• strange segmentation fault during function return

  I am running a program on 2 different machines. On one it works fine without issue. On the other it results in a segmentation fault. Through debugging, I have figured out where the fault occurs, but I can't figure out a logical reason for it to happen. • Parallel prologue and epilogue in Grid Engine

  We have a cluster being used to run MPI jobs for a customer. Previously this cluster used Torque as the scheduler, but we are transitioning to Grid Engine 6.2u5 (for some other features). Unfortunately, we are having trouble duplicating some of our maintenance scripts in the Grid Engine environment. In Torque, we have a prologue.parallel script which is used to carry out an automated health-check on the node. If this script returns a fail condition, Torque will helpfully offline the node and re-queue the job to use a different group of nodes. In Grid Engine, however, the queue "prolog" only runs on the head node of the job. We can manually run our prologue script from the startmpi.sh initialization script, for the mpi parallel environment; but I can't figure out how to detect a fail condition and carry out the same "mark offline and requeue" procedure. Any suggestions?

  What are the options for achieving parallelism in Python? I want to perform a bunch of CPU bound calculations over some very large rasters, and would like to parallelise them. Coming from a C background, I am familiar with three approaches to parallelism: Message passing processes, possibly distributed across a cluster, e.g. MPI. Explicit shared memory parallelism, either using pthreads or fork(), pipe(), et. al Implicit shared memory parallelism, using OpenMP. Deciding on an approach to use is an exercise in trade-offs. In Python, what approaches are available and what are their characteristics? Is there a clusterable MPI clone? What are the preferred ways of achieving shared memory parallelism? I have heard reference to problems with the GIL, as well as references to tasklets. In short, what do I need to know about the different parallelization strategies in Python before choosing between them?

  Hi there. I'm trying to build a simple cluster based on Windows XP. I compiled OpenMPI-1.4.2 successfully, and tools like mpicc and ompi_info work too, but I can't get my mpirun working properly. Does this mean that the problem is in OpenMPI source code itself? Or maybe it's because of wrong/outdated wincred.h and credui.lib I used while building OpenMPI from the source code?

• Considerations when porting a MS VC++ program (single machine) to a rocks cluster

  I am trying to port a MS VC++ program to run on a rocks cluster! I am not very good with linux but I am eager to learn and I imagine porting it wouldn't be an impossible task for me. However, I do not understand how to take advantage of the cluster nodes. because it seems that the code execute only runs on the front end server (obviously). I have read a little about MPI and its seems like I should use MPI to comminicate between nodes. The program is currently written such that I have a main thread that synchronizes all worker threads. The main thread also recieves commands to manipulate the simulation or query its state. If the simulation is properly setup, communication between executing threads can be significantly minimized. What I don't understand is how do I start the process on the compute nodes and how do I handle failures in nodes? And maybe there should be other things I should also consider when porting my program to run in a cluster?

• Windows Azure Recipe: High Performance Computing

  One of the most attractive ways to use a cloud platform is for parallel processing. Commonly known as high-performance computing (HPC), this approach relies on executing code on many machines at the same time. On Windows Azure, this means running many role instances simultaneously, all working in parallel to solve some problem. Doing this requires some way to schedule applications, which means distributing their work across these instances. To allow this, Windows Azure provides the HPC Scheduler. This service can work with HPC applications built to use the industry-standard Message Passing Interface (MPI). Software that does finite element analysis, such as car crash simulations, is one example of this type of application, and there are many others. The HPC Scheduler can also be used with so-called embarrassingly parallel applications, such as Monte Carlo simulations. Whatever problem is addressed, the value this component provides is the same: It handles the complex problem of scheduling parallel computing work across many Windows Azure worker role instances. Drivers Elastic compute and storage resources Cost avoidance Solution Here’s a sketch of a solution using our Windows Azure HPC SDK: Ingredients Web Role – this hosts a HPC scheduler web portal to allow web based job submission and management. It also exposes an HTTP web service API to allow other tools (including Visual Studio) to post jobs as well. Worker Role – typically multiple worker roles are enlisted, including at least one head node that schedules jobs to be run among the remaining compute nodes. Database – stores state information about the job queue and resource configuration for the solution. Blobs, Tables, Queues, Caching (optional) – many parallel algorithms persist intermediate and/or permanent data as a result of their processing. These fast, highly reliable, parallelizable storage options are all available to all the jobs being processed.   I have about a dozen Alienware workstations that are used for CUDA development and for execution of MPI jobs. What is the best way to manage them? I'd like to have something like an apt-get but for several systems, and a way to reimage a system simply and centrally. It seems that a combination of Landscape and Canonical's MAAS would be a good fit, but I need an open source solution. Any thoughts?

• fortran 90 user defined type, passing by value ?

  I have an issue in fortran 90. I have a user defined type and when I call one of the MPI subroutines the data looks to be passed by values (not address, as I thought it should). The output arguments aren't modified. It seems to be specific to the MPI calls I tried the same thing in a simple test, and I can change the passed in values in the calling scope. I'm not sure why this is because I thought fortran always pass by address. Any idea what could be going on? Just to be clear the commented snippet shows how the calls are made. The in the first call, c%NSubDomains, is an output argument and should be modified in the calling scope, but its not. WHen I call with an array rather than a member of user defined type it works, in the uncommented snippet. ! ! • Scalable / Parallel Large Graph Analysis Library?

  I am looking for good recommendations for scalable and/or parallel large graph analysis libraries in various languages. The problems I am working on involve significant computational analysis of graphs/networks with 1-100 million nodes and 10 million to 1+ billion edges. The largest SMP computer I am using has 256 GB memory, but I also have access to an HPC cluster with 1000 cores, 2 TB aggregate memory, and MPI for communication. I am primarily looking for scalable, high-performance graph libraries that could be used in either single or multi-threaded scenarios, but parallel analysis libraries based on MPI or a similar protocol for communication and/or distributed memory are also of interest for high-end problems. Target programming languages include C++, C, Java, and Python. My research to-date has come up with the following possible solutions for these languages: C++ -- The most viable solutions appear to be the Boost Graph Library and Parallel Boost Graph Library. I have looked briefly at MTGL, but it is currently slanted more toward massively multithreaded hardware architectures like the Cray XMT. C - igraph and SNAP (Small-world Network Analysis and Partitioning); latter uses OpenMP for parallelism on SMP systems. Java - I have found no parallel libraries here yet, but JGraphT and perhaps JUNG are leading contenders in the non-parallel space. Python - igraph and NetworkX look like the most solid options, though neither is parallel. There used to be Python bindings for BGL, but these are now unsupported; last release in 2005 looks stale now. Other topics here on SO that I've looked at have discussed graph libraries in C++, Java, Python, and other languages. However, none of these topics focused significantly on scalability. Does anyone have recommendations they can offer based on experience with any of the above or other library packages when applied to large graph analysis problems? Performance, scalability, and code stability/maturity are my primary concerns. Most of the specialized algorithms will be developed by my team with the exception of any graph-oriented parallel communication or distributed memory frameworks (where the graph state is distributed across a cluster).

• Does QThread::sleep() require the event loop to be running?

  I have a simple client-server program written in Qt, where processes communicate using MPI. The basic design I'm trying to implement is the following: The first process (the "server") launches a GUI (derived from QMainWindow), which listens for messages from the clients (using repeat fire QTimers and asynchronous MPI receive calls), updates the GUI depending on what messages it receives, and sends a reply to every message. Every other process (the "clients") runs in an infinite loop, and all they are intended to do is send a message to the server process, receive the reply, go to sleep for a while, then wake up and repeat. Every process instantiates a single object derived from QThread, and calls its start() method. The run() method of these classes all look like this: from foo.cpp: void Foo::run() { while (true) { // Send message to the first process // Wait for a reply // Do uninteresting stuff with the reply sleep(3); // also tried QThread::sleep(3) } } In the client's code, there is no call to exec() anywhere, so no event loop should start. The problem is that the clients never wake up from sleeping (if I surround the sleep() call with two writes to a log file, only the first one is executed, control never reaches the second). Is this because I didn't start the event loop? And if so, what is the simplest way to achieve the desired functionality?

  I have a question.. The initial program had only MPI and I tried to insert openMP in the matrix multiplication method, in order to improve the time of computation: (This program runs in a cluster and computers have 2 cores, thus I created 2 threads.) The problem is that there is no difference of time, with and without openMP. I observed that using openMP sometimes, time is equivalent or greater than the time without openMP. • How to get the best LINPACK result and conquer the Top500?

  Given a large Linux HPC cluster with hundreds/thousands of nodes. What are your best practices to get the best possible LINPACK benchmark (HPL) result to submit for the Top500 supercomputer list? To give you an idea what kind of answers I would appreciate here are some sub-questions (with links): How to you tune the parameters (N, NB, P, Q, memory-alignment, etc) for the HPL.dat file (without spending too much time trying each possible permutation - esp with large problem sizes N)? Are there any Top500 submission rules to be aware of? What is allowed, what isn't? Which MPI product, which version? Does it make a difference? Any special host order in your MPI machine file? Do you use CPU pinning? How to you configure your interconnect? Which interconnect? Which BLAS package do you use for which CPU model? (Intel MKL, AMD ACML, GotoBLAS2, etc.) How do you prepare for the big run (on all nodes)? Start with small runs on a subset of nodes and then scale up? Is it really necessary to run LINPACK with a big run on all of the nodes (or is extrapolation allowed)? How do you optimize for the latest Intel/AMD CPUs? Hyperthreading? NUMA? Is it worth it to recompile the software stack or do you use precompiled binaries? Which settings? Which compiler optimizations, which compiler? (What about profile-based compilation?) How to get the best result given only a limited amount of time to do the benchmark run? (You can block a huge cluster forever) How do you prepare the individual nodes (stopping system daemons, freeing memory, etc)? How do you deal with hardware faults (ruining a huge run)? Are there any must-read documents or websites about this topic? E.g. I would love to hear about some background stories of some of the current Top500 systems and how they did their LINPACK benchmark. I deliberately don't want to mention concrete hardware details or discuss hardware recommendations because I don't want to limit the answers. However, feel free to mention hints e.g. for specific CPU models.

  One of the powerful aspect of Visual Studio is its ability to be extended and many people do that. You can find numerous extensions at the Visual Studio Gallery. You can also look find extension examples on the vsx code gallery.With Visual Studio 2010, you can search for items and install them directly from within Visual Studio's new Extension Manager. You launch it from the Tools menu:When the dialog comes up, be sure to explore the various actionable areas on the left and also note the search on the right.
