• Git subtree not properly using .gitignore when doing a partial clone

  I am a graduate student with many scripts, bibliography data in bibtex, thesis draft in latex, presentations in open office, posters in scribus, and figures and result data. I would like to put everything in one project under version control. Then when I need to work on a portion such as the bibliography data, I would like to check that subdirectory out, modify it as necessary and merge it back.I would like the ability to check out one version to my home computer, and a different one to my work computer and make changes to each independently and eventually merge them back. I would also like to be able to check out a piece of code from this big project and import it with versioning into a separate project. If I may changes I'd like to be able to merge them back to the original project. Based on my understanding git subtree can do this. http://github.com/apenwarr/git-subtree There is an example that is along the lines of what I'm trying to do at: http://psionides.jogger.pl/2010/02/04/sharing-code-between-projects-with-git-subtree/ Say the trunk of my project contained the directories: (bib bin cfg data fig src todo). • R and version control for the solo data analyst

  Many data analysts that I respect use version control. For example: http://github.com/hadley/ See comments on http://permut.wordpress.com/2010/04/21/revision-control-statistics-bleg/ However, I'm evaluating whether adopting a version control system such as git would be worthwhile. A brief overview: I'm a social scientist who uses R to analyse data for research publications. I don't currently produce R packages. My R code for a project typically includes a few thousand lines of code for data input, cleaning, manipulation, analyses, and output generation. Publications are typically written using LaTeX. With regards to version control there are many benefits which I have read about, yet they seem to be less relevant to the solo data analyst. Backup: I have a backup system already in place. Forking and rewinding: I've never felt the need to do this, but I can see how it could be useful (e.g., you are preparing multiple journal articles based on the same dataset; you are preparing a report that is updated monthly, etc) Collaboration: Most of the time I am analysing data myself, thus, I woudln't get the collaboration benefits of version control. There are also several potential costs involved with adopting version control: Time to evaluate and learn a version control system A possible increase in complexity over my current file management system However, I still have the feeling that I'm missing something. General guides on version control seem to be addressed more towards computer scientists than data analysts. Thus, specifically in relation to data analysts in circumstances similar to those listed above: Is version control worth the effort? What are the main pros and cons of adopting version control? What is a good strategy for getting started with version control for data analysis with R (e.g., examples, workflow ideas, software, links to guides)?

• newline-ignoring diff / diff across multiple lines / reflow-ignoring diff

  Does anybody know of a diff-like tool that can show me the changes between two text files, but ignore changes in whitespace including newlines? Here's an example: the quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. the quick brown fox jumped over the lazy bear. All I did was delete one word and reflow it, but "diff -b" detects a change on every line (as it should; I'm not saying this is a bug in diff). But for large LaTeX files this is a major problem; change one word in a long paragraph and the diff you get back is basically useless. By the way, I'm aware that this requires way more computational power than the usual lines-are-atomic diff. I'm only doing this on small human-generated files and am happy to wait a long time if I have to.

  I'm writing my thesis in LaTeX, generating it with pdflatex. I have a large number of figures, many of which are bitmaps (as opposed to SVG) in PNG/JPEG format. I've generally created them to be fairly high resolution (say 1600x1200-ish) to ensure that whatever size they end up in the document, they'll be at least 300dpi when printed. As I'm writing/laying out the document, I'm including graphics (using \includegraphics from the graphicx package) and setting widths/heights as appropriate (e.g. subfigures are quite small). I don't need the images to be any more than about 300 dpi at best, so where I have shrunk a 1600x1200 image down to say 5cm, the image is now at 800 dpi. So despite including some very small (on the page) images, the PDF is becoming quite large. Is there a way to tell pdflatex or graphicx (or something else involved?) to convert all images to a maximum of 300 dpi, based on the dimensions I'm setting with say \includegraphics[width=2in]{filename}? i.e. so it scales the image to a max of 600x600 pixels as it includes it in the PDF (leaving the original file untouched). I know I can resize the original images with various command line applications, and include the pre-resized versions, but given the images vary in size considerably, it wouldn't be as simple as making sure they're all 300dpi for a constant printed size. It'd also be nice to be able to easily create different versions of PDFs (web vs final print) without resizing images manually, so that the 'web' PDF capped images at say 72-100 dpi while the final print one could cap at 600 (if at all).

• Where do I input a piece of code in Emacs?

  Hi there, I have just started using Emacs for the specific purpose of editing latex documents. I was attracted to Emacs because I want to be able to customize syntax highlighting even to the point of defining the colors of specific words. I am new to Emacs and not a programmer, so I having an extreme difficulty in doing what I want to do because most help I find assume too much knowledge for my level (it took me days just to be able to install emacs + auctex and change the first face color). I found something that I think will help me but I don't know how to do it. The post below is what I want to do, but what I am supposed to do with this code? Where should I insert it or where should I type it? I am using GNU Emacs in Windows. Thank you so much for you help :) M-x what-face will print the face found at the current point. • Image processing on bifurcation diagram to get small eps size

  Hello, I'm producing bifurcation diagrams (which are normally used in nonlinear dynamics). These diagrams identify abrupt changes in topologies due to stability changes. These abrupt changes occur as one or more parameters pass through some critical value(s). An example is here: http://en.wikipedia.org/wiki/File:LogisticMap_BifurcationDiagram.png On the above figure, some image processing has been done so as to make the plot more visually pleasant. A bifurcation diagram usually contains hundreds of thousands of points and the resulting eps file can become very big. Journal submission in the LaTeX format require that figures are to be submitted in the eps format. In my case one of such figures can result in about 6 MB in Matlab and even much more in Gnuplot. For the example in the above figure, 100,000 x values are calculated for each r and one can imagine that the resulting eps file would be huge. The site however explains some image processing that makes the plot more visually pleasing. Can anyone explain to me stepwise how go about? I can't understand the explanation provided in the "summary" section. Will the resulting image processing also reduce the figure size? Furthermore, any tips on reducing the file size of such a huge eps figure? Thanks a lot...

• GTK+ with any programs

  I recently knew a latex-editor "gummi", see http://gummi.midnightcoding.org/ , which is written by GTK+ graphical interface toolkit. There are two panels, one in the left which is an editor (using the library gtksourceview) and on in the right which is a viewer (using the library poppler). I am curious that if we can do similary things for every program. For example, replace the editor with "terminal"?"emacs"?"vim"?"terminator (a multi-windows terminal)"...etc. And replace the viewer with other viewers, which in my mind is Adobe Reader. With discussion with the author, he mentioned: The viewer component is also replacable, but doing it with Adobe Reader would not be easy or perhaps even impossible. The reason for this being that Adobe Reader is a complete program instead of a library, and also closed-source So I have some questions: a) We can only make "library" embedded as a panel, but we can't do this for a (any) program? b) Could we replace the editor with emacs? with terminal? c) Could we replace the viewer with Adobe Reader? If not, why? Because it's a program or it's closed-source? I know the questions in this thread are not very precise, sorry.

• Calculations on the iteration count in for loop in Ruby 1.8.7

  I was playing around with Ruby and Latex to create a color coding set. I'm more than a novice with C++, but haven't looked at Ruby until now. So, still learning a lot of coding. I have the following block of code below. When attempting to run this, band1 = 1e+02. I've tried band1 = (BigDecimal(i) * 100).to_f thinking maybe there was some odd floating point issue. This is just me trying anything though as an integer multiplied by an integer should create an integer, if I'm still thinking correctly. I've tried a variety of other things as well (things that I can do in C++, but this ain't C++), but to no avail. (1..9).each do |i| #Band 1 (0..9).each do |j| #Band 2 (0..11).each do |k| #Band 3 #Band 3 Start #these are the colors of the resistor bands b1 = $c_band12[i] b2 = $c_band12[j] b3 = $c_band3[k] b4 = "Gold" oms = ((i*100) + (j*10)) * $mult[k] band1 = i*100 band2 = j band3 = $mult[k] end end end Not sure what I'm missing.   Having difficulty re-installing Firefox, after an installation to resolve places.sqlite issues. It appears that I'm trapped in circular dependency hell. Need to resolve firefox dependency hell to attempt to resolve Tomcat6 project dependencies (don't ask), ASAP. Have been trying for hours. SELECT * FROM r_typenames(); That shows the types that are available, but what about checking if Kendall( X, Y ) is loaded?   Hello I'm trying to start with autoconf / automake for a new project. To get started, I'm reading "Using GNU Autotools" and trying to build the Hello-World-Tutorial. The required files from page 96 (real Page=105 because it's a LaTeX-Presentation) configure.ac, Makefile.am and src/Makefile.am look exactly as stated in the document.   This is more of an algorithmic dilemma than a language-specific problem, but since I'm currently using Ruby I'll tag this as such. I've already spent over 20 hours on this and I would've never believed it if someone told me writing a LaTeX parser was a walk in the park in comparison. • How to set a key binding to make Emacs as transparent/opaque as I want?

  I want to have a command in Emacs to make it as opaque/transparent as I want (refer to the fabulous question that pointed out that transparency is possible in Emacs, and the EmacsWiki page linked there which has the code I am using below). I found the transparency thing by chance, and now I want to show him Emacs rules! I imagine this will be a piece of cake for some of you, and even though I could get it done if I spent enough time trying to learn lisp or reading around, I am not a programmer and I have only been using Emacs and a mac for a week. • Writing OpenGL enabled GUI

  I am exploring a possibility to write a kind of a notebook analogue that would reproduce the look and feel of using a traditional notebook, but with the added benefit of customizing the page in ways you can't do on paper - ask the program to lay ruled paper here, grid paper there, paste an image, insert a recording from the built-in camera, try to do handwriting recognition on the tablet input, insert some latex for neat formulas and so on. I'm pretty interested in developing it just to see if writing notes on computer can come anywhere close to the comfort plain paper + pencil offer (hard to do IMO) and can always turn it in as a university C++ project, so double gain there. Coming from the type of project there are certain requirements for the user interface: the user will be able to zoom, move and rotate the notebook as he wishes and I think it's pretty sensible delegate it to OpenGL, so the prospective GUI needs to work well with OGL (preferably being rendered in it) the interface should be navigable with as little of keyboard input as user wishes (incorporating some sort of gestures maybe) up to limiting the keyboard keys as modifiers to the pen movements and taps; this includes tablet and possible multitouch support the interface should keep out of the way where not needed and come up where needed and be easily layerable the notebook sheet itself will be a container for objects representing the notebook blurbs, so it would be nice if the GUI would be able to overlay some frames over the exact parts of the OpenGL-drawn sheet to signify what can be done with given part (like moving, rotating, deleting, copying, editing etc.) and it's extents In terms of interface it's probably going to end up similar to Alias' Sketch Book Pro: [picture][http://1.bp.blogspot.com/_GGxlzvZW-CY/SeKYA_oBdSI/AAAAAAAAErE/J6A0kyXiuqA/s400/Autodesk_Alias_SketchBook_Pro_2.jpg] As far as toolkits go I'm considering Qt and nui, but I'm not really aware how well would they match up the requirements and how well would they handle such an application. As far as I know you can somehow coerce Qt into doing widget drawing with OpenGL, but on the other hand I heard voices it's slot-signal framework isn't exactly optimal and requires it's own preprocessor and I don't know how hard would be to do all the custom widgets I would need (say color-wheel, ruler, blurb frames, blurb selection, tablet-targeted pop-up menu etc.) in the constraints of Qt. Also quite a few Qt programs I've had on my machine seemed really sluggish, but it may be attributed to me having old PC or programmers using Qt suboptimally rather to the framework itself. As for [nui][http://www.libnui.net/] I know it's also cross-platform and all of the basic things you would require of a GUI toolkit and what is the biggest plus it is OpenGL-enabled from the start, but I don't know how it is with custom widgets and other facets and it certainly has smaller userbase and less elaborate documentation than Qt. The question goes as this: Does any of these toolkits fulfill (preferably all of) the requirements or there is a well fitting toolkit I haven't come across or maybe I should just roll up my sleeves, get SFML (or maybe Clutter would be more suited to this?) and something like FastDelegates or libsigc++ and program the GUI framework from the ground up myself? I would be very glad if anyone had experience with a similar GUI project and can offer some comments on how well these toolkits hold up or is it worthwhile to pursue own GUI toolkit in this case. • I want to change DPI with Imagemagick without changing the actual byte-size of the image data

  I feel so horribly sorry that I have to ask this question here, but after hours of researching how to do an actually very simple task I'm still failing... In Gimp there is a very simple way to do what I want. I only have the German dialog installed but I'll try to translate it. I'm talking about going to "Picture-PrintingSize" and then adjusting the Values "X-Resolution" and "Y-Resolution" which are known to me as so called DPI values. You can also choose the format which by default is "Pixel/Inch". (In German the dialog is "Bild-Druckgröße" and there "X-Auflösung" and "Y-Auflösung") Ok, the values there are often "72" by default. When I change them to e.g. "300" this has the effect that the image stays the same on the computer, but if I print it, it will be smaller if you look at it, but all the details are still there, just smaller - it has a higher resolution on the printed paper (but smaller size... which is fine for me). I am often doing that when I am working with LaTeX, or to be exact with the command "pdflatex" on a recent Ubuntu-Machine. When I'm doing the above process with Gimp manually everything works just fine. The images will appear smaller in the resulting PDF but with high printing quality. What I am trying to do is to automate the process of going into Gimp and adjusting the DPI values. Since Imagemagick is known to be superb and I used it for many other tasks I tried to achieve my goal with this tool. But it does just not do what I want. After trying a lot of things I think this actually is be the command that should be my friend: convert input.png -density 300 output.png This should set the DPI to 300, as I can read everywhere in the web. It seems to work. When I check the file it stays the same. file input.png output.png input.png: PNG image data, 611 x 453, 8-bit grayscale, non-interlaced output.png: PNG image data, 611 x 453, 8-bit grayscale, non-interlaced When I use this command, it seems like it did what I wanted: identify -verbose output.png | grep 300 Resolution: 300x300 PNG:pHYs : x_res=300, y_res=300, units=0 (Funny enough, the same output comes for input.png which confuses me... so this might be the wrong parameters to watch?) But when I now render my TeX with "pdflatex" the image is still big and blurry. Also when I open the image with Gimp again the DPI values are set to "72" instead of "300". So there actually was no effect at all. Now what is the problem here. Am I getting something completely wrong? I can't be that wrong since everything works just fine with Gimp... Thanks for any help in this. I am also open to other automated solutions which are easily done on a Linux system...

• Open source CMS for a university department

  I realize that this type of question gets asked over and over again. Nonetheless, I want to ask a more specific version. I'm in a university math department. Long ago our sysadmins (or just one at the time) switched to a web content management system. At the time, Zope looked like an informed choice. We have used Zope for years, but at least in my opinion, it has always been a controversial decision. At the time I didn't understand why it was so important to have a web CMS. Now I see that it certainly is important, but I don't know that it should be Zope. The good (even necessary) features of Zope for us are: It's free and Linux-based. It is a true CMS and not something else (e.g. wiki or blog) It lets you write HTML and scripts. What I really don't like about Zope is that the outcome of using it is all-or-nothing in a lot of ways. At least in convenient use, it ends up dividing the enterprise into superusers who can do everything, and lusers who can't do anything (except write their own home pages in plain HTML). It has a huge user manual, which end users won't have time to read. Somehow with the access permissions, the simple thing to do is to let a few admins access all of the source and data and that's it. Since this is a math department, the user base varies from real novices to people who understand computers reasonably well. But as it stands, any change that involves Zope has to go through the sysadmins. When the sysadmins are in a hurry, sometimes they will also just add plain HTML pages to the web site instead of using the Zope framework. It doesn't help matters that Zope is fairly disk-intensive and fairly hype-intensive. Not to dwell on Zope too much, but I am wondering what is the right web CMS for a mixed user base of terminal novices, quick studies, and experienced users. Some users might want intermediate permissions, e.g. read permission but not write permission, or permission to change some subset of the pages or see some subset of the database tables. Also it should be Linux-based and open source and a little bit scalable, and of course widely used and well-supported is a good idea. I might guess that the answer is Drupal just because that was the general answer before, but I don't know if it is the right type of CMS for this purpose. (But note that Python is a relatively popular language in a math department, among other reasons because Sage is based on Python.) I can see that I didn't completely define the question and that people are guessing what type of site it is. It is the UC Davis Math Department. The main structure of the site is not suitable for a wiki and it is also not the same thing as a course environment like Moodle. Rather, the site is mostly structured as a generic medium-small enterprise. Some components of the site could be a wiki, Moodle, LaTeX plugin, Request Tracker, etc. However, the main issue is not these components. The main issue is that it would be better to decentralize management of the site. Right now, everything that is in the Zope CMS has to go through the sysadmins. Every other user in the department either has to put in a request to them, or write their own web pages with no help from Zope. There are two main reasons for this: (1) Other people in the department don't have time to read the Zope manual. (2) It's a hassle to set up intermediate permissions in Zope. However, there are other people in the department who know how to write computer programs and use markup languages. I wouldn't want a solution that assumes that users either can't be trusted with much more than drag-and-drop, or that they are IT professionals who sleep with documentation manuals. I'm wondering if Plone/Zope still has this quality, since certainly Zope by itself does. But I also wonder sometimes if common-sense flexibility is unfashionable these days, and that things in general have be either mindlessly easy or incredibly powerful.
