• Can FFT length affect filtering accuracy?

  Hi, I am designing a fractional delay filter, and my lagrange coefficient of order 5 h(n) have 6 taps in time domain. I have tested to convolute the h(n) with x(n) which is 5000 sampled signal using matlab, and the result seems ok. When I tried to use FFT and IFFT method, the output is totally wrong. Actually my FFT is computed with 8192 data in frequency domain, which is the nearest power of 2 for 5000 signal sample. For the IFFT portion, I convert back the 8192 frequency domain data back to 5000 length data in time domain. So, the problem is, why this thing works in convolution, but not in FFT multiplication. Does converting my 6 taps h(n) to 8192 taps in frequency domain causes this problem? Actually I have tried using overlap-save method, which perform the FFT and multiplication with smaller chunks of x(n) and doing it 5 times separately. The result seems slight better than the previous, and at least I can see the waveform pattern, but still slightly distorted. So, any idea where goes wrong, and what is the solution. Thank you.

• Best (functional?) programming language to learn coming from Mathematica

  As a mechanical engineering PhD student, I haven't had a great pedigree in programming as part of my “day job”. I started out in Matlab (having written some Hypercard and Applescript back in the day, and being introduced to Ada, of all things, in my 1st undergrad year), learned to program—if you can call it that—in (La)TeX; and finally discovered and fell for Mathematica. Now I'm interested in learning a "real" programming language that I can enjoy in the same sort of style as Mathematica, which tries to stress functional programming since it seems to map more nicely to how certain kinds of mathematics can be written algorithmically. So which functional language should I learn? I guess the obvious answer is “as many as possible”, but let's start out humble and give a single, well-considered option a good crack. I've heard good things about, say, Haskell and Scala, but I wonder if (given my non–computer science background) I'd be better off starting in more “grounded” territory and going with Ruby or Python (the latter having the big advantage of being used for Sage, which I'd also like to investigate…after my PhD). Well, I guess this is pretty subjective, so perhaps I could rephrase: would it be better to start looking at Haskell (say) straight after an ad-hoc education to functional programming in Mathematica, or will I get more out of learning Python (say) first? In reference to the question "what do I want to do with it?", I guess my answer is "fun, and learning more". I've got this list of languages that I'd like to look at, and I don't know how to trim them down. And I'd rather start with something a little higher-level than C simply so that I can be somewhat productive without having to re-invent many wheels for any code I'd like to write.

• Generic applet style system for publishing mathematics demonstrations?

  Anyone who's tried to study mathematics using online resources will have come across these Java applets that demonstrate a particular mathematical idea. Examples: http://www.math.ucla.edu/~tao/java/Mobius.html http://www.mathcs.org/java/programs/FFT/index.html I love the idea of this interactive approach because I believe it is very helpful in conveying mathematical principles. I'd like to create a system for visually designing and publishing these 'mathlets' such that they can be created by teachers with little programming experience. So in order to create this app, i'll need a GUI and a 'math engine'. I'll probably be working with .NET because thats what I know best and i'd like to start experimenting with F#. Silverlight appeals to me as a presentation framework for this project (im not worried about interoperability right now). So my questions are: does anything like this exist already in full form? are there any GUI frameworks for displaying mathematical objects such as graphs & equations? are there decent open source libraries that exposes a mathematical framework (Math.NET looks good, just wondering if there is anything else out there) is there any existing work on taking mathematical models/demos built with maple/matlab/octave/mathematica etc and publishing them to the web?

  When I use this code to rotate the image, the destination image size remains same and hence the image gets clipped. • fink hangs while compiling Octave on OS X

  Disclaimer: I'm totally new to Fink. I'm trying to install Octave (Matlab open source clone) on Mountain Lion using Fink, following instructions at http://wiki.octave.org/Octave_for_MacOS_X It's a new installation of Fink, and I've also installed X11 per instructions. I'm using this command (which I believe is correct since everything's 64 bit now): sudo fink install octave-atlas It's hanging after a while, showing this as it's last output: ... Setting up xft2-dev (2.2.0-2) ... Clearing dependency_libs of .la files being installed Reading buildlock packages... All buildlocks accounted for. /sw/bin/dpkg-lockwait -i /sw/fink/dists/stable/main/binary-darwin-x86_64/x11/xinitrc_1.5-1_darwin-x86_64.deb (Reading database ... 14871 files and directories currently installed.) Preparing to replace xinitrc 1.5-1 (using .../xinitrc_1.5-1_darwin-x86_64.deb) ... Unpacking replacement xinitrc ... Setting up xinitrc (1.5-1) ... I did notice the process name on the terminal's tab was "sort", so the second time I hit this I tried Control-D (End-of-File), and this did seem to unstick it. I'm wondering if there's some misformed command and sort was trying to read from stdin? Questions: 1: Has anybody else seen this? Google wasn't helpful 2: Fink outputs a LOT of warnings and errors.... is that normal? 3: wondering if anybody's got Fink to compile Octave on Mountain Lion specifically? And whether they used just "octave" or "octave-atlas". Or if you got it working with MacPorts or Homebrew? 4: later Fink failed with "Failed: phase compiling: gnuplot-minimal-4.6.1-1 failed". I haven't started googling that yet... but wondering if anybody's see that? Also tried MacPorts but got other errors with Octave. And reading online it looks like HomeBrew also has issues with Octave on Mountain Lion. 5: Generally looking for anybody who's got Octave running on Mountain Lion with any of the package managers. I've been at this for a couple days ;-)

I would like to hear opinions about these points from experienced programmers in scientific data analysis. Do you think these advices are helpful and practical? Or are they good only in an ideal world? I'm relatively new to serious programming for scientific data analysis. When I tried to write code for pilot analyses of some of my data last year, I encountered tremendous amount of bugs both in my code and data. Bugs and errors had been around me all the time, but this time it was somewhat overwhelming. I managed to crunch the numbers at last, but I thought I couldn't put up with this mess any longer. Some actions must be taken. Without a sophisticated guide like the article above, I started to adopt "defensive style" of programming since then. A book titled "The Art of Readable Code" helped me a lot. I deployed meticulous input validations or assertions for every function, renamed a lot of variables and functions for better readability, and extracted many subroutines as reusable functions. Recently, I introduced Git and SourceTree for version control. At the moment, because my co-workers are much more reluctant about these issues, the collaboration practices (8a,b,c) have not been introduced. Actually, as the authors admitted, because all of these practices take some amount of time and effort to introduce, it may be generally hard to persuade your reluctant collaborators to comply them. I think I'm asking your opinions because I still suffer from many bugs despite all my effort on many of these practices. Bug fix may be, or should be, faster than before, but I couldn't really measure the improvement. Moreover, much of my time has been invested on defence, meaning that I haven't actually done much data analysis (offence) these days. Where is the point I should stop at in terms of productivity? I've already deployed: 1a,b,c, 2a, 3a,b,c, 4b,c, 5a,d, 6a,b, 7a,7b I'm about to have a go at: 5b,c Not yet: 2b,c, 4a, 7c, 8a,b,c (I could not really see the advantage of using GNU make (2c) for my purpose. Could anyone tell me how it helps my work with MATLAB?)

• Python - calculate multinomial probability density functions on large dataset?

  Hi, I originally intended to use MATLAB to tackle this problem but the inbuilt functions has limitations that do not suit my goal. The same limitation occurs in NumPy. I have two tab-delimited files. The first is a file showing amino acid residue, frequency and count for an in-house database of protein structures, i.e. A 0.25 1 S 0.25 1 T 0.25 1 P 0.25 1 The second file consists of quadruplets of amino acids and the number of times they occur, i.e. ASTP 1 Note, there are 8,000 such quadruplets. Based on the background frequency of occurence of each amino acid and the count of quadruplets, I aim to calculate the multinomial probability density function for each quadruplet and subsequently use it as the expected value in a maximum likelihood calculation. The multinomial distribution is as follows: f(x|n, p) = n!/(x1!*x2!*...*xk!)*((p1^x1)*(p2^x2)*...*(pk^xk)) where x is the number of each of k outcomes in n trials with fixed probabilities p. n is 4 four in all cases in my calculation. I have created three functions to calculate this distribution. # functions for multinomial distribution def expected_quadruplets(x, y): expected = x*y return expected # calculates the probabilities of occurence raised to the number of occurrences def prod_prob(p1, a, p2, b, p3, c, p4, d): prob_prod = (pow(p1, a))*(pow(p2, b))*(pow(p3, c))*(pow(p4, d)) return prob_prod # factorial() and multinomial_coefficient() work in tandem to calculate C, the multinomial coefficient def factorial(n): if n <= 1: return 1 return n*factorial(n-1) def multinomial_coefficient(a, b, c, d): n = 24.0 multi_coeff = (n/(factorial(a) * factorial(b) * factorial(c) * factorial(d))) return multi_coeff The problem is how best to structure the data in order to tackle the calculation most efficiently, in a manner that I can read (you guys write some cryptic code :-)) and that will not create an overflow or runtime error. To data my data is represented as nested lists. amino_acids = [['A', '0.25', '1'], ['S', '0.25', '1'], ['T', '0.25', '1'], ['P', '0.25', '1']] quadruplets = [['ASTP', '1']] I initially intended calling these functions within a nested for loop but this resulted in runtime errors or overfloe errors. I know that I can reset the recursion limit but I would rather do this more elegantly. I had the following: for i in quadruplets: quad = i[0].split(' ') for j in amino_acids: for k in quadruplets: for v in k: if j[0] == v: multinomial_coefficient(int(j[2]), int(j[2]), int(j[2]), int(j[2])) I haven'te really gotten to how to incorporate the other functions yet. I think that my current nested list arrangement is sub optimal. I wish to compare the each letter within the string 'ASTP' with the first component of each sub list in amino_acids. Where a match exists, I wish to pass the appropriate numeric values to the functions using indices. Is their a better way? Can I append the appropriate numbers for each amino acid and quadruplet to a temporary data structure within a loop, pass this to the functions and clear it for the next iteration? Thanks, S :-)

• Qt Serial Port Errors - Data not getting read

  I'm trying to read a serial port with the Qt SerialPort library. I can read the data using HyperTerminal. In Qt I used the following code to try and do the same thing. • Git/Mercurial (hg) opinion

  First, let me say I'm not a professional programmer, but an engineer who had a need for it and had to learn. I was always working alone, so it was just me and my seven splitted personalities ... and we worked okey as a team :) Most of my stuff is done in C/Fortran/Matlab and so far I've been learning git to manage it all. However, although I've had no unsolvable problems with it, I've never been "that" happy with it ... for everything I cannot do, I hae to look up a book. And, for some time now I've been hearning a lot of good stuff about hg. Now, a coleague of mine will have to work with me on a project (I almost feel sorry for him) and he's started learning hg (says he likes it more), and I'm considering the switch myself. We work almost exclusivly on Windows platform (although I manage relatively ok using unix tools and things that come from that part of the world). So, I was wondering, in a described scenario, what problems could I expect with the switch. I heard that hg is rather more user friendly towards windows users, regarding the user interfaces. How does it handle repositories ? Does it create them the same way as git does (just one subdirectory in a working directory) and can I just copy the whole project directory (including git repo) and just carry them somewhere with no extra thinking ? (I really liked that when I was choosing over git/svn). Are there any good books on it that you can recommend (something like Pro Git, only for Hg). What are good ways to implement hg into Visual Studio/GVim for Windows, or into Windows Explorer so I can work relatively easily (I would like to avoid using the command line for everything regarding it, like in git shell). Is there something else I should be aware of (please, on this don't point me to other questions ... they just give me a ton of info, and I'm not sure what is it that I should take as important, and what to disregard). I'm trying to cut some time, since I cannot spend all that time relearning hg, like I did for git. I've also heard git is c project, while mercurial is python ... is there any noticeable difference in speed. git was pretty speedy ... will I encounter some waiting while working. Notice: All my projects are of let's say, middle size ... mostly numerical simulations ... 10-15000 lines (medium size?)

• Error using `loess.smooth` but not `loess` or `lowess`

  I need to smooth some simulated data, but occasionally run into problems when the simulated ordinates to be smoothed are mostly the same value. Here is a small reproducible example of the simplest case. > x <- 0:50 > y <- rep(0,51) > loess.smooth(x,y) Error in simpleLoess(y, x, w, span, degree, FALSE, FALSE, normalize = FALSE, : NA/NaN/Inf in foreign function call (arg 1) loess(y~x), lowess(x,y), and their analogue in MATLAB produce the expected results without error on this example. I am using loess.smooth here because I need the estimates evaluated at a set number of points. According to the documentation, I believe loess.smooth and loess are using the same estimation functions, but the former is an "auxiliary function" to handle the evaluation points. Of course, if you vary enough of the y values to be nonzero, loess.smooth runs without error, but I need the program to run in even the most extreme case. Hopefully, someone can help me with one and/or all of the following: Understand why only loess.smooth, and not the other functions, produces this error and find a solution for this problem. Find a work-around using loess but still evaluating the estimate at a specified number of points that can differ from the vector x. For example, I might want to use only x <- seq(0,50,10) in the smoothing, but evaluate the estimate at x <- 0:50. As far as I know, using predict with a new data frame will not properly handle this situation, but please let me know if I am missing something there. Handle the error in a way that doesn't stop the program from moving onto the next simulated data set. Thanks in advance for any help on this problem.

  In the following gcc.gnu.org post, Nathan Myers says that a C++ skills test at SANS Consulting Services contained three errors in nine questions: Looking around, one of fthe first on-line C++ skills tests I ran across was: http://www.geekinterview.com/question_details/13090 I looked at question 1... find(int x,int y) { return ((x<y)?0:(x-y)):} call find(a,find(a,b)) use to find (a) maximum of a,b (b) minimum of a,b (c) positive difference of a,b (d) sum of a,b ... immediately wondering why would anyone write anything so obtuse. Getting past the absurdity, I didn't really like any of the answers, immediately eliminating (a) and (b) because you can get back zero (which is neither a nor b) in a variety of circumstances. Sum or difference seemed more likely, except that you could also get zero regardless of the magnitudes of a and b. So... I put Matlab to work (code below) and found: when either a or b is negative you get zero; when b a you get a; otherwise you get b, so the answer is (b) min(a,b), if a and b are positive, though strictly speaking the answer should be none of the above because there are no range restrictions on either variable. That forces test takers into a dilemma - choose the best available answer and be wrong in 3 of 4 quadrants, or don't answer, leaving the door open to the conclusion that the grader thinks you couldn't figure it out. The solution for test givers is to fix the test, but in the interim, what's the right course of action for test takers? • In R, how do you get the best fitting equation to a set of data?

  I'm not sure wether R can do this (I assume it can, but maybe that's just because I tend to assume that R can do anything :-)). What I need is to find the best fitting equation to describe a dataset. For example, if you have these points: df = data.frame(x = c(1, 5, 10, 25, 50, 100), y = c(100, 75, 50, 40, 30, 25)) How do you get the best fitting equation? I know that you can get the best fitting curve with: plot(loess(df$y ~ df$x)) But as I understood you can't extract the equation, see Loess Fit and Resulting Equation. When I try to build it myself (note, I'm not a mathematician, so this is probably not the ideal approach :-)), I end up with smth like: y.predicted = 12.71 + ( 95 / (( (1 + df$x) ^ .5 ) / 1.3)) Which kind of seems to approximate it - but I can't help to think that smth more elegant probably exists :-) I have the feeling that fitting a linear or polynomial model also wouldn't work, because the formula seems different from what those models generally use (i.e. this one seems to need divisions, powers, etc). For example, the approach in Fitting polynomial model to data in R gives pretty bad approximations. I remember from a long time ago that there exist languages (Matlab may be one of them?) that do this kind of stuff. Can R do this as well, or am I just at the wrong place? (Background info: basically, what we need to do is find an equation for determining numbers in the second column based on the numbers in the first column; but we decide the numbers ourselves. We have an idea of how we want the curve to look like, but we can adjust these numbers to an equation if we get a better fit. It's about the pricing for a product (a cheaper alternative to current expensive software for qualitative data analysis); the more 'project credits' you buy, the cheaper it should become. Rather than forcing people to buy a given number (i.e. 5 or 10 or 25), it would be nicer to have a formula so people can buy exactly what they need - but of course this requires a formula. We have an idea for some prices we think are ok, but now we need to translate this into an equation.

• Problem receving in RXTX

  I've been using RXTX for about a year now, without too many problems. I just started a new program to interact with a new piece of hardware, so I reused the connect() method I've used on my other projects, but I have a weird problem I've never seen before. The Problem The device works fine, because when I connect with hyperterminal, I send things and receive what I expect, and Serial Port Monitor(SPM) reflects this. However, when I run the simple hyperterminal-clone I wrote to diagnose the problem I'm having with my main app, bytes are sent, according to SPM, but nothing is received, and my SerialPortEventListener never fires. Even when I check for available data in the main loop, reader.ready() returns false. If I ignore this check, then I get an exception, details below. Edit: something interesting When I open hyperterminal after sending a bunch of commands from java that should have gotten responses, all of the responses appear immediately, as if they had been put in the buffer somewhere, but unavailable. Edit 2: Tried something new, same results I ran the code example found here, with the same results. No data came in, but when I switched to a new program, it came all at once. Edit 3 The hardware is fine, and even a different computer has the same problem. I am not using any sort of USB adapter. I've started using PortMon, too, and it's giving me some interesting results. Hyperterminal and RXTX are not using the same settings, and RXTX always polls the port, unlike HyperTerminal, but I still can't see what settings would affect this. As soon as I can isolate the configuration from the constant polling, I'll post my PortMon logs. Edit 4 Is it possible that some sort of Windows update in the last 3 months could have caused this? It has screwed up one of my MATLAB mex-based programs once. Edit 5 I've also noticed some things that are different between HyperTerminal, RXTX, and a separate program I found that communicates with the device (but doesn't do what I want, which is why I'm rolling my own program) HyperTerminal - set to no flow control, but Serial Port Monitor's RTS and DTR indicators are green Other program - not sure what settings it thinks it's using, but only SPM's RTS indicator is green RXTX - no matter what flow control I set, only SPM's CTS and DTR indicators are on.   The challenge: Build an ASCII chart of the most commonly used words in a given text. The rules: Only accept a-z and A-Z (alphabetic characters) as part of a word. Ignore casing (She == she for our purpose). Ignore the following words (quite arbitary, I know): the, and, of, to, a, i, it, in, or, is Clarification: considering don't: this would be taken as 2 different 'words' in the ranges a-z and A-Z: (don and t). Optionally (it's too late to be formally changing the specifications now) you may choose to drop all single-letter 'words' (this could potentially make for a shortening of the ignore list too). Parse a given text (read a file specified via command line arguments or piped in; presume us-ascii) and build us a word frequency chart with the following characteristics: Display the chart (also see the example below) for the 22 most common words (ordered by descending frequency). The bar width represents the number of occurences (frequency) of the word (proportionally). Append one space and print the word. Make sure these bars (plus space-word-space) always fit: bar + [space] + word + [space] should be always <= 80 characters (make sure you account for possible differing bar and word lenghts: e.g.: the second most common word could be a lot longer then the first while not differing so much in frequency). Maximize bar width within these constraints and scale the bars appropriately (according to the frequencies they represent). • Can't get Jacobi algorithm to work in Objective-C

  Hi, For some reason, I can't get this program to work. I've had other CS majors look at it and they can't figure it out either. This program performs the Jacobi algorithm (you can see step-by-step instructions and a MATLAB implementation here). BTW, it's different from the Wikipedia article of the same name. Since NSArray is one-dimensional, I added a method that makes it act like a two-dimensional C array. After running the Jacobi algorithm many times, the diagonal entries in the NSArray (i[0][0], i[1][1], etc.) are supposed to get bigger and the others approach 0. For some reason though, they all increase exponentially. For instance, i[2][4] should equal 0.0000009, not 9999999, while i[2][2] should be big.
