    Unlocking Productivity in Life Sciences with Consolidated Content Management by Joe Golemba, Vice President, Product Management, Oracle WebCenter As life sciences organizations look to become more operationally efficient, the ability to effectively leverage information is a competitive advantage. Whether data mining at the drug discovery phase or prepping the sales team before a product launch, content management can play a key role in developing, organizing, and disseminating vital information. The goal of content management is relatively straightforward: put the information that people need where they can find it. A number of issues can complicate this; information sits in many different systems, each of those systems has its own security, and the information in those systems exists in many different formats. Identifying and extracting pertinent information from mountains of farflung data is no simple job, but the alternative—wasted effort or even regulatory compliance issues—is worse. An integrated information architecture can enable health sciences organizations to make better decisions, accelerate clinical operations, and be more competitive. Unstructured data matters Often when we think of drug development data, we think of structured data that fits neatly into one or more research databases. But structured data is often directly supported by unstructured data such as experimental protocols, reaction conditions, lot numbers, run times, analyses, and research notes. As life sciences companies seek integrated views of data, they are typically finding diverse islands of data that seemingly have no relationship to other data in the organization. Information like sales reports or call center reports can be locked into siloed systems, and unavailable to the discovery process. Additionally, in the increasingly networked clinical environment, Web pages, instant messages, videos, scientific imaging, sales and marketing data, collaborative workspaces, and predictive modeling data are likely to be present within an organization, and each source potentially possesses information that can help to better inform specific efforts. Historically, content management solutions that had 21CFR Part 11 capabilities—electronic records and signatures—were focused mainly on content-enabling manufacturing-related processes. Today, life sciences companies have many standalone repositories, requiring different skills, service level agreements, and vendor support costs to manage them. With the amount of content doubling every three to six months, companies have recognized the need to manage unstructured content from the beginning, in order to increase employee productivity and operational efficiency. Using scalable and secure enterprise content management (ECM) solutions, organizations can better manage their unstructured content. These solutions can also be integrated with enterprise resource planning (ERP) systems or research systems, making content available immediately, in the context of the application and within the flow of the employee’s typical business activity. Administrative safeguards—such as content de-duplication—can also be applied within ECM systems, so documents are never recreated, eliminating redundant efforts, ensuring one source of truth, and maintaining content standards in the organization. Putting it in context Consolidating structured and unstructured information in a single system can greatly simplify access to relevant information when it is needed through contextual search. Using contextual filters, results can include therapeutic area, position in the value chain, semantic commonalities, technology-specific factors, specific researchers involved, or potential business impact. The use of taxonomies is essential to organizing information and enabling contextual searches. Taxonomy solutions are composed of a hierarchical tree that defines the relationship between different life science terms. When overlaid with additional indexing related to research and/or business processes, it becomes possible to effectively narrow down the amount of data that is returned during searches, as well as prioritize results based on specific criteria and/or prior search history. Thus, search results are more accurate and relevant to an employee’s day-to-day work. For example, a search for the word "tissue" by a lab researcher would return significantly different results than a search for the same word performed by someone in procurement. Of course, diverse data repositories, combined with the immense amounts of data present in an organization, necessitate that the data elements be regularly indexed and cached beforehand to enable reasonable search response times. In its simplest form, indexing of a single, consolidated data warehouse can be expected to be a relatively straightforward effort. However, organizations require the ability to index multiple data repositories, enabling a single search to reference multiple data sources and provide an integrated results listing. Security and compliance Beyond yielding efficiencies and supporting new insight, an enterprise search environment can support important security considerations as well as compliance initiatives. For example, the systems enable organizations to retain the relevance and the security of the indexed systems, so users can only see the results to which they are granted access. This is especially important as life sciences companies are working in an increasingly networked environment and need to provide secure, role-based access to information across multiple partners. Although not officially required by the 21 CFR Part 11 regulation, the U.S. Food and Drug Administraiton has begun to extend the type of content considered when performing relevant audits and discoveries. Having an ECM infrastructure that provides centralized management of all content enterprise-wide—with the ability to consistently apply records and retention policies along with the appropriate controls, validations, audit trails, and electronic signatures—is becoming increasingly critical for life sciences companies. Making the move Creating an enterprise-wide ECM environment requires moving large amounts of content into a single enterprise repository, a daunting and risk-laden initiative. The first key is to focus on data taxonomy, allowing content to be mapped across systems. The second is to take advantage new tools which can dramatically speed and reduce the cost of the data migration process through automation. Additional content need not be frozen while it is migrated, enabling productivity throughout the process. The ability to effectively leverage information into success has been gaining importance in the life sciences industry for years. The rapid adoption of enterprise content management, both in operational processes as well as in scientific management, are clear indicators that the companies are looking to use all available data to be better informed, improve decision making, minimize risk, and increase time to market, to maintain profitability and be more competitive. As more and more varieties and sources of information are brought under the strategic management umbrella, the ability to divine knowledge from the vast pool of information is increasingly difficult. Simple search engines and basic content management are increasingly unable to effectively extract the right information from the mountains of data available. By bringing these tools into context and integrating them with business processes and applications, we can effectively focus on the right decisions that make our organizations more profitable.   • SOA Implementation Challenges

    Why do companies think that if they put up a web service that they are doing Service-Oriented Architecture (SOA)? Unfortunately, the IT and business world love to run on the latest hype or buzz words of which very few even understand the meaning. One of the largest issues companies have today as they consider going down the path of SOA, is the lack of knowledge regarding the architectural style and the over usage of the term SOA. So how do we solve this issue?I am sure most of you are thinking by now that you know what SOA is because you developed a few web services.  Isn’t that SOA, right? No, that is not SOA, but instead Just Another Web Service (JAWS). For us to better understand what SOA is let’s look at a few definitions.Douglas K. Bary defines service-oriented architecture as a collection of services. These services are enabled to communicate with each other in order to pass data or coordinating some activity with other services.If you look at this definition closely you will notice that Bary states that services communicate with each other. Let us compare this statement with my first statement regarding companies that claim to be doing SOA when they have just a collection of web services. In order for these web services to for an SOA application they need to be interdependent on one another forming some sort of architectural hierarchy. Just because a company has a few web services does not mean that they are all interconnected.SearchSOA from TechTarget.com states that SOA defines how two computing entities work collectively to enable one entity to perform a unit of work on behalf of another. Once again, just because a company has a few web services does not guarantee that they are even working together let alone if they are performing work for each other.SearchSOA also points out service interactions should be self-contained and loosely-coupled so that all interactions operate independent of each other.Of all the definitions regarding SOA Thomas Erl’s seems to shed the most light on this concept. He states that “SOA establishes an architectural model that aims to enhance the efficiency, agility, and productivity of an enterprise by positioning services as the primary means through which solution logic is represented in support of the realization of the strategic goals associated with service-oriented computing.” (Erl, 2011) Once again this definition proves that a collection of web services does not mean that a company is doing SOA. However, it does mean that a company has a collection of web services, and that is it.In order for a company to start to go down the path of SOA, they must take  a hard look at their existing business process while abstracting away any technology so that they can define what is they really want to accomplish. Once a company has done this, they can begin to factor out common sub business process like credit card process, user authentication or system notifications in to small components that can be built independent of each other and then reassembled to form new and dynamic services that are loosely coupled and agile in that they can change as a business grows.Another key pitfall of companies doing SOA is the fact that they let vendors drive their architecture. Why do companies do this? Vendors’ do not hold your company’s success as their top priority; in fact they hold their own success as their top priority by selling you as much stuff as you are willing to buy. In my experience companies tend to strive for the maximum amount of benefits with a minimal amount of cost. Does anyone else see any conflicts between this and the driving force behind vendors.Mike Kavis recommends in an article written in CIO.com that companies need to figure out what they need before they talk to a vendor or at least have some idea of what they need. It is important to thoroughly evaluate each vendor and watch them perform a live demo of their system so that you as the company fully understand what kind of product or service the vendor is actually offering. In addition, do research on each vendor that you are considering, check out blog posts, online reviews, and any information you can find on the vendor through various search engines.Finally he recommends companies to verify any recommendations supplied by a vendor. From personal experience this is very important. I can remember when the company I worked for purchased a $200,000 add-on to their phone system that never actually worked as it was intended. In fact, just after my departure from the company started the process of attempting to get their money back from the vendor. This potentially could have been avoided if the company had done the research before selecting this vendor to ensure that their product and vendor would live up to their claims. I know that some SOA vendor offer free training regarding SOA because they know that there are a lot of misconceptions about the topic. Superficially this is a great thing for companies to take part in especially if the company is starting to implement SOA architecture and are still unsure about some topics or are looking for some guidance regarding the topic. However beware that some companies will focus on their product line only regarding the training. As an example, InfoWorld.com claims that companies providing deep seminars disguised as training, focusing more about ESBs and SOA governance technology, and less on how to approach and solve the architectural issues of the attendees.In short, it is important to remember that we as software professionals are responsible for guiding a business’s technology sections should be well informed and fully understand any new concepts that may be considered for implementation. As I have demonstrated already a company that has a few web services does not mean that they are doing SOA.  Additionally, we must not let the new buzz word of the day drive our technology, but instead our technology decisions should be driven from research and proven experience. Finally, it is important to rely on vendors when necessary, however, always take what they say with a grain of salt while cross checking any claims that they may make because we have to live with the aftermath of a system after the vendors are gone.   References: Barry, D.   • How do I get Visual Studio build process to pass condition to library(external) project

    I have tried several solutions for this problem. Enough to know I do not know enough about MSBuild to do this elegantly but I feel like there should be a method. I have a set of libraries for working with .net projects. A few of the projects utilize System.Web.Mvc - which recently released Version 2 - and we are looking forward to the upgrade. Currently sites which reference this library reference it directly by the project(csproj) on the developer's computer - not a built version of the library so that changes and source code case easily be viewed when dealing code from this library. This works quite well and would prefer to not have to switch to binary references (but will if this is the only solution). The problem I have is that because of some of the functionality that was added onto the MVC1 based library (view engines, model binders etc) several of the sites reliant on these libraries need to stay on MVC1 until we have full evaluated and tested them on MVC2. I would prefer to not have to fork or have two copies on each dev machine.   • What do I need to write a small game on Linux?

    I want to make a simple game: 2d, single-player, without tons of animations and special effects. I am not interested in ready to use game engines, I want to learn to write some code in a quite universal language. I am using Linux (AMD64) and looking for something easy with nice library for games. I do not want to mix few languages, most of them are in fact fast enough themselves for my needs. Cross platform would be an advantage, however all I need is a good Linux support. I have been considering few solutions. Ruby + Language looks very nice. + I am going to learn Ruby. - I am afraid I can have problems with additional libraries. - This thread about game libraries for Ruby could be longer. SDL + C + It is used for games. + It is very easy to set up. + There is a lot of additional libraries. + It is cross-platform. - The solution is quite low level. - The language is sometimes quite hard to read. QT + C++ + It is very easy to set up. + The standard QT libraries supports everything I can possibly need. + It is cross-platform. + The documentation is good. - The compilation is slow. - The language looks horrible. - The size of standard QT libraries is too big to comprehend. Environment of web browser + I am going to learn something more about this environment. + It is somewhat used for games. + It is quite cross-platform. - It would be too much experimental. Java + It is used for games. + The standard Java libraries supports everything I can possibly need. + It is cross-platform. - It is quite hard to set up. - The size of standard Java libraries is too big to comprehend. - The source code in Java could look better. - I think I do not want to learn Java. Google Go + I am going to learn Google Go. - There is big problem with libraries. - The solution would be quite low level.   • What does the `forall` keyword in Haskell/GHC do?

    I've been banging my head on this one for (quite literally) years now. I'm beginning to kinda/sorta understand how the foreach keyword is used in so-called "existential types" like this: data ShowBox = forall s. Show s => SB s (This despite the confusingly-worded explanations of it in the fragments found all around the web.) This is only a subset, however, of how foreach is used and I simply cannot wrap my mind around its use in things like this: runST :: forall a. (forall s. ST s a) -> a Or explaining why these are different: foo :: (forall a. a -> a) -> (Char,Bool) bar :: forall a. ((a -> a) -> (Char, Bool)) Or the whole RankNTypes stuff that breaks my brain when "explained" in a way that makes me want to do that Samuel L. Jackson thing from Pulp Fiction. (Don't follow that link if you're easily offended by strong language.) The problem, really, is that I'm a dullard. I can't fathom the chicken scratchings (some call them "formulae") of the elite mathematicians that created this language seeing as my university years are over two decades behind me and I never actually had to put what I learnt into use in practice. I also tend to prefer clear, jargon-free English rather than the kinds of language which are normal in academic environments. Most of the explanations I attempt to read on this (the ones I can find through search engines) have these problems: They're incomplete. They explain one part of the use of this keyword (like "existential types") which makes me feel happy until I read code that uses it in a completely different way (like runST, foo and bar above). They're densely packed with assumptions that I've read the latest in whatever branch of discrete math, category theory or abstract algebra is popular this week. (If I never read the words "consult the paper whatever for details of implementation" again, it will be too soon.) They're written in ways that frequently turn even simple concepts into tortuously twisted and fractured grammar and semantics. (I suspect that the last two items are the biggest problem. I wouldn't know, though, since I'm too much a dullard to comprehend them.) It's been asked why Haskell never really caught on in industry. I suspect, in my own humble, unintelligent way, that my experience in figuring out one stupid little keyword -- a keyword that is increasingly ubiquitous in the libraries being written these days -- are also part of the answer to that question. It's hard for a language to catch on when even its individual keywords cause years-long quests to comprehend. Years-long quests which end in failure. So... On to the actual question. Can anybody completely explain the foreach keyword in clear, plain English (or, if it exists somewhere, point to such a clear explanation which I've missed) that doesn't assume I'm a mathematician steeped in the jargon?

  • Very different font sizes across browsers

    Chrome/WebKit and Firefox have different rendering engines which render fonts differently, in particular with differing dimensions. This isn't too surprising, but what's surprising is the magnitude of some of the differences. I can always tweak individual elements on a page to be more similar, but that's tedious, to say the least. I've been searching for more systematic solutions, but many resources (e.g. SO answers) simply say "use a reset package." While I'm sure this fixes a bunch of other things like padding and spacing, it doesn't seem to make any difference for font dimensions. For instance, if I take the reset package from http://html5reset.org/, I can show pretty big differences (note the layout dimensions shown in the inspectors).   • Why don't I just build the whole web app in Javascript and Javascript HTML Templates?

    I'm getting to the point on an app where I need to start caching things, and it got me thinking... In some parts of the app, I render table rows (jqGrid, slickgrid, etc.) or fancy div rows (like in the New Twitter) by grabbing pure JSON and running it through something like Mustache, jquery.tmpl, etc. In other parts of the app, I just render the info in pure HTML (server-side HAML templates), and if there's searching/paginating, I just go to a new URL and load a new HTML page. Now the problem is in caching and maintainability. On one hand I'm thinking, if everything was built using Javascript HTML Templates, then my app would serve just an HTML layout/shell, and a bunch of JSON. If you look at the Facebook and Twitter HTML source, that's basically what they're doing (95% json/javascript, 5% html). This would make it so my app only needed to cache JSON (pages, actions, and/or records). Which means you'd hit the cache no matter if you were some remote api developer accessing a JSON api, or the strait web app. That is, I don't need 2 caches, one for the JSON, one for the HTML. That seems like it'd cut my cache store down in half, and streamline things a little bit. On the other hand, I'm thinking, from what I've seen/experienced, generating static HTML server-side, and caching that, seems to be much better performance wise cross-browser; you get the graphics instantly and don't have to wait that split-second for javascript to render it. StackOverflow seems to do everything in plain HTML, and you can tell... everything appears at once. Notice how though on twitter.com, the page is blank for .5-1 seconds, and the page chunks in: the javascript has to render the json. The downside with this is that, for anything dynamic (like endless scrolling, or grids), I'd have to create javascript templates anyway... so now I have server-side HAML templates, client-side javascript templates, and a lot more to cache. My question is, is there any consensus on how to approach this? What are the benefits and drawbacks from your experience of mixing the two versus going 100% with one over the other? Update: Some reasons that factor into why I haven't yet made the decision to go with 100% javascript templating are: Performance. Haven't formally tested, but from what I've seen, raw html renders faster and more fluidly than javascript-generated html cross-browser. Plus, I'm not sure how mobile devices handle dynamic html performance-wise. Testing. I have a lot of integration tests that work well with static HTML, so switching to javascript-only would require 1) more focused pure-javascript testing (jasmine), and 2) integrating javascript into capybara integration tests. This is just a matter of time and work, but it's probably significant. Maintenance. Getting rid of HAML. I love HAML, it's so easy to write, it prints pretty HTML... It makes code clean, it makes maintenance easy. Going with javascript, there's nothing as concise. SEO. I know google handles the ajax /#!/path, but haven't grasped how this will affect other search engines and how older browsers handle it. Seems like it'd require a significant setup.

This obviously has to do with gltranslatef, but I don't know why that isn't working. My question is, how do I render multiple cubes at once? Are there any tutorials out there on voxel engines?   • HTML 5 <video> tag vs Flash video. What are the pros and cons?

    Seems like the new <video> tag is all the hype these days, especially since Firefox now supports it. News of this are popping up in blogs all over the place, and everyone seems to be excited. But what about? As much as I searched I could not find anything that would make it better than the good old Flash video. In fact, I see only problems with it: It will still be some time before all the browsers start supporting it, and much more time before most people upgrade; Flash is available already and everyone has it; You can couple Flash with whatever fancy UI you want for controlling the playback. I gather that the tag will be controllable as well (via JavaScript probably), but will it be able to go fullscreen? The only two pros for a <video> tag that I can see are: It is more "semantic" - which probably holds no importance to a whole lot of people, including me; It is not dependent on a single commercial 3rd party entity (Adobe) - which I also don't see as a compelling reason to switch, because free players and video converters are already available, and Adobe is not hindering the whole process in any way (it's not in their interests even). So... what's the big deal? Added: OK, so there is one more Pro... maybe. Support for mobile devices. Hard to say though. A number of thoughts race through my head about the subject: How many mobile devices are actually able to decode video at a decent speed anyway, Flash or otherwise? How long until mainstream mobile devices get the <video> support? Even if it is available through updates, how many people actually do that? How many people watch videos on web pages on their mobile phones at all? As for the semantics part - I understand that search engines might be able to detect videos better now, but... what will they do with them anyway? OK, so they know that there is a video in the page. And? They can't index a video! I'd like some more arguments here. Added: Just thought of another Cons. This opens up a whole new area of cross-browser incompatibility. HTML and CSS is quite messy already in this aspect. Flash at least is the same everywhere. But it's enough for at least one major browser vendor to decide against the <video> tag (can anyone say "Internet Explorer"?) and we have a nice new area of hell to explore. Added: A Pro just came in. More competition = more innovation. That's true. Giving Adobe more competition will probably force them to improve Flash in areas it has been lacking so far. Linux seems to be a weak spot for it, cited by many.

  • Keeping video viewing statistics breakdown by video time in a database

    I need to keep a number of statistics about the videos being watched, and one of them is what parts of the video are being watched most. The design I came up with is to split the video into 256 intervals and keep the floating-point number of views for each of them. I receive the data as a number of intervals the user watched continuously. The problem is how to store them. There are two solutions I see. Row per every video segment Let's have a database table like this: CREATE TABLE `video_heatmap` ( `id` int(11) NOT NULL AUTO_INCREMENT, `video_id` int(11) NOT NULL, `position` tinyint(3) unsigned NOT NULL, `views` float NOT NULL, PRIMARY KEY (`id`), UNIQUE KEY `idx_lookup` (`video_id`,`position`) ) ENGINE=MyISAM Then, whenever we have to process a number of views, make sure there are the respective database rows and add appropriate values to the views column. I found out it's a lot faster if the existence of rows is taken care of first (SELECT COUNT(*) of rows for a given video and INSERT IGNORE if they are lacking), and then a number of update queries is used like this: UPDATE video_heatmap SET views = views + ? WHERE video_id = ? AND position >= ? AND position < ? This seems, however, a little bloated. The other solution I came up with is Row per video, update in transactions A table will look (sort of) like this: CREATE TABLE video ( id INT NOT NULL AUTO_INCREMENT, heatmap BINARY (4 * 256) NOT NULL, ... ) ENGINE=InnoDB Then, upon every time a view needs to be stored, it will be done in a transaction with consistent snapshot, in a sequence like this: If the video doesn't exist in the database, it is created. A row is retrieved, heatmap, an array of floats stored in the binary form, is converted into a form more friendly for processing (in PHP). Values in the array are increased appropriately and the array is converted back. Row is changed via UPDATE query. So far the advantages can be summed up like this: First approach Stores data as floats, not as some magical binary array. Doesn't require transaction support, so doesn't require InnoDB, and we're using MyISAM for everything at the moment, so there won't be any need to mix storage engines. (only applies in my specific situation) Doesn't require a transaction WITH CONSISTENT SNAPSHOT. I don't know what are the performance penalties of those. I already implemented it and it works. (only applies in my specific situation) Second approach Is using a lot less storage space (the first approach is storing video ID 256 times and stores position for every segment of the video, not to mention primary key). Should scale better, because of InnoDB's per-row locking as opposed to MyISAM's table locking. Might generally work faster because there are a lot less requests being made. Easier to implement in code (although the other one is already implemented). So, what should I do? If it wasn't for the rest of our system using MyISAM consistently, I'd go with the second approach, but currently I'm leaning to the first one. But maybe there are some reasons to favour one approach or another?

  • Running a simple integration scenario using the Oracle Big Data Connectors on Hadoop/HDFS cluster

    Between the elephant ( the tradional image of the Hadoop framework) and the Oracle Iron Man (Big Data..) an english setter could be seen as the link to the right data Data, Data, Data, we are living in a world where data technology based on popular applications , search engines, Webservers, rich sms messages, email clients, weather forecasts and so on, have a predominant role in our life. More and more technologies are used to analyze/track our behavior, try to detect patterns, to propose us "the best/right user experience" from the Google Ad services, to Telco companies or large consumer sites (like Amazon:) ). The more we use all these technologies, the more we generate data, and thus there is a need of huge data marts and specific hardware/software servers (as the Exadata servers) in order to treat/analyze/understand the trends and offer new services to the users. Some of these "data feeds" are raw, unstructured data, and cannot be processed effectively by normal SQL queries. Large scale distributed processing was an emerging infrastructure need and the solution seemed to be the "collocation of compute nodes with the data", which in turn leaded to MapReduce parallel patterns and the development of the Hadoop framework, which is based on MapReduce and a distributed file system (HDFS) that runs on larger clusters of rather inexpensive servers. Several Oracle products are using the distributed / aggregation pattern for data calculation ( Coherence, NoSql, times ten ) so once that you are familiar with one of these technologies, lets says with coherence aggregators, you will find the whole Hadoop, MapReduce concept very similar. Oracle Big Data Appliance is based on the Cloudera Distribution (CDH), and the Oracle Big Data Connectors can be plugged on a Hadoop cluster running the CDH distribution or equivalent Hadoop clusters. In this paper, a "lab like" implementation of this concept is done on a single Linux X64 server, running an Oracle Database 11g Enterprise Edition Release 11.2.0.4.0, and a single node Apache hadoop-1.2.1 HDFS cluster, using the SQL connector for HDFS. The whole setup is fairly simple: Install on a Linux x64 server ( or virtual box appliance) an Oracle Database 11g Enterprise Edition Release 11.2.0.4.0 server Get the Apache Hadoop distribution from: http://mir2.ovh.net/ftp.apache.org/dist/hadoop/common/hadoop-1.2.1. Get the Oracle Big Data Connectors from: http://www.oracle.com/technetwork/bdc/big-data-connectors/downloads/index.html?ssSourceSiteId=ocomen. Check the java version of your Linux server with the command: java -version java version "1.7.0_40" Java(TM) SE Runtime Environment (build 1.7.0_40-b43) Java HotSpot(TM) 64-Bit Server VM (build 24.0-b56, mixed mode) Decompress the hadoop hadoop-1.2.1.tar.gz file to /u01/hadoop-1.2.1 Modify your .bash_profile export HADOOP_HOME=/u01/hadoop-1.2.1 export PATH=$PATH:$HADOOP_HOME/bin export HIVE_HOME=/u01/hive-0.11.0 export PATH=$PATH:$HADOOP_HOME/bin:$HIVE_HOME/bin (also see my sample .bash_profile) Set up ssh trust for Hadoop process, this is a mandatory step, in our case we have to establish a "local trust" as will are using a single node configuration copy the new public keys to the list of authorized keys connect and test the ssh setup to your localhost: We will run a "pseudo-Hadoop cluster", in what is called "local standalone mode", all the Hadoop java components are running in one Java process, this is enough for our demo purposes. We need to "fine tune" some Hadoop configuration files, we have to go at our $HADOOP_HOME/conf, and modify the files: core-site.xml hdfs-site.xml mapred-site.xml check that the hadoop binaries are referenced correctly from the command line by executing: hadoop -version As Hadoop is managing our "clustered HDFS" file system we have to create "the mount point" and format it , the mount point will be declared to core-site.xml as: The layout under the /u01/hadoop-1.2.1/data will be created and used by other hadoop components (MapReduce = /mapred/...) HDFS is using the /dfs/... layout structure format the HDFS hadoop file system: Start the java components for the HDFS system As an additional check, you can use the GUI Hadoop browsers to check the content of your HDFS configurations: Once our HDFS Hadoop setup is done you can use the HDFS file system to store data ( big data : )), and plug them back and forth to Oracle Databases by the means of the Big Data Connectors ( which is the next configuration step). You can create / use a Hive db, but in our case we will make a simple integration of "raw data" , through the creation of an External Table to a local Oracle instance ( on the same Linux box, we run the Hadoop HDFS one node cluster and one Oracle DB). Download some public "big data", I use the site: http://france.meteofrance.com/france/observations, from where I can get *.csv files for my big data simulations :).   • My View on ASP.NET Web Forms versus MVC

    Introduction A lot has been said on Web Forms and MVC, but since I was recently asked about my opinion on the subject, here it is. First, I have to say that I really like both technologies and I don’t think any is going away – just remember SharePoint, which is built on top of Web Forms. I see them as complementary, targeting different needs and leveraging different skills. Let’s go through some of their differences. Rapid Application Development Rapid Application Development (RAD) is the development process by which you have an Integrated Development Environment (IDE), a visual design surface and a toolbox, and you drag components from the toolbox to the design surface and set their properties through a property inspector. It was introduced with some of the earliest Windows graphical IDEs such as Visual Basic and Delphi. With Web Forms you have RAD out of the box. Visual Studio offers a generally good (and extensible) designer for the layout of pages and web user controls. Designing a page may simply be about dragging controls from the toolbox, setting their properties and wiring up some events to event handlers, which are implemented in code behind .NET classes. Most people will be familiar with this kind of development and enjoy it. You can see what you are doing from the beginning. MVC also has designable pages – called views in MVC terminology – the problem is that they can be built using different technologies, some of which, at the moment (MVC 4) do not support RAD – Razor, for example. I believe it is just a matter of time for that to be implemented in Visual Studio, but it will mostly consist on HTML editing, and until that day comes, you have to live with source editing. Development Model Web Forms features the same development model that you are used to from Windows Forms and other similar technologies: events fired by controls and automatic persistence of their properties between postbacks. For that, it uses concepts such as view state, which some may love and others may hate, because it may be misused quite easily, but otherwise does its job well. Another fundamental concept is data binding, by which a collection of data can be fed to a control and have it render that data somehow – just thing of the GridView control. The focus is on the page, that’s where it all starts, and you can place everything in the same code behind class: data access, business logic, layout, etc. The controls take care of generating a great part of the HTML and JavaScript for you. With MVC there is no free lunch when it comes to data persistence between requests, you have to implement it yourself. As for event handling, that is at the core of MVC, in the form of controllers and action methods, you just don’t think of them as event handlers. In MVC you need to think more in HTTP terms, so action methods such as POST and GET are relevant to you, and may write actions to handle one or the other. Also of crucial importance is model binding: the way by which MVC converts your posted data into a .NET class. This is something that ASP.NET 4.5 Web Forms has introduced as well, but it is a cornerstone in MVC. MVC also has built-in validation of these .NET classes, which out of the box uses the Data Annotations API. You have full control of the generated HTML - except for that coming from the helper methods, usually small fragments - which requires a greater familiarity with the specifications. You normally rely much more on JavaScript APIs, they are even included in the Visual Studio template, that is because much less is done for you. Reuse It is difficult to accept a professional company/project that does not employ reuse. It can save a lot of time thus cutting costs significantly. Code reused in several projects matures as time goes by and helps developers learn from past experiences. ASP.NET Web Forms was built with reuse in mind, in the form of controls. Controls encapsulate functionality and are generally portable from project to project (with the notable exception of web user controls, those with an associated .ASCX markup file). ASP.NET has dozens of controls and it is very easy to develop new ones, so I believe this is a great advantage. A control can inject JavaScript code and external references as well as generate HTML an CSS. MVC on the other hand does not use controls – it is possible to use them, with some view engines like ASPX, but it is just not advisable because it breaks the flow – where do Init, Load, PreRender, etc, fit? The most similar to controls is extension methods, or helpers. They serve the same purpose – generating HTML, CSS or JavaScript – and can be reused between different projects. What differentiates them from controls is that there is no inheritance and no context – an extension method is just a static method which doesn’t know where it is being called. You also have partial views, which you can reuse in the same project, but there is no inheritance as well. This, in my view, is a weakness of MVC. Architecture Both technologies are highly extensible. I have writtenstarted writing a series of posts on ASP.NET Web Forms extensibility and will probably write another series on MVC extensibility as well. A number of scenarios are covered in any of these models, and some extensibility points apply to both, because, of course both stand upon ASP.NET. With Web Forms, if you’re like me, you start by defining you master pages, pages and controls, with some helper classes to glue everything. You may as well throw in some JavaScript, but probably you’re main work will be with plain old .NET code. The controls you define have the chance to inject JavaScript code and references, through either the ScriptManager or the page’s ClientScript object, as well as generating HTML and CSS code. The master page and page model with code behind classes offer a number of “hooks” by which you can change the normal way of things, for example, in a page you can access any control on the master page, add script or stylesheet references to its head and even change the page’s title. Also, with Web Forms, you typically have URLs in the form “/SomePath/SomePage.aspx?SomeParameter=SomeValue”, which isn’t really SEO friendly, no to mention the HTML that some controls produce, far from standards, optimization and best practices. In MVC, you also normally start by defining the master page (or layout) and views, which are the visible parts, and then define controllers on separate files. These controllers do not know anything about the views, except the names and types of the parameters that will be passed to and from them. The controller will be responsible for the data access and business logic, eventually relying on additional classes for this purpose. On a controller you only receive parameters and return a result, which may be a request for the rendering of a view, a redirection to another URL or a JSON object, to name just a few. The controller class does not know anything about the web, so you can effectively reuse it in a non-web project. This separation and the lack of programmatic access to the UI elements, makes it very difficult to implement, for example, something like SharePoint with MVC. OK, I know about Orchard, but it isn’t really a general purpose development framework, but instead, a CMS that happens to use MVC. Not having controls render HTML for you gives you in turn much more control over it – it is your responsibility to create it, which you can either consider a blessing or a curse, in the later case, you probably shouldn’t be using MVC at all. Also MVC URLs tend to be much more SEO-oriented, if you design your controllers and actions properly. Testing In a well defined architecture, you should separate business logic, data access logic and presentation logic, because these are all different things and it might even be the need to switch one implementation for another: for example, you might design a system which includes a data access layer, a business logic layer and two presentation layers, one on top of ASP.NET and the other with WPF; and the data access layer might be implemented first using NHibernate and later on switched for Entity Framework Code First. These changes are not that rare, so care should be taken in designing the system to make them possible. Web Forms are difficult to test, because it relies on event handlers which are only fired in web contexts, when a form is submitted or a page is requested. You can call them with reflection, but you have to set up a number of mocking objects first, HttpContext.Current first coming to my mind. MVC, on the other hand, makes testing controllers a breeze, so much that it even includes a template option for generating boilerplate unit test classes up from start. A well designed – from the unit test point of view - controller will receive everything it needs to work as parameters to its action methods, so you can pass whatever values you need very easily. That doesn’t mean, of course, that everything can be tested: views, for instance, are difficult to test without actually accessing the site, but MVC offers the possibility to compile views at build time, so that, at least, you know you don’t have syntax errors beforehand. Myths Some popular but unfounded myths around MVC include: You cannot use controls in MVC: not true, actually, you can, at least with the Web Forms (ASPX) view engine; the declaration and usage is exactly the same as with Web Forms; You cannot specify a base class for a view: with the ASPX view engine you can use the Inherits Page directive, with this and all the others you can use the pageBaseType and userControlBaseType attributes of the <page> element; MVC shields you from doing “bad things” on your views: well, you can place any code on a code block, at least with the ASPX view engine (you may be starting to see a pattern here), even data access code; The model is the entity model, tied to an O/RM: the model is actually any class that you use to pass values to a view, including (but generally not recommended) an entity model; Unit tests come with no cost: unit tests generally don’t cover the UI, although there are frameworks just for that (see WatiN, for example); also, for some tests, you will have to mock or replace either the HttpContext.Current property or the HttpContextBase class yourself; Everything is testable: views aren’t, without accessing the site; MVC relies on HTML5/some_cool_new_javascript_framework: there is no relation whatsoever, MVC renders whatever you want it to render and does not require any framework to be present. The thing is, the subsequent releases of MVC happened in a time when Microsoft has become much more involved in standards, so the files and technologies included in the Visual Studio templates reflect this, and it just happens to work well with jQuery, for example. Conclusion Well, this is how I see it. Some folks may think that I am being too rude on MVC, probably because I don’t like it, but that’s not true: like I said, I do like MVC and I am starting my new projects with it. I just don’t want to go along with that those that say that MVC is much superior to Web Forms, in fact, some things you can do much more easily with Web Forms than with MVC.   • How to tell if SPARC T4 crypto is being used?

    A question that often comes up when running applications on SPARC T4 systems is "How can I tell if hardware crypto accleration is being used?" To review, the SPARC T4 processor includes a crypto unit that supports several crypto instructions. For hardware crypto these include 11 AES instructions, 4 xmul* instructions (for AES GCM carryless multiply), mont for Montgomery multiply (optimizes RSA and DSA), and 5 des_* instructions (for DES3). For hardware hash algorithm optimization, the T4 has the md5, sha1, sha256, and sha512 instructions (the last two are used for SHA-224 an SHA-384). First off, it's easy to tell if the processor T4 crypto instructions—use the isainfo -v command and look for "sparcv9" and "aes" (and other hash and crypto algorithms) in the output: $ isainfo -v 64-bit sparcv9 applications crc32c cbcond pause mont mpmul sha512 sha256 sha1 md5 camellia kasumi des aes ima hpc vis3 fmaf asi_blk_init vis2 vis popc These instructions are not-privileged, so are available for direct use in user-level applications and libraries (such as OpenSSL). That's because it tells OpenSSL to use the same API that external programs use when calling OpenSSL libcrypto functions, evp(3openssl). DTrace Shows if T4 Crypto Functions Are Used OK, good enough, the isainfo(1) command shows the instructions are present, but how does one know if they are being used? Chi-Chang Lin, who works on Oracle Solaris performance, wrote a Dtrace script to show if T4 instructions are being executed. To show the T4 instructions are being used, run the following Dtrace script. Look for functions named "t4" and "yf" in the output. The OpenSSL T4 engine uses functions named "t4" and the PKCS#11 engine uses functions named "yf". To demonstrate, I'll first run "openssl speed" with the built-in t4 engine then with the pkcs11 engine. Programmatic Use of OpenSSL T4 engine The OpenSSL t4 engine is used automatically with the /usr/bin/openssl command line. Chi-Chang Lin also points out that if you're calling the OpenSSL API (libcrypto.so) from a program, you must call ENGINE_load_built_engines(), otherwise the built-in t4 engine will not be loaded. You do not call ENGINE_set_default(). That's because "openssl speed -evp" test calls ENGINE_load_built_engines() even though the "-engine" option wasn't specified. OpenSSL T4 engine Availability The OpenSSL t4 engine is available with Solaris 11 and 11.1. For Solaris 10 08/11 (U10), you need to use the OpenSSL pkcs311 engine. The OpenSSL t4 engine is distributed only with the version of OpenSSL distributed with Solaris (and not third-party or self-compiled versions of OpenSSL). The OpenSSL engine implements the AES cipher for Solaris 11, released 11/2011. For Solaris 11.1, released 11/2012, the OpenSSL engine adds optimization for the MD5, SHA-1, and SHA-2 hash algorithms, and DES-3. Although the T4 processor has Camillia and Kasumi block cipher instructions, these are not implemented in the OpenSSL T4 engine. The following charts may help view availability of optimizations. The first chart shows what's available with Solaris CLIs and APIs, the second chart shows what's available in Solaris OpenSSL. Native Solaris Optimization for SPARC T4 This table is shows Solaris native CLI and API support. As such, they are all available with the OpenSSL pkcs11 engine. OpenSSL t4 engine The source for the OpenSSL t4 engine, which is based on the Solaris source above, is viewable through the OpenGrok source code browser in directory src/components/openssl/openssl-1.0.0/engines/t4 . You can download the source from the same website or through Mercurial source code management, hg(1). Conclusion Oracle Solaris with SPARC T4 provides a rich set of accelerated cryptographic and hash algorithms. Using the latest update, Solaris 11.1, provides the best set of optimized algorithms, but alternatives are often available, sometimes slightly slower, for releases back to Solaris 10 08/11 (U10).   • Tutorial: Getting Started with the NoSQL JavaScript / Node.js API for MySQL Cluster

    Tutorial authored by Craig Russell and JD Duncan  The MySQL Cluster team are working on a new NoSQL JavaScript connector for MySQL. The objectives are simplicity and high performance for JavaScript users: - allows end-to-end JavaScript development, from the browser to the server and now to the world's most popular open source database - native "NoSQL" access to the storage layer without going first through SQL transformations and parsing. Node.js is a complete web platform built around JavaScript designed to deliver millions of client connections on commodity hardware. With the MySQL NoSQL Connector for JavaScript, Node.js users can easily add data access and persistence to their web, cloud, social and mobile applications. While the initial implementation is designed to plug and play with Node.js, the actual implementation doesn't depend heavily on Node, potentially enabling wider platform support in the future. Implementation The architecture and user interface of this connector are very different from other MySQL connectors in a major way: it is an asynchronous interface that follows the event model built into Node.js. To make it as easy as possible, we decided to use a domain object model to store the data. This allows for users to query data from the database and have a fully-instantiated object to work with, instead of having to deal with rows and columns of the database. The domain object model can have any user behavior that is desired, with the NoSQL connector providing the data from the database. To make it as fast as possible, we use a direct connection from the user's address space to the database. This approach means that no SQL (pun intended) is needed to get to the data, and no SQL server is between the user and the data. The connector is being developed to be extensible to multiple underlying database technologies, including direct, native access to both the MySQL Cluster "ndb" and InnoDB storage engines. The connector integrates the MySQL Cluster native API library directly within the Node.js platform itself, enabling developers to seamlessly couple their high performance, distributed applications with a high performance, distributed, persistence layer delivering 99.999% availability. The following sections take you through how to connect to MySQL, query the data and how to get started. Connecting to the database A Session is the main user access path to the database. You can create a closure to handle these variables, or use a feature of the connector to remember your variables. The connector api takes a fixed number of parameters and returns a fixed number of result parameters to the callback function. But the connector will keep track of variables for you and return them to the callback.     Part II – Solving Big Problems with Oracle R Enterprise In the first post in this series (see https://blogs.oracle.com/R/entry/solving_big_problems_with_oracle), we showed how you can use R to perform historical rate of return calculations against investment data sourced from a spreadsheet.  We demonstrated the calculations against sample data for a small set of accounts.  While this worked fine, in the real-world the problem is much bigger because the amount of data is much bigger.  So much bigger that our approach in the previous post won’t scale to meet the real-world needs. From our previous post, here are the challenges we need to conquer: The actual data that needs to be used lives in a database, not in a spreadsheet The actual data is much, much bigger- too big to fit into the normal R memory space and too big to want to move across the network The overall process needs to run fast- much faster than a single processor The actual data needs to be kept secured- another reason to not want to move it from the database and across the network And the process of calculating the IRR needs to be integrated together with other database ETL activities, so that IRR’s can be calculated as part of the data warehouse refresh processes In this post, we will show how we moved from sample data environment to working with full-scale data.  This post is based on actual work we did for a financial services customer during a recent proof-of-concept. Getting started with the Database At this point, we have some sample data and our IRR function.  We were at a similar point in our customer proof-of-concept exercise- we had sample data but we did not have the full customer data yet.  So our database was empty.  But, this was easily rectified by leveraging the transparency features of Oracle R Enterprise (see https://blogs.oracle.com/R/entry/analyzing_big_data_using_the).  The following code shows how we took our sample data SimpleMWRRData and easily turned it into a new Oracle database table called IRR_DATA via ore.create().  The code also shows how we can access the database table IRR_DATA as if it was a normal R data.frame named IRR_DATA. If we go to sql*plus, we can also check out our new IRR_DATA table: At this point, we now have our sample data loaded in the database as a normal Oracle table called IRR_DATA.  So, we now proceeded to test our R function working with database data. As our first test, we retrieved the data from a single account from the IRR_DATA table, pull it into local R memory, then call our IRR function.  This worked.  No SQL coding required! Going from Crawling to Walking Now that we have shown using our R code with database-resident data for a single account, we wanted to experiment with doing this for multiple accounts.  In other words, we wanted to implement the split-apply-combine technique we discussed in our first post in this series.  Fortunately, Oracle R Enterprise provides a very scalable way to do this with a function called ore.groupApply().  You can read more about ore.groupApply() here: https://blogs.oracle.com/R/entry/analyzing_big_data_using_the1 Here is an example of how we ask ORE to take our IRR_DATA table in the database, split it by the ACCOUNT column, apply a function that calls our SimpleMWRR() calculation, and then combine the results. (If you are following along at home, be sure to have installed our myIRR package on your database server via  “R CMD INSTALL myIRR”). The interesting thing about ore.groupApply is that the calculation is not actually performed in my desktop R environment from which I am running.  What actually happens is that ore.groupApply uses the Oracle database to perform the work.  And the Oracle database is what actually splits the IRR_DATA table by ACCOUNT.  Then the Oracle database takes the data for each account and sends it to an embedded R engine running on the database server to apply our R function.  Then the Oracle database combines all the individual results from the calls to the R function. This is significant because now the embedded R engine only needs to deal with the data for a single account at a time.  Regardless of whether we have 20 accounts or 1 million accounts or more, the R engine that performs the calculation does not care.  Given that normal R has a finite amount of memory to hold data, the ore.groupApply approach overcomes the R memory scalability problem since we only need to fit the data from a single account in R memory (not all of the data for all of the accounts). Additionally, the IRR_DATA does not need to be sent from the database to my desktop R program.  Even though I am invoking ore.groupApply from my desktop R program, because the actual SimpleMWRR calculation is run by the embedded R engine on the database server, the IRR_DATA does not need to leave the database server- this is both a performance benefit because network transmission of large amounts of data take time and a security benefit because it is harder to protect private data once you start shipping around your intranet. Another benefit, which we will discuss in a few paragraphs, is the ability to leverage Oracle database parallelism to run these calculations for dozens of accounts at once. From Walking to Running ore.groupApply is rather nice, but it still has the drawback that I run this from a desktop R instance.  This is not ideal for integrating into typical operational processes like nightly data warehouse refreshes or monthly statement generation.  But, this is not an issue for ORE.  Oracle R Enterprise lets us run this from the database using regular SQL, which is easily integrated into standard operations.  That is extremely exciting and the way we actually did these calculations in the customer proof. As part of Oracle R Enterprise, it provides a SQL equivalent to ore.groupApply which it refers to as “rqGroupEval”.  To use rqGroupEval via SQL, there is a bit of simple setup needed.  Basically, the Oracle Database needs to know the structure of the input table and the grouping column, which we are able to define using the database’s pipeline table function mechanisms. Here is the setup script: At this point, our initial setup of rqGroupEval is done for the IRR_DATA table.  The next step is to define our R function to the database.  We do that via a call to ORE’s rqScriptCreate. Now we can test it.  The SQL you use to run rqGroupEval uses the Oracle database pipeline table function syntax.  The first argument to irr_dataGroupEval is a cursor defining our input.  You can add additional where clauses and subqueries to this cursor as appropriate.  The second argument is any additional inputs to the R function.  The third argument is the text of a dummy select statement.  The dummy select statement is used by the database to identify the columns and datatypes to expect the R function to return.  The fourth argument is the column of the input table to split/group by.  The final argument is the name of the R function as you defined it when you called rqScriptCreate(). The Real-World Results In our real customer proof-of-concept, we had more sophisticated calculation requirements than shown in this simplified blog example.  For instance, we had to perform the rate of return calculations for 5 separate time periods, so the R code was enhanced to do so.  In addition, some accounts needed a time-weighted rate of return to be calculated, so we extended our approach and added an R function to do that.  And finally, there were also a few more real-world data irregularities that we needed to account for, so we added logic to our R functions to deal with those exceptions.  For the full-scale customer test, we loaded the customer data onto a Half-Rack Exadata X2-2 Database Machine.  As our half-rack had 48 physical cores (and 96 threads if you consider hyperthreading), we wanted to take advantage of that CPU horsepower to speed up our calculations.  To do so with ORE, it is as simple as leveraging the Oracle Database Parallel Query features.  Let’s look at the SQL used in the customer proof: Notice that we use a parallel hint on the cursor that is the input to our rqGroupEval function.  That is all we need to do to enable Oracle to use parallel R engines. Here are a few screenshots of what this SQL looked like in the Real-Time SQL Monitor when we ran this during the proof of concept (hint: you might need to right-click on these images to be able to view the images full-screen to see the entire image): From the above, you can notice a few things (numbers 1 thru 5 below correspond with highlighted numbers on the images above.  You may need to right click on the above images and view the images full-screen to see the entire image): The SQL completed in 110 seconds (1.8minutes) We calculated rate of returns for 5 time periods for each of 911k accounts (the number of actual rows returned by the IRRSTAGEGROUPEVAL operation) We accessed 103m rows of detailed cash flow/market value data (the number of actual rows returned by the IRR_STAGE2 operation) We ran with 72 degrees of parallelism spread across 4 database servers Most of our 110seconds was spent in the “External Procedure call” event On average, we performed 8,200 executions of our R function per second (110s/911k accounts) On average, each execution was passed 110 rows of data (103m detail rows/911k accounts) On average, we did 41,000 single time period rate of return calculations per second (each of the 8,200 executions of our R function did rate of return calculations for 5 time periods) On average, we processed over 900,000 rows of database data in R per second (103m detail rows/110s) R + Oracle R Enterprise: Best of R + Best of Oracle Database This blog post series started by describing a real customer problem: how to perform a lot of calculations on a lot of data in a short period of time.  While standard R proved to be a very good fit for writing the necessary calculations, the challenge of working with a lot of data in a short period of time remained. This blog post series showed how Oracle R Enterprise enables R to be used in conjunction with the Oracle Database to overcome the data volume and performance issues (as well as simplifying the operations and security issues).  It also showed that we could calculate 5 time periods of rate of returns for almost a million individual accounts in less than 2 minutes. In a future post, we will take the same R function and show how Oracle R Connector for Hadoop can be used in the Hadoop world.  In that next post, instead of having our data in an Oracle database, our data will live in Hadoop and we will how to use the Oracle R Connector for Hadoop and other Oracle Big Data Connectors to move data between Hadoop, R, and the Oracle Database easily.
