  • .tex file remains in use by process when batch file is triggered by .Rnw Sweave processing.

    This is a pretty specialized question. I'm using the Eclipse IDE in a Windows XP environment with the StatET plug-in so I can write R code as an R/Sweave document. This produces a .tex file that is then post processed by pdflatex.exe. When I create the file as normal everything works great (except maybe my file named russfnc2.Rnw seems to result in russfnc.pdf even though pdflatex.exe on the console window correctly says that the output is being writen to russfnc2.pdf). The big problem is when I trigger a batch file from within my Rnw code. My goal here is to spawn a side process that waits for the PDF to be made and uploads it to the server. So the Rnw contains: if(file.exists("rsp.finalize.bat")) {system("rsp.finalize.bat",wait=FALSE,invisible=FALSE)} The batch file calls Rterm.exe to run a script: setwd("C:/theprojectdirectory") while(!file.exists("russfnc.pdf")) { Sys.sleep(1) } Sys.sleep(60) At the end of that script, I use a shell call to launch psftp.exe and upload the files. All of this works fine, when I use my Eclipse profile to trigger Sweave... that is unless I have that batch file at the end of the .Rnw. When it is located there, I get the error message pdflatex.exe: Permission denied: c:\thepath\thetexfile.tex. After that, the .tex file (as far as XP is concerned) is in use by another process and I have to reboot in order to delete it (and, of course, the pdf is not made). If I manually trigger the batch file after pdflatex.exe has done its things, everything works fine. How can I make this work correctly using the tools I'm familiar with vis., R and Dos-style batch files? I'm not sure if this is a SuperUser question or a StackOverflow question, so I'm starting here.

  • Error related to pkg-config when installing frei0r as part of another package

    I am trying to build https://github.com/mltframework/shotcut on OS X Lion (using their script in scripts/build_shotcut.sh) and after numerous hurdles I'm stuck on this error: ./configure: line 16062: syntax error near unexpected token `OPENCV,' ./configure: line 16062: `PKG_CHECK_MODULES(OPENCV, opencv >= 1.0.0, HAVE_OPENCV=true, true)' ERROR: Unable to configure frei0r From what I already googled this means that the PKG_CHECK_MODULES macro hasn't been defined, which probably means there's something wrong with my pkg-config, which I installed via Homebrew. Sounds like the pkg.m4 file isn't found. When I brew install pkg-config I get the following warning: Warning: m4 macros were installed to "share/aclocal". Homebrew does not append "/usr/local/share/aclocal" to "/usr/share/aclocal/dirlist". If an autoconf script you use requires these m4 macros, you'll need to add this path manually. Well I've appended that line to the dirlist file and it doesn't fix the problem above. Can anyone suggest a way forward here? I have briefly tried building my own pkg-config from source but (bizarrely) when I tried to ./configure I got the following error: checking for pkg-config... no ./configure: line 13540: --exists: command not found configure: error: pkg-config and glib-2.0 not found, please set GLIB_CFLAGS and GLIB_LIBS to the correct values if building pkg-config needs pkg-config it seems like a weird catch 22 situation... I think this is probably an unnecessary sidetrack anyway.

    I'm trying to use cURL to download the contents of webpages that require forms to get to. In a browser it looks something like this 1.) Login using POST 2.) Pick which page to go to using another POST 3.) Pick another page... using POST 4.) etc.. until I get to the page I want, then download all textfiles linked to on that page. I am attempting to do this using a bash script and some loops with the values that change for each POST. My problem is how do I do multiple POSTs with cURL? Must there be cookies involved? FYI the website is http://metagenomics.nmpdr.org/ (MG-RAST).

    I’m trying to log in to a Juniper VPN with Network Connect from a headless Linux client. I followed the instructions and used the script from http://mad-scientist.us/juniper.html. When running the script with --nogui switch the command that gets finally executed is $HOME/.juniper_networks/network_connect/ncsvc -h HOST -u USER -r REALM -f $HOME/.vpn.default.crt. I get asked for the password, a line “Connecting to…” is printed but then the programm silently stops. The HostChecker Configuration Guide mentions that a $HOME/.juniper_networks/tncc.jar gets installed on Linux, but my installation contains no such file. From that I concluded that HostChecker is disabled for my VPN on Linux? Are the POST to /dana-na/cc/ccupdate.cgi and “host checker failed” connected or independent? By running the connection over a SSL proxy I found out that the POST data is status=NOTOK (Funny side note: the client of the oh-so-secure VPN does not validate the server’s SSL certificate, so is wide open to MITM attacks…). So it seems that it’s the client that closes the connection and not the server.

  • On AWS EC2, Unable to run sudo command after modifying permissions to /usr folder

    All, We have searched quite a bit and a few of 'Eliah Kagan's' posts are great about getting access back to sudo. However, our server is on AWS EC2 & I am a complete newbie to this. We are trying to setup Cronjobs for backing up our server data. What we did: Using Putty, we created a script file: usr/share/site-db-backup/backupToS3.php, however, Ubuntu was not saving the changes we made as it reported we did not have permission as user 'Ubuntu'. Error details are: "Upload of file backupToS3.php was successful but error occurred while setting the permission &/ or timestamp. If the problem persists, turn on 'ignore permission errors' option. Permission denied. Error code: 3 Request code 9" So, we ran the command "sudo chmod -R a+rwx /usr" for granting permission to the folder 'usr'. However, now whatever sudo command is run, we get the error: "/usr/lib/sudo/sudoers.so must be only be writable by owner. fatal error, unable to load plugins." We are complete newbies to Ubuntu & EC2 so do need step by step guidance of how to get sudo back & successfully write to the Crontab script sitting in 'usr/' folder.

  • New tomcat install on OSX choking on startup.

    I've completed a fresh install of Tomcat6 on an OS X box that didn't have it before. It's behaved a bit strangely in other ways, but the current hang-up is that it won't start at all. In response to running startup.sh, the catalina.out log collects this error: Exception in thread "main" java.lang.NoClassDefFoundError: org/apache/catalina/startup/Bootstrap Caused by: java.lang.ClassNotFoundException: org.apache.catalina.startup.Bootstrap at java.net.URLClassLoader$1.run(URLClassLoader.java:202) at java.security.AccessController.doPrivileged(Native Method) at java.net.URLClassLoader.findClass(URLClassLoader.java:190) at java.lang.ClassLoader.loadClass(ClassLoader.java:307) at sun.misc.Launcher$AppClassLoader.loadClass(Launcher.java:301) at java.lang.ClassLoader.loadClass(ClassLoader.java:248) Other bits of strangeness noticed with this installation: the .sh scripts in the bin directory had no execute permission, and had to be manually chmodded. The log folder wasn't created, causing an earlier script crash. After I manually created the log folder, the startup script made it to this new error before failing. Running other scripts in the bin folder generates similar error messages involving NoClassDefFoundError. Bootstrap.java is indeed in the right place, though Bootstrap.class isn't in the same folder. For that matter, if any of the myriad class files for tomcat should have already been generated from their .java files, I haven't seen it.

    I have some checksums.md5 verification files from an ntfs external drive, but using windows notation: \ instead of /, spaces between file names (not escaped), reserved shell characters (like (, &, ', to name a few). The checksums.md5 has a bunch of checksums and filenames: ;Created by program ;2010 f12f75c1f2d1a658dc32ca6ef9ef3ffc *My Windows & Files (2010)\[bak]\testing.wmv 53445e1a0821b790872e60bd7a166887 *My Windows Files' 2 (2012)\[bak]\testing.wmv 53445e1a0821b790872e60bd7a166887 *My Windows Files ˜nicóde (2012)\[bak]\testing.wmv ;Finished I want to use this checksums.md5 to verify the files that I've copied to my machine: but I'm on a Linux, so I need to convert the names inside checksums.md5 from Windows to Linux to use the md5sum utility from the shell. The first line in my example would become: f12f75c1f2d1a658dc32ca6ef9ef3ffc My\ Windows\ \&\ Files\ \(2010\)/\[bak\]/testing.wmv Is there some application for this (converting a file listing, from windows cmd notation, to linux shell notation) or will I need to create a bash script using sed that just "replaces" what is "wrong" with the filenames?

  • MySQL extension of PHP not working

    In a Debian server, and after intallation and removal of SquirrelMail (with some downgrade and upgrade of php5, mysql...) the MySQL extension of PHP has stopped working. I have php5-mysql installed, and when I try to connect to a database through php-cli, i connect successfully, but when I try to connect from a web served by Apache I cannot connect. This script, run by php5-cli: echo phpinfo(); $link = mysql_connect('localhost', 'user, 'password'); if (!$link) { die('Could not connect: ' . mysql_error()); } echo 'Connected successfully'; mysql_close($link); Prints the phpinfo, which includes "/etc/php5/cli/conf.d/mysql.ini", and also the MySQL section with all the configuration: SOCKET, LIBS... And then it prints "Connectes successfully". But when run by apache accessed by web browser, it displays the phpinfo, which includes "/etc/php5/apache2/conf.d/mysql.ini", but has the MySQL section missing, and the script dies printing "Fatal error: Call to undefined function mysql_connect()". Note that both "/etc/php5/cli/conf.d/mysql.ini" and "/etc/php5/apache2/conf.d/mysql.ini" are in fact the same configuration, because I have in debian the structure: /etc/php5/apache2 /etc/php5/cgi /etc/php5/cli /etc/php5/conf.d And both point at the same directory: /etc/php5/apache2/conf.d -> ../conf.d /etc/php5/cli -> ../conf.d Where /etc/php5/conf.d/mysql.ini consists of one line: extension=mysql.so So my question is: why is the MySQL extension for PHP not working if I have the configuration included just in the same way as in php-cli, which is working?     I am looking for a better way to log cronjobs. Most cronjobs tend to spam email or the console, get ignored, or create yet another logfile. In this case, I have a Nagios NSCA script which sends data to a central Nagios sever. This send_nsca script also prints a single status line to STDOUT, indicating success or failure. 0 * * * * root /usr/local/nagios/sbin/nsca_check_disk This emails the following message to root@localhost, which is then forwarded to my team of sysadmins. Spam. forwarded nsca_check_disk: 1 data packet(s) sent to host successfully. I'm looking for a log method which: Doesn't spam the messages to email or the console Don't create yet another krufty logfile which requires cleanup months or years later. Capture the log information somewhere, so it can be viewed later if desired. Works on most unixes Fits into an existing log infrastructure. Uses common syslog conventions like 'facility' Some of these are third party scripts, and don't always do logging internally. UPDATE 2010-04-30 In the process of writing this question, I think I have answered myself. So I'll answer myself "Jeopardy-style". Is there any problem with this method? The following will send any Cron output to /usr/bin//logger, which will send to syslog, with a 'tag' of 'nsca_check_disk'. Syslog handles it from there. My systems (CentOS and FreeBSD) already handle log rotation. */5 * * * * root /usr/local/nagios/sbin/nsca_check_disk 2>&1 |/usr/bin/logger -t nsca_check_disk /var/log/messages now has one additional message which says this: Apr 29, 17:40:00 192.168.6.19 nsca_check_disk: 1 data packet(s) sent to host successfully. I like /usr/bin/logger , because it works well with an existing syslog configuration and infrastructure, and is included with most Unix distros. Most *nix distributions already do logrotation, and do it well.

    I have active directory sign in working on an Ubuntu 12.04 box. When the user signs in, I have a script that runs that needs sudo permission (since it modifies the samba config file). How would I specify this in my sudoer's file? I've tried: %DOMAIN\\AD+Programmers ALL=NOPASSWD: /usr/local/bin/createSambaShare.php I've found various resources on the internet stating that this is how it would be done, but I'm not sure that I have the first part right. What are they using as the DOMAIN? The workgroup or the realm? I use Samba + winbind for active directory integration. Here's my smb.conf: [global] security = ads netbios name = hostname realm = COMPANYNAME.COM password server = passwordserver workgroup = COMPANYNAME idmap uid = 1000-10000 idmap gid = 1000-10000 winbind separator = + winbind enum users = no winbind enum groups = no winbind use default domain = yes template homedir = /home/%D/%U template shell = /bin/bash client use spnego = yes domain master = no EDIT: The users that should have access to run that script are all part of the Programmers group which has an Active Directory Domain Services Folder of Company.com/Staff/Security Groups (not sure if that matters or not).

VirtualBox 4.2.12 (can't upgrade to .14 as it doesn't work.) But pip install is taking about 20 times longer from Mac (i.e. about 40 minutes) versus 2.

  • python mysqldb - mysql server gone away - can't reconnect

    When attempting to import a bunch of data into mysql tables using python and mysqldb, I run into the following error '2006 - mySQL Server has gone away', and then I am unable to reconnect again within the script. I am iniitially re-using a connection object across transactions ( delineated by conn.commit() ), then when I first encounter this exception, if I create a new connection by calling MySQLdb.connect(), this new connection also fails with the same exception. This error does not occur immediately, I can pump a fair amount of data into the db, but then faithfully occurs after I have inserted a couple thousand records, so roughly once the db has committed a certain transaction volume, it always falls over like this. If I rerun the script, WITHOUT restarting the db server. then it resumes where it left off, pumps in some data, then falls over again. Before recommendations to change time-out timings, does anyone know why I am not able to establish a new connection after the initial failure ? - Even if I try a couple of times waiting a couple of seconds between each. (btw, I'm running Windows 7, mysql server 5.1.48, mysqldb 1.2.3.gamma.1, python 2.6)

    I want to (or better have to) do Backups of my KVM Virtual Machine images. I have searched for days for a good Backup Soloution. I know amanda is a very good solution. It would be kinf if someone kenn tell me if the following is supported: Trigger the Creation of LVM Snapshot (by invoking a Shell Script that I will write for that purpose) Do a Differential/Delta Backup on my KVM LVM qcow2 sparse file. = I only want to copy the actually changed bits/bytes (=Delta Backup). And it has to support that the file to be backuped up is a sparse file. (Rsync seems to have some kind of problems in regard to this (if the file does not exist yet on the other side... Then it will create a full file, not a sparse file)) Release the LVM Snapshot (By invoking a Script that I will write for that purpose) It's strange, I have nowhere found any documentation about this fact when searching the internet. Zmanda (Commercial Edition) has support vom XEN VM Backup (but not for KVM as far as I can tell)...

    I have a set of archive files -- both zip and rar formats -- inside of which I need to rename some files. Specifically, I want to do something like this: for each archive file in a directory for each file in the archive if the file name matches the regular expression /(.* - [0-9]{2})([0-9]{2} - .)*/ rename the file as \1-\2 The trick isn't so much in the generation of the new name; I can do that with either bash or sed or anything else. It's the set of commands to manipulate the files in the archives using rar/unrar or unzip/zip (If it makes a difference, I'm re-formatting some CBR/CBZ files to get the double-page spreads to come up in the right order in SimpleComic -- it interprets page 0203 as page 203, which makes the story a bit hard to follow)

  • Windows Server 2008 R2 Finding Hidden files that are causing drive to fill up

    What is the best way to find out what files are sucking up so much space? My Windows directory lists its size as 15 GB but when I run a powershell script against it, it shows 40 GB. It seems 40 GB is about right because if I use that 40 GB and add it to the rest of my folders on C I get the 45 GB that is in use. I checked volume shadow copy and that is disabled and there are no volume shadow files listed. My page file is limited to 3 GB. How can I find out what files are taking 25 GB of space? Final Results: We ended up disabling UAC and then the Properties showed the true file size of the Windows folder, as shown in powershell script. This allowed us to drill down to the folder that had the issues... In our case it was in C:\Windows\System32\config\systemprofile\AppData\Local\VMware\VDM there were several large dump files, these were the mysterious unknown files in WinDirStat. Anyway, the problem is this: I'm trying to create the file containing a FAT file system, and I'm running this command: sudo mkfs.vfat -F 32 -r 112 -S 512 -v -C "test.fat" 100 That, accordingly to the mkfs man page, will create a FAT32 file system with 112 rootdir entries, logical sector size of 512 bytes, 100 blocks in total, and save it into "test.fat". But it fails, and the bash tells me: mkfs.vfat: unable to create test.fat What is going on? I think I am misunderstanding how mkfs works and how to use it.   • Router 2wire, Slackware desktop in DMZ mode, iptables policy aginst ping, but still pingable

    I'm in DMZ mode, so I'm firewalling myself, stealthy all ok, but I get faulty test results from Shields Up that there are pings. Yesterday I couldn't make a connection to game servers work, because ping block was enabled (on the router). I disabled it, but this persists even due to my firewall. What is the connection between me and my router in DMZ mode (for my machine, there is bunch of others too behind router firewall)? When it allows router affecting if I'm pingable or not and if router has setting not blocking ping, rules in my iptables for this scenario do not work. Please ignore commented rules, I do uncomment them as I want.   • Manipulating IIS7 Configuration with Powershell

    I'm trying to script some IIS7 setup tasks in PowerShell using the WebAdministration module. I'm good with setting simple properties, but am having some trouble when it comes to dealing with collections of elements in the config files. As an immediate, example, I want to have application pools recycle on a given schedule, and the schedule is a collection of times. When I set this up via the IIS management console, the relevant config section looks like this: <add name="CVSupportAppPool"> <recycling> <periodicRestart memory="1024" time="00:00:00"> <schedule> <clear /> <add value="03:31:00" /> </schedule> </periodicRestart> </recycling> </add> In my script I would like to be able to accomplish the same thing, and I have the following two lines: #clear any pre-existing schedule Clear-WebConfiguration "/system.applicationHost/applicationPools/add[@name='$($appPool.Name)']/recycling/periodicRestart/schedule" #add the new schedule Add-WebConfiguration "/system.applicationHost/applicationPools/add[@name='$($appPool.Name)']/recycling/periodicRestart/schedule" -value (New-TimeSpan -h 3 -m 31) That does almost the same thing, but the resulting XML lacks the <clear/> element that is created with via the GUI, which I believe is necessary to avoid inheriting any default values. This sort of collection (with "add", "remove", and "clear" elements) seems to be fairly standard in the config files, but I can't seem to find any good documentation on how to interact with them consistently.

  • Where does the information shown by OS X Terminal 'Display all commands' feature come from?

    I just learned that if you hit and hold ESC while on the Mac Terminal, a prompt appears after a few seconds offering to show every command available on your system, including aliases, built-ins, and executables on your PATH. Soruce: http://www.mactricksandtips.com/2008/05/list-all-possible-terminal-commands.html However, the output is show through a more filter, and I cannot grep it or pipe it to another command. Does anyone know how this magic output is generated? Is it just generated on the fly by Terminal? Is there a bash command that can be called explicitly on the command line and get the same result? It is mostly curiosity, but I would love to be able to get the results as text I can post-process and not just browse on screen.

  • .desktop shortcuts aren't working for java applications in LXDE

    I just installed minecraft on my LXDE desktop/Lubuntu machine and I'm trying to create a .desktop file on the desktop that executes java -jar ~/minecraftlauncher.jar. The command works in bash scripts and the terminal but refuses to work when I click on my .DESKTOP shortcut which is suppose to execute the same command. I've experimented with other jars and they can't seem to start too.   • XCOPY access denied error on My Documents folder

    Here's the situation. We have a file server set up at \fileserver\ that has a folder for every user at \fileserver\users\first.last I'm running an xcopy command to backup the My Documents folder from their computer to their personal folder. The command I'm running is: xcopy "C:\Users\%username%\My Documents\*" "\\fileserver\users\%username%\My Documents" /D /E /O /Y /I I've been silently running this script at login without the users knowing, just so I can get it to work before telling them what it does. After I discovered it wasn't working, I manually ran the batch script that executes the xcopy command on one of their computers and get an access denied error. I then logged into a test account on my own computer and got the same error. I checked all the permissions for the share and security and they're set to how I want them. I can manually browse to that folder and create new files. I can drag and drop items into the \fileserver\users\first.last location and it works great. So I try something else to try and find the source of the access denied problem. I ran an xcopy command to copy the My Documents folder to a different location on the same machine and I still got the access denied error! So xcopy seems to be denied access when it tries to copy the My Documents folder. Any suggestions on how I can get this working? Anyone know the reason behind the access denied error?
