAR ------------ True | 0.99 False | 0.00 Now, I am having trouble about how to define the probabilities of OLD. In my point of view, old is not something that has a CAUSE relationship with ENGINE, I'd say it is more a characteristic of it. Maybe there is a different way to express this in the diagram? If the diagram is indeed correct, how would I go to make the tables? Thanks

The map is shown through a QWebView loading a simple HTML page and the user can create markers by clicking. • How can I read a DBF file with incorrectly defined column data types using ADO.NET?

  I have a several DBF files generated by a third party that I need to be able to query. I am having trouble because all of the column types have been defined as characters, but the data within some of these fields actually contain binary data. If I try to read these fields using an OleDbDataReader as anything other than a string or character array, I get an InvalidCastException thrown, but I need to be able to read them as a binary value or at least cast/convert them after they are read. The columns that actually DO contain text are being returned as expected. For example, the very first column is defined as a character field with a length of 2 bytes, but the field contains a 16-bit integer. I have written the following test code to read the first column and convert it to the appropriate data type, but the value is not coming out right. The first row of the database has a value of 17365 (0x43D5) in the first column. Running the following code, what I end up getting is 17215 (0x433F). I'm pretty sure it has to do with using the ASCII encoding to get the bytes from the string returned by the data reader, but I'm not sure of another way to get the value into the format that I need, other that to write my own DBF reader and bypass ADO.NET altogether which I don't want to do unless I absolutely have to.   I'm building a data access layer in Excel VBA and having trouble returning a recordset. The Execute() function in my class is definitely retrieving a row from the database, but doesn't seem to be returning anything. The following function is contained in a class called DataAccessLayer. The class contains functions Connect and Disconnect which handle opening and closing the connection. • Modifying UINavigation Bar Buttons in SubViews

  I'm having trouble trying to modify the navigation bar in the subview portion of my application. self.navigationItem.rightBarButtonItem = [[[UIBarButtonItem alloc] initWithBarButtonSystemItem:UIBarButtonSystemItemDone target:self action:@selector(add_Clicked:)] autorelease]; I have no issues modifying the navigation bar in any of my UIViewControllers classes. The simplified application class outline is as such: AppDelegate - UIViewControllerA (has a left and a right navigationBarButton) - Subview is displayed when a SegmentControl is selected. (Within the subview, I'm trying to modify the right NavigationBarButton that is displayed) [self.view addSubview:newControllerName.view]; Methods I have attempted: Trying to set self.navigationItem.rightBarButtonItem within my subview to a new UIBarButtonItem. Creating a pointer to UIViewControllerA within my AppDelegate. The UIViewControllerA contains a function setNavButton I wrote to set the rightBarButtonItem to a button. Then I am referencing the AppDelegate's reference to UIViewControllerA and attempting to call setNavButton. I included a NSLog call to see if that function is being called and it is executing but the NavigationBar isn't being modified. I'm trying to avoid having to push a UIViewController after the SegmentControl is clicked in UIViewControllerA so that I can simulate the SegmentControl as tabs. I'm not getting any errors during compile or run time. Anyone have any ideas?

• ASP.NET OleDbConnection Problem

  I'm working on an ASP.NET website where I am using an asp:repeater with paging done through a VB.NET code-behind file. I'm having trouble with the database connection though. As far as I can tell, the paging is working, but I can't get the data to be certain. The database is a Microsoft Access database. • Google's Oauth for Installed apps vs. Oauth for Web Apps

  So I'm having trouble understanding something... If you do Oauth for Web Apps, you register your site with a callback URL and get a unique consumer secret key. But once you've obtained an Oauth for Web Apps token, you don't have to generate Oauth calls to the google server from your registered domain. I regularly use my key and token from scripts running via an apache server at localhost on my laptop and Google never says "you're not sending this request from the registered domain." It just sends me the data. Now, as I understand it, if you do Oauth for Installed Apps, you use "anonymous" instead of a secret key you got from Google. I've been thinking of just using the OAuth for Web Apps auth method, then passing that token to an installed app that has my secret code embedded in its innards. The worry is that the code could be discovered by bad people. But what's more secure... making them work for the secret code or letting them default to anonymous? What really goes bad if the "secret" is discovered when the alternative is using "anonymous" as the secret?

• Changing label content programmatically from within a DataTemplate used in a DataGrid column header

  I'm dynamically creating DataGrid columns (based on an event from my ViewModel) and programmatically adding them to an existing DataGrid. Each column uses a generic HeaderTemplate by setting it to a DataTemplate that has been identified in the xaml. The DataTemplate contains two labels in which needs their content needs to be changed upon creation of the DataGrid column. How would this be done? I understand that the DataTemplate uses the ContentPresenter but I am having trouble accessing it within a dynamically created DataGrid column. • NHibernate.MappingException - Troubles Shooting Checklist (no persister for)

  Here's a starter list: 1) if hbm is hand generated, is it an embedded resource? 2) if using FNH, does it pass a PerssistenceSpecification test? 3) if not using FNH, can you save and then load the persisted class? 4) more? I'm sure many of you have gotten this one at one point or another. But have you ever gotten it when you knew your mapping was set up correctly? I started getting this exception after I started using a new repository design, but only in one scenario! PersistenceSpecification tests pass, as do all repository methods (using SQLite). The scenario that leads to the exception is when legacy projects from a different db are converted to green field system. The legacy system is from a different database and has it's own session factory, which should be irrelevant because the error comes after previously unconverted Projects are retrieved and in memory. As the routine tries to save these unconverted Projects into the new database, the exception is thrown, full stack trace below. Any ideas on how to build up the trouble shooting check list and solves this problem?   I am having trouble traversing from a bookmark has tag in jquery. Specifically, the following HTML: <a id="comment-1"></a> <div class="comment"> <h2 class="title"><a href="#comment-1">1st Post</a></h2> <div class="content"> <p>this is 1st reply to the original post</p> </div> <div class="test">1st post second line</div> </div> I am trying to traverse to where the class = "title", if the page is landed on with a bookmark hashtag in the URL (site.com/test.html#comment-1). The following is my code I'm using for testing: if(window.location.hash) { alert ($(window.location.hash).nextAll().html()); } It executes fine, and returns the appropriate html ( The problem is if I add a selector to it ($(window.location.hash).next('.title').html() ) I get a null result. Why is this so? Is nextAll not the correct Traversing function? (I've also tried next+find to no avail) Thanks!

• Properly using Log4r in Ruby Application

  I must really be missing something obvious, but I'm having trouble with general use of Log4r in my Ruby application. I am able to log without issue, but the overhead seems clunky the way I have it setup. I'm basically passing the full path to a filename to log in each class in my application. The ruby script that is called pulls the log file from one of the arguments in ARGV which is then passed around and set in each class that I call in ruby. In each class I use the patternFormatter to insert the class/file name into the log statement. Is there a better way to make this work? It feels like no matter what I think of will require something to be passed to each class in my ruby application. I could set the log file in a yaml configuration file instead, but then I would be passing around the configuration file to each class as well. Any advice? If this doesn't make sense I could try and post some more specific code samples to further explain what I mean. Thanks!

• Small-o(n^2) implementation of Polynomial Multiplication

  I'm having a little trouble with this problem that is listed at the back of my book, i'm currently in the middle of test prep but i can't seem to locate anything regarding this in the book. Anyone got an idea? A real polynomial of degree n is a function of the form f(x)=a(n)x^n+?+a1x+a0, where an,…,a1,a0 are real numbers. In computational situations, such a polynomial is represented by a sequence of its coefficients (a0,a1,…,an). Assuming that any two real numbers can be added/multiplied in O(1) time, design an o(n^2)-time algorithm to compute, given two real polynomials f(x) and g(x) both of degree n, the product h(x)=f(x)g(x). Your algorithm should **not** be based on the Fast Fourier Transform (FFT) technique. Please note it needs to be small-o(n^2), which means it complexity must be sub-quadratic. The obvious solution that i have been finding is indeed the FFT, but of course i can't use that. There is another method that i have found called convolution, where if you take polynomial A to be a signal and polynomial B to be a filter. A passed through B yields a shifted signal that has been "smoothed" by A and the resultant is A*B. This is supposed to work in O(n log n) time. Of course i am completely unsure of implementation. If anyone has any ideas of how to achieve a small-o(n^2) implementation please do share, thanks.
