• R + Bioconductor : combining probesets in an ExpressionSet

  Hi, First off, this may be the wrong Forum for this question, as it's pretty darn R+Bioconductor specific. Here's what I have: library('GEOquery') GDS = getGEO('GDS785') cd4T = GDS2eSet(GDS) cd4T <- cd4T[!fData(cd4T)$symbol == "",] Now cd4T is an ExpressionSet object which wraps a big matrix with 19794 rows (probesets) and 15 columns (samples). The final line gets rid of all probesets that do not have corresponding gene symbols. Now the trouble is that most genes in this set are assigned to more than one probeset. You can see this by doing gene_symbols = factor(fData(cd4T)$Gene.symbol) length(gene_symbols)-length(levels(gene_symbols)) [1] 6897 So only 6897 of my 19794 probesets have unique probeset - gene mappings. I'd like to somehow combine the expression levels of each probeset associated with each gene. I don't care much about the actual probe id for each probe. I'd like very much to end up with an ExpressionSet containing the merged information as all of my downstream analysis is designed to work with this class. I think I can write some code that will do this by hand, and make a new expression set from scratch. However, I'm assuming this can't be a new problem and that code exists to do it, using a statistically sound method to combine the gene expression levels. I'm guessing there's a proper name for this also but my googles aren't showing up much of use. Can anyone help?

• Add data to Django form class using modelformset_factory

  I have a problem where I need to display a lot of forms for detail data for a hierarchical data set. I want to display some relational fields as labels for the forms and I'm struggling with a way to do this in a more robust way. Here is the code... class Category(models.Model): name = models.CharField(max_length=160) class Item(models.Model): category = models.ForeignKey('Category') name = models.CharField(max_length=160) weight = models.IntegerField(default=0) class Meta: ordering = ('category','weight','name') class BudgetValue(models.Model): value = models.IntegerField() plan = models.ForeignKey('Plan') item = models.ForeignKey('Item') I use the modelformset_factory to create a formset of budgetvalue forms for a particular plan. What I'd like is item name and category name for each BudgetValue. When I iterate through the forms each one will be labeled properly. class BudgetValueForm(forms.ModelForm): item = forms.ModelChoiceField(queryset=Item.objects.all(),widget=forms.HiddenInput()) plan = forms.ModelChoiceField(queryset=Plan.objects.all(),widget=forms.HiddenInput()) category = "" < assign dynamically on form creation > item = "" < assign dynamically on form creation > class Meta: model = BudgetValue fields = ('item','plan','value') What I started out with is just creating a dictionary of budgetvalue.item.category.name, budgetvalue.item.name, and the form for each budget value. This gets passed to the template and I render it as I intended. I'm assuming that the ordering of the forms in the formset and the querset used to genererate the formset keep the budgetvalues in the same order and the dictionary is created correctly. That is the budgetvalue.item.name is associated with the correct form. This scares me and I'm thinking there has to be a better way. Any help would be greatly appreciated.

  I have a basic question about Bayesian networks. Let's assume we have an engine, that with 1/3 probability can stop working. I'll call this variable ENGINE. If it stops working, then your car doesn't work. If the engine is working, then your car will work 99% of the time. I'll call this one CAR. Now, if your car is old(OLD), instead of not working 1/3 of the time, your engine will stop working 1/2 of the time. I'm being asked to first design the network and then assign all the conditional probabilities associated with the table. I'd say the diagram of this network would be something like OLD -> ENGINE -> CAR Now, for the conditional probabilities tables I did the following: OLD |ENGINE ------------ True | 0.50 False | 0.33 and ENGINE|CAR ------------ True | 0.99 False | 0.00 Now, I am having trouble about how to define the probabilities of OLD. In my point of view, old is not something that has a CAUSE relationship with ENGINE, I'd say it is more a characteristic of it. Maybe there is a different way to express this in the diagram? If the diagram is indeed correct, how would I go to make the tables? Thanks

• MS Source Server - source stream is apparently not there when viewing with srctool

  Hi, I have been playing around with the MS Source Server stuff in the MS Debugging Tools install. At present, I am running my code/pdbs through the Subversion indexing command, which is now running as expected. It creates the stream for a given pdb file and writes it to the pdb file. However when I use that DLL and associated pdb in visual studio 2008, it says the source code cannot be retrieved. If I check the pdb against srctool is says none of the source files contained are indexed, which is very strange as the process prior ran fine. If I check the stream that was generated from the svnindex.cmd run for the pdb, srctool says all source files are indexed. Why would there be a difference? I have opened the pdb file in a text editor and I can see the original references to the source files on my machine (also under the srcsrv header name) and the new "injected" source server links to my subversion repository). Should both references still exist in the pdb? I would have expected one to be removed? Either way, visual studio 2008 will not pick up my source references so I am a bit lost as to what to try next. As far as I can tell, I have done everything I should have. Anyone have similar experiences? Many thanks.

• How to create a view to manage associations between HABTM models? (Rails)

  Hello, I am using Ruby on Rails and need to create a view that allows the creation of records through a HABTM relationship to another model. Specifically, I have the following models: Customer and ServiceOverride, and a join table customers_serviceoverrides. Using the customer view for create/update, I need to be able to create, update and delete ServiceOverrides and manage the attributes of the associated model(s) from the same view. Visually I'd prefer to have something like a plus/minus sign to add/delete service overrides, and each serviceoverride record has two string entities which need to be displayed and editable as well. However, if I could just get the code (a kind of nested form, I'm assuming?) working, I could work out the UI aspects. The models are pretty simple: class ServiceOverride < ActiveRecord::Base has_and_belongs_to_many :customers end class Customer < ActiveRecord::Base has_and_belongs_to_many :serviceoverrides end The closest thing I've found explaining this online is on this blog but it doesn't really address what I'm trying to do (both manage the linkages to the other model, and edit attributes of that model. • WPF compile error "IDictionary must have a Key attribute"

  I've created control styles I want to use among multiple xaml pages in my WPF app. To do this I created a Resources.xaml and added the styles there. Then in my pages I add this code <Grid.Resources> <ResourceDictionary> <ResourceDictionary.MergedDictionaries> <ResourceDictionary Source="pack://application:,,,/SampleEventTask;component/Resources.xaml" /> </ResourceDictionary.MergedDictionaries> </ResourceDictionary> </Grid.Resources> On two pages this works fine, but on the 3rd page I get a compile error that says: All objects added to an IDictionary must have a Key attribute or some other type of key associated with them. If I add a key to this, as such ResourceDictionary x:Key="x", then the compile error goes but on running the app it errors finding the style. I can make the compile error go away and have the app run by just moving original (no key specified) "ResourceDictionary" xaml from the top level Grid into a contained Grid on that page. But I don't understand what is going on here. Any suggestions as to what the problem is, I'm just missing something or doing something incorrectly. Is there a better way to share styles? thanks

• Creating Lotus Notes documents with specific created/modified/last accessed dates for testing

  I'm currently writing an application that moves Notes documents between databases based on the amount of days that have elapsed from the creation/modified/last accessed dates. I would just like to get ideas on a simple and convenient way to create documents with specific dates, without having to change the time on the Domino server, so that I could test out my application. The best way I found so far was to create a local replica and change the system clock to the date I want. Unfortunately there are problems associated with this method. It does not work on the modified date - I'm not sure how it is getting the modified date information when the location is set to Island (Disconnected) - and it also changes the modified and last accessed dates when the documents are replicated to the server replica. Someone suggested trying to create a DXL of the document, modify the date time in the DXL file, then import it back into the database as a Notes document; but that does not work. It just takes on the date-time that it was created. Can anyone offer any other suggestions?

• How will Arel affect rails' includes() 's capabilities.

  I've looked over the Arel sources, and some of the activerecord sources for Rails 3.0, but I can't seem to glean a good answer for myself as to whether Arel will be changing our ability to use includes(), when constructing queries, for the better. There are instances when one might want to modify the conditions on an activerecord :include query in 2.3.5 and before, for the association records which would be returned. But as far as I know, this is not programmatically tenable for all :include queries: (I know some AR-find-includes make t#{n}.c#{m} renames for all the attributes, and one could conceivably add conditions to these queries to limit the joined sets' results; but others do n_joins + 1 number of queries over the id sets iteratively, and I'm not sure how one might hack AR to edit these iterated queries.) Will Arel allow us to construct ActiveRecord queries which specify the resulting associated model objects when using includes()? Ex: User :has_many posts( has_many :comments) User.all(:include => :posts) #say I wanted the post objects to have their #comment counts loaded without adding a comment_count column to `posts`. #At the post level, one could do so by: posts_with_counts = Post.all(:select => 'posts.*, count(comments.id) as comment_count', :joins => 'left outer join comments on comments.post_id = posts.id', :group_by => 'posts.id') #i believe #But it seems impossible to do so while linking these post objects to each #user as well, without running User.all() and then zippering the objects into #some other collection (ugly) #OR running posts.group_by(&:user) (even uglier, with the n user queries)

• How can I filter these Django records?

  I have a set of Django models as shown in the following diagram (the names of the reverse relationships are shown in the yellow bubbles): In each relationship, a Person may have 0 or more of the items. Additionally, the slug field is (unfortunately) not unique; multiple Person records may have the same slug fields. Essentially these records are duplicates. I want to obtain a list of all records that meet the following criteria: All duplicate records (that is, having the same slug) with at least one Entry OR at least one Audio OR at least one Episode OR at least one Article. So far, I have the following query: Person.objects.values('slug').annotate(num_records=Count('slug')).filter(num_records__gt=1) This groups all records by slug, then adds a num_records attribute that says how many records have that slug, but the additional filtering is not performed (and I don't even know if this would work right anyway, since, given a set of duplicate records, one may have, e.g., and Entry and the other may have an Article). In a nutshell, I want to find all duplicate records and collapse them, along with their associated models, into one record. What's the best way to do this with Django?

• Self-referencing tables in Linq2Sql

  Hi, I've seen a lot of questions on self-referencing tables in Linq2Sql and how to eagerly load all child records for a particular root object. I've implemented a temporary solution by accessing all underlying properties, but you can see that this doesn't do the performance any good. The thing is though, that all records are correlated with each-other using a correlation GUID. Example below: RootElement - Id: 1 - ParentId: null - CorrelationId: 4D68E512-4B55-44f4-BA5A-174B630A03DD ChildElement1 - Id: 2 - ParentId: 1 - CorrelationId: 4D68E512-4B55-44f4-BA5A-174B630A03DD ChildElement2 - Id: 3 - ParentId: 2 - CorrelationId: 4D68E512-4B55-44f4-BA5A-174B630A03DD ChildElement1 - Id: 4 - ParentId: 2 - CorrelationId: 4D68E512-4B55-44f4-BA5A-174B630A03DD In my case, I do have access to the correlationId, so I can retrieve all of my records by performing the following query: from element in db.Elements where element.CorrelationId == '4D68E512-4B55-44f4-BA5A-174B630A03DD' select element; But, of course, I want these elements associated with each other by executing this query: from element in db.Elements where element.CorrelationId == '4D68E512-4B55-44f4-BA5A-174B630A03DD' && element.ParentId == null select element; My question is: is it possible to combine the results the first query as some sort of 'caching mechanism' for the query where I get the root element? • SQL Server 2008: Comparing similar records - Need to still display an ID for a record when the JOIN has no matches

  I'm writing a SQL Server 2008 report that will compare genetic test results for animals. A genetic test consists of an animalId, a gene and a result. Not all animals will have the same genes tested but I need to be able to display the results side-by-side for a given set of animals and only include the genes that are present for at least one of the selected animals. My TestResult table has the following data in it: animalId gene result 1 a CC 1 b CT 1 d TT 2 a CT 2 b CT 2 c TT 3 a CT 3 b TT 3 c CC 3 d CC 3 e TT I need to generate a result set that looks like the following. Note that Animal 3 is not being displayed (user doesn't want to see its results) and neither are results for Gene "e" since neither Animal 1 nor Animal 2 have a result for that gene: SireID SireResult CalfID CalfResult Gene 1 CC 2 CT a 1 CT 2 CT b 1 NULL 2 TT c 1 TT 2 NULL d But I can only manage to get this: SireID SireResult CalfID CalfResult Gene 1 CC 2 CT a 1 CT 2 CT b NULL NULL 2 TT c 1 TT NULL NULL d This is the query I'm using. • Python Django Global Variables

  Hi all, I'm looking for simple but recommended way in Django to store a variable in memory only. When Apache restarts or the Django development server restarts, the variable is reset back to 0. More specifically, I want to count how many times a particular action takes place on each model instance (database record), but for performance reasons, I don't want to store these counts in the database. I don't care if the counts disappear after a server restart. But as long as the server is up, I want these counts to be consistent between the Django shell and the web interface, and I want to be able to return how many times the action has taken place on each model instance. I don't want the variables to be associated with a user or session because I might want to return these counts without being logged in (and I want the counts to be consistent no matter what user is logged in). Am I describing a global variable? If so, how do I use one in Django? I've noticed the files like the urls.py, settings.py and models.py seems to be parsed only once per server startup (by contrast to the views.py which seems to be parsed eache time a request is made). Does this mean I should declare my variables in one of those files? Or should I store it in a model attribute somehow (as long as it sticks around for as long as the server is running)? This is probably an easy question, but I'm just not sure how it's done in Django. Any comments or advice is much appreciated. Thanks, Joe

• Single Form with Multiple Dynamic Buttons

  I've spent hours/days trying to figure this out and now I'm completely perplexed so I thought I'd give stackoverflow a try. I'm (a newb) working in Java/JSP using Eclipse hosting on Google App Engine trying to develop an app for a volunteer organization I'm a member of. Rather than embarrass myself by showing my current code I'd love just a nudge in the right direction. I have a form (which doubles as a report basically) showing "people" grouped under the "task" they are currently working on. I would like to select multiple people from multiple tasks and reassign them to another task e.g. Bill and Jane are Gardening, Jeff is Painting. I want to select Jane and Jeff (all people have an associated checkbox in the form) and re-assign them to Sweeping (which is a task on the form but has no people assigned to it yet). Ideally, the re-assignment to Sweeping would be via a Sweeping button (each task would have a dynamically-created task button) that would pass the "Sweeping" value to a servlet along with an array or list of people whose checkbox has been checked. The servlet would handle the request (creating an Assignment "object/entity" with timeStamp, personId, taskId) and then re-direct back to the form/report which would then repaint with the current tasks/people generated from the Assignments class in the datastore. All the tasks are user-defined and retrieved from the database when building the form. Ditto the people. I've been trying to keep the jsp for presentation and the servlets for the processing but I'm no purist and would just like to get unstuck. Many thanks in advance for your assistance.

• Need some advice on Core Data modeling strategy

  I'm working on an iPhone app and need a little advice on modeling the Core Data schema. My idea is a utility that allows the user to speed-dial their contacts using user-created rules based on the time of day. In other words, I would tell the app that my wife is commuting from 6am to 7am, at work from 7am to 4pm, commuting from 4pm to 5pm, and home from 5pm to 6am, Monday through Friday. Then, when I tap her name in my app, it would select the number to dial based on the current day and time. I have the user interface nearly complete (thanks in no small part to help I've received here), but now I've got some questions regarding the persistent store. The user can select start- and stop-times in 5-minute increments. This means there are 2,016 possible "time slots" in week (7 days * 24 hours * 12 5-minute intervals per hour). I see a few options for setting this up. Option #1: One array of time slots, with 2,016 entries. Each entry would be a dictionary containing a contact identifier and an associated phone number to dial. I think this means I'd need a "Contact" entity to store the contact information, and a "TimeSlot" entity for each of the 2,016 possible time slots. Option #2: Each Contact has its own array of time slots, each with 2,016 entries. Each array entry would simply be a string indicating which phone number to dial. Option #3: Each Contact has a dictionary of time slots. An entry would only be added to the dictionary for time slots with an active rule. If a search for, say, time slot 1,299 (Friday 12:15pm) didn't find a key @"1299" in the dictionary, then a default number would be dialed instead. I'm not sure any of these is the "right" way or the "best" way. I'm not even sure I need to use Core Data to manage it; maybe just saving arrays would be simpler. Any input you can offer would be appreciated.

• How do I label a group of radio boxes for WCAG / 508 Compliance? Is ASP.NET doing it wrong?

  I am trying to bring an existing web site into greater conformance with WCAG 2.0 Guidelines and am a bit confused over the output emitted by Microsoft (ASP.NET 4.0 although it was the same in 3.5). Suppose you have a question like: "How would you rate your health?" and a set of 5 answers created using an ASP.NET RadioButtonList. I place the question in an asp:Label with an "AssociatedControlID" that matches the ID of the RadioButtonList (e.g. "SelfRatingBox"). Seems pretty easy... Only the output that is generated has an html "label" with a "For" that is equal to the ID of a table that wraps up the RadioButtons. I assumed that this would work with page readers but our 508 compliance guy is saying that the reader isn't associating the label with the radio controls. The WCAG guidelines indicate that you have to use a fieldset around the entire group and a legend to capture the associated text (the question). So what gives? It would be ideal if MS could take my label and the radiobuttonlist and generate the appropriate fieldset and legend tags but it seems pretty clear that to achieve WCAG compliance, I'll have to roll my own. Is this correct or am I missing something?

View.py includes: def pics(request): p = Photo.objects.all() return render_to_response('Shots.html', {'p': p}) The following simple code in the template will generate associated images: {% for p in p %} <img src = "{{ p.display.url }}"> <img src = "{{ p.thumbnail_image.url }}"> {% endfor %} I'm attempting to generate a series of thumbnails {{ p.thumbnail_image.url }} which, when mouseover'd, will generate the slightly larger version of the image, {{ p.display.url }} via Javascript. • SQL query using information from 4 tables (not all directly linked)

  I'm developing a simple classroom system, where teachers manage classes and their subjects. I have 2 levels of access in my teachers table, assigned by an integer (1 = admin, 2 = user)... Meaning that the headteacher is the admin :) A teacher (of level 1) can have have many classes and a class can have many teachers (so I have 'TeachersClasses' table). A class can have many subjects, and a teacher can have many subjects. Basically, I'm attempting a query to display the admin teacher's (level 1) subjects. However, only teachers with a level of 2, are directly related to a subject, which is set by the admin user. The headteacher can view all of their subjects via the classroom, but I cannot get all of the subjects to be displayed on one page, instead I can only get the subjects to appear under a specific classroom right now... This is what I have so far, which is returning nothing. (I'm guessing this may require an SQL clause more advanced that 'INNER JOIN' which is the only join type I am familiar with, and thought it would be enough! $query = "SELECT subjects.subjectid, subjects.subjectname, subjects.subjectdetails, classroom.classid, classroom.classname FROM subjects INNER JOIN classroom ON subjects.subjectid = classroom.classid INNER JOIN teacherclasses ON classroom.classid = teacherclasses.classid INNER JOIN teachers ON teacherclasses.teacherid = teachers.teacherid WHERE teachers.teacherid = '".intval( $_SESSION['SESS_TEACHERID'] )."'"; In order for all subjects related to the headteachers class to be displayed, I'm gathering that all of my tables will need to be called up here? • How to pull one commit at a time from a remote git repository?

  I'm trying to set up a darcs mirror of a git repository. I have something that works OK, but there's a significant problem: if I push a whole bunch of commits to the git repo, those commits get merged into a single darcs patchset. I really want to make sure each git commit gets set up as a single darcs patchset. I bet this is possible by doing some kind of git fetch followed by interrogation of the local copy of the remote branch, but my git fu is not up to the job. Here's the (ksh) code I'm using now, more or less: git pull -v # pulls all the commits from remote --- bad! # gets information about only the last commit pulled -- bad! author="$(git log HEAD^..HEAD --pretty=format:"%an <%ae>")" logfile=$(mktemp) git log HEAD^..HEAD --pretty=format:"%s%n%b%n" > $logfile # add all new files to darcs and record a patchset. this part is OK darcs add -q --umask=0002 -r . darcs record -a -A "$author" --logfile="$logfile" darcs push -a rm -f $logfile My idea is Try git fetch to get local copy of the remote branch (not sure exactly what arguments are needed) Somehow interrogate the local copy to get a hash for every commit since the last mirroring operation (I have no idea how to do this) Loop through all the hashes, pulling just that commit and recording the associated patchset (I'm pretty sure I know how to do this if I get my hands on the hash) I'd welcome either help fleshing out the scenario above or suggestions about something else I should try. • NSUndoManager with Core Data - Redo not working

  I have a Core Data document-based app which support undo/redo via the built-in NSUndoManager associated with the NSManagedObjectContext. I have a few actions set up which perform numerous tasks within Core Data, wrap all these tasks into an undo group via beginUndoGrouping/endUndoGrouping, and are processed by the NSUndoManager. Undo works fine. I can perform several successive actions, and each then undo each one of them successively and my app's state is maintained correctly. However, the "Redo" menu item is never enabled. This means that the NSUndoManager is telling the menu that there are no items to redo. I am wondering why the NSUndoManager is seemingly forgetting about items once they are undone, and not allowing redos to occur? One thing I should mention is that I'm disabling undo registration after a document is opened/created. When I perform an action, I call enableUndoRegistration, beginUndoGrouping, perform the action, then call processPendingChanges, setActionName:, endUndoGrouping, and finally disableUndoRegistration. This makes sure that only specific actions are undoable, and any other data changes I make outside of these go unnoticed to the NSUndoManager. This may be a part of the issue, but if so I'm wondering why it's affecting redo? Thanks in advance.

• ASP.NET RadioButton messing with the name (groupname)

  I got a templated control (a repeater) listing some text and other markup. Each item has a radiobutton associated with it, making it possible for the user to select ONE of the items created by the repeater. The repeater writes the radiobutton setting its id and name generated with the default asp.net naming convention making each radiobutton a full 'group'. This means all radiobuttons are independant on each other, which again unfortunately means i can select all radiobuttons at the same time. The radiobutton has the clever attribute 'groupname' used to set a common name so they get grouped together and thus should be dependant (so i can only select one at a time). The problem is - this doesn't work - the repeater makes sure the id and thus the name (which controls the grouping) are different. Since i use a repeater (could have been a listview or any other templated databound control) i can't use the RadioButtonList. So where does that leave me? I know i've had this problem before and solved it. I know almost every asp.net programmer must have had it too, so why can't i google and find a solid solution to the problem? I came across solutions to enforce the grouping by javascript (ugly!) or even to handle the radiobuttons as non-server controls, forcing me to do a Request.Form[name] to read the status. I also tried experimenting with overriding the name attribute on the PreRender event - unfortunately the owning page and masterpage again overrides this name to reflect the full id/name so i end up with the same wrong result. If you have no better solution than i posted, you are still very welcome to post your thoughts - atleast i'll know that my friend 'jack' is right about how messed up 'asp.net' is sometimes ;)
