  • R: Why does read.table stop reading a file?

    I have a file, called genes.txt, which I'd like to become a data.frame. It's got a lot of lines, each line has three, tab delimited fields: mike$ wc -l genes.txt 42476 genes.txt I'd like to read this file into a data.frame in R. I use the command read.table, like this: genes = read.table( genes_file, sep="\t", na.strings="-", fill=TRUE, col.names=c("GeneSymbol","synonyms","description") ) Which seems to work fine, where genes_file points at genes.txt. However, the number of lines in my data.frame is significantly less than the number of lines in my text file: > nrow(genes) [1] 27896 and things I can find in the text file: mike$ grep "SELL" genes.txt SELL CD62L|LAM1|LECAM1|LEU8|LNHR|LSEL|LYAM1|PLNHR|TQ1 selectin L don't seem to be in the data.frame > grep("SELL",genes$GeneSymbol) integer(0) it turns out that genes = read.delim( genes_file, header=FALSE, na.strings="-", fill=TRUE, col.names=c("GeneSymbol","synonyms","description"), ) works just fine. Why does read.delim work when read.table not? If it's of use, you can recreate genes.txt using the following commands which you should run from a command line curl -O ftp://ftp.ncbi.nlm.nih.gov/gene/DATA/gene_info.gz gzip -cd gene_info.gz | awk -Ft '$1==9606{print $3 "\t" $5 "\t" $9}' > genes.txt be warned, though, that gene_info.gz is 101MBish.

  • Content Challenge: You Can Only Get it Here

    Part of the content conundrum for brands is figuring out what kind of content customers would find cool, desirable, and relevant. The mere fact many brands have no idea what this content might be is, in itself, pretty alarming. You’d have to have a pretty thorough lack of involvement with and understanding of your customers to not know what they might like. But despite what should be a great awakening in which consumers are using every technology and trick in the book to shield themselves from ads and commercials, brand self-obsession continues as marketers concentrate on their message, their campaign, what they want to say, and what they want social users to do. When individuals conduct themselves in that same fashion on Facebook and Twitter, it gets tiresome and starts losing value pretty quickly. Their posts eventually get hidden. Conversely, friends who post things that consistently entertain or inform, with little self-marketing desperation involved, win the coveted “show all updates” setting. Of course brands are going to use social to market. It’s pretty much the point of having social in the marketing mix. And yes, people who follow a brand’s Twitter account or “Like” a brand’s Facebook Page implicitly state they want to know what’s going on with that brand’s products and services. But if you have a Facebook friend that assumes you want every one of her posts to be about what wine she likes (Mitsubishi’s current campaign is even based around weeding out pretentious Facebook friends, then running them over), then you know how it must feel for your fans and followers to get a sales pitch for your crackers or whatever you’re selling every single time. Is there such a thing as content that doesn’t sell but that still advances the brand and makes the consumer more involved and valuable? Of course. And perhaps there are no better companies than enterprise brands to do it. Enterprise organizations are large enough to go beyond a product and engage readers/viewers at higher, broader levels…communicating expertise across entire sectors, subjects and industries. You’re going from pitchman to news source, and getting full credit for it as the presenter. A recent GigaOM article pointed out the success a San Francisco-based startup called Crunchyroll is having. Their niche (and they proudly admit it’s a niche) is providing Japanese anime, Korean drama and Asian live action content to countries that can’t get it any other way via licensing deals. Shows are available in HD and on the same day they air in the host country. Crunchyroll not only gets 8 million viewers a month, they have 100,000 paying subscribers at $7-12/month. Got a point, Mike? I do happen to have one. Crunchyroll illustrates the content opportunity enterprise companies have…which is to determine your “area,” the interest graph of your customers, then provide content that speaks to and satisfies those interests that can’t be found anywhere else. At least not in the same style, or of the same quality, or with the same authority. Do what no one else is doing. Provide what no one else is providing in your sector. If underserved users are willing to pay monthly for access to awkwardly moving cartoon dragons, imagine the audience you could attract with free, useful, non-sales content in your customers’ area of interest. It’s an audience you’ll want in place when the time does come to put out that marketing message. A content challenge is better than a content conundrum any day.

  • Guaranteed Restore Points as Fallback Method

    Thanks to the great audience yesterday in the Upgrade & Migration Workshop in Utrecht. That was really fun and I was amazed by our new facilities (and the  "wellness" lights surrounding the plenum room's walls). And another reason why I like to do these workshops is that often I learn new things from you So credits here to Rick van  Ek who has highlighted the following topic to me. Yesterday (and in some previous workshops) I did mention during the discussion about Fallback Strategies that you'll have to switch on Flashback Database beforehand to create a guaranteed restore point in case you'll encounter an issue during the database upgrade. I knew that we've made it possible since Oracle Database 11.2 to switch Flashback Database on without taking the database into MOUNT status (you could switch it off anyway while the database is open before in all releases). But before Oracle Database 11.2 that did require MOUNT status. SQL> create restore point rp1 guarantee flashback database ; create restore point rp1 guarantee flashback database * ERROR at line 1: ORA-38784: Cannot create restore point 'RP1'. ORA-38787: Creating the first guaranteed restore point requires mount mode when flashback database is off. But Rick did mention that I won't need to switch Flashback Database On to create a guaranteed restore point. And he's right - in older releases I would have had to go into MOUNT state to define the restore point which meant to restart the database. But in 11.2 that's no necessary anymore. And the same will apply when you upgrade your pre-11.2 database (e.g. an Oracle Database 10.2.0.4) to Oracle Database 11.2. As soon as you start your "old" not-yet-upgraded database in your 11.2 environment with STARTUP UPGRADE you can define a guaranteed restore point. If you tail the alert.log you'll see that the database will start the RVWR (Recovery Writer) background process - you'll just have to make sure that you'd define the values for db_recovery_file_dest_size and db_recovery_file_dest. SQL> startup upgrade ORACLE instance started. Total System Global Area  417546240 bytes Fixed Size                  2228944 bytes Variable Size             134221104 bytes Database Buffers          272629760 bytes Redo Buffers                8466432 bytes Database mounted.   • OpenLDAP mirror mode replication failing with TLS behind a load balancer

    I have two OpenLDAP servers that are both running TLS. They are: ldap1.mydomain.com ldap2.mydomain.com I also have a load balancer cluster with a dns name of it's own: ldap.mydomain.com The SSL certificate has a CN of ldap.mydomain.com, with SANs of ldap1.mydomain.com and ldap2.mydomain.com. Everything works... Except mirror mode replication.     I am running an OpenLDAP 2.4 server that uses the SSL service for communication. It works for lookups. I am trying to add mirror mode replication.   • Trouble with local id / remote id configuration of VPN

    I have a NetGear UTM firewall and a Windows machine running NetGear's VPN client. The Windows machine I can put on the UTM network and take off of it. When I am cabled into the local (internal) the following configuration works: UTM: Local Id: Local Wan IP: (The UTM's WAN IP address) Remote Id: User FQDN: utm_remote1.com Client: Local Id: DNS: utm_remote1.com Remote Id: (The UTM's WAN IP address) Gateway authentication: preshared key Policy remote endpoint: FQDN: utm_remote1.com But when I'm off the UTM's internal local network and simply coming in from the internet, this does not work. It simply repeats SEND phase 1 before giving up. Since I know that the UTM WAN IP is accessible from both inside and outside the network, I figured the problem was with the Client local id. So, I tried the following: UTM: Local Id: Local Wan IP: (The UTM's WAN IP address) Remote Id: (A DN of a self-signed certificate I created for the client and uploaded into the UTM certificates) Client: Local Id: (The DN of the aforementioned self signed cert) Remote Id: (The UTM's WAN IP address) Gateway authentication: (the aforementioned self signed cert) Policy remote end point: ... er, ... my choices are IP and FQDN.... Not sure what to put here No matter what I've tried, it just keeps repeating the SEND phase 1. Any ideas?

  • Setting up Apache with multiple virtual host when using Plone 4.1

    I have a Plone server running on CentOS, I have multiple instances of Plone running 4.0 and 4.1, I also have multiple sites. I am new to linux and haveing problems getting Apache to work with multiple virtuale hosts. The first host listed works just fine but the second host does not. I get the following error message when I start HTTPD: Starting httpd: [Mon Nov 07 14:38:31 2011] [warn] VirtualHost ordevel3.ucdavis.edu:80 overlaps with VirtualHost ordevel4.ucdavis.edu:80, the first has precedence, perhaps you need a NameVirtualHost directive. What am I missing to get the virtual hosts to work correctly?     For some machines this works, for some it doesn't. Xvfb :99 -screen 0 1280x1024x32 However, on most machines this works: Xvfb :99 -screen 0 1280x1024x24 What is the secret ingredient to getting Xvfb working with 32 bit color? Note: I'm running this on a Karmic box.

  • What would cause Google Music Manager to report different amounts of music between iTunes and My Music?

    If I set Google Music Manager to scan iTunes, it reports that there are 3997 songs (which is also indicated if I were to open iTunes and look at my collection). However, if set Google Music Manager to scan My Music folder, it detects 3999 songs. I even deleted all of my songs from iTunes and reimported my My Music folder. iTunes is still reporting 3997 songs. Is there an easy way to find out what is causing the difference between the two counts? I could probably add all of my songs to a playlist, export the playlist into a text or XML file using iTunes, and compare that list against everything in My Music folder to see if iTunes is missing music. However, I was wondering if anyone could shed some light on this before I did that...

  • Why does cat not use options the way I expect UNIX programs to use switches?

    I have been a UNIX user for more years than I care to think about, and in that time I have been trained to expect that when contradictory switches are given to a program the last one wins. Recently I have noticed that cat -bn file and cat -nb file both use the -b option (number blank lines) over the -n option (number all lines). I get this behavior on both BSD and Linux, so I don't think it is an implementation quirk. Is this something that is specified somewhere and am I just crazy for expecting the first example to number all lines?

  • How do I increment strings in Vim?

    I can increment integers in Vim using <Ctrl>-a. The docs seem to say that if I set nrformats to "octal,hex,aplha" (which I am trying to do with :set nrformats="octal,hex,alpha") then <Ctrl>-a will increment a to b, 007 to 010, and 0x09 to 0x0f, but those examples are not working for me (I just a get a beep for a, 007 turns into 008, and 0x09 turns into 0x10).

    I have a Netgear ProSafe UTM. I set the Gateway local ID to it's WAN IP. But I'm not sure what to put for it's Remote ID. I want to be able to connect to it from a laptop across the internet. I can chose between: Remote IP FQDN Client FQDN Cert DN Frankly I've tried them messing around with them all but I'm just shooting in the dark, and the help desk docs are worthless. Also, Googling around seems to end up with lots of pages not really related to what I want. A lot of pages on configuring Cisco or Windows home networking or privacy advocates.

  • How can I keep SSH's know_hosts up to date (semi-securely)?

    Just to get this out in front so I am not told not to do this: The machines in question are all on a local network with little to no internet access (they aren't even well connected to the corporate network) Everyone who has the ability to setup a man-in-the-middle attack already has root on the machine The machines are reinstalled as part of QA procedures, so having new host keys is important (we need to see how the other machines react); I am only trying to make my machine nicer to use. I do a lot of reinstalls on machines which changes their host keys. This necessitates going into ~/.ssh/known_hosts on my machine and blowing away to old key and adding the new key. This is a massive pain in the tuckus, so I have started considering ways to automate this. I don't want to just blindly accept any host key, so patching OpenSSH to ignore host keys is out. I have considered creating a wrapper around the ssh command the will detect the error coming back from ssh and present me with a prompt to delete the old key or quit. I have also considered creating a daemon that would fetch the latest host key from a machine on a whitelist (there are about twenty machines that are being constantly reinstalled) and replace the old host key in known_hosts. How would you automate this process?

  • Configuring a MySQL 5.1 Instance on Windows 7 Professional x64 Fails

    I'm trying to set up my laptops to function as mobile development environments. Installing the software on my Linux machine and getting it configured was fairly straightforward, however I'm having trouble getting MySQL 5.1 Server installed and configured on Windows 7 Professional 64-bit. I'm currently using the Windows MSI Installer for the complete MySQL 5.1 system (as opposed to the Essentials installer also available). I've tried to install using both the 32-bit and 64-bit versions of MySQL 5.1 - the same events occur in both. I've installed both the Server Instance Configuration Wizard and Workbench and everything appears to be installed just fine. When I open the Instance Configuration Wizard, I select Detailed Configuration. On the next screen, I select Development Environment, then Multifunctional Database on the next screen. I leave the InnoDB settings unchanged. I select Manual Setting with 5 concurrent connections. I enable TCP/IP Networking on Port 3306 and Enable Strict Mode. I select the Standard Character Set. I check the boxes for Install as a Windows Service (and provide the name "MySQL") and Include the Bin Directory in Windows PATH. On the next screen, I set my root user name and password. I do not enable root access from remote machines and I also do not create an anonymous account. On the final screen of the wizard, when I click "Execute", the first two tasks (Prepare Configuration and Write Configuration File) complete. However, when it reaches Start Service, the wizard hangs and becomes unresponsive ("Not Responding" appears in the title bar and Task Manager). I would really like to be able to use both my Windows and Linux laptops as full-blown mobile development environments, but I can't do that without being able to run MySQL. Has anyone encountered this problem before? What options do I have to correct it?

  • How do I edit git's history to correct an incorrect email address/name

    When I started using git I just did a git init and started calling add and commit. Now I am starting to pay attention and I can see that my commits are showing up as cowens@localmachine, rather than the address I want. It appears as if setting GIT_AUTHOR_EMAIL and GIT_COMMITTER_EMAIL will do what I want, but I still have those old commits with the wrong email address/name. How can I correct the old commits?
