  • Lightweight alternative to R for RHEL?

    I want to use R for some statistical analysis of logfile information, but found that even the "limited" R-core RPM has a lot of dependencies not already installed. I don't want to install so many packages for a peripheral need. Are there lightweight alternatives for simple statistical analysis on RHEL 6? I have an R script that accepts on stdin a large set of values -- one value per line -- and prints out the min, max, mean, median, 95th percentile, and standard deviation. For more context, I'm using grep and awk to find GET requests for a particular path in our webserver log files, get the response times, and calculate the metrics listed above in order to measure the impact on performance of changes to a web application. I don't need any graphing capabilities, just simple computation. Is there something I've overlooked?

  • Suggested Web Application Framework and Database for Enterprise, “Big-Data” App?

    I have a web application that I have been developing for a small group within my company over the past few years, using Pipeline Pilot (plus jQuery and Python scripting) for web development and back-end computation, and Oracle 10g for my RDBMS. Users upload experimental genomic data, which is parsed into a database, and made available for querying, transformation, and reporting. Experimental data sets are large and have many layers of metadata. A given experimental data record might have a foreign key relationship with a table that describes this data point's assay. Assays can cover multiple genes, which can have multiple transcript, which can have multiple mutations, which can affect multiple signaling pathways, etc. Users need to approach this data from any point in those layers in the metadata. Since all data sets for a given data type can run over a billion rows, this results in some large, dynamic queries that are hard to predict. New data sets are added on a weekly basis (~1GB per set). Experimental data is never updated, but the associated metadata can be updated weekly for a few records and yearly for most others. For every data set insert the system sees, there will be between 10 and 100 selects run against it and associated data. It is okay for updates and inserts to run slow, so long as queries run quick and are as up-to-date as possible. The application continues to grow in size and scope and is already starting to run slower than I like. I am worried that we have about outgrown Pipeline Pilot, and perhaps Oracle (as the sole database). Would a NoSQL database or an OLAP system be appropriate here? What web application frameworks work well with systems like this? I'd like the solution to be something scalable, portable and supportable X-years down the road.   • Idea for a physics–computer science joint curriculum and textbook

    (I apologize in advance if this question is off topic or too vague) I want to write (and have starting outlining) a physics textbook which assumes its reader is a competent computer programmer. Normal physics textbooks teach physical formulas and give problems that are solved with pen, paper and calculator. I want to provide a book that emphasizes computational physics, how computers can model physical systems and gives problems of the kind: write a program that can solve a set of physics problems based on user input. Third party open source libraries would be used to handle most of the computation and I want to use a high-level language like Java or C#. Besides the fact I'd enjoy working on this, I think a physics-computer science joint curriculum should be offered in schools and this is part of a large agenda to make this happen. I think physics students (like myself) should be learning how to use and leverage computers to solve abstract problems and sets of problems. I think programming languages should be thought of as a useful medium for engaging in many areas of inquiry. Is this an idea worth pursuing? Is the merger of these two subjects in the form of an undergraduate college curriculum feasible? Are there any specific tools I should be leveraging or pitfalls I should be aware of? Has anyone heard of college courses or otherwise that assume this methodology? Are there any books/textbooks out there like the one I'm describing (for physics or any other subject)?

  • Reading and conditionally updating N rows, where N > 100,000 for DNA Sequence processing

    I have a proof of concept application that uses Azure tables to associate DNA sequences to "something". Table 1 is the master table. It uniquely lists every DNA sequence. The PK is a load balanced hash of the RK. The RK is the unique encoded value of the DNA sequence. Additional tables are created per subject. Each subject has a list of N DNA sequences that have one reference in the Master table, where N is 100,000. It is possible for many tables to reference the same DNA sequence, but in this case only one entry will be present in the Master table. My Azure dilemma: I need to lock the reference in the Master table as I work with the data. I need to handle timeouts, and prevent other threads from overwriting my data as one C# thread is working with the information. Other threads need to realise that this is locked, and move onto other unlocked records and do the work. Ideally I'd like to get some progress report of how my computation is going, and have the option to cancel the process (and unwind the locks). Question What is the best approach for this?   • An Overview of Batch Processing in Java EE 7

    Up on otn/java is a new article by Oracle senior software engineer Mahesh Kannan, titled “An Overview of Batch Processing in Java EE 7.0,” which explains the new batch processing capabilities provided by JSR 352 in Java EE 7. Kannan explains that “Batch processing is used in many industries for tasks ranging from payroll processing; statement generation; end-of-day jobs such as interest calculation and ETL (extract, load, and transform) in a data warehouse; and many more. Typically, batch processing is bulk-oriented, non-interactive, and long running—and might be data- or computation-intensive. Batch jobs can be run on schedule or initiated on demand. Also, since batch jobs are typically long-running jobs, check-pointing and restarting are common features found in batch jobs.” JSR 352 defines the programming model for batch applications plus a runtime to run and manage batch jobs. The article covers feature highlights, selected APIs, the structure of Job Scheduling Language, and explains some of the key functions of JSR 352 using a simple payroll processing application. The article also describes how developers can run batch applications using GlassFish Server Open Source Edition 4.0. Kannan summarizes the article as follows: “In this article, we saw how to write, package, and run simple batch applications that use chunk-style steps. We also saw how the checkpoint feature of the batch runtime allows for the easy restart of failed batch jobs. Yet, we have barely scratched the surface of JSR 352.   • What is a simple deformer in which vertices deform linearly with control points?

    In my project I want to deform a complex mesh, using a simpler 'proxy' mesh. In effect, each vertex of the proxy/collision mesh will be a control point/bone, which should deform the vertices of the main mesh attached to it depending on weight, but where the weight is not dependant on the absolute distance from the control point but rather distance relative to the other affecting control points. The point of this is to preserve complex three dimensional features of the main mesh while using physics implementations which expect something far simpler, low resolution, single surface, etc. Therefore, the vertices must deform linearly with their respective weighted control points (i.e. no falloff fields or all the mesh features will end up collapsed) - as if each vertex was linked to a point on the plane created by the attached control points and deformed with it. I have tried implementing the weight computation algorithm in this paper (page 4) but it is not working as expected and I am wondering if it is really the best way to do what I want. What is the simplest way to 'skin'* an arbitrary mesh, to another arbitrary mesh? *By skin I mean I need an algorithm to determine the best control points for a vertex, and their weights.

  • Partial recalculation of visibility on a 2D uniform grid

    Problem Imagine that we have a 2D uniform grid of dimensions N x N. For this grid we have also pre-computed a visibility look-up table, e.g. with DDA, which answers the boolean query is cell X visible from cell Y? The look-up table is a complete graph KN of the cells V in the grid, with each edge E being a binary value denoting the visibility between its vertices. Question If any given cell has its visibility modified, is it possible to extract the subset Edelta of edges which must have their visibility recomputed due to the change, so as to avoid a full-on recomputation for the entire grid? (Which is N(N-1) / 2 or N2 depending on the implementation) Update If is not possible to solve thi in closed form, then maintaining a separate mapping of each cell and every cell pair who's line intersects said cell might also be an option. This obviously consumes more memory, but the data is static. The increased memory requirement could be reduced by introducing a hierarchy, subdividing the grid into smaller parts, and by doing so the above mapping can be reused for each sub-grid. This would come at a cost in terms of increased computation relative to the number of subdivisions; also requiring a resumable ray-casting algorithm.

  • Collision detection in 3D space

    I've got to write, what can be summed up as, a compelte 3D game from scratch this semester. Up untill now i have only programmed 2D games in my spare time, the transition doesn't seem tough, the game's simple. The only issue i have is collision detection. The only thing i could find was AABB, bounding spheres or recommendations of various physics engines. I have to program a submarine that's going to be moving freely inside of a cave system, AFAIK i can't use physics libraries, so none of the above solves my problem. Up untill now i was using SAT for my collision detection. Are there any similar, great algorithms, but crafted for 3D collision? I'm not talking about octrees, or other optimalizations, i'm talking about direct collision detection of one set of 3D polygons with annother set of 3D polygons. I thought about using SAT twice, project the mesh from the top and the side, but then it seems so hard to even divide 3D space into convex shapes. Also that seems like far too much computation even with octrees. How do proffessionals do it? Could somebody shed some light.

  • Best way to implement mouse-based movement in MMOG

    I want to design an MMO where players click the destination they want to walk to with their mouse and the character moves there, similar to Runescape in this manner. I think it should be easier than keyboard movement since the client can simply send the server the destination each time the player clicks on a destination. The main thing I'm trying to decide is what to do when there are obstacles in the way. It's no problem to implement a simple path-finding solution on the client, the question is if the server will do path-finding as well, since it'll probably take too much Computation power from the server. What I though is that when there is an obstacle the client will send only the first coordinate it plans to go to and then when he gets there he'll send the next coordinate automatically. For example if there is a rock in the way the character will decide on a route that is made of two destinations so it goes around the rock and when it arrives at the first destination it sends the next coordinate. That way if the player changes destination is the middle he won't send unnecessary information. Is this a good way to implement it and is there a standard way MMOGs usually do it? EDIT: I should also mention that the server will make sure all movements are legal and there aren't any walls in the way etc. In the way I wrote it should be quite easy since all movements will be sent in straight lines so the server will just check there aren't any obstacles along that line.

  • Mobile cross-platform SDK for computationally intensive apps

    I am aware of the PhoneGap toolkit for creating mobile applications for virtually all mobile platforms with a significant market share. However, the code in PhoneGap that is shared between the different platforms is written in JavaScript. While I like JS, I think it's hardly appropriate for computationally intensive tasks. The situation with Titanium is pretty much the same. So, is there any way that I can create a cross-platform mobile app that has the computationally intensive code shared between the platforms? Some context: Obviously, I don't want to implement the time consuming algorithm in many different languages, since this violates DRY, increases the chance for bugs slipping in at least one version and require boilerplate code to work. I've looked at Xamarin's MonoTouch and Mono for Android tools, but while they cover iOS and Android, they're not nearly as versatile for deployment as PhoneGap. On the other hand, (IMO) the statically typed nature of C# is more suited for intense computation than JS. Are there any other SDK/tools appropriate for the task that I don't know about or a point about the mentioned above that I've missed? Also, uploading data to a web service for processing is not an option, because of the traffic required.

I figured I could use a Pixel Bender Shader to do the computation for any large group of elements in a game to save on processing time. At least it's a theory worth checking.   • Is there a language more general than Lisp?

    I've been programming for a long time, and writing in Lisp (well, mostly Scheme) for a little less. My experience in these languages (and other functional languages) has informed my ability to write clean code even with less powerful tools. Lisp-family languages have lovely facilities for implementing every abstraction in common use: S-expressions generalise structure. Macros generalise syntax. Continuations generalise flow control. But I'm dissatisfied. Somehow, I want more. Is there a language that's more general? More powerful? As great as Lisp is, I find it hard to believe no one has come up with anything (dare I say) better. I'm well aware that ordinarily a question like this ought to be closed for its argumentative nature. But there seems to be a broad consensus that Lisp represents the theoretical pinnacle of programming language design. I simply refuse to accept that without some kind of proof. Which I guess amounts to questioning whether the lambda calculus is in fact the ideal abstraction of computation.

  • Bounding volume hierarchy - linked nodes (linear model)

    The scenario A chain of points: (Pi)i=0,N where Pi is linked to its direct neighbours (Pi-1 and Pi+1). The goal: perform efficient collision detection between any two, non-adjacent links: (PiPi+1) vs. (PjPj+1). The question: it's highly recommended in all works treating this subject of collision detection to use a broad phase and to implement it via a bounding volume hierarchy. For a chain made out of Pi nodes, it can look like this: I imagine the big blue sphere to contain all links, the green half of them, the reds a quarter and so on (the picture is not accurate, but it's there to help understand the question). What I do not understand is: How can such a hierarchy speed up computations between segments collision pairs if one has to update it for a deformable linear object such as a chain/wire/etc. each frame? More clearly, what is the actual principle of collision detection broad phases in this particular case/ how can it work when the actual computation of bounding spheres is in itself a time consuming task and has to be done (since the geometry changes) in each frame update? I think I am missing a key point - if we look at the picture where the chain is in a spiral pose, we see that most spheres are already contained within half of others or do intersect them.. it's odd if this is the way it should work.

  • How to notify client about updated UpdatePanel content on server side

    I have a problem with UpdatePanel.Update() which works initially but then stops. I have tumbled with this problem for some time and some background is needed so please read ahead. I have an ASP.net application in which I have a subpage that display computed information in graphs. Each graph is embedded in an UpdatePanel. The graph is a user control that uses the standard asp:Chart for display. My task is to enable this page with AJAX capabilities so the page is responsive during postbacks. When I access this page from another page, during the initial page rendering, I use a wait dialog for each graph and a pageload event on the client side. In the client event, a hidden button is clicked which a server event handles (the hidden button is inside an UpdatePanel so the postback is asynchronous). Each graph is computed and the UpdatePanels are in turn updated with the Chart content. This is done using UpdatePanel.Update. And it is successful. However, I also have some RadioButtons on the page. These are dynamically created. The purpose of them is to switch graph type --- to show the same data in a different way. Same type of time consuming computation is needed in order to do so. I subscribe on each RadioButton's OnCheckedChanged event and the postback is asynchronous since the radiobuttons are inside an UpdatePanel. In the server event handler I determine the type of graph and use this as an input to the Chart control. I then remove the old Chart control from my Panel and adds new Chart and then I call UpdatePanel.Update(). But with no success. Nothing happens, no errors, nothing. Why is this?? I think this is strange because if I compute every Chart data in the initial rendering instead of using the "Wait dialog"-solution described earlier then I can select graph types successfully and all subsequent AJAX requests work as intended. Also, the same code (computing the chart, removal, and adding the Chart control to Panel and UpdatePanel.Update()) is hit during the initial rendering of the page, and it works only the first time. Here is the method that computes the graph and adds it to the panel and update the UpdatePanel: public void UpdateGraph(GraphType type, GraphMapper mapper) { //Panel is the content of UpdatePanelGraph's Panel.Controls.Clear(); chart = new Chart(type, mapper); //Computation happens inside here panel.Controls.Add(chart); //UpdatePanelGraph is in UpdateMode Conditional and has //ChildrenAsTriggers set to false UpdatePanelGraph.Update(); } I really need a way for these radiobuttons to work, possible using some clientside JavaScript or another way of handling things on the server side. I have thought about using a JavaScript postback call on the UpdatePanel instead of the UpdatePanel.Update(). However, the issue I have here is how to notify the client side when the server side is finished with computing the graph? An plausible explanation of the strange behavior is also much appreciated.   • Writing Web "server less" applications

    TL;DR What are the prospects of write applications which are completely based on a REST database server (CouchDB) and web applications which directly access the DB instead of having a web server in between? I recently started looking up some NoSQL databases. MongoDB seems to be a popular choices. I also liked the project. But I personally liked the REST interface of CouchDB. So what I wanted to know is if there was the possibility of applications (maybe cached apps in web browser, a chrome extension etc.) which could just just query the database directly with no requirement of a webserver in between. All the computational logic would reside in the client application and the database will do what it does, CRUD. Since mostly (I don't know which doesn't) client frameworks support REST quaries, it could be a good way writing applications well optimized for respective framework. These applications though won't be doing complicated computation, but still provide enough functionality which could replace lots of conventional applications. Are existing resources and projects which would help me move towards writing such applications and also the scope and moving towards developing in this way? Are their any technical/security issues with this? This post will help me decide to look into project like CouchDB (and maybe Dive into Erlang later) or stay with the conventional frameworks (like django) and SQL databases. Update A specific point of such apps I had in mind is creation of offline applications just by replicating couchdb data on client.

Substance abuse, Narcissism with celebrity, Compensation well exceeding their management, Excellent at putting on a short-lived show, Entertainment instead of value, 1 hit (project) wonders or single-genre performers, Et cetera What is wrong with Senior or Principal Software Engineer who has an established and proven passion for the business? Rather do we mean quite the opposite, someone who: rolls up the sleeves and gets to work, takes appropriate direction and helps influence teams, programs in lessons' learned and proper practices, provides timely communication to the whole team, can code and understand multiple languages, understands the science and theory behind computation, Is there a trend to diversify the software engineering ranks?   • Use a SQL Database for a Desktop Game

    Developing a Game Engine I am planning a computer game and its engine. There will be a 3 dimensional world with first person view and it will be single player for now. The programming language is C++ and it uses OpenGL. Data Centered Design Decision My design decision is to use a data centered architecture where there is a global event manager and a global data manager. There are many components like physics, input, sound, renderer, ai, ... Each component can trigger and listen to events. Moreover, each component can read, edit, create and remove data. The question is about the data manager. Whether to Use a Relational Database Should I use a SQL Database, e.g. SQLite or MySQL, to store the game data? This contains virtually all game content like items, characters, inventories, ... Except of meshes and textures which are even more performance related, so I will keep them in memory. Is a SQL database fast enough to use it for realtime reading and writing game informations, like the position of a moving character? I also need to care about cross-platform compatibility. Aside from keeping everything in memory, what alternatives do I have? Advantages Would Be The advantages of using a relational database like MySQL would be the data orientated structure which allows fast computation. I would not need objects for representing entities. I could easily query data of objects near the player needed for rendering. And I don't have to take care about data of objects far away. Moreover there would be no need for savegames since the hole game state is saved in the database. Last but not least, expanding the game to an online game would be relative easy because there already is a place where the hole game state is stored.

  • Will I be able to get programming interviews at good software companies with a non-CS degree?

    I'll be graduating in a year, but I'll have a degree in Economics. I'm pretty much done with my Economics coursework, and by the time next year comes around I will have devoted 1.5 years to learning CS. I will have almost finished the requirements to graduate with a degree in CS, but unfortunately my school requires a science series that would add another 6-9 months of study if I were to try and get the degree (not to mention a max unit cap). I have or will have taken: Objected Oriented Programming Discrete Math Data structures Calculus through multivariable (doubt this matters at all) Linear Algebra (same) Computer Organization Operating Systems Computational Statistics (many data mining projects in R) Parallel Programming Programming Languages Databases Algorithms Compilers Artificial Intelligence I've done well in the ones I've taken, and I hope to do well in the rest, but will that matter if I can't say to the HR people that I have a CS degree? I'd be happy to get an internship at first too, so should I just apply as if I'm an intern and not looking for fulltime, and then try and parlay that into something? Sidenote if you have time -- Is a computer networks or theory of computation class important? Would it be worth taking either of those in lieu of a class on my list? edit -- I know this isn't AskReddit or College Confidential; I know there will be some outrage at posting a question like this. I'm merely looking for insight into a situation that I've been struggling with, and I think this is the absolute best place to find an answer to this question. Thanks.

  • Should sanity be a property of a programmer or a program?

    I design and implement languages, that can range from object notations to markup languages. In many cases I have considered restrictions in favor of sanity (common knowledge), like in the case of control characters in identifiers. There are two consequences to consider before doing this: It takes extra computation It narrows liberty I'm interested to learn how developers think of decisions like this. As you may know Microsoft C# is very open on the contrary. If you really want to prefix your integer as Long with 'l' instead of 'L' and so risk other developers of confusing '1' and 'l', no problem. If you want to name your variables in non-latin script so they will contrast with C#'s latin keywords, no problem. Or if you want to distribute a string over multiple lines and so break a series of indentation, no problem. It is cheap to ensure consistency with restrictions and this makes it tempting to implement. But in the case of disallowing non-latin characters (concerning the second example), it means a discredit to Unicode, because one would not take full advantage of its capacity.

  • Conceptually how does load-balancing on the EJB tier work in Glassfish/any ejb container

    I am wondering conceptually how load-balancing works on the EJB-level (not web session replication) with Java EE containers like Glassfish. From what I have gleaned your remote interface is a proxy that delegates your call to one of many servers you may have in an environment. If things fail are they supposed to be able to "finish" on another server? I want to understand the basic theory behind this load balancing, why is it better than a bunch of servers all running a plain web application with session affinity on a load-balancer?

  • Drag and drop with an image

    I need to create a drag and drop system in swing where an image of the thing being dragged is attached to the cursor during the drag. In theory this is achieveable with public Icon getVisualRepresentation(Transferable t) but there appears to be a long standing bug (here) that means this method is never called. I know I can do it by implementing my own DnD system with DragSource etc., but does anyone know of an easier workround that will get me what I need?

However, although equipped with wonderful weapons, as a newbie in java profiling, I am still missing the general theory and skill in pinpointing the bottleneck.
