  • Suggestions for designing large-scale Java webapp from the ground up

    Hi all, I'm about to start developing a large-scale system and I'm struggling with which direction to proceed. I've done plenty of Java web apps before and I have plenty of experience with servlet containers and GWT and some experience with Spring. The problem is most of my webapps have been thrown together just to be a proof of concept and what I'm struggling with is what set of frameworks to use. I need to have both a browser based application as well as a web service designed to support access from mobile devices (Android and iPhone for now). Ideally, I'd like to design this system in such a way that I don't end up rewriting all of my servlets for each client (browser and phone) although I don't mind having some small checks in there to properly format the data. In addition, although I'm the only developer now, that won't necessarily be the case down the road and I'd like to design something that scales well both with regards to traffic and number of developers (isn't just a nightmare to maintain). So where I am now is planning on using GWT to design the browser-based interface but I'm struggling with how to reuse that code with to present the interface (most likely xml) for the mobile devices. Using GWT RPC would, I think, make it relatively easy to do all of the AJAX in the browser, but might make generating xml for the mobile phones difficult. In addition, I like the idea of using something like Hibernate for persistence and Spring Security to secure the whole thing. Again, I'm not sure how well those will cooperate with GWT (I think Hibernate should be fine...) There's obviously a lot more to this than I've presented here, but I've tried to give you the 5-minute overview. I'm a bit stumped and was wondering if anybody in the community had any experience starting from this place. Does what I'm trying to do make sense? Is it realistic? I have no doubt I can make all of these frameworks speak the same language, I'm just wondering if it's worth my time to fight with them.   • Bioperl, equivalent of IO::ScalarArray for array of Seq objects?

    In perl, we have IO::ScalarArray for treating the elements of an array like the lines of a file. In BioPerl, we have Bio::SeqIO, which can produce a filehandle that reads and writes Bio::Seq objects instead of strings representing lines of text. I would like to do a combination of the two: I would like to obtain a handle that reads successive Bio::Seq objects from an array of such objects. Is there any way to do this? Would it be trivial for me to implement a module that does this? My reason for wanting this is that I would like to be able to write a subroutine that accepts either a Bio::SeqIO handle or an array of Bio::Seq objects, and I'd like to avoid writing separate loops based on what kind of input I get.   • Find top "n" nearby coordinates.

    I have a coordinate. I want to find the top "n" (n being a variable value) nearest coordinates out of several thousand rows stored on a MySQL database. I also want to be able to define maximum and minimum distances between the coordinate in question and the coordinates in the database. How best am I to go about this? Would it be bonkers to use PHP as I understand the syntax much better than MySQL? If I use a MySQL function, how do I move it between databases if I choose to switch servers? How is it stored? Lastly, what is the most efficient method of getting through all these coordinates accurately - the coordinates are all relatively close to one another? Thanks for your time, John.

  • How can I save BioPerl sequence nested features in genbank or embl format?

    In BioPerl, a sequence object can have any number of features, and each of these can have subfeatures nested within them. For example, a feature may be a complete coding sequence of a gene, and its subfeatures might be individual exons that are concatenated to form the full coding sequence. However, when I use BioPerl to write a sequence object to a file in genbank or embl format, only the top-level features are written to the file, not the sub-features nested within the top-level features. How can I store my subfeatures in sequence files? Should I just convert all my subfeatures into top-level features, and then reconstruct the tree structure next time I read in the sequence?

  • Showing renames in hg status?

    I know that Mercurial can track renames of files, but how do I get it to show me renames instead of adds/removes when I do hg status? For instance, instead of: A bin/extract-csv-column.pl A bin/find-mirna-binding.pl A bin/xls2csv-separate-sheets.pl A lib/Text/CSV/Euclid.pm R src/extract-csv-column.pl R src/find-mirna-binding.pl R src/modules/Text/CSV/Euclid.pm R src/xls2csv-separate-sheets.pl I want some indication that four files have been moved. I think I read somewhere that the output is like this to preserve backward-compatibility with something-or-other, but I'm not worried about that.

    Hello, The query below works well. It pulls data from two MySQL tables, "submission" and "login." I would like to also pull data from a third table called "comment" in the same database. The table "comment" has the following fields: commentid, loginid, submissionid, comment, datecommented Two of the fields in the table "login" are called "loginid" and "username." In the query below, I would like to count all "commentid" in "comment" where "loginid" equals the "loginid" in "login" where "username" equals "$profile." How can I do this?   • NoSql Crash Course/Tutorial

    Hi all, I've seen NoSQL pop up quite a bit on SO and I have a solid understanding of why you would use it (from here, Wikipedia, etc). This could be due to the lack of concrete and uniform definition of what it is (more of a paradigm than concrete implementation), but I'm struggling to wrap my head around how I would go about designing a system that would use it or how I would implement it in my system. I'm really stuck in a relational-db mindset thinking of things in terms of tables and joins... At any rate, does anybody know of a crash course/tutorial on a system that would use it (kind of a "hello world" for a NoSQL-based system) or a tutorial that takes an existing "Hello World" app based on SQL and converts it to NoSQL (not necessarily in code, but just a high-level explanation). I see this having one solid answer, but if you guys feel like it should be community wiki, I'll be happy to change it. Thanks! Chris

  • Access to Perl's empty angle "<>" operator from an actual filehandle?

    I like to use the nifty perl feature where reading from the empty angle operator <> magically gives your program UNIX filter semantics, but I'd like to be able to access this feature through an actual filehandle (or IO::Handle object, or similar), so that I can do things like pass it into subroutines and such. Is there any way to do this? This question is particularly hard to google, because searching for "angle operator" and "filehandle" just tells me how to read from filehandles using the angle operator.

  • Tool(s) to lower the friction of programming against Interfaces in Visual Studio C#?

    Hi I am a relatively new user of Visual Studio and I am trying "program against interfaces". I can see that when I create a class I can "Extract Interface" from the Refactor menu but you seem to only get one shot at this. ie. If I add a read only property FullName to my Customer class I would like to be able to right click and update the interface. At the moment I can only create a new interface from the Refactor menu. I want to update the interface I have already created not create new one. So the kind of tool I would be looking for would display check boxes for all valid members of the class with those already in the interface checked. It would also be handy to be able to to create the initial interface file in a different project (in the same solution), and for the tool to keep track of this. Does such a tool / add in / menu item exist (other than Ctrl C / V)? Thanks, John

    Hello, I am trying to figure out if it is possible to implement a .NET interface, where the interface method has to return something and you are implementing that particular interface method with an asynchronous WCF service? Hopefully you should already see the issue I am encountering. Here is the interface: public interface IDataService { IDataServiceResponse SendDataRequest(); } IDataServiceResponse is supposed to represent a simple container that holds the result of my asynchronous WCF callback.     A friend and I were debating about whether he should use MySQL or a flatfile database for his website's backend. I told him to go with MySQL because it was structured, held records well, and was consistent. He on the other hand said that he would rather go for speed. Reading files is a lot quicker than connecting to MySQL and it made me wonder whether he was right. For example, why not just create a folder for each table, like so: users/ groups/ posts/, within the folders have the files named by ID (1, 2, 3) and then for the data use a format like so: username: John\npassword: e2fc714c4727ee9395f324cd2e7f331f\nemail: [email protected]? In other words, what are the advantages of MySQL over flatfiles?

  • Checking if a blob exists in Azure Storage

    Hi, I've got a very simple question (I hope!) - I just want to find out if a blob (with a name I've defined) exists in a particular container. I'll be downloading it if it does exist, and if it doesn't then I'll do something else. I've done some searching on the intertubes and apparently there used to be a function called DoesExist or something similar... but as with so many of the Azure APIs, this no longer seems to be there (or if it is, has a very cleverly disguised name). Or maybe I'm missing something simple... :) John

    Hi all, I'm looking for a library to find the integral of a given set of random data (rather than a function) in C++ (or C, but preferably C++). There is another question asking about integration in C but the answers discuss more how to integrate a function (I think...). I understand that this can be done simply by calculating the area under the line segment between each pair of points from start to finish, but I'd rather not reinvent the wheel if this has already been done. I apologize in advance if this is a duplicate; I searched pretty extensively to no avail. My math isn't as strong as I'd like it so it's entirely possible I'm using the wrong terminology.     Hi there, I'm a C++ developer wrestling with updating an application that had made extensive use of the IStorage interface to open pre-Office 2007 documents from in-memory storage (via ILockBytes). If you are still following me so far, you probably know that the new Office Document formats are incompatible with IStorage containers. The application I'm trying to update, relied upon the IPersistStorage interface that all Office applications have, and the code as written calls the load method of IPersistStorage to read in a document from IStorage interface.   • How to read from a method that returns a filehandle in perl?

    I have an object with a method that returns a filehandle, and I want to read from that handle. The following doesn't work, because the right angle bracket of the method call is interpreted as the closing angle bracket of the input reader: my $input = <$object->get_handle()>; That gets parsed as: my $input = ( < $object- > ) get_handle() >; which is obviously a syntax error. Is there any way I can perform a method call within an angle operator, or do I need to break it into two steps like this? my $handle = $object->get_handle(); my $input = <$handle>;

  • JTextPane insert component, faulty vertical alignment

    I have a JTextPane, into which I need to insert a JComponent. I'm using JTextPane.insertComponent(Component). The item is indeed inserted, but the vertical positioning is too high. Instead of having the bottom of the component aligned with the baseline of the current line of text, the component is way above that position, blocking out/over-painting lines of text appearing above. I have tried calling setAlignmentY(float) with various values, on both the inserted component and the JTextPane, but it doesn't affect the behavior at all. My guess: there seems to be some state inside my JTextPane or its Document that I need to be changing. But I don't know what it is. John
