    I've got a lot of text, similar to the following paragraph, which I'd like to split into words without punctuation (', ", ,, ., newline etc).. with a few exceptions. Initially considered endemic to the Chalakudy River system in Kerala state, southern India, but now recognised to have a wider distribution in surrounding drainages including the Periyar, Manimala, and Pamba river though the Manimala data may be questionable given it seems to be the type locality of P. denisonii. In the Achankovil River basin it occurs sympatrically, and sometimes syntopically, with P. denisonii. Wild stocks may have dwindled by as much as 50% in the last 15 years or so with collection for the aquarium trade largely held responsible although habitats are also being degraded by pollution from agricultural and domestic sources, plus destructive fishing methods involving explosives or organic toxins. The text refers to P. denisonii which is a species of fish. It's an abbreviation of Genus species. I would like this reference to be one word. So, for instance, this is the kind of array I'd like to see: Array ( ... [44] given [45] it [46] seems [47] to [48] be [49] the [50] type [51] locality [52] of [53] P. denisonii [54] In [55] the ... ) The only things that distinguish these species references such as P. denisonii from a new sentence like end. New are: The P (for Puntius, as in the P. in the aforementioned example) is only ever one letter, always a capital the d (as in . denisonii) is always either a lower case letter or an apostrophe (') What regexp can I use with preg_split to give me such an array?   • Installing Lubuntu 14.04.1 forcepae fails

    I tried to install Lubuntu 14.04.1 from a CD. First, I chose Try Lubuntu without installing which gave: ERROR: PAE is disabled on this Pentium M (PAE can potentially be enabled with kernel parameter "forcepae" ... Following the description on https://help.ubuntu.com/community/PAE, I used forcepae and tried Try Lubuntu without installing again. That worked fine. dmesg | grep -i pae showed: [ 0.000000] Kernel command line: file=/cdrom/preseed/lubuntu.seed boot=casper initrd=/casper/initrd.lz quiet splash -- forcepae [ 0.008118] PAE forced! On the live-CD session, I tried installing Lubuntu double clicking on the install button on the desktop. Here, the CD starts running but then stops running and nothing happens. Next, I rebooted and tried installing Lubuntu directly from the boot menu screen using forcepae again. After a while, I receive the following error message: The installer encountered an unrecoverable error. A desktop session will now be run so that you may investigate the problem or try installing again. Hitting Enter brings me to the desktop. For what errors should I search? And how? Finally, I rebooted once more and tried Check disc for defects with forcepae option; no errors have been found. Now, I am wondering how to find the error or whether it would be better to follow advice c in https://help.ubuntu.com/community/PAE: "Move the hard disk to a computer on which the processor has PAE capability and PAE flag (that is, almost everything else than a Banias). Install the system as usual but don't add restricted drivers. After the install move the disk back." Thanks for some hints!   • SQL – Migrate Database from SQL Server to NuoDB – A Quick Tutorial

Big data is a indeed a future for every organization at one point of the time. Just like every other next big thing, big data has its own challenges and issues. The biggest challenge associated with the big data is to find the ideal platform which supports the scalability and growth of the data. If you are a regular reader of this blog, you must be familiar with NuoDB. I have been working with NuoDB for a while and their recent release is the best thus far. NuoDB is an elastically scalable SQL database that can run on local host, datacenter and cloud-based resources. A key feature of the product is that it does not require sharding (read more here). Last week, I was able to install NuoDB in less than 90 seconds and have explored their Explorer and Admin sections. One of the frequently asked questions I’ve received from you is if there is any way to migrate data from SQL Server to NuoDB. The fact is that there is indeed a way to do so and NuoDB provides a fantastic tool which can help users to do it. NuoDB Migrator is a command line utility that supports the migration of Microsoft SQL Server, MySQL, Oracle, and PostgreSQL schemas and data to NuoDB. The migration to NuoDB is a three-step process: NuoDB Migrator generates a schema for a target NuoDB database It loads data into the target NuoDB database It dumps data from the source database Let’s see how we can migrate our data from SQL Server to NuoDB using a simple three-step approach. But before we do that we will create a sample database in MSSQL and later we will migrate the same database to NuoDB: Setup Step 1: Build a sample data CREATE DATABASE [Test]; CREATE TABLE [Department]( [DepartmentID] [smallint] NOT NULL, [Name] VARCHAR(100) NOT NULL, [GroupName] VARCHAR(100) NOT NULL, [ModifiedDate] [datetime] NOT NULL, CONSTRAINT [PK_Department_DepartmentID] PRIMARY KEY CLUSTERED ( [DepartmentID] ASC ) ) ON [PRIMARY]; INSERT INTO Department SELECT * FROM AdventureWorks2012.HumanResources.Department; Note that I am using the SQL Server AdventureWorks database to build this sample table but you can build this sample table any way you prefer. Setup Step 2: Install Java 64 bit Before you can begin the migration process to NuoDB, make sure you have 64-bit Java installed on your computer. This is due to the fact that the NuoDB Migrator tool is built in Java. You can download 64-bit Java for Windows, Mac OSX, or Linux from the following link: http://java.com/en/download/manual.jsp. One more thing to remember is that you make sure that the path in your environment settings is set to your JAVA_HOME directory or else the tool will not work. Variable Name: JAVA_HOME Variable Value: C:\Program Files\Java\jre7 Make sure you enter your Java installation directory in the Variable Value field. Setup Step 3: Install JDBC driver for SQL Server. There are two JDBC drivers available for SQL Server.  Select the one you prefer to use by following one of the two links below: Microsoft JDBC Driver jTDS JDBC Driver In this example we will be using jTDS JDBC driver. Once you download the driver, move the driver to your NuoDB installation folder. In my case, I have moved the JAR file of the driver into the C:\Program Files\NuoDB\tools\migrator\jar folder as this is my NuoDB installation directory. Now we are all set to start the three-step migration process from SQL Server to NuoDB: Migration Step 1: NuoDB Schema Generation Here is the command I use to generate a schema of my SQL Server Database in NuoDB. First I go to the folder C:\Program Files\NuoDB\tools\migrator\bin and execute the nuodb-migrator.bat file. Note that my database name is ‘test’. Additionally my username and password is also ‘test’. You can see that my SQL Server database is running on my localhost on port 1433. Additionally, the schema of the table is ‘dbo’. nuodb-migrator schema –source.driver=net.sourceforge.jtds.jdbc.Driver –source.url=jdbc:jtds:sqlserver://localhost:1433/ –source.username=test –source.password=test –source.catalog=test –source.schema=dbo –output.path=/tmp/schema.sql The above script will generate a schema of all my SQL Server tables and will put it in the folder C:\tmp\schema.sql . You can open the schema.sql file and execute this file directly in your NuoDB instance. You can follow the link here to see how you can execute the SQL script in NuoDB. Please note that if you have not yet created the schema in the NuoDB database, you should create it before executing this step. Step 2: Generate the Dump File of the Data Once you have recreated your schema in NuoDB from SQL Server, the next step is very easy. Here we create a CSV format dump file, which will contain all the data from all the tables from the SQL Server database. The command to do so is very similar to the above command. Be aware that this step may take a bit of time based on your database size. nuodb-migrator dump –source.driver=net.sourceforge.jtds.jdbc.Driver –source.url=jdbc:jtds:sqlserver://localhost:1433/ –source.username=test –source.password=test –source.catalog=test –source.schema=dbo –output.type=csv –output.path=/tmp/dump.cat Once the above command is successfully executed you can find your CSV file in the C:\tmp\ folder. However, you do not have to do anything manually. The third and final step will take care of completing the migration process. Migration Step 3: Load the Data into NuoDB After building schema and taking a dump of the data, the very next step is essential and crucial. It will take the CSV file and load it into the NuoDB database. nuodb-migrator load –target.url=jdbc:com.nuodb://localhost:48004/mytest –target.schema=dbo –target.username=test –target.password=test –input.path=/tmp/dump.cat Please note that in the above script we are now targeting the NuoDB database, which we have already created with the name of “MyTest”. If the database does not exist, create it manually before executing the above script. I have kept the username and password as “test”, but please make sure that you create a more secure password for your database for security reasons. Voila!  You’re Done That’s it. You are done. It took 3 setup and 3 migration steps to migrate your SQL Server database to NuoDB.  You can now start exploring the database and build excellent, scale-out applications.   • OpenCV install problems on Studio 12.04 - broken dependencies

    I'm trying to follow the Ubuntu OpenCV documentation at OpenCV. The provided script has a line which executed for some time, taking away more packages than I expected (such as ubuntu-studio video); sudo apt-get -qq remove ffmpeg x264 libx264-dev When the script gets to the line below, it bombs; sudo apt-get -qq install libopencv-dev build-essential checkinstall cmake pkg-config yasm libtiff4-dev libjpeg-dev libjasper-dev libavcodec-dev libavformat-dev libswscale-dev libdc1394-22-dev libxine-dev libgstreamer0.10-dev libgstreamer-plugins-base0.10-dev libv4l-dev python-dev python-numpy libtbb-dev libqt4-dev libgtk2.0-dev libfaac-dev libmp3lame-dev libopencore-amrnb-dev libopencore-amrwb-dev libtheora-dev libvorbis-dev libxvidcore-dev x264 v4l-utils ffmpeg The error msg is; E: Unable to correct problems, you have held broken packages. I've since run Update-Manager, run sudo apt-get updates, rebooted, tried the above script line manually, and still no change. I've just run sudo apt-get install -f and nothing seemed to change. It did mention that some packages were no longer needed and could be removed by apt-get autoremove, so I ran that. It removed a number of packages, so I reran the install command above. Still same problem of held broken packages. I just ran sudo apt-get -u dist-upgrade Part of the response was; The following packages have been kept back: gstreamer0.10-ffmpeg I'm not sure what that means. I do know that it shows up in my Update-Manager and cannot be checked I then ran sudo dpkg --configure -a and then reran sudo apt-get -f install and the package was still not upgraded, though there was this very interesting comment; Some packages could not be installed. This may mean that you have requested an impossible situation or if you are using the unstable distribution that some required packages have not yet been created or been moved out of Incoming. The following information may help to resolve the situation: The following packages have unmet dependencies: gstreamer0.10-ffmpeg : Depends: libavcodec53 (< 5:0) but it is not going to be installed or libavcodec-extra-53 (< 5:0) but 5:0.7.2-1ubuntu1+codecs1~oneiric2 is to be installed E: Unable to correct problems, you have held broken packages. However, when I ran the original apt-get to install opencv (first code at the top of this question), it still gave me the same broken package errors.   • Creating an SMF service for mercurial web server

    I'm working on a project at the moment, which has a number of contributers. We're managing the project gate (which is stand alone) with mercurial. We want to have an easy way of seeing the changelog, so we can show management what is going on.  Luckily mercurial provides a basic web server which allows you to see the changes, and drill in to change sets. This can be run as a daemon, but as it was running on our build server, every time it was rebooted, someone needed to remember to start the process again. This is of course a classic usage of SMF. Now I'm not an experienced person at writing SMF services, so it took me 1/2 an hour or so to figure it out the first time. But going forward I should know what I'm doing a bit better. I did reference this doc extensively. Taking a step back, the command to start the mercurial web server is $ hg serve -p <port number> -d So we somehow need to get SMF to run that command for us. In the simplest form, SMF services are really made up of two components. The manifest Usually lives in /var/svc/manifest somewhere Can be imported from any location The method Usually live in /lib/svc/method I simply put the script straight in that directory. Not very repeatable, but it worked Can take an argument of start, stop, or refresh Lets start with the manifest. This looks pretty complex, but all it's doing is describing the service name, the dependencies, the start and stop methods, and some properties. The properties can be by instance, that is to say I could have multiple hg serve processes handling different mercurial projects, on different ports simultaneously Here is the manifest I wrote. I stole extensively from the examples in the Documentation. We don't need to implement a stop case, as the manifest says to use "exec=':kill'for the stop method. Now all we need to do is import the manifest and start the service, but first verify the manifest # svccfg verify /path/to/hg-serve.xml If that doesn't give an error try importing it # svccfg import /path/to/hg-serve.xml If like me you originally put the hg-serve.xml file in /var/svc/manifest somewhere you'll get an error and told to restart the import service svccfg: Restarting svc:/system/manifest-import The manifest being imported is from a standard location and should be imported with the command : svcadm restart svc:/system/manifest-import # svcadm restart svc:/system/manifest-import and you're nearly done.   • Hard drive mounted at / , duplicate mounted hard drive after using MountManager

    possible duplicate post I'm running 12.04 64bit. My system is a dual boot for both Ubuntu and Windows7. Both operating systems are sharing the drive named "Elements". My volume named "Elements" is a 1TB SATA NTFS hard drive that shows up twice in the side bar in nautilus. One of the icons is functional and even has the convenient "eject" icon next to it. Below is a picture of the left menu in Nautilus, with System Monitor-File Systems tab open on top of it. Can someone advise me about how to get rid of this extra icon? I think the problem is much more deep-rooted than just a GUI glitch on Nautilus' part. The other icon does nothing but spit out the following error when I click on it (image below). This only happened AFTER I tried using Mount Manager to automate mounting the drive at start up. I've already uninstalled Mount Manager, and restarted, but the problem didn't go away. The hard drive does mount automatically now, so I guess that's cool. But now, every time I boot up now and open Nautilus, BOTH of these icons appear, one of which is fictitious and useless. According to the image above and the outputs of several other commands, it appears to be mounted at / In which case, no matter where I am in Nautilus when I try to click on that icon, of course it will tell me that that drive is in use by another program... Nautilus. I'm afraid of trying to unmount this hard drive (sdb6) because of where it appears to be mounted. I'm kind of a noob, and I have this gut feeling that tells me trying to unmount a drive at / will destroy my entire file system. This fear was further strengthened by the output of "$ fsck" at the very bottom of this post. Error immediately below when that 2nd "Elements" hard drive is clicked in Nautilus: Unable to mount Elements Mount is denied because the NTFS volume is already exclusively opened. The volume may be already mounted, or another software may use it which could be identified for example by the help of the 'fuser' command. It's odd to me that that error message above claims that it's an NTFS volume when everything else tell me that it's an ext4 volume. The actual hard drive "Elements" is in fact an NTFS volume.   • Exalogic 2.0.1 Tea Break Snippets - Creating a ModifyJeOS VirtualBox

    Following on from my previous blog entry "Modifying the Base Template" I decided to put together a quick blog to show how to create a small VirtualBox, guest, that can be used to execute the ModifyJeOS and hence edit you templates. One of the main advantages of this is that Templates can be created away from the Exalogic Environment. For the Guest OS I chose OEL 6u3 and decided to create it as a basic server because I did not require a graphical interface but it's a simple change to create it with a GUI. Required Software Virtual Box. Oracle Enterprise Linux. Creating the VM I'll assume that the reader is experienced with Virtual Box and installing OEL and hence will make this section brief. Create VirtualBox Guest Create a new VirtualBox Guest and select oracle Linux 64 bit. Follow through the create process and select Dynamic Disk Size and the default 12GB disk size. The actual image will be a lot smaller than this but the OEL install will fail with insufficient disk space if you attempt a smaller size. Once the guest has been created attach the previously downloaded OEL 6u3 iso to the cd drive and start the guest. Install OEL On starting the guest the system will boot off the associated OEL 6u3 iso and take you through the standard installation process. Select all the appropriate information but when you reach the installation type select Basic Server because we do not need that additional packages and only need to access through the command line interface. Complete the installation and reboot the Guest. At this point we now have a basic OEL server running. Installing Guest Add-ons Before we can easily access the Guest we will need to add the VirtualBox guest add-ons. These will provide better keyboard and mouse integration and allow access the shared folders on the host machine. Before we can do this we will need to do the following: Enable Networking. Install additional rpms.  To enable the networking (eth0), that appears to be disabled by default, we can execute: ifup eth0 This will start the eth0 connection but once the Guest is rebooted the network will be down again. To resolve this you will need to edit the /etc/sysconfig/network-scripts/ifcfg-eth0 file and change the ONBOOT parameter to "yes". Now we have enabled the network we will need to install a number of addition rpm.   • Weird vps server issue

    I have an unmanaged linux vps Ubuntu 11.10 (Oneiric Ocelot). I have LNMP installed. Also php-fpm php-apc, varnish, memcache. I have (or rather had) several live sites on it. under normal load the server uses ~700 mb memory. But since last night its using only 20mb~ memory and a lot of the services seems to be down (according to htop) I only see nginx working and mysql starts up and goes does every few minutes on a loop. Details: OS: CentOS release 5.7 Server type: Parallels virtuozzo container running on mediatemple DV 4.0 package Average total memory usage: <500mb Total memory usage allowed: 1gb (part of shared pool for emergency only, users are only guaranteed 500mb) Processor: 1ghz Main database sizes with most usage: 275mb & 107mb server stack: nginx 1.0.10, mysql 5.1.54, php 5.3.8 with php-fpm innodb_buffer_pool_size=100M php-fpm max children: 5 Webapps: custom php-based sites, magento & drupal slow query timeout is set to 1 second Steps I completed towards diagnosis: Cannot restart container yet - I will try later tonight when our domestic traffic has dropped Enabled mysql and php-fpm slowlog. Found functions that did DB queries in php-fpm slowlog were taking over 1s to complete at times Found some simple queries in mysql slowlog taking well over 1s to complete that should take less than 1s. Most interesting - execution time seems to spike at times. A query will take .2s a couple times, then one time it will take 8s to run the same query. These results were verified by running raw SQL queries through mysql command line. Top does not reveal anything too interesting Only resource related thing i can see is load averages much higher than normal Up until today, mysql has been fine, there have been no major changes to the db since yesterday. Sometimes things are so bad, I am seeing bad gateway errors after 60s of execution time. Innodb is doing on average 300-1400 reads/sec. Mysql is doing 3-10 queries/sec slow query count in 2 hours uptime is 171 (with slow timeout at 1 second) Tried restarting mysql, nginx, php-fpm multiple times For example: UPDATE `catalogsearch_query` SET `query_text` = 'EW 90', `num_results` = '7532', `popularity` = '99180', `redirect` = NULL, `synonym_for` = NULL, `store_id` = '1', `display_in_terms` = '1', `is_active` = '1', `is_processed` = '1', `updated_at` = '2012-05-08 21:38:31' WHERE (query_id='31'); This query took 17sec to complete one time, rest of the time around .079 sec. But varies, sometimes 1sec, sometimes .004 sec. This is running the same query, over and over with a couple seconds time in between each. Most tables are innodb, and sometimes I noticed the lock time taking 90% of the query execution time, but most of the time lock time is insignificant. Any idea what's going on here?

Wait now, what is Sea Monkey Sales & Marketing and what does that have to do with ERP? Well if you grew up in USA during the 50’s, 60’s and maybe a bit in the early 70’s there was a unifying media of culture known as the comic book. I was a big Iron Man fan. I always liked the troubled hero aspect of Tony Start and hey he was a technologist. This is going somewhere, just hold on. Of course comic books like most media contained advertisements. Ninety pound weakling transformed by Charles Atlas in just 15 minutes per day. Baby Ruth, Juicy Fruit Gum and all assortments of Hostess goodies were on display. The best ad was for the “Amazing Live Sea-Monkeys – The real live fun-pets you grow yourself!” These ads set the standard for exaggeration and half-truth; “…they love attention…so eager to please, they can even be trained…” The cartoon picture on the ad is of a family of royal looking sea creatures – daddy, mommy, son and little sis – sea monkey? There was a disclaimer at the bottom in fine print, “Caricatures shown not intended to depict Artemia.” Ok what ten years old knows what the heck artemia is? Well you grow up fast once you’ve been separated from your buck twenty five plus postage just to discover that it is brine shrimp. Really dumb brine shrimp that don’t take commands or do tricks. Unfortunately the technology industry is full of sea monkey sales and marketing. Yes believe it or not in some cases there is subterfuge and obfuscation used to secure contracts. Hey I get it; the picture on the box might not be the actual size. Make up what you want about your product, but here is what I don’t like, could you leave out the obvious falsity when it comes to my product, especially the negative stuff. So here is the latest one – “Oracle’s JD Edwards is NOT tier one”. Really? Definition please! Well a whole host of googleable and reputable sources confirm that a tier one vendor is large, well known, and enjoys national and international recognition. Let me see large, so thousands of customers? Oh and part of the world’s largest business software and hardware corporation? Check and check JD Edwards has that and that. Well known, enjoying national and international recognition? Oracle’s JD Edwards EnterpriseOne is available in 21 languages and is directly localized in 33 countries that support some of the world’s largest multinationals and many midsized domestic market companies. Something on the order of half the JD Edwards customer base is outside North America. My passport is on its third insert after 2 years and not from vacations. So if you don’t mind I am going to mark national and international recognition in the got it column. So what else is there? Well let me offer a few criteria. My crt file is the crt I was issued concatenated with the ca crt. Update I have tried copying both the keys in sperate files and then running 'cat mykey.crt ca.cert' Also I tried manually copying the keys into the same file. Any ideas?

    I tried few things but still not able to rotate haproxy logs efficiently. I need to rotate logs when log files crosses 500 MB size. Considering haproxy is serving large no. of static tcp connections, I can not restart haproxy process though a reload is doable. Daily haproxy log file size normally crosses 3 GB on my machine. I initially tried starting the server using: asadmin start-domain and received the following error message: JVM failed to start: com.sun.enterprise.admin.launcher.GFLauncherException: The server exited prematurely with exit code 1. Before it died, it produced the following output: Error occurred during initialization of VM Could not reserve enough space for object heap Command start-domain failed. I attempted to run it again and received a different message: Waiting for DAS to start Error starting domain: domain1. The server exited prematurely with exit code 1. Before it died, it produced the following output: Error occurred during initialization of VM Could not reserve enough space for object heap Could not create the Java virtual machine. Command start-domain failed.     My sysadmin recently installed a new version of GCC, in /lusr/opt/gcc-4.4.3. I tested it as follows: mike@canon:~$ cat test.c int main(){ return 0; } mike@canon:~$ gcc test.c /lusr/opt/gcc-4.4.3/libexec/gcc/i686-pc-linux-gnu/4.4.3/cc1: error while loading shared libraries: libmpfr.so.1: cannot open shared object file: No such file or directory After informing my sysadmin about this, he said to add /lusr/opt/mpfr-2.4.2/lib:/lusr/opt/gmp-4.3.2/lib to my LD_LIBRARY_PATH. After doing this, I get the following error: mike@canon:~$ gcc test.c cc1: error: unrecognized command line option "-L/lusr/opt/mpfr-2.4.2/lib" First, my sysadmin wasn't entirely sure this was the best workaround(though he did say it worked for him...), so is there a better solution? Second, why am I getting a linker error from cc, and how can I fix it?     I'm running a Java data import process on a 32-bit Ubuntu 10 PAE kernel machine. After running the process for a while, the oom-killer zaps my Java process. After some Googling and digging through docs, it looks like the system is running out of LowMem. I started the process for the third time and am watching free -lm show me Low: 464 386 77 with the free value (77MB) slowly decreasing. Why am I running out of lowmem and how do I increase it?
