  • Trouble installing R-2.15.2 on Fedora 14

    I need to install R-2.15.2, the latest version. I tried using blah> sudo yum install R to install R, but for whatever reason (maybe because it's an old version of Fedora?) my system thinks R version 13 is the most recent. So, I downloaded the .tar.gz file from R's site and used the following: blah> tar -xvf R-2.15.2.tar.gz This successfully unzipped the file. I then ran: blah> ./configure blah/R-2.15.2> ls ChangeLog COPYING Makeconf.in ONEWS src VERSION-NICK config.log doc Makefile.fw OONEWS SVN-REVISION config.site etc Makefile.in po tests configure INSTALL NEWS README tools configure.ac m4 NEWS.pdf share VERSION As you can see, makefiles are present. However, when I run "make" within the R folder, I get the following error: blah/R-2.15.2> make make: No targets specified and no makefile found. Stop. Is there any way I can fix this issue? I'm guessing people will recommend updating Fedora, but is there another way?

  • How to I do install DB2 ODBC?

    I have been trying, with no success, to install a IBM DB2 ODBC driver so that my PHP server can connect to a database. I've tried installing the db2_connect and get all sorts of problems, I tried install I Access for Linux and the RPM did not install right nor did using alien breed any useful results. I've also tried the DB2 Runtime v8.1, no success. If I attempt to run the rpm it claims I need dependencies that I can't find in apt-get. Yum is also not very helpful as it appears I don't have any repositories installed or lists... So several questions. Is there a better alternative to connect php to db2, say an ubuntu package I can just install? Can someone direct me to the steps that makes my ubuntu server works well with the RPM so I can build my db2 instance? Also remember I'm connection to an I Series remotely. I'm not using the DB2 Express C thing, even if I did try it to get the db2 php functions to work. And I don't have zend but I think I have every other package on the ubuntu repositories. I restart uWSGI instance with uwsgi --ini /home/metheuser/webapps/ers_portal/ers_portal_uwsgi.ini and it works again for a few hours. The rest of the site seems to be working. When I navigate to my_table, I am directed to the login page. But, I get the 500 error on my table page on login. I followed the instructions here to set up my nginx and uwsgi configs. That is, I have ers_portal_nginx.conf located i my app folder that is symlinked to /etc/nginx/conf.d/. I'm also trying -i since that seems to be more akin to what a WinXP client would try to do, based on /var/log/messages.     I need a basic FTP server on Linux (CentOS 5.5) without any security measure, since the server and the clients are located on a test LAN, not connected to the rest of the network, which itself uses non-routable IP's behind a NAT firewall with no incoming access to FTP. Some people recommend Vsftpd over PureFTPd or ProFTPd. No matter what I do it appears to be disabled (I want to enable it). The configuration is set to enforced and the server has been rebooted many a time however sestatus still returns SELinux status: disabled. Can anyone shine some light on this problem? EDIT: I don't know if it is related but I noticed the following message appearing in my /var/log/messages Jun 10 16:25:22 s1 iscsid: iSCSI logger with pid=2056 started! Jun 10 16:25:22 s1 iscsid: Missing or Invalid version from /sys/module/scsi_transport_iscsi/version. Make sure a up to date scsi_transport_iscsi module is loaded and a up todate version of iscsid is running. Exiting... Update 2: Modifying the LD_LIBRARY_PATH had no effect on the lib-deps of mod_ssl.so. UPDATE 3: I've compiled and recompiled many times, and verified with ldconfig that the OpenSSL libs dir is in my path, and included in ld.so.conf. Still cannot get httpd/mod_ssl to load the library at runtime.

For some background, python2.7 is an alternative installation of python on centOS5.6 which comes with python2.4 installed. it was bulit from source per its instrucitons ./configure make make altinstall However, after about 20 hours of trying I managed to find a workable solution and was able to install lxml. Until, I notice the following error at the top of the interpreter: python2.7: /usr/lib64/libz.so.1: no version information available (required by python2.7) Python 2.7.2 (default, Jun 30 2011, 18:55:26) [GCC 4.1.2 20080704 (Red Hat 4.1.2-50)] on linux2 Type "help", "copyright", "credits" or "license" for more information. >>> print 'Sheeeeut!' this error is printed out everytime I run a script. For example: $ ./test.py /usr/local/bin/python2.7: /usr/lib64/libz.so.1: no version information available (required by /usr/local/bin/python2.7) the script runs flawlessly, but this error is bothersome. After some digging I have seem to believe I have a wrong version of libz installed, that it is either an older version or built for a different platform. I think having it install to /usr/local/ was a poor default choice. However, without the make uninstall option being present it seems to be a time consuming task for a solution I am not quite sure would solve my problem.

  • nginx can't see MySQL

    I have a fully working Joomla 2.5.6 install driven by a local MySQL server, but I'd like to test nginx to see if it's a faster web serving experience than Apache. \ PHP 5.4.6 (PHP54w) \ CentOS 6.2 \ Joomla 2.5.6 \ PHP54w-fpm.i386 (FastCGI process manager) \ php -m shows: mysql & mysqli modules loaded Nginx seems to have installed fine via yum, it can process a PHP-info file via FastCGI perfectly OK (http://37.128.190.241/php.php) but when I stop Apache, start nginx instead and visit my site I get: "Database connection error (1): The MySQL adapter 'mysqli' is not available." I've tried adjusting my Joomla configuration.php to use mysql instead of mysqli but I get the same basic error, only this time "Database connection error (1): The MySQL adapter 'mysql' is not available" of course! Can anyone think what the problem might be please? I did try explicitly setting extension = mysqli.so and extension = mysql.so in my php.ini to try and force the issue (despite php -m showing they were both successfully loaded anyway) - no difference.   • Fedora 11 System - Failed Hard Drive Removed, and Boot gets GRUB Hard Disk Error

    Greetings, I have a machine with a 120GB ATA drive that has what I thought to be non-essential data on it. I also have a 320GB SATA hard drive with the OS/Application/Files (good data I want to keep). My 120GB ATA is failing I believe, as my computer kept slowing to a halt. However, when I move the drive from BIOS my computer will not start, says "GRUB Hard Disk Error". I know that my Fedora system has an LVM setup. I am looking to just remove the 120GB drive from "the mix", and just have one hard drive. How do I recover ? Thank you. I have access to a Linux Live CD right now and can make any changes. However, it won't boot into my OS - it fails.   • iotop for Linux kernel 2.6.18

    So it has to come to my attention that iotop isn't availalbe for 2.6.18 since it's less than 2.6.20 and requires Python 2.6+. I've done some research and came across this article: http://lserinol.blogspot.com/2009/09/io-usage-per-process-on-linux.html According to this, if these process have io stats in /proc/pid#/io (where pid# is the process #) it's doable regardless of the kernel version. So, in reality, I could upgrade Python to 2.6 and test out iotop. However, my flavor of Linux, CentOS release 5.5 (Final), only supports Python 2.4.3-44.el5 currently. If I were to do uninstall from yum, it doesn't look so pretty. It ends up wanting to uninstall 235 packages, most of which are very important! I read in one place, online (I forget the URL from yesterday), that you can install Python 2.6+ parallel to this one, and have the rpm install for iotop use that. Well, I didn't choose that route. I figured, what the heck, lets write iotop (not copying it, but reverse engineering it without actually looking at it's code/it in use) in bash. I thought it would just grab the /proc/pid#/io file and parse stats. So I wrote a script to grab the top 10 rchar, wchar, read_bytes, and write_bytes by collecting all these stats from all the /proc/pid#/io files, sorting them by each metric, then grabbing the top 10 highest values. The conclusion, the data seems completely useless. Does anybody know any resources for advanced Linux where I can figure out how to take these /proc/pid#/ directories and figure out what the heck they are doing with io on the disk? My main goal is to figure out what exactly is causing high load on my disk. I just know it's on the / partition (/dev/sda2 in this case), and I'm not really sure how to narrow it down without the help of iotop. If I run iostat to grab metrics for 1 minute, every second, the first result it gives me shows a high 'kB_read/s', so that makes me think, it's reading mostly. However, if I watch the update it gives me every second, it's actually just showing values for kB_wrtn/s. This makes me think the initial value iostat gives me is misleading.

    Before actually asking, just to be clear: yes, I know about disk cache, and no, it is not my case :) Sorry, for this preamble :) I'm using CentOS 5. Every application in the system is swapping heavily, and the system is very slow. When I do free -m, here is what I got: total used free shared buffers cached Mem: 3952 3929 22 0 1 18 -/+ buffers/cache: 3909 42 Swap: 16383 46 16337 So, I actually have only 42 Mb to use! As far as I understand, -/+ buffers/cache actually doesn't count the disk cache, so I indeed only have 42 Mb, right? I thought, I might be wrong, so I tried to switch off the disk caching and it had no effect - the picture remained the same. So, I decided to find out who is using all my RAM, and I used top for that. But, apparently, it reports that no process is using my RAM. The only process in my top is MySQL, but it is using 0.1% of RAM and 400Mb of swap. So, finally, the question is - if someone has any ideas how to find out what process is actually using the memory so heavily?

I honestly don't know if this caused any damages or not. But it's prompted that /etc/ssh/sshd_config was stored as /etc/ssh/sshd_config.rpmnew which was quite normal. I've seen similar posts while googling, but almost all of them suggests that I should check /etc/hosts.allow and /etc/hosts.deny, which in my case, I can't. I can not connect to the box to see what's going on there. I rebooted the box, through web interface of server provider, and it even got worse.   • Incremental RPM package version "numbers" for x.y.z > x.y.z-beta (or alpha, rc, etc)

    In order to publish RPM packages of several different versions of some software, I'm looking for a way to specify version "numbers" that are considered "upgrades", and include the differentiation of several pre-release versions, such as (in order): "2.4.0 alpha 1", "2.4.0 alpha 2", "2.4.0 alpha 3", "2.4.0 beta 1", "2.4.0 beta 2", "2.4.0 release candidate", "2.4.0 final", "2.4.1", "2.4.2", etc. The main issue I have with this is that RPM considers that "2.4.0" comes earlier than "2.4.0.alpha1", so I can't just add the suffix on the end of the final version number. I could try "2.4.0.alpha1", "2.4.0.beta1", "2.4.0.final", which would work, except for the "release candidate" that would be considered later than "2.4.0.final". An alternative I considered is using the "epoch:" section of the RPM version number (the epoch: prefix is considered before the main version number so that "1:2.4.0" is actually earlier than "2:1.0.0"). By putting a timestamp in the epoch: field, all the versions get ordered as expected by RPM, because their versions appear to increment in time. However, this fails when new releases are made on several major versions at the same time (for example, 2.3.2 is released after 2.4.0, but their version for RPM are "20121003:2.3.2" and "20120928:2.4.0" and systems on 2.3.2 can't get "upgraded" to 2.4.0, because rpm sees it as an older version). In this case, yum/zypper/etc refuse to upgrade to 2.4.0, thus my problem. What version numbers can I use to achieve this, and make sure that RPM always considers the version numbers to be in order. Or if not version numbers, other mechanism in RPM packaging? Note 1: I would like to keep the "Release:" field of the spec file for it's original purpose (several releases of packages, including packaging changes, for the same version of the packaged software). Note 2: This should work on current production versions of major distributions, such as RHEL/CentOS 6 and SLES 11. But I'm interested in solutions that don't, too, so long as they don't involve recompiling rpm! Note 3: On Debian-like systems, dpkg uses a special component in the version number which is the "~" (tilde) character. This causes dpkg to count the suffix as "negative" ordering, so that "2.4.0~anything" will come before "2.4.0". Then, normal ordering applies after the "~", so "2.4.0~alpha1" comes before "2.4.0~beta1" because "alpha" comes before "beta" alphabetically. I'm not necessarily looking to use the same scheme for RPM packages (I'm pretty sure no such equivalent exists), so this is just FYI.

    I need to install the library iodbc (depends on libodbc2) in my Quantal machine. Yet there is creepy dependency problem. This was replaced somehow by unixodbc which I don't have, installed. The root problem is that I need to use a new feature introduced in the latest MySQL Workbench builds (DB Migration) which uses odbc for that matter. Here is what Mysql doc says about it : Linux The Migration Wizard uses iODBC as a driver manager for all of its ODBC connections in Linux. This may give you some troubles because most Linux distributions provide ODBC drivers compiled against unixODBC. This is another driver manager not supported by MySQL Workbench so you won’t be able to use those drivers unless you compile them against iODBC. Here’s what you should do. Make sure that you have iODBC installed.   • Exalogic 2.0.1 Tea Break Snippets - Modifying the Default Shipped Template

    Having installed your Exalogic Virtual environment by default you have a single template which can be used to create your vServers. Although this template is suitable for creating simple test or development vServers it is recommended that you look at creating your own custom vServers that match the environment you wish to build and deploy. Therefore this Tea Time Snippet will take you through the simple process of modifying the standard template. Before You Start To edit the template you will need the Oracle ModifyJeos Utility which can be downloaded from the eDelivery Site. Once the ModifyJeos Utility has been downloaded we can install the rpms onto either an existing vServer or one of the Control vServers. rpm -ivh ovm-modify-jeos-1.0.1-10.el5.noarch.rpm rpm -ivh ovm-template-config-1.0.1-5.el5.noarch.rpm Alternatively you can install the modify jeos packages on a none Exalogic OEL installation or a VirtualBox image. If you are doing this, assuming OEL 5u8, you will need the following rpms. rpm -ivh ovm-modify-jeos-1.0.1-10.el5.noarch.rpm rpm -ivh ovm-el5u2-xvm-jeos-1.0.1-5.el5.i386.rpm rpm -ivh ovm-template-config-1.0.1-5.el5.noarch.rpm Base Template If you have installed the modify onto a vServer running on the Exalogic then simply mount the /export/common/images from the ZFS storage and you will be able to find the el_x2-2_base_linux_guest_vm_template_2.0.1.1.0_64.tgz (or similar depending which version you have) template file. Alternatively the latest can be downloaded from the eDelivery Site. Now we have the Template tgz we will need the extract it as follows: tar -zxvf  el_x2-2_base_linux_guest_vm_template_2.0.1.1.0_64.tgz This will create a directory called BASE which will contain the System.img (VServer image) and vm.cfg (VServer Config information). This directory should be renamed to something more meaning full that indicates what we have done to the template and then the Simple name / name in the vm.cfg editted for the same reason. Modifying the Template Resizing Root File System By default the shipped template has a root size of 4 GB which will leave a vServer created from it running at 90% full on the root disk. We can simply resize the template by executing the following: modifyjeos -f System.img -T <New Size MB>) For example to imcrease the default 4 GB to 40 GB we would execute: modifyjeos -f System.img -T 40960) Resizing Swap We can modify the size of the swap space within a template by executing the following: modifyjeos -f System.img -S <New Size MB>) For example to increase the swap from the default 512 MB to 4 GB we would execute: modifyjeos -f System.img -S 4096) Changing RPMs Adding RPMs To add RPMs using modifyjeos, complete the following steps: Add the names of the new RPMs in a list file, such as addrpms.lst. In this file, you should list each new RPM in a separate line. Ensure that all of the new RPMs are in a single directory, such as rpms. Run the following command to add the new RPMs: modifyjeos -f System.img -a <path_to_addrpms.lst> -m <path_to_rpms> -nogpg Where <path_to_addrpms.lst> is the path to the location of the addrpms.lst file, and <path_to_rpms> is the path to the directory that contains the RPMs. The -nogpg option eliminates signature check on the RPMs. Removing RPMs To remove RPM s using modifyjeos, complete the following steps: Add the names of the RPMs (the ones you want to remove) in a list file, such as removerpms.lst. In this file, you should list each RPM in a separate line. The Oracle Exalogic Elastic Cloud Administrator's Guide provides a list of all RPMs that must not be removed from the vServer. Run the following command to remove the RPMs: modifyjeos -f System.img -e <path_to_removerpms.lst> Where <path_to_removerpms.lst> is the path to the location of the removerpms.lst file. Mounting the System.img For all other modifications that are not supported by the modifyjeos command (adding you custom yum repositories, pre configuring NTP, modify default NFSv4 Nobody functionality, etc) we can mount the System.img and access it directly. To facititate quick and easy mounting/unmounting of the System.img I have put together the simple scripts below. MountSystemImg.sh #!/bin/sh # The script assumes it's being run from the directory containing the System.img # Export for later i.e. during unmount export LOOP=`losetup -f` export SYSTEMIMG=/mnt/elsystem # Make Temp Mount Directory mkdir -p $SYSTEMIMG # Create Loop for the System Image losetup $LOOP System.img kpartx -a $LOOP mount /dev/mapper/`basename $LOOP`p2 $SYSTEMIMG #Change Dir into mounted Image cd $SYSTEMIMG UnmountSystemImg.sh #!/bin/sh # The script assumes it's being run from the directory containing the System.img # Assume the $LOOP & $SYSTEMIMG exist from a previous run on the MountSystemImg.sh umount $SYSTEMIMG kpartx -d $LOOP losetup -d $LOOP Packaging the Template Once you have finished modifying the template it can be simply repackaged and then imported into EMOC as described in "Exalogic 2.0.1 Tea Break Snippets - Importing Public Server Template". To do this we will simply cd to the directory above that containing the modified files and execute the following: tar -zcvf <New Template Directory> <New Template Name>.tgz The resulting.tgz file can be copied to the images directory on the ZFS and uploadd using the IB network.
