  • Suggested Web Application Framework and Database for Enterprise, “Big-Data” App?

    I have a web application that I have been developing for a small group within my company over the past few years, using Pipeline Pilot (plus jQuery and Python scripting) for web development and back-end computation, and Oracle 10g for my RDBMS. Users upload experimental genomic data, which is parsed into a database, and made available for querying, transformation, and reporting. Experimental data sets are large and have many layers of metadata. A given experimental data record might have a foreign key relationship with a table that describes this data point's assay. Assays can cover multiple genes, which can have multiple transcript, which can have multiple mutations, which can affect multiple signaling pathways, etc. Users need to approach this data from any point in those layers in the metadata. Since all data sets for a given data type can run over a billion rows, this results in some large, dynamic queries that are hard to predict. New data sets are added on a weekly basis (~1GB per set). Experimental data is never updated, but the associated metadata can be updated weekly for a few records and yearly for most others. For every data set insert the system sees, there will be between 10 and 100 selects run against it and associated data. It is okay for updates and inserts to run slow, so long as queries run quick and are as up-to-date as possible. The application continues to grow in size and scope and is already starting to run slower than I like. I am worried that we have about outgrown Pipeline Pilot, and perhaps Oracle (as the sole database). Would a NoSQL database or an OLAP system be appropriate here? What web application frameworks work well with systems like this? I'd like the solution to be something scalable, portable and supportable X-years down the road.   • Is recursion really bad?

    After my previous post about the stack space, it appears that there is perception from the feedback that recursion is bad and we should avoid deep recursion. After writing a compiler, I know that the modern computer and compiler are complex enough and one cannot automatically assume that a hand crafted code would out-perform the compiler optimization. The only way is to do some prototype to find out. So why recursive code may not perform as well? Compilers place frames on a stack. In additional to arguments and local variables, compiles also need to place frame and program pointers on the frame, resulting in overheads. So why hand-crafted code may not performance as well? The stack used by a compiler is a simpler data structure and can grow and shrink cleanly. To replace recursion with out own stack, our stack is allocated in the heap that is far more complicated to manage. There could be overhead as well if the compiler needs to mark objects for garbage collection. Compiler also needs to worry about the memory fragmentation. Then there is additional complexity: CPUs have registers and multiple levels of cache. Register access is a few times faster than in-CPU cache access and is a few 10s times than on-board memory access. So it is up to the OS and compiler to maximize the use of register and in-CPU cache. For my particular problem, I did an experiment to rewrite my c# version of recursive code with a loop and stack approach. So here are the outcomes of the two approaches:   Recursive call Loop and Stack Lines of code for the algorithm 17 46 Speed Baseline 3% faster Readability Clean Far more complex So at the end, I was able to achieve 3% better performance with other drawbacks. My message is never assuming your sophisticated approach would automatically work out better than a simpler approach with a modern computer and compiler. Gage carefully before committing to a more complex approach.

  • SYS2 Scripts Updated – Scripts to monitor database backup, database space usage and memory grants now available

It will report the last full, differential and log backup date and time for each database. Along with these information you’ll also get some additional metadata that shows if a database is a read-only database and its recovery model: By default it will check only the last seven days, but you can change this value just specifying how many days back you want to check. To analyze the last seven days, and list only the database with FULL recovery model without a log backup select * from sys2.databases_backup_info(default) where recovery_model = 3 and log_backup = 0 To analyze the last fifteen days, and list only the database with FULL recovery model with a differential backup select * from sys2.databases_backup_info(15) where recovery_model = 3 and diff_backup = 1 I just love this script, I use it every time I need to check that backups are not too old and that t-log backup are correctly scheduled. query_memory_grants This is just a wrapper around sys.dm_exec_query_memory_grants that enriches the default result set with the text of the query for which memory has been granted or is waiting for a memory grant and, optionally, its execution plan stp_get_databases_space_used_info This is a stored procedure that list all the available databases and for each one the overall size, the used space within that size, the maximum size it may reach and the auto grow options. This is another script I use every day in order to be able to monitor, track and forecast database space usage. As usual feedbacks and suggestions are more than welcome!

  • Elastic versus Distributed in caching.

    Until now, I hadn't heard about Elastic Caching yet. Today I read Mike Gualtieri's Blog entry. I immediately thought about Oracle Coherence and got a little scare throughout the reading. Elastic Caching is the next step after Distributed Caching. As we've always positioned Coherence as a Distributed Cache, I thought for a brief instance that Oracle had missed a new trend/technology. But then I started reading the characteristics of an Elastic Cache. Forrester definition: Software infrastructure that provides application developers with data caching services that are distributed across two or more server nodes that consistently perform as volumes grow can be scaled without downtime provide a range of fault-tolerance levels Hey wait a minute, doesn't Coherence fullfill all these requirements? Oh yes, I think it does! The next defintion in the article is about Elastic Application Platforms. This is mainly more of the same with the addition of code execution. Now there is analytics functionality in Oracle Coherence. The analytics capability provides data-centric functions like distributed aggregation, searching and sorting. Coherence also provides continuous querying and event-handling. I think that when it comes to providing an Elastic Application Platform (as in the Forrester definition), Oracle is close, nearly there. And what's more, as Elastic Platform is the next big thing towards the big C word, Oracle Coherence makes you cloud-ready ;-) There you go! Find more info on Oracle Coherence here.

  • Growing Into Enterprise Architecture

    I am writing this post as I am in an Enterprise Architecture class, specifically on the Oracle Enterprise Architecture Framework (OEAF).  I have been a long believer that SOA’s key strength is that it is the first IT approach that blends or unifies business and technology.  That is a common view and is certainly valid but is not completely true (or at least accurate).  As my personal view of EA is growing, I realize more than ever that doing EA is FAR MORE than creating a reference architecture, creating a physical architecture or picking a technology to standardize on.  Those are parts of the puzzle but not the whole puzzle by any stretch. I am now a firm believer that the various EA frameworks out there provide the rigor and structure required to allow the bridging of business strategy / vision to IT strategy / vision. The flow goes something like this: Business Strategy –> Business / Application / Information / Technology Architecture –> SOA Reference Architecture –> SOA Functional Architecture.  Governance is imbued throughout to help map, measure and verify the business-to-IT coherence. With those in place, then (and only then) can SOA fulfill it’s potential to be more that an integration strategy, more than a reuse strategy; but also a foundation for tying the results of IT to business vision. Fortunately, EA is a an ongoing process that it is never too late to get started with an understanding of frameworks such as TOGAF, FEA, or OEAF.  Also, EA is never ending in that it always needs to be apply, even once a full-blown Enterprise Architecture is established it needs to be constantly evolved.  For those who are getting deeper into EA as a discipline, there is plenty runway to grow as your company/customer begins to look more seriously at EA.   • Visual Studio ALM MVP of the Year 2011

    For some reason this year some of my peers decided to vote for me as a contender for Visual Studio ALM MVP of the year. I am not sure what I did to deserve this, but a number of people have commented that I have a rather useful blog. I feel wholly unworthy to join the ranks of previous winners: Ed Blankenship (2010) Martin Woodward (2009) Thank you to everyone who voted regardless of who you voted for. If there was a prize for the best group of MVP’s then the Visual Studio ALM MVP would be a clear winner, as would the product group of product groups that is Visual Studio ALM Group. To use a phrase that I have learned since moving to Seattle and probably use too much: you guys are all just awesome. I have tried my best in the last year to document not only every problem that I have had with Team Foundation Server (TFS), but also to document as many of the things I am doing as possible. I have taken some of Adam Cogan’s rules to heart and when a customer asks me a question I always blog the answer and send them a link. This allows both my blog and my understanding of TFS to grow while creating a useful bank of content. The idea is that if one customer asks, all benefit. I try, when writing for my blog, to capture both the essence and the context for a problem being solved. This allows more people to benefit as they do not need to understand the specifics of an environment to gain value. I have a number of goals for this year that I think will help increase value in the community: persuade my new colleagues at Northwest Cadence to do more blogging (Steve, Jeff, Shad and Rennie) Rangers Project – TFS Iteration Automation with Willy-Peter Schaub, Bill Essary, Martin Hinshelwood, Mike Fourie, Jeff Bramwell and Brian Blackman Write a book on the Team Foundation Server API with Willy-Peter Schaub, Mike Fourie and Jeff Bramwell write more useful blog posts I do not think that these things are beyond the realms of do-ability, but we will see…

  • Third-party open-source projects in .NET and Ruby and NIH syndrome

    The title might seem to be inflammatory, but it's here to catch your eye after all. I'm a professional .NET developer, but I try to follow other platforms as well. With Ruby being all hyped up (mostly due to Rails, I guess) I cannot help but compare the situation in open-source projects in Ruby and .NET. What I personally find interesting is that .NET developers are for the most part severely suffering from the NIH syndrome and are very hesitant to use someone else's code in pretty much any shape or form. Comparing it with Ruby, I see a striking difference. Folks out there have gems literally for every little piece of functionality imaginable. New projects are popping out left and right and generally are heartily welcomed. On the .NET side we have CodePlex which I personally find to be a place where abandoned projects grow old and eventually get abandoned. Now, there certainly are several well-known and maintained projects, but the number of those pales in comparison with that of Ruby. Granted, NIH on the .NET devs part comes mostly from the fact that there are very few quality .NET projects out there, let alone projects that solve their specific needs, but even if there is such a project, it's often frowned upon and is reinvented in-house. So my question is multi-fold: Do you find my observations anywhere near being correct? If so, what are your thoughts on quality and quantitiy of OSS projects in .NET? Again, if you do agree with my thoughts on "NIH in .NET", what do you think is causing it? And finally, is it Ruby's feature set & community standpoint (dynamic language, strong focus on testing) that allows for such easy integration of third-party code?

    We have struggled in the past with different approaches of getting feedback from you as bloggers.  We really want to know what you would like to see, what other systems have that is helpful, and where we need to grow.  This community is made up of many different individuals so the system for feedback needed a voting or liking tool for us to gage what was a popular thought or just one guys request.  We would love to put every request in, but that would make the system function for some and unusable for others. He started off in a rather confusing who’s on first fashion.  It seems that one of his tester was originally supposed to give the talk, but then it was decided that it would be better to have someone who does development present a testing topic.  This didn’t hinder the content of the talk in the least.  He broke the process down in a logical manner that would be straight forward to understand if not implement. Francis hit the main areas we usually think of such as tombstoning, network connectivity and asynchronous code, but he approached them with tools they we may not have thought of until now.  He relied heavily on Fiddler to intercept and change the behavior of network requests.   • Regular-Expressions.info Thoroughly Updated

    RegexBuddy 4 was released earlier this month. This is a major upgrade that significantly improves RegexBuddy’s ability to emulate the features and deficiencies of the latest versions of all the popular regex flavors as well as many past versions of these flavors. Along with that, the Regular-Expressions.info website has been thoroughly updated with new content. Both the tutorial and reference sections have been significantly expanded to cover all the features of the latest regular expression flavors. There are also new tutorial and reference subsections that explain the syntax used by replacement strings when searching and replacing with regular expressions. I’m also reviving this blog. In the coming weeks you can expect blog post that highlight the new topics on the Regular-Expressions.info website. Later on I’ll blog about more intricate regex-related issues that RegexBuddy 4 emulates but that the website doesn’t talk about or only mentions in passing. RegexBuddy 4.0.0 is aware of 574 different aspects (syntactic and behavioral differences) of 94 regular expression flavors. These numbers are surely to grow with future 4.x.x releases. While RegexBuddy juggles it all with ease, that’s far too much detail to cover in a tutorial or reference that any person would want to read. So the tutorial and reference cover the important features and behaviors, while the blog will serve the corner cases as tidbits.     Keeping with the tradition of great MySQL Community events, the first annual MySQL Connect conference is now in the books.  It was great to see so many familiar faces in the crowd and at the podium sharing their ideas and thoughts on the evolution of MySQL under Oracle. The headliner of the conference was Tomas' keynote announcement of the fully featured and fully enabled MySQL 5.6 Release Candidate.  This new article on the MySQL DevZone summarizes all of the great new features ready for Community adoption, all MySQL Engineering blogs and where and how to download all of the bits. As always, early adoption and feedback on the 5.6 RC is appreciated and the sooner we get your feedback the sooner we release the "ready for production" sanctioned GA product.    Also available now, Cluster 7.3 provides support for Foreign Keys, node.js NoSQL access to underlying data and a new Auto Installer that helps you quickly and easily get up and running with Cluster 7.2 and 7.3.  The 7.3 downloads are provided in the first 7.3 Development Milestone Release (under "Development Releases" tab) and via the MySQL Labs. Oracle also announced key new additions to MySQL Enterprise Edition: New policy-based compliance Auditing. MySQL Enterprise Edition Audit adds policy-based auditing compliance to existing MySQL applications without the need to change any code.  This new plugin is available for MySQL 5.5.28 and higher; existing MySQL Enterprise Edition customers can download the upgrade from the My Oracle Support portal and all can download for evaluation from Oracle's Software Delivery Cloud.   • Web2.0, AJAX, HTML5, Facebook, Social web, openid, Oauth, web browsers... where is all this going ?

    We have seen many new things appear in the last 7 or 5 five years on the web: Facebook, html5 appeared, new browsers grew strongly, Google failed with Wave... Since Facebook and other stuff like Gtalk and Gmail, I thought and hoped that forums, chat, mail, usenet, conversation rooms and p2p protocols could inter operate to allow the user to use all those services transparently. Of course I realized that things are far much complicated, for several reasons: the IETF cannot invent new things: they just propose standards. Microsoft as well as big players often are obstacles to relevant innovation regarding open formats. The biggest stories being document formats or internet explorer with its long reaction to support web standards. Smartphones, thanks to the appearances of OSes such as iOS and Android, are finally able to navigate on internet: former devices were deaf, they weren't directly connected to internet. The mail protocol were left unchanged even with the grow of spam and malwares. I don't know what to think, because I think there is still a lot to do, but I feel like it will never happen or that nobody seems interested in those basic text transmit features... So what do you think what are the next big steps in the evolution of the web ? Do you think is will still walk hand in hand with open source ?
