  • BioPython: extracting sequence IDs from a Blast output file

    Hi, I have a BLAST output file in XML format. It is 22 query sequences with 50 hits reported from each sequence. And I want to extract all the 50x22 hits. This is the code I currently have, but it only extracts the 50 hits from the first query. from Bio.Blast import NCBIXM blast_records = NCBIXML.parse(result_handle) blast_record = blast_records.next() save_file = open("/Users/jonbra/Desktop/my_fasta_seq.fasta", 'w') for alignment in blast_record.alignments: for hsp in alignment.hsps: save_file.write('>%s\n' % (alignment.title,)) save_file.close() Somebody have any suggestions as to extract all the hits?     I have been working on many applications which run as windows service or scheduled tasks. Now, i want to make sure that these applications will be fault tolerant and reliable. For example; i have a service that runs every hour. if the service crashes while its operating or running, i d like the application to run again for the same period, to avoid data loss. moreover, i d like the program to report the error with details. My goal is to avoid data loss and not falling behind for running the program. I have built a class library that a user can import into a project. Library is supposed to keep information of running instance of the program, ie. program reads and writes information of running interval, running status etc. This data is stored in a database. I was curious, if there are some best practices to make the scheduled tasks/ windows services fault tolerant and reliable.

  • Idiomatic way to do list/dict in Cython?

    My problem: I've found that processing large data sets with raw C++ using the STL map and vector can often be considerably faster (and with lower memory footprint) than using Cython. I figure that part of this speed penalty is due to using Python lists and dicts, and that there might be some tricks to use less encumbered data structures in Cython. For example, this page (http://wiki.cython.org/tutorials/numpy) shows how to make numpy arrays very fast in Cython by predefining the size and types of the ND array. Question: Is there any way to do something similar with lists/dicts, e.g. by stating roughly how many elements or (key,value) pairs you expect to have in them? That is, is there an idiomatic way to convert lists/dicts to (fast) data structures in Cython? If not I guess I'll just have to write it in C++ and wrap in a Cython import.

  • Importing Swift classes within a Objective-C Framework

    I have a custom Framework that has a bunch of Objective-C Classes. Within the Framework, I'd like to add more classes using Swift. However, when trying to expose the Swift classes to the Objective-C code using: MyProduct-Swift.h, it comes up as "MyProduct-Swift.h file not found". I've tried this in a single view template and it works fine. Is it not possible to import Swift within a framework? I've also verified that I have set the Defines Module setting and the Module Name. I've tried it with and without these settings.

    I am trying to add a custom title to a window but I am having troubles with it. I know my code isn't right but when I run it, it creates 2 windows instead, one with just the title tk and another bigger window with "Simple Prog". How do I make it so that the tk window has the title "Simple Prog" instead of having a new additional window.     I have been using Netbeans for my java desktop application since few months. Now in the middle of the project, I want to switch over to Eclipse as the Netbeans once corrupted my GUI and I had to re-create several parts of the GUI and now it is displaying a compiler error as code too large private void initComponents() { 1 error "code too large" is a strange error. My code which it is saying too large is just 10,000 lines long. I came to know first time that we couldn't develop long code in Netbeans :) So instead of going into detail, I want to switch to Eclipse. I have never used it before. So could please tell me how to import my incompleted Netbeans project into eclipse.

    I want to use Project Rome to create an RSS feed, using the code from the tutorial as base. I would like to add a pubsubhubbub discovery link, but there doesn't seem to be a general way to do so. I can use a Link object if I create an atom feed (which I don't want to limit myself to), or I can just add foreign markup, like this: // import org.jdom.Element Element element = new Element("link"); element.setAttribute("rel", "hub"); element.setAttribute("href", "https://myhub.example.com/endpoint"); feed.setForeignMarkup(Arrays.asList(element)); But it feels ugly. Suggestions?

    I'm trying to import an already existing git repository with multiple branches and tags into gerrit. I'm following the official guide at https://gerrit-review.googlesource.com/Documentation/install-quick.html#_already_existing_project. However, when issuing the push command all the branches and tags, except "master" which I'm currently in, are "prohibited by Gerrit". The output is something like this: user@host:~/my-project$ git push ssh://user@localhost:29418/demo-project *:* [....] * [new branch] master -> master ! [remote rejected] origin/Branch1 -> origin/Branch1 (prohibited by Gerrit) ! [remote rejected] origin/Branch2 -> origin/Branch2 (prohibited by Gerrit) [....] ! [remote rejected] Tag1 -> Tag1 (prohibited by Gerrit) ! [remote rejected] Tag2 -> Tag2 (prohibited by Gerrit) [....] I'm administrator so it shouldn't be an access rights issue.

    I just started working with C & Xcode and I've run into a little difficulty. All I want to do is read a file from the command line and see the output in the terminal. I think my problem lies with the path to the file that I want to read in. I'm using a Mac and the file is on my desktop, so the path should be Users/myName/Desktop/words.txt. Is this correct?   • NSStream sockets missing data

    I am trying to pull some sample data from FreeDB as a proof of concept, but I am having a tough time retrieving all of the data off the incoming stream (I am only getting the last bits for the final query listed here (if handshakeCode = 3) I think this may be something with the threading on the main runloop, but I am not sure. Odd thing is when the buffer size is larger than 1-2 bytes (which works as expected), I seem to be losing access to the data programmatically (the totalOutput variable on the first set of data is incomplete). I set up a packet capture, and it looks like those 1024 bytes are coming across the wire, but the app just isn't working with it. It looks like the next event is coming through and basically taking over. I tried using an NSLock to no avail as well. If I drop the buffer size down to 1 or 2, things seem to be reading just fine. This is probably obvious to someone who does this all the time, but this is my first foray into this with something I am familiar with, technology wise in other languages / platforms. The following code will show you what is happening.     I'd like convert strings to floats using Python 2.6 and later, but without silently converting things like 'NaN' and 'Inf'. Before 2.6, float("NaN") would raise a ValueError. Now it returns a float for which math.isnan() returns True, which is not useful behaviour for my application. Here's what I've got at the moment: import math def get_floats(source): for text in source.split(): try: val = float(text) if math.isnan(val) or math.isinf(val): raise ValueError yield val except ValueError: pass This is a generator, which I can supply with strings containing whitespace-separated sequences representing real numbers. I'd like it to yield only those fields which are purely numeric representations of floats, as in "1.23" or "-34e6", but not for example "NaN" or "-Inf". Test case: assert list(get_floats('1.23 -34e6 NaN -Inf')) == [1.23, -34000000.0] Please suggest alternatives you consider more elegant, even if they involve "look before you leap" (which is normally considered a lesser approach in Python).

During loading my application I call method from C++ dll (Knowl.dll) through my third-party dll library (Common.dll) written in C#. After first deploy (from VS to Developing server) evrything works fine. Then I stops Developing Server, doesn't any changes in code and redeploy. Throws AccessViolationException on this imported method. What is it? On second and after redeplies - the same error. Only after deletin source code and recheckout it from CVS I can normally start server.   • Detect if a table contains a column in Android/sqlite

    So I have an app on the market, and with an update I want to add some columns to the database. No problems so far. But I want to detect if the database in use is missing these columns, and add them if this is the case. I need this to be done dynamically and not just after the update to the new version, because the application is supposed to still be able to import older databases. Normally I would be able to use the PRAGMA query, but Im not sure how to do this with Android. I cant use execSQL since it is a query, and I cant figure out how to use PRAGMA with the query()-function. Ofcourse I could just catch exceptions and then add the column, or always add the columns to each table before I start to work with it, but that is not a neat solution. Cheers,

  • Why wouldn't a flex remoteobject work within a custom component?

    Please enlighten this flex noob. I have a remoteobject within my main.mxml. I can call a function on the service from an init() function on my main.mxml, and my java debugger triggers a breakpoint. When I move the remoteobject declaration and function call into a custom component (that is declared within main.mxml), the remote function on java-side no longer gets called, no breakpoints triggered, no errors, silence. How could this be? No spelling errors, or anything like that. mxml code: &ltmx:RemoteObject id="myService" destination="remoteService" endpoint="$(Application.application.home}/messagebroker/amf" &gt &lt/mx:RemoteObject%gt function call is just 'myService.getlist();' when I move it to a custom component, I import mx.core.Application; so the compiler doesn't yell

    I have some data in Excel and need to import into database. Is there any tool that can validate and maybe clean the data? Does Red Gate have such tool? The input will be Excel. Given table constraints, eg. CHECK, UNIQUE KEY, datetime format, NOT NULL. Desire output should be as least shows which lines are having problems, and then fix some trivial error automatically, like fill in default value for NULL columns, automatically correct datetime format. I know using Python can build such a script. But just wonder what's the popular way to do this. Thanks.
