  • Generate a set of strings with maximum edit distance

    Problem 1: I'd like to generate a set of n strings of fixed length m from alphabet s such that the minimum Levenshtein distance (edit distance) between any two strings is greater than some constant c. Obviously, I can use randomization methods (e.g., a genetic algorithm), but was hoping that this may be a well-studied problem in computer science or mathematics with some informative literature and an efficient algorithm or three. Problem 2: Same as above except that adjacent characters cannot repeat; the i'th character in each string may not be equal to the i+1'th character. E.g., 'CAT', 'AGA' and 'TAG' are allowed, 'GAA', 'AAT', and 'AAA' are not. Background: The basis for this problem is bioinformatic and involves designing unique DNA tags that can be attached to biologically derived DNA fragments and then sequenced using a fancy second generation sequencer. The goal is to be able to recognize each tag, allowing for random insertion, deletion, and substitution errors. The specific DNA sequencing technology has a relatively low error rate per base (~1%), but is less precise when a single base is repeated 2 or more times (motivating the additional constraints imposed in problem 2).

    I wrote a function recently (with help of one guy from SO) that finds maximum of two ints.     I have a database of airports with Latitude and Longitude for each point. I want to run a PHP script to find all airports that are nearby a given airport, with their distance and relative direction. I.e. for Airport KLDJ (40-37-02.810N 074-14-40.539W) Airport Nearby KJFK - John F Kennedy Airport (21.2 nm NE) (40-38-23.104N 073-46-44.132W) I have used code from http://www.movable-type.co.uk/scripts/latlong.html to find distance, and tried to use it to find bearing, which might not be right. //BEARING RHUMB LINE $phi = log(tan($lat2/2+pi/4)/tan($lat1/2+pi/4)); $distance['bearing'] = (rad2deg(atan2($theta, $phi)) +180) % 360; I basically want to run all points through this script and find the distance, which I have already, but then the direction.   • Calculating the maximum distance between elements of vector in Matlab

    Lets assume that we have a vector like x = -1:0.05:1; ids = randperm(length(x)); x = x(ids(1:20)); I would like to calculate the maximum distance between the elements of x in some idiomatic way. It would be easy to just iterate over all possible combinations of x's elements but I feel like there could be a way to do it with Matlab's built-in functions in some crazy but idiomatic way. Any ideas?

    How do I calculate distance between 2 coordinates by sea? I also want to be able to draw a route between the two coordinates. Only solution I found so far is to split a map into pixels, identify each pixel as LAND or SEA and then try to find the path using A* algorithm. Then transform pixels to relative coordinates. There are some software packages I could buy but none have online extensions. A service that calculates distances between sea ports and plots the path on a map is searates.com

A calculation is performed to return their distance from the users current location based on the latitude/longitude. I would like to return only the record with the shortest calculated distance. However, I can't seem to find out what the "units" are for STBuffer, it doesn't seem to conform to feet, miles, meters, kilometers, etc. The documentation only refers to them as "units", any suggestions?   • Find points whose pairwise distances approximate a given distance matrix

    Problem. I have a symmetric distance matrix with entries between zero and one, like this one: D = ( 0.0 0.4 0.0 0.5 ) ( 0.4 0.0 0.2 1.0 ) ( 0.0 0.2 0.0 0.7 ) ( 0.5 1.0 0.7 0.0 ) I would like to find points in the plane that have (approximately) the pairwise distances given in D. I understand that this will usually not be possible with strictly correct distances, so I would be happy with a "good" approximation. My matrices are smallish, no more than 10x10, so performance is not an issue. Question. Does anyone know of an algorithm to do this? Background. I have sets of probability densities between which I calculate Hellinger distances, which I would like to visualize as above. Each set contains no more than 10 densities (see above), but I have a couple of hundred sets. What I did so far. I did consider posting at math.SE, but looking at what gets tagged as "geometry" there, it seems like this kind of computational geometry question would be more on-topic here. If the community thinks this should be migrated, please go ahead. This looks like a straightforward problem in computational geometry, and I would assume that anyone involved in clustering might be interested in such a visualization, but I haven't been able to google anything. One simple approach would be to randomly plonk down points and perturb them until the distance matrix is close to D, e.g., using Simulated Annealing, or run a Genetic Algorithm. I have to admit that I haven't tried that yet, hoping for a smarter way. One specific operationalization of a "good" approximation in the sense above is Problem 4 in the Open Problems section here, with k=2. Now, while finding an algorithm that is guaranteed to find the minimum l1-distance between D and the resulting distance matrix may be an open question, it still seems possible that there at least is some approximation to this optimal solution. If I don't get an answer here, I'll mail the gentleman who posed that problem and ask whether he knows of any approximation algorithm (and post any answer I get to that here).

    How can you scale a point sprite by its distance from the camera? GLSL fragment shader: gl_PointSize = size / gl_Position.w; seems along the right tracks; for any given scene all sprites seem nicely scaled by distance. Is this correct? How do you compute the proper scaling for my vertex attribute size? I want each sprite to be scaled by the modelview matrix. I had played with arbitrary values and it seems that size is the radius in pixels at the camera, and is not in modelview scale. I've also tried: gl_Position = pMatrix * mvMatrix * vec4(vertex,1.0); vec4 v2 = pMatrix * mvMatrix * vec4(vertex.x,vertex.y+0.5*size,vertex.z,1.0); gl_PointSize = length(gl_Position.xyz-v2.xyz) * gl_Position.w; But this makes the sprites be bigger in the distance, rather than smaller:

  • SQL Average Data Based on Distance

    I'm pretty new to SQL. I have a database with records based on road/milepoints. My goal is to get an average value every 52.8 ft along the road. My related table has data every 15 ft, this table of course has a foreign key relating it to the primary table. If I wanted to pull out the average value every 52.8 ft, along a given milepost, how would I go about this?     Hi everyone. Given : An array A[1..n] of real numbers. Goal : An array D[1..n] such that D[i] = min{ distance(i,j) : A[j] > A[i] } or some default value (like 0) when there is no higher-valued element. I would really like to use Euclidean distance here. Example : A = [-1.35, 3.03, 0.73, -0.06, 0.71, -0.21, -0.12, 1.49, 1.41, 1.42] D = [1, 0, 1, 1, 2, 1, 1, 6, 1, 2] Is there any way to beat the obvious O(n^2) solution? The only progress I've made so far is that D[i] = 1 whenever A[i] is not a local maxima. I've been thinking a lot and have come up with NOTHING. I hope to eventually extend this to 2D (so A and D are matrices).

    Background I use a Tornado-like server with support for long-polls. Each web pages a user clicks around to sets up a long poll to the server like this: $.ajax({ type: 'GET', url: "/mylongpollurl/", dataType: 'application/json', success: function(json) { // I do stuff here }, error: function(xhr, errText, ex) { // If timeout I send a new long-poll request } }); Problem I will now rely on data that I get from Fiddler monitoring all requests made from my browser (FF at the moment). Page 1 is loaded and the long poll request is made, now idling at server side. I click a link to page 2 and that page is loaded and setting up a long poll request, BUT the long poll request from page 1 is still idling at server side (according to Fiddler). This means that I will stack all long poll calls when clicking around the page, thus end up with lots of active connections on the server (or are they maybe sharing connection?) My thoughts - As it's a Tornado-like server (using epoll) it can handle quite a lot of connections. But this fact is not to exploit in my opinion. What I mean is that I prefer not to have a timeout on the server for this case (were the client disappears). - I know those stand alone pages better uses a common head and only swap content via ajax calls but this design we use today was not my call... - The best way to solve this would probably be to have the connection reused (hard to pull off I think) or closed as soon as the browser leaves the page (you click to another page). I really loved this new feature of the finding shortest distance between two shapes in SQL Server. Following is the example which is same as Lenni talk on his blog article . I think even though this is very small feature this is really cool know. While I was working on this example, I suddenly thought about distance between Sri Lanka and India. The distance is very short infect it is less than 30 km by sea. I decided to map India and Sri Lanka using spatial data classes. To my surprise the plotted shortest line is the same as Adam’s Bridge or Ramsetu. Adam’s Bridge starts as chain of shoals from the Dhanushkodi tip of India’s Pamban Island and ends at Sri Lanka’s Mannar Island. Geological evidence suggests that this bridge is a former land connection between India and Sri Lanka.   • Finding the lowest average Hamming distance when the order of the strings matter

    I have a sequence of binary strings that I want to find a match for among a set of longer sequences of binary strings. A match means that the compared sequence gives the lowest average Hamming distance when all elements in the shorter sequence have been matched against a sequence in one of the longer sets. Let me try to explain with an example. I have a set of video frames that have been hashed using a perceptual hashing algorithm so that the video frames that look the same has roughly the same hash. I want to match a short video clip against a set of longer videos, to see if the clip is contained in one of these. This means that I need to find out where the sequence of the hashed frames in the short video has the lowest average Hamming distance when compared with the long videos. The short video is the sub strings Sub1, Sub2 and Sub3, and I want to match them against the hashes of the long videos in Src. The clue here is that the strings need to match in the specific order that they are given in, e.g. that Sub1 always has to match the element before Sub2, and Sub2 always has to match the element before Sub3. In this example it would map thusly: Sub1-Src3, Sub2-Src4 and Sub3-Src5. So the question is this: is there an algorithm for finding the lowest average Hamming distance when the order of the elements compared matter? The naïve approach to compare the substring sequence to every source string won't cut it of course, so I need something that preferably can match a (much) shorter sub string to a set of million of elements. I have looked at MVP-trees, BK-trees and similar, but everything seems to only take into account one binary string and not a sequence of them. Sub1: 100111011111011101 Sub2: 110111000010010100 Sub3: 111111010110101101 Src1: 001011010001010110 Src2: 010111101000111001 Src3: 101111001110011101 Src4: 010111100011010101 Src5: 001111010110111101 Src6: 101011111111010101 I have added a calculation of the examples below. (The Hamming distances aren't correct, but it doesn't matter) **Run 1.** dist(Sub1, Src1) = 8 dist(Sub2, Src2) = 10 dist(Sub3, Src3) = 12 average = 10 **Run 2.** dist(Sub1, Src2) = 10 dist(Sub2, Src3) = 12 dist(Sub3, Src4) = 10 average = 11 **Run 3.** dist(Sub1, Src3) = 7 dist(Sub2, Src4) = 6 dist(Sub3, Src5) = 10 average = 8 **Run 4.** dist(Sub1, Src3) = 10 dist(Sub2, Src4) = 4 dist(Sub3, Src5) = 2 average = 5 So the winner here is sequence 4 with an average distance of 5.

  • Java - Finding distance between player and tile in array

    What is the best way performance wise to do this? When I click a tile I want it to get the distance and if I am close enough I can interact with the tile. One way would be to find the tile by doing mouse / tile width when I click correct? But then how would I get that tiles position? I know how to find the distance I just don't know how to get a certain tiles position from the array when I click it

  • Programs minimized for long time takes long time to "wake up"

    I'm working in Photoshop CS6 and multiple browsers a lot. I'm not using them all at once, so sometimes some applications are minimized to taskbar for hours or days. The problem is, when I try to maximize them from the taskbar - it sometimes takes longer than starting them! Especially Photoshop feels really weird for many seconds after finally showing up, it's slow, unresponsive and even sometimes totally freezes for minute or two. It's not a hardware problem as it's been like that since always on all on my PCs. Would I also notice it after upgrading my HDD to SDD and adding RAM (my main PC holds 4 GB currently)? Could guys with powerful pcs / macs tell me - does it also happen to you? I guess OSes somehow "focus" on active software and move all the resources away from the ones that run, but are not used. Is it possible to somehow set RAM / CPU / HDD priorities or something, for let's say, Photoshop, so it won't slow down after long period of inactivity?

  • Copying windows 8 Users folder having long long paths

    I was trying to move my "Users" folder in Windows 8 as described here and here. But when I try to copy the folder using "xcopy" in Windows Installation Disk Repair Mode, after some files are copied, I get "insufficient memory". The files on which the error is given are like C:\Users\Bilal\Application Data\Application Data\Application Data.........Application Data\Application Data..... What is the point in such directories within directories? I also tried copying them using Mini Windows XP, but the problem was there too.. Also tried copying using Parted Magic Live CD... but still.. So now, how can I move them? Another Question. Is moving such/ system files using Linux a good idea? Does it do anything to permissions?
