  • R + Bioconductor : combining probesets in an ExpressionSet

    Hi, First off, this may be the wrong Forum for this question, as it's pretty darn R+Bioconductor specific. Here's what I have: library('GEOquery') GDS = getGEO('GDS785') cd4T = GDS2eSet(GDS) cd4T <- cd4T[!fData(cd4T)$symbol == "",] Now cd4T is an ExpressionSet object which wraps a big matrix with 19794 rows (probesets) and 15 columns (samples). The final line gets rid of all probesets that do not have corresponding gene symbols. Now the trouble is that most genes in this set are assigned to more than one probeset. You can see this by doing gene_symbols = factor(fData(cd4T)$Gene.symbol) length(gene_symbols)-length(levels(gene_symbols)) [1] 6897 So only 6897 of my 19794 probesets have unique probeset - gene mappings. I'd like to somehow combine the expression levels of each probeset associated with each gene. I don't care much about the actual probe id for each probe. I'd like very much to end up with an ExpressionSet containing the merged information as all of my downstream analysis is designed to work with this class. I think I can write some code that will do this by hand, and make a new expression set from scratch. However, I'm assuming this can't be a new problem and that code exists to do it, using a statistically sound method to combine the gene expression levels. I'm guessing there's a proper name for this also but my googles aren't showing up much of use. Can anyone help?

    Hi, this is a pretty basic question but I'm not entirely clear how to do this. I am trying to use a third-party service that has web-based service. The service is called Postful. But I'm not clear what exactly to do? I've looked at ActiveResource (http://api.rubyonrails.org/classes/ActiveResource/Base.html) and rest-client, but I'm still not clear exactly what steps, code, and files to create.     I am trying to implement a bit of encryption in my Air application while communication with a PHP backend server. For this purpose I am using as3crypto library and I can't read the public key to make the encryption possible.   • Capture *all* display-characters in JavaScript?

    I was given an unusual request recently that I'm having the most difficult time addressing that involves capturing all display-characters when typed into a text box. The set up is as follows: I have a text box that has a maxlength of 10 characters. When the user attempts to type more than 10 characters, I need to notify the user that they're typing beyond the character count limit. The simplest solution would be to specify a maxlength of 11, test the length on every keyup, and truncate back down to 10 characters but this solution seems a bit kludgy. What I'd prefer to do is capture the character before keyup and, depending on whether or not it is a display-character, present the notification to the user and prevent the default action. A white-list would be challenging since we handle a lot of international data. I've played around with every combination of keydown, keypress, and keyup, reading event.keyCode, event.charCode, and event.which, but I can't find a single combination that works across all browsers.     I've got an enumeration in my game. A simple string message with an appended PacketType is being sent with the message (so it knows what to do with the message) over GameKit WIFI connection. I used Apple's GKRocket sample code as a starting point. The code itself is working fantastically; I just want to understand what the line with CFSwapInt32HostToBig is doing. What on earth does that do? and why does it need to do it? My guess is that it's making sure the PacketType value can be converted to an unsigned integer so it can send it reliably, but that doesn't sound all that correct to me.     Recently I asked which was the best Swing component to bind to a BigDecimal variable (with some particular editing properties). It turns out that none of the standard Swing components suit me completely, nor did the third-party Swing component libraries I've found out there. So I’ve decided to create my own Swing component. Component description: I want to extend JTextField or JFormattedTextField, so my new component can be easily bound to a BigDecimal variable. The component will have customizable scale and length properties. Behavior: When the component is drawn, it shows only the decimal point and space for scale digits to its right. When the component receives focus the caret should be positioned left to the decimal point. As the user types numbers (any other character is ignored) they appear to the left of the caret, only length – scale numbers are accepted, any other number typed is ignored as the integer portion is full. Any time the user types the decimal point the caret moves to the right side of the decimal point. The following numbers typed are shown in the decimal part, only scale numbers are considered any other number typed is ignored as the decimal portion is full. Additionally, thousand separators should appear as the user types numbers left to the decimal point. Invoking a getValue() method on the component should yield the BigDecimal representing the number just entered. I’ve never created my own Swing component; I’ve barely used the standard ones. So I would appreciate any good tutorial/info/tip on creating the component described. This is the only thing I've got so far. Thanks in advance.

    Hello I am trying to decode data received over a tcp connection. The packets are small, no more than 100 bytes. However when there is a lot of them I receive some of the the packets joined together. Is there a way to prevent this. I am using python I have tried to separate the packets, my source is below. The packets start with STX byte and end with ETX bytes, the byte following the STX is the packet length, (packet lengths less than 5 are invalid) the checksum is the last bytes before the ETX def decode(data): while True: start = data.find(STX) if start == -1: #no stx in message pkt = '' data = '' break #stx found , next byte is the length pktlen = ord(data[1]) #check message ends in ETX (pktken -1) or checksum invalid if pktlen < 5 or data[pktlen-1] != ETX or checksum_valid(data[start:pktlen]) == False: print "Invalid Pkt" data = data[start+1:] continue else: pkt = data[start:pktlen] data = data[pktlen:] break return data , pkt I use it like this #process reports try: data = sock.recv(256) except: continue else: while data: data, pkt = decode(data) if pkt: process(pkt) Also if there are multiple packets in the data stream, is it best to return the packets as a collection of lists or just return the first packet I am not that familiar with python, only C, is this method OK.   • Keeping track of leading zeros with BitSet in Java

    So, according to this question there are two ways to look at the size of a BitSet. size(), which is legacy and not really useful. I agree with this. The size is 64 after doing: BitSet b = new BitSet(8); length(), which returns the index of the highest set bit. In the above example, length() will return 0. This is somewhat useful, but doesn't accurately reflect the number of bits the BitSet is supposed to be representing in the event you have leading zeros. The information I'm dealing with rarely(if ever) falls evenly into 8-bit bytes, and the leading 0s are just as important to me as the 1s. I have some data fields that are 333 bits long, some that are 20, etc. Is there a better way to deal with bit-level details in Java that will keep track of leading zeros? Otherwise, I'm going to have to 'roll my own', so to speak. To which I have a few ideas already, but I'd prefer not to reinvent the wheel if possible.

    I am preparing a short tutorial for level 1 uni students learning JavaScript basics. The task is to validate a phone number. The number must not contain non-digits and must be 14 digits long or less. The following code excerpt is what I came up with and I would like to make it as readable as possible. if ( //set of rules for invalid phone number phoneNumber.length == 0 //empty || phoneNumber.length > 14 //too long || /\D/.test(phoneNumber) //contains non-digits ) { setMessageText(invalid); } else { setMessageText(valid); } A simple question I can not quite answer myself and would like to hear your opinions on: How to position the surrounding (outermost) brackets? It's hard to see the difference between a normal and a curly bracket. Do you usually put the last ) on the same line as the last condition? Do you keep the first opening ( on a line by itself? Do you wrap each individual sub-condition in brackets too? Do you align horizontally the first ( with the last ), or do you place the last ) in the same column as the if? Do you keep ) { on a separate line or you place the last ) on the same line with the last sub-condition and then place the opening { on a new line? Or do you just put the ) { on the same line as the last sub-condition? Community wiki. EDIT Please only post opinions regarding the usage and placement of brackets. The code needs not be re-factored. This is for people who have only been introduced to JavaScript a couple of weeks ago. I am not asking for opinions how to write the code so it's shorter or performs better. I would only like to know how do you place brackets around IF-conditions.

    I'm a C# programmer constrained to write VB.NET code. While exploring NHibernate further for my current client, I encountered FluentNHibernate, which I find real attractive. But now, I wonder how to "translate" this C# code for component mapping into VB.NET code: Component(x => x.Address, m => { m.Map(x => x.Number); m.Map(x => x.Street); m.Map(x => x.PostCode); }); I know from here: Component(Of Client)(Function(c) c.Address, ...) what I miss is how to continue with the brackets in VB.NET, since there's no Begin End keywords or so. EDIT 1: Following Mr. JaredPar instructions, I figured that his solution might work. If we take the time to read his answer, we may notice that we both don't know what the MType is within his solution. I might have found out that the MType is: FluentNHibernate.Mapping.ComponentPart(Of TComponent) Thus, TComponent is, from my understanding, an anonymous type that I shall parameter to use. From this point of view, since I wish to map the properties of my Address object, replacing TComponent in my help method signature seems not to work. That's not that difficult. The challenge is to find a most generic way to build a class, which serializes/deserializes to and from a byte stream... Pickle, Google protocol buffer, marshal is all not an option. I made little success with having an explicit "def serialize" in my class, but I'm not very happy with it, because it's not generic enough. I hope I could express the problem.
