  • R Package Installation with Oracle R Enterprise

    Normal 0 false false false EN-US X-NONE X-NONE Programming languages give developers the opportunity to write reusable functions and to bundle those functions into logical deployable entities. In R, these are called packages. R has thousands of such packages provided by an almost equally large group of third-party contributors. To allow others to benefit from these packages, users can share packages on the CRAN system for use by the vast R development community worldwide. R's package system along with the CRAN framework provides a process for authoring, documenting and distributing packages to millions of users. In this post, we'll illustrate the various ways in which such R packages can be installed for use with R and together with Oracle R Enterprise. In the following, the same instructions apply when using either open source R or Oracle R Distribution. In this post, we cover the following package installation scenarios for: R command line Linux shell command line Use with Oracle R Enterprise Installation on Exadata or RAC Installing all packages in a CRAN Task View Troubleshooting common errors 1. R Package Installation BasicsR package installation basics are outlined in Chapter 6 of the R Installation and Administration Guide. There are two ways to install packages from the command line: from the R command line and from the shell command line. For this first example on Oracle Linux using Oracle R Distribution, we’ll install the arules package as root so that packages will be installed in the default R system-wide location where all users can access it, /usr/lib64/R/library.Within R, using the install.packages function always attempts to install the latest version of the requested package available on CRAN:R> install.packages("arules")If the arules package depends upon other packages that are not already installed locally, the R installer automatically downloads and installs those required packages. This is a huge benefit that frees users from the task of identifying and resolving those dependencies.You can also install R from the shell command line. This is useful for some packages when an internet connection is not available or for installing packages not uploaded to CRAN. To install packages this way, first locate the package on CRAN and then download the package source to your local machine. For example:$ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz Then, install the package using the command R CMD INSTALL:$ R CMD INSTALL arules_1.1-2.tar.gzA major difference between installing R packages using the R package installer at the R command line and shell command line is that package dependencies must be resolved manually at the shell command line. Package dependencies are listed in the Depends section of the package’s CRAN site. If dependencies are not identified and installed prior to the package’s installation, you will see an error similar to:ERROR: dependency ‘xxx’ is not available for package ‘yyy’As a best practice and to save time, always refer to the package’s CRAN site to understand the package dependencies prior to attempting an installation. If you don’t run R as root, you won’t have permission to write packages into the default system-wide location and you will be prompted to create a personal library accessible by your userid. You can accept the personal library path chosen by R, or specify the library location by passing parameters to the install.packages function. For example, to create an R package repository in your home directory: R> install.packages("arules", lib="/home/username/Rpackages")or$ R CMD INSTALL arules_1.1-2.tar.gz --library=/home/username/RpackagesRefer to the install.packages help file in R or execute R CMD INSTALL --help at the shell command line for a full list of command line options.To set the library location and avoid having to specify this at every package install, simply create the R startup environment file .Renviron in your home area if it does not already exist, and add the following piece of code to it:R_LIBS_USER = "/home/username/Rpackages" 2. Setting the RepositoryEach time you install an R package from the R command line, you are asked which CRAN mirror, or server, R should use. To set the repository and avoid having to specify this during every package installation, create the R startup command file .Rprofile in your home directory and add the following R code to it:cat("Setting Seattle repository")r = getOption("repos") r["CRAN"] = "http://cran.fhcrc.org/"options(repos = r)rm(r) This code snippet sets the R package repository to the Seattle CRAN mirror at the start of each R session. 3. Installing R Packages for use with Oracle R EnterpriseEmbedded R execution with Oracle R Enterprise allows the use of CRAN or other third-party R packages in user-defined R functions executed on the Oracle Database server. The steps for installing and configuring packages for use with Oracle R Enterprise are the same as for open source R. The database-side R engine just needs to know where to find the R packages.The Oracle R Enterprise installation is performed by user oracle, which typically does not have write permission to the default site-wide library, /usr/lib64/R/library. On Linux and UNIX platforms, the Oracle R Enterprise Server installation provides the ORE script, which is executed from the operating system shell to install R packages and to start R. The ORE script is a wrapper for the default R script, a shell wrapper for the R executable. It can be used to start R, run batch scripts, and build or install R packages. Unlike the default R script, the ORE script installs packages to a location writable by user oracle and accessible by all ORE users - $ORACLE_HOME/R/library.To install a package on the database server so that it can be used by any R user and for use in embedded R execution, an Oracle DBA would typically download the package source from CRAN using wget. If the package depends on any packages that are not in the R distribution in use, download the sources for those packages, also.  For a single Oracle Database instance, replace the R script with ORE to install the packages in the same location as the Oracle R Enterprise packages. $ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz$ ORE CMD INSTALL arules_1.1-2.tar.gzBehind the scenes, the ORE script performs the equivalent of setting R_LIBS_USER to the value of $ORACLE_HOME/R/library, and all R packages installed with the ORE script are installed to this location. For installing a package on multiple database servers, such as those in an Oracle Real Application Clusters (Oracle RAC) or a multinode Oracle Exadata Database Machine environment, use the ORE script in conjunction with the Exadata Distributed Command Line Interface (DCLI) utility.$ dcli -g nodes -l oracle ORE CMD INSTALL arules_1.1-1.tar.gz The DCLI -g flag designates a file containing a list of nodes to install on, and the -l flag specifies the user id to use when executing the commands. For more information on using DCLI with Oracle R Enterprise, see Chapter 5 in the Oracle R Enterprise Installation Guide.If you are using an Oracle R Enterprise client, install the package the same as any R package, bearing in mind that you must install the same version of the package on both the client and server machines to avoid incompatibilities. 4. CRAN Task ViewsCRAN also maintains a set of Task Views that identify packages associated with a particular task or methodology. Task Views are helpful in guiding users through the huge set of available R packages. They are actively maintained by volunteers who include detailed annotations for routines and packages. If you find one of the task views is a perfect match, you can install every package in that view using the ctv package - an R package for automating package installation. To use the ctv package to install a task view, first, install and load the ctv package.R> install.packages("ctv")R> library(ctv)Then query the names of the available task views and install the view you choose.R> available.views() R> install.views("TimeSeries") 5. Using and Managing R packages To use a package, start up R and load packages one at a time with the library command.Load the arules package in your R session. R> library(arules)Verify the version of arules installed.R> packageVersion("arules")[1] '1.1.2'Verify the version of arules installed on the database server using embedded R execution.R> ore.doEval(function() packageVersion("arules"))View the help file for the apropos function in the arules packageR> ?aproposOver time, your package repository will contain more and more packages, especially if you are using the system-wide repository where others are adding additional packages. It’s good to know the entire set of R packages accessible in your environment. To list all available packages in your local R session, use the installed.packages command:R> myLocalPackages <- row.names(installed.packages())R> myLocalPackagesTo access the list of available packages on the ORE database server from the ORE client, use the following embedded R syntax: R> myServerPackages <- ore.doEval(function() row.names(installed.packages()) R> myServerPackages 6. Troubleshooting Common ProblemsInstalling Older Versions of R packagesIf you immediately upgrade to the latest version of R, you will have no problem installing the most recent versions of R packages. However, if your version of R is older, some of the more recent package releases will not work and install.packages will generate a message such as: Warning message: In install.packages("arules") : package ‘arules’ is not availableThis is when you have to go to the Old sources link on the CRAN page for the arules package and determine which version is compatible with your version of R.Begin by determining what version of R you are using:$ R --versionOracle Distribution of R version 3.0.1 (--) -- "Good Sport" Copyright (C) The R Foundation for Statistical Computing Platform: x86_64-unknown-linux-gnu (64-bit)Given that R-3.0.1 was released May 16, 2013, any version of the arules package released after this date may work. Scanning the arules archive, we might try installing version 0.1.1-1, released in January of 2014:$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzThe "package not available" error can also be thrown if the package you’re trying to install lives elsewhere, either another R package site, or it’s been removed from CRAN. A quick Google search usually leads to more information on the package’s location and status.Oracle R Enterprise is not in the R library pathOn Linux hosts, after installing the ORE server components, starting R, and attempting to load the ORE packages, you may receive the error:R> library(ORE)Error in library(ORE) : there is no package called ‘ORE’If you know the ORE packages have been installed and you receive this error, this is the result of not starting R with the ORE script. To resolve this problem, exit R and restart using the ORE script. After restarting R and ">running the command to load the ORE packages, you should not receive any errors.$ ORER> library(ORE)On Windows servers, the solution is to make the location of the ORE packages visible to R by adding them to the R library paths. To accomplish this, exit R, then add the following lines to the .Rprofile file. On Windows, the .Rprofile file is located in R\etc directory C:\Program Files\R\R-<version>\etc. Add the following lines:.libPaths("<path to $ORACLE_HOME>/R/library")The above line will tell R to include the R directory in the Oracle home as part of its search path. When you start R, the path above will be included, and future R package installations will also be saved to $ORACLE_HOME/R/library. This path should be writable by the user oracle, or the userid for the DBA tasked with installing R packages.Binary package compiled with different version of RBy default, R will install pre-compiled versions of packages if they are found. If the version of R under which the package was compiled does not match your installed version of R you will get an error message:Warning message: package ‘xxx’ was built under R version 3.0.0The solution is to download the package source and build it for your version of R.$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzUnable to execute files in /tmp directoryBy default, R uses the /tmp directory to install packages. On security conscious machines, the /tmp directory is often marked as "noexec" in the /etc/fstab file. This means that no file under /tmp can ever be executed, and users who attempt to install R package will receive an error:ERROR: 'configure' exists but is not executable -- see the 'R Installation and Administration Manual’The solution is to set the TMP and TMPDIR environment variables to a location which R will use as the compilation directory. For example:$ mkdir <some path>/tmp$ export TMPDIR= <some path>/tmp$ export TMP= <some path>/tmpThis error typically appears on Linux client machines and not database servers, as Oracle Database writes to the value of the TMP environment variable for several tasks, including holding temporary files during database installation. 7. Creating your own R packageCreating your own package and submitting to CRAN is for advanced users, but it is not difficult. The procedure to follow, along with details of R's package system, is detailed in the Writing R Extensions manual.

  • Spring Roo Database Reverse Engineer with Oracle

    So you are trying to reverse engineer an Oracle database with roo? Unfortunately, due to licensing restrictions with the Oracle JDBC Drivers, this is a little difficult. There are a few blog posts and forum threads that address the problem but I figured I would post what worked for me here. First, you need to download the appropriate Oracle Drivers from Oracle. The required login, stringent password requirements, nosy registration form, and general system instability made this a pretty painful step for me. I’d also like to say that companies that have password requirements that don’t allow symbols (or any other non-standard requirement) have a special place in my heart. Having to recover my password every time I go to your site virtually guarantees I will only go there when I absolutely have to (not often). Anyways, once you have it downloaded you need to install is with maven: mvn install:install-file -Dfile=~/Downloads/ojdbc6.jar -DgroupId=com.oracle -DartifactId=ojdbc6 -Dversion=11.2.0.3 -Dpackaging=jar -DgeneratePom=true Here comes the fun part. You need to create an osgi wrapper for the driver to install it in roo. Otherwise, roo cannot see the driver. Create a new folder and put the contents of the oracle roo addon pom gist I created. Now build it with maven. You may want to change some of the artifact ids and dependencies for your particular situation. mvn package No open a roo shell and execute the following command: osgi install --url file:///Users/me/my-osgi-project/target/the-jar-it-built.jar Now run (in roo): jpa setup --provider HIBERNATE --database ORACLE dependency remove --groupId com.oracle --artifactId ojdbc14 --version 10.2.0.2 dependency add --groupId com.oracle --artifactId ojdbc6 --version 11.2.0.3 database properties set --key database.driverClassName --value oracle.jdbc.OracleDriver database properties set --key database.url --value jdbc:oracle:thin:@%YOUR_CONNECTION_INFO% database properties set --key database.username --value %YOUR_USERNAME% database properties set --key database.password --value %YOUR_PASSWORD% database reverse engineer --schema %YOUR_SCHEMA% --package ~.domain If you have any package loading exceptions when running the reverse engineer command you can uninstall the osgi bundle, set the package to optional in the osgi pom in the IncludedPackages tag (javax.some.package.*;resolution:=optional) rebuild, then reinstall in roo.

  • AS11 Oracle B2B Sync Support - Series 1

    Synchronous message support has been enabled in Oracle B2B 11G. This would help customers to send the business message and receive the corresponding business response synchronously. We would like to keep this blog entry as three part series, first one would carry Oracle B2B configuration related details followed by 'how it can be consumed and utilized in an enterprise' using composites backed model. And, the last one would talk about more sophisticated seeded support built on Oracle B2B platform (Note: the last one is still in description phase and ETA hasn't been finalized yet). Details: In an effort to enable synchronous processing in Oracle B2B, we provided a platform using the existing 'callout' mechanism. In this case, we expect the 'callout' attached to the agreement to deliver incoming business message (inbound) to back-end application and get the corresponding business response from back-end and deliver it to Oracle B2B as its output. The output of 'callout' would be processed as outbound message and the same will be attached as a response for the inbound message. Requirements to enable Sync Support: Outbound side: Outbound Agreement - to send business message request Inbound Agreement - to receive business message response Inbound side: Inbound Agreement - to receive business message request Outbound Agreement - to send business message response Agreement Level Callout - to deliver the inbound request to back-end and get the corresponding business response This feature is supported only for HTTP based transport to exchange messages with Trading Partners. One may initiate the outbound message (enqueue) using any of the available Transports in Oracle B2B. Configuration: Outbound side: Please add "syncresponse=true" as "Additional Transport Header" parameter for remote Trading Partner's HTTP delivery channel configuration. This would enable Oracle B2B to process the HTTP response as inbound message and deliver the same to back-end application. All other configuration related to Agreement and Document setup remain same. Inbound side: There is no change in Agreement and Document setup. To enable "Sync Support", you need to build a 'callout' that takes the responsibility of delivering inbound message to back-end and get the corresponding business response from the back-end and attach the same as its output. Oracle B2B treats the output of 'callout' as outbound message and deliver it to Trading Partner as synchronous HTTP response. The requests that needs to processed synchronously should be received by "syncreceiver" (http://:/b2b/syncreceiver) endpoint in Oracle B2B. Exception Handling: Existing Oracle B2B exception handling applies to this use case as well. Here's the sample callout, SampleSyncCallout.java We will get you second part that talks about 'SOA composites' backed model to design the "Sync Support" use case from back-end to Trading Partners, stay tuned.

    Configuring Oracle iPlanet Web Server / Oracle Traffic Director to use crypto accelerators on T4-1 servers Jyri had written a technical article on Configuring Solaris Cryptographic Framework and Sun Java System Web Server 7 on Systems With UltraSPARC T1 Processors. I tried to find out what has changed since then in T4. I have used a T4-1 SPARC system with Solaris 10. Results slightly vary for Solaris 11.  For Solaris 11, the T4 optimization was implemented in libsoftcrypto.so while it was in pkcs11_softtoken_extra.so for Solaris 10. Overview of T4 processors is here in this blog. Many thanx to Chi-Chang Lin and Julien for their help. 1. Install Oracle iPlanet Web Server / Oracle Traffic Director.  Go to instance/config directory.  # cd /opt/oracle/webserver7/https-hostname.fqdn/config 2. List default PKCS#11 Modules # ../../bin/modutil -dbdir . -listListing of PKCS #11 Modules-----------------------------------------------------------1. NSS Internal PKCS #11 Moduleslots: 2 slots attachedstatus: loadedslot: NSS Internal Cryptographic Servicestoken: NSS Generic Crypto Servicesslot: NSS User Private Key and Certificate Servicestoken: NSS Certificate DB2. Note that -nocertdb means modutil won't try to open the NSS softoken key database. It doesn't even have to be present. PKCS#11 library used is /usr/lib/libpkcs11.so. If the server is running in 64 bit mode, we have to use /usr/lib/64/libpkcs11.so Unlike T1 and T2, in T4 we do not have to disable mechanisms in softtoken provider using cryptoadm. 5. Disable PKCS#11 bypass To use the accelerated AES algorithm, turn off PKCS#11 bypass, and configure modutil to have the AES mechanism go to the Metaslot. After you disable PKCS#11 bypasss using Admin GUI/CLI,  check that server.xml should have <server> ....    <pkcs11>         <enabled>1</enabled>         <allow-bypass>0</allow-bypass>     </pkcs11> With PKCS#11 bypass enabled, Oracle iPlanet Web Server will only use the RSA capability of the T4, provided certificate and key are stored in the T4 slot (Metaslot). Actually, the RSA op is never bypassed in NSS, it's always done with PKCS#11 calls. So the bypass settings won't affect the behavior of the probes for RSA at all. The only thing that matters if where the RSA key and certificate live, ie. which PKCS#11 token, and thus which PKCS#11 module gets called to do the work. If your certificate/key are in the NSS certificate/key db, you will see libsoftokn3/libfreebl libraries doing the RSA work. If they are in the Sun Metaslot, it should be the Solaris code. 10.   • October 2012 Critical Patch Update and Critical Patch Update for Java SE Released

    Hi, this is Eric Maurice. Oracle has just released the October 2012 Critical Patch Update and the October 2012 Critical Patch Update for Java SE.  As a reminder, the release of security patches for Java SE continues to be on a different schedule than for other Oracle products due to commitments made to customers prior to the Oracle acquisition of Sun Microsystems.  We do however expect to ultimately bring Java SE in line with the regular Critical Patch Update schedule, thus increasing the frequency of scheduled security releases for Java SE to 4 times a year (as opposed to the current 3 yearly releases).  The schedules for the “normal” Critical Patch Update and the Critical Patch Update for Java SE are posted online on the Critical Patch Updates and Security Alerts page. The October 2012 Critical Patch Update provides a total of 109 new security fixes across a number of product families including: Oracle Database Server, Oracle Fusion Middleware, Oracle E-Business Suite, Supply Chain Products Suite, Oracle PeopleSoft Enterprise, Oracle Customer Relationship Management (CRM), Oracle Industry Applications, Oracle FLEXCUBE, Oracle Sun products suite, Oracle Linux and Virtualization, and Oracle MySQL. Out of these 109 new vulnerabilities, 5 affect Oracle Database Server.  The most severe of these Database vulnerabilities has received a CVSS Base Score of 10.0 on Windows platforms and 7.5 on Linux and Unix platforms.  This vulnerability (CVE-2012-3137) is related to the “Cryptographic flaws in Oracle Database authentication protocol” disclosed at the Ekoparty Conference.  Because of timing considerations (proximity to the release date of the October 2012 Critical Patch Update) and the need to extensively test the fixes for this vulnerability to ensure compatibility across the products stack, the fixes for this vulnerability were not released through a Security Alert, but instead mitigation instructions were provided prior to the release of the fixes in this Critical Patch Update in My Oracle Support Note 1492721.1.  Because of the severity of these vulnerabilities, Oracle recommends that this Critical Patch Update be installed as soon as possible. Another 26 vulnerabilities fixed in this Critical Patch Update affect Oracle Fusion Middleware.  The most severe of these Fusion Middleware vulnerabilities has received a CVSS Base Score of 10.0; it affects Oracle JRockit and is related to Java vulnerabilities fixed in the Critical Patch Update for Java SE.  The Oracle Sun products suite gets 18 new security fixes with this Critical Patch Update.  Note also that Oracle MySQL has received 14 new security fixes; the most severe of these MySQL vulnerabilities has received a CVSS Base Score of 9.0. Today’s Critical Patch Update for Java SE provides 30 new security fixes.  The most severe CVSS Base Score for these Java SE vulnerabilities is 10.0 and this score affects 10 vulnerabilities.  As usual, Oracle reports the most severe CVSS Base Score, and these CVSS 10.0s assume that the user running a Java Applet or Java Web Start application has administrator privileges (as is typical on Windows XP). However, when the user does not run with administrator privileges (as is typical on Solaris and Linux), the corresponding CVSS impact scores for Confidentiality, Integrity, and Availability are "Partial" instead of "Complete", typically lowering the CVSS Base Score to 7.5 denoting that the compromise does not extend to the underlying Operating System.  Also, as is typical in the Critical Patch Update for Java SE, most of the vulnerabilities affect Java and Java FX client deployments only.  Only 2 of the Java SE vulnerabilities fixed in this Critical Patch Update affect client and server deployments of Java SE, and only one affects server deployments of JSSE.  This reflects the fact that Java running on servers operate in a more secure and controlled environment.  As discussed during a number of sessions at JavaOne, Oracle is considering security enhancements for Java in desktop and browser environments.  Finally, note that the Critical Patch Update for Java SE is cumulative, in other words it includes all previously released security fixes, including the fix provided through Security Alert CVE-2012-4681, which was released on August 30, 2012.   • Deploying Data Mining Models using Model Export and Import, Part 2

    In my last post, Deploying Data Mining Models using Model Export and Import, we explored using DBMS_DATA_MINING.EXPORT_MODEL and DBMS_DATA_MINING.IMPORT_MODEL to enable moving a model from one system to another. In this post, we'll look at two distributed scenarios that make use of this capability and a tip for easily moving models from one machine to another using only Oracle Database, not an external file transport mechanism, such as FTP. The first scenario, consider a company with geographically distributed business units, each collecting and managing their data locally for the products they sell. Each business unit has in-house data analysts that build models to predict which products to recommend to customers in their space. A central telemarketing business unit also uses these models to score new customers locally using data collected over the phone. Since the models recommend different products, each customer is scored using each model. This is depicted in Figure 1.Figure 1: Target instance importing multiple remote models for local scoring In the second scenario, consider multiple hospitals that collect data on patients with certain types of cancer. The data collection is standardized, so each hospital collects the same patient demographic and other health / tumor data, along with the clinical diagnosis. Instead of each hospital building it's own models, the data is pooled at a central data analysis lab where a predictive model is built. Once completed, the model is distributed to hospitals, clinics, and doctor offices who can score patient data locally.Figure 2: Multiple target instances importing the same model from a source instance for local scoring Since this blog focuses on model export and import, we'll only discuss what is necessary to move a model from one database to another. Here, we use the package DBMS_FILE_TRANSFER, which can move files between Oracle databases. The script is fairly straightforward, but requires setting up a database link and directory objects. We saw how to create directory objects in the previous post. To create a database link to the source database from the target, we can use, for example: create database link SOURCE1_LINK connect to <schema> identified by <password> using 'SOURCE1'; Note that 'SOURCE1' refers to the service name of the remote database entry in your tnsnames.ora file. From SQL*Plus, first connect to the remote database and export the model. Note that the model_file_name does not include the .dmp extension. This is because export_model appends "01" to this name.  Next, connect to the local database and invoke DBMS_FILE_TRANSFER.GET_FILE and import the model.
