  • Your thoughts on Best Practices for Scientific Computing?

    A recent paper by Wilson et al (2014) pointed out 24 Best Practices for scientific programming. It's worth to have a look. I would like to hear opinions about these points from experienced programmers in scientific data analysis. Do you think these advices are helpful and practical? Or are they good only in an ideal world? (a) A program should not require its readers to hold more than a handful of facts in memory at once. (b) Make names consistent, distinctive, and meaningful. (c) Make code style and formatting consistent. Let the computer do the work. (a) Make the computer repeat tasks. (b) Save recent commands in a file for re-use. (c) Use a build tool to automate workflows. Make incremental changes. (a) Work in small steps with frequent feedback and course correction. (b) Use a version control system. (c) Put everything that has been created manually in version control. Don’t repeat yourself (or others). (a) Every piece of data must have a single authoritative representation in the system. (b) Modularize code rather than copying and pasting. (c) Re-use code instead of rewriting it. Plan for mistakes. (a) Add assertions to programs to check their operation. (b) Use an off-the-shelf unit testing library. (c) Turn bugs into test cases. (d) Use a symbolic debugger. Optimize software only after it works correctly. (a) Use a profiler to identify bottlenecks. (b) Write code in the highest-level language possible. Document design and purpose, not mechanics. (a) Document interfaces and reasons, not implementations. (b) Refactor code in preference to explaining how it works. (c) Embed the documentation for a piece of software in that software. Collaborate. (a) Use pre-merge code reviews. (b) Use pair programming when bringing someone new up to speed and when tackling particularly tricky problems. (c) Use an issue tracking tool. I'm relatively new to serious programming for scientific data analysis. When I tried to write code for pilot analyses of some of my data last year, I encountered tremendous amount of bugs both in my code and data. Bugs and errors had been around me all the time, but this time it was somewhat overwhelming. I managed to crunch the numbers at last, but I thought I couldn't put up with this mess any longer. Some actions must be taken. Without a sophisticated guide like the article above, I started to adopt "defensive style" of programming since then. A book titled "The Art of Readable Code" helped me a lot. I deployed meticulous input validations or assertions for every function, renamed a lot of variables and functions for better readability, and extracted many subroutines as reusable functions. Recently, I introduced Git and SourceTree for version control. At the moment, because my co-workers are much more reluctant about these issues, the collaboration practices (8a,b,c) have not been introduced. Actually, as the authors admitted, because all of these practices take some amount of time and effort to introduce, it may be generally hard to persuade your reluctant collaborators to comply them. I think I'm asking your opinions because I still suffer from many bugs despite all my effort on many of these practices. Bug fix may be, or should be, faster than before, but I couldn't really measure the improvement. Moreover, much of my time has been invested on defence, meaning that I haven't actually done much data analysis (offence) these days. Where is the point I should stop at in terms of productivity? I've already deployed: 1a,b,c, 2a, 3a,b,c, 4b,c, 5a,d, 6a,b, 7a,7b I'm about to have a go at: 5b,c Not yet: 2b,c, 4a, 7c, 8a,b,c (I could not really see the advantage of using GNU make (2c) for my purpose.   • Hack Extension Files to Make Them Version-Compatible for Firefox

    A well known drawback in using Firefox is the problem with extension compatibility when a new major version is released. Whether it is for a new extension that you are trying for the first time or an old favorite we have a way to get those extensions working for you again. There are multiple reasons why you might want to choose this method to fix a non-compatible extension: You are uncomfortable with tweaking the “about:config” settings You prefer to maintain the original “about:config” settings in a pristine state and like having compatibility checking active You are looking to gain some “geek cred” Keep in mind that most extensions will work perfectly well with a new version of Firefox and simply have the “version compatibility number” problem. But once in a while there may be one that needs to have some work done on it by the extension’s author. The Problem Here is a perfect example of everyone’s least favorite “extension message”. This is the last thing that you need when all that you want is for your favorite extension (or a new one) to work on a fresh clean install. Note: This works nicely to “replace” non-compatible extensions already present in your browser if you are simply upgrading. Hacking the XPI File For this procedure you will need to manually download the extension to your hard-drive (right click on the extension’s “Install Button” and select “Save As”). Once you have done that you are ready to start hacking the extension. For our example we chose the “GCal Popup Extension”. The best thing to do is place the extension in a new folder (i.e. the Desktop or other convenient location) then unzip it just the same way that you would with any regular zip file. Once it is unzipped you will see the various folders and files that were in the “xpi file” (we had four files here but depending on the extension the number may vary). There is only one file that you need to focus on…the “install.rdf” file. Note: At this point you should move the original extension file to a different location (i.e. outside of the folder) so that it is no longer present. Open the file in “Notepad” so that you can change the number for the “maxVersion”. Here the number is listed as “3.5.*” but we needed to make it higher… Replacing the “5” with a “7” is all that we needed to do. Once you have entered your new “maxVersion” number save the file. At this point you will need to re-zip all of the files back into a single file. Make certain that you “create” a file with the “.zip file extension” otherwise this will not work. Once you have the new zip file created you will need to rename the entire file including the “file extension”. For our example we copied and pasted the original extension name. Once you have changed the name click outside of the “text area”. You will see a small message window like this asking for confirmation…click “Yes” to finish the process. Now your modified/updated extension is ready to install. Drag the extension into your browser to install it and watch that wonderful “Restart to complete the installation.” message appear. As soon as your browser starts you can check the “Add-ons Manager Window” and see the version compatibility numbers for the extension. Looking very very nice! And just like that your extension should be up and running without any problems. Conclusion If you are looking to try something new, gain some geek cred, or just want to keep your Firefox install as close to the original condition as possible this method should get those extensions working nicely for you again.   • AjaxToolKit - ModalPopup conflicts with the current stable version

    For those who are using the current stable version of AjaxToolKit (40 412) will face an annoying problem. The ModalPopup cannot be used together with an UpdatePanel and one textbox. This is because during the postback, the value of the textbox will be changed and added a comma. That is, if we use a ModalPopup to have a form and then we add a database, the value "Antonio" in the text box will be entered as "Antonio." I've been researching a bit and this bug is even launching this version. To counter this I'm using the stable 30 512 May 2009 - http://ajaxcontroltoolkit.codeplex.com/releases/view/27326 One detail I noticed was that the ModalPopup OkControlID on the property. If we define the event does not occur (example: If this button is add the data to the database, the panel controlled by ModalPopup disappears but not to add the event occurs). Therefore it is best not declare anything on this property, it works without problems the same.

  • IE 10 Win UI Version Won&rsquo;t Support Flash*

    Rabid Gremlin has a blog post up entitled: Did Microsoft just kill Flash? IE 10 won’t run Flash unless your site is on a Microsoft whitelist! Apparently this is true…kind of. There are 2 versions of IE 10 that ship with WIndows 8. One is the Windows UI version (in this article, I’m going to reference this as IE10Metro) and one is the desktop version. These are entirely different apps, different codebases. IE10Metro will *not* serve up Flash content unless the website hosting the content has been whitelisted with Microsoft, as per this Microsoft document. IE10 for the desktop will serve Flash content without any issues. In a broader view, what this means is that web developers now need to consider another browser for testing their sites in – IE 10 Metro, in addition to IE 10 Desktop. D

  • NEC uPD720200 USB 3.0 not working on Ubuntu 12.04

    I've recently installed Ubuntu 12.04 64-bit on a HP Envy 15 1104tx. Most stuff appears to be working fine with the exception of the two USB3 ports (USB2 port works fine). I've read a lot of articles but so far have not been able to find a solution. I've tried adding 'pci=nomsi' to '/etc/default/grub' but this made no difference. Some articles suggest booting into Windows and upgrading the firmware on the uPD720200. Any body had any experience of this? Is there a way I can checked the firmware version of the NEC uPD720200 in Linux to see if there is an update available?   • Add the 2D Version of the New Unity Interface to Ubuntu 10.10 and 11.04

    Is your computer or virtualization software unable to display the new 3D version of the Unity Interface in Ubuntu? Now you can access and enjoy the 2D version with just a little PPA magic added to your system! To add the new PPA open the Ubuntu Software Center, go to the Edit Menu, and select Software Sources. Access the Other Software Tab in the Software Sources Window and add the first of the PPAs shown below (outlined in red). The second PPA will be automatically added to your system. Once you have the new PPAs set up, go back to the Ubuntu Software Center and click on the PPA listing for Unity 2D on the left (highlighted with red in the image). Scroll down until you find the listing for “Unity interface for non-accelerated graphics cards – unity-2d” and click Install. Once that is done you are ready to go to System, Administration, and then select Login Screen in your Ubuntu Menu. Unlock the screen and select Unity 2D as the default session from the drop-down list as shown here. Log out and then back in to start enjoying that Unity 2D goodness!   • Is there something special about the number 65535?

    2¹6-1 & 25 = 25 (or? obviously ?) A developer asked me today what is bitwise 65535 & 32 i.e. 2¹6-1 & 25 = ? I thought at first spontaneously 32 but it seemed to easy whereupon I thought for several minutes and then answered 32. 32 seems to have been the correct answer but how? 65535=2¹6-1=1111111111111111 (but it doesn't seem right since this binary number all ones should be -1(?)), 32 = 100000 but I could not convert that in my head whereupon I anyway answered 32 since I had to answer something. Is the answer 32 in fact trivial? Is in the same way 2¹6-1 & 25-1 =31? Why did the developer ask me about exactly 65535? Binary what I was asked to evaluate was 1111111111111111 & 100000 but I don't understand why 1111111111111111 is not -1. Shouldn't it be -1? Is 65535 a number that gives overflow and how do I know that?

  • iOS Game Center - Quit turn-based games for previous version of app

    I have a game on the iOS App Store that uses Game Center for turn-based multiplayer (GKTurnBasedMatch). I recently updated the app with a new game mode and I had to change the network protocol for that to happen. As a result I marked my new version as incompatible with the old one. That is, you cannot see the old games within the new app and you cannot initiate a game with someone with the old version of the app. This works as expected. However: The old games remain active after updating. There seems to be no way to quit them. What is worse is that they still count to the maximum number of games you can start. I have been contacted by players that can only start 1-3 games without hitting the roof. Have anyone experienced this before? Is there any way to quit the games? Thanks in advance

I am obviously debugging when I say that I was printing the array and the number is changing like it should, so it's not a problem with my mouse picking code. It is a problem with my textures, but I don't know what because they all render correctly. That is why I need help.

    Apt is seemingly unable to do anything useful for me, repeatedly giving messages of this form: dpkg: dependency problems prevent configuration of linux-server: linux-server depends on linux-image-server (= 3.2.0.37.44); however: Version of linux-image-server on system is 3.2.0.37.45. linux-server depends on linux-headers-server (= 3.2.0.37.44); however: Version of linux-headers-server on system is 3.2.0.37.45. dpkg: error processing linux-server (--configure): dependency problems - leaving unconfigured This is basically the same problem as I cannot install any package (linux-image-server, linux-server dependencies errors) which got closed Duplicate to an answer that is totally useless for this situation. None of the advice in that very generic answer about dependencies helps. Explicitly: sudo apt-get clean sudo apt-get autoclean sudo apt-get update all have no not effect. While sudo apt-get -f install sudo dpkg --configure -a sudo apt-get -u dist-upgrade sudo apt-get -o Debug::pkgProblemResolver=yes dist-upgrade all give some form of the error message above.

  • How to set default Java version?

    I have followed all the instructions stated at this question, but am encountering some problems with the last part of it. I actually have version 6.22 of java and would like to update to version 6.30. So after moving the extracted directory java-6-oracle into /usr/lib/jvm I do not know what to do, since the script that is pointed out in the answer above updates from java 5 to java 6.   • Tool to search for packages whose installed version does not match any version from a repository?

    I just upgraded from Lucid to Maverick, and as expected, all my PPAs were disabled. I have re-enabled most of the ones that I want, but I would like to get a list of all packages that I installed from PPAs that I no longer have enabled. I feel that the best way to do this would be to search for all packages where the currently installed version of that package does not match any version from a currently-enabled repository. Is there an easy way to search for such packages. Command-line solutions welcome.
