  • Why is numpy's einsum faster than numpy's built in functions?

    Lets start with three arrays of dtype=np.double. Timings are performed on a intel CPU using numpy 1.7.1 compiled with icc and linked to intel's mkl. A AMD cpu with numpy 1.6.1 compiled with gcc without mkl was also used to verify the timings. Please note the timings scale nearly linearly with system size and are not due to the small overhead incurred in the numpy functions if statements these difference will show up in microseconds not milliseconds: arr_1D=np.arange(500,dtype=np.double) large_arr_1D=np.arange(100000,dtype=np.double) arr_2D=np.arange(500**2,dtype=np.double).reshape(500,500) arr_3D=np.arange(500**3,dtype=np.double).reshape(500,500,500) First lets look at the np.sum function: np.all(np.sum(arr_3D)==np.einsum('ijk->',arr_3D)) True %timeit np.sum(arr_3D) 10 loops, best of 3: 142 ms per loop %timeit np.einsum('ijk->', arr_3D) 10 loops, best of 3: 70.2 ms per loop Powers: np.allclose(arr_3D*arr_3D*arr_3D,np.einsum('ijk,ijk,ijk->ijk',arr_3D,arr_3D,arr_3D)) True %timeit arr_3D*arr_3D*arr_3D 1 loops, best of 3: 1.32 s per loop %timeit np.einsum('ijk,ijk,ijk->ijk', arr_3D, arr_3D, arr_3D) 1 loops, best of 3: 694 ms per loop Outer product: np.all(np.outer(arr_1D,arr_1D)==np.einsum('i,k->ik',arr_1D,arr_1D)) True %timeit np.outer(arr_1D, arr_1D) 1000 loops, best of 3: 411 us per loop %timeit np.einsum('i,k->ik', arr_1D, arr_1D) 1000 loops, best of 3: 245 us per loop All of the above are twice as fast with np.einsum. These should be apples to apples comparisons as everything is specifically of dtype=np.double. I would expect the speed up in an operation like this: np.allclose(np.sum(arr_2D*arr_3D),np.einsum('ij,oij->',arr_2D,arr_3D)) True %timeit np.sum(arr_2D*arr_3D) 1 loops, best of 3: 813 ms per loop %timeit np.einsum('ij,oij->', arr_2D, arr_3D) 10 loops, best of 3: 85.1 ms per loop Einsum seems to be at least twice as fast for np.inner, np.outer, np.kron, and np.sum regardless of axes selection. The primary exception being np.dot as it calls DGEMM from a BLAS library. So why is np.einsum faster that other numpy functions that are equivalent? I believe this is the correct answer, but have not been able to confirm it. Some limited proof can be found by changing the dtype of input array and observing speed difference and the fact that not everyone observes the same trends in timings.

  • realtime diagnostics

    I have an application which has a loop, part of a "Scheduler", which runs at all time and is the heart of the application. Pretty much like a game loop, just that my application is a WPF application and it's not a game. Naturally the application does logging at many points, but the Scheduler does some sensitive monitoring, and sometimes it's impossible just from the logs to tell what may have gotten wrong (and by wrong I don't mean exceptions) or the current status. Because Scheduler's inner loop runs at short intervals, you can't do file I/O-based logging (or using the Event Viewer) in there. First, you need to watch it in real-time, and secondly the log file would grow in size very fast. So I was thinking of ways to show this data to the user in the realtime, some things I considered: Display the data in realtime in the UI Use AllocConsole/WriteConsole to display this information in a console Use a different console application which would display this information, communicate between the Scheduler and the console app using pipes or other IPC techniques Use Windows' Performance Monitor and somehow feed it with this information ETW Displaying in the UI would have its issues. First it doesn't integrate with the UI I had in mind for my application, and I don't want to complicate the UI just for this. This diagnostics would only happen rarely. Secondly, there is going to be some non-trivial data protection, as the Scheduler has it's own thread. A separate console window would work probably, but I'm still worried if it's not too much threshold. Allocating my own console, as this is a windows app, would probably be better than a different console application (3), as I don't need to worry about IPC communication, and non-blocking communication. However a user could close the console I allocated, and it would be problematic in that case. With a separate process you don't have to worry about it. Assuming there is an API for Performance Monitor, it wouldn't be integrated too well with my app or apparent to the users. Using ETW also doesn't solve anything, just a random idea, I still need to display this information somehow. What others think, would there be other ways I missed?

  • Decompressing a very large serialized object and managing memory

    I have an object that contains tons of data used for reports. In order to get this object from the server to the client I first serialize the object in a memory stream, then compress it using the Gzip stream of .NET. I then send the compressed object as a byte[] to the client. The problem is on some clients, when they get the byte[] and try to decompress and deserialize the object, a System.OutOfMemory exception is thrown. Ive read that this exception can be caused by new() a bunch of objects, or holding on to a bunch of strings. Both of these are happening during the deserialization process. So my question is: How do I prevent the exception (any good strategies)? One thing i did forget to mention is I am using WCF, and since the inner objects are passed individually through other WCF calls, I am using the DataContract serializer, and all my objects are marked with the DataContract attribute.

  • Thread not behaving correctly

    Hello, I wonder if anyone can help me to understand where I could be going wrong with this code; Basically I'm working on a turorial and calling the class below from another class - and it is getting the following error; Exception in thread "Thread-1" java.lang.NullPointerException at org.newdawn.spaceinvaders.TCPChat.run(TCPChat.java:322) at java.lang.Thread.run(Unknown Source) I realise the error is beibg flagged in another class- but I have tested the other class with a small class which sets up a separate thread - and it works fine, but as soon as I try and implement a new thread in this class - it causes all sorts of problems. Am I setting up the thread correctly in this class? Basically I can set up a thread in this class, with a test loop and it's fine, but when I bring in the functionality of the rest of the game it sometimes hangs, or does not display at all. Any suggestions on where I could be going wrong would be greatly appreciated.   • ASP.NET Web Service - how to handle special characters in strings?

    To show this fundamental issue in .NET and the reason for this question, I have written a simple test web service with one method (EditString), and a consumer console app that calls it. They are both standard web service/console applications created via File/New Project, etc., so I won't list the whole code - just the methods in question: Web method: [WebMethod] public string EditString(string s, bool useSpecial) { return s + (useSpecial ? ((char)19).ToString() : ""); } [You can see it simply returns the string s if useSpecial is false. If useSpecial is true, it returns s + char 19.] Console app: TestService.Service1 service = new SCTestConsumer.TestService.Service1(); string response1 = service.EditString("hello", false); Console.WriteLine(response1); string response2 = service.EditString("hello", true); // fails! Console.WriteLine(response2); [The second response fails, because the method returns hello + a special character (ascii code 19 for argument's sake).] The error is: There is an error in XML document (1, 287) Inner exception: "'', hexadecimal value 0x13, is an invalid character. Line 1, position 287." A few points worth mentioning: The web method itself WORKS FINE when browsing directly to the ASMX file (e.g. http://localhost:2065/service1.asmx), and running the method through this (with the same parameters as in the console application) - i.e. displays XML with the string hello + char 19. Checking the serialized XML in other ways shows the special character is being encoded properly (the SERVER SIDE seems to be ok which is GOOD) So it seems the CLIENT SIDE has the issue - i.e. the .NET generated proxy class code doesn't handle special characters This is part of a bigger project where objects are passed in and out of the web methods - that contain string attributes - these are what need to work properly. i.e. we're de/serializing classes. Any suggestions for a workaround and how to implement it? Or have I completely missed something really obvious!!? Thanks in advance... PS. I've not had much luck with getting it to use CDATA tags (does .NET support these out of the box?).

Im playing with google maps api for a no profit project: users will place the marker into a gmap, and I have to save the locality (with coordinates) in my db. The problem comes when i need to do a second geocode in order to get a unique pairs of lat and lng for a location: lets say two users place the marker in the same town but in different places, I dont want to have the same locality twice in the database with differents coords.   • Problems using FluentNHibernate + SQLite with .NET4?

    I have a WPF application running with VS2010 .Net3.5 using Nhibernate with FluentNHibernate + SQLite, and all works fine. Now I want to change to use .Net4, but this has turned into a more painful experience then I expected.. When setting up the connection a FluentConfigurationException is thrown from FluentConfiguration.BuildConfiguration saying: An invalid or incomplete configuration was used while creating a SessionFactory. Check PotentialReasons collection, and InnerException for more details. The inner exception gives us more information: Could not create the driver from NHibernate.Driver.SQLite20Driver, NHibernate, Version=2.1.2.4000, Culture=neutral, PublicKeyToken=aa95f207798dfdb4. It has an InnerException again: Exception has been thrown by the target of an invocation. Which again has an InnerException: The IDbCommand and IDbConnection implementation in the assembly System.Data.SQLite could not be found. Ensure that the assembly System.Data.SQLite is located in the application directory or in the Global Assembly Cache. If the assembly is in the GAC, use element in the application configuration file to specify the full name of the assembly. Now - to me it sounds like it doesn't find System.Data.SQLite.dll, but I can't understand this. Everywhere this is referenced I have "Copy Local", and I have verified that it is in every build folder for projects using SQLite. I have also copied it manually to every Debug folder of the solution - without luck. Notes: This is exactly the same code that worked just fine before I upgraded to .Net4. I did see some x64 x86 mismatch problems earlier, but I have switched to use x86 as the target platform and for all referenced dlls. I have verified that all files in the Debug-folder are x86. I have tried the precompiled Fluent dlls, I have tried compiling myself, and I have compiled my own version of Fluent using .Net4. I see that there are also others that have seen this problem, but I haven't really seen any solution yet. After @devio's answer I tried adding a reference to the SQLite dll. This didn't change anything, but I hope I made it right though..   • Agilent E4426B signal generator locks up during multiple GPIB *SAV operations

    I have a test fixture with an Agilent E4426B RF signal generator connected to a PC via a National Instrument Ethernet-to-GPIB bridge. My software is attempting to sanitize the instrument by presetting it and then saving the current state to all of the memory locations writable via the standard SCPI command "*SAV x,y". The loop works to a point, but eventually the instrument responds with an error and continuously displays the "L" icon on the front display and a "Remote preset" message at the bottom. At that point it won't respond to any more remote commands and I have to either cycle power or press LOCAL, then PRESET at which point it takes about 3 minutes to finish presetting. At that point the "L" icon is still present and and the next GPIB command sent to the instrument causes it to report a -113 error (undefined header) in the instrument error queue. I fired up NI spy to see what was happening, and found that the error was happening at the same point in the loop - "*SAV 6,2" in this case. I've already eliminated faulty cabling or the instrument as the culprit. This same type of sequence works without any error on a higher end signal generator, so I'm tempted to chalk this up to a bug in the instrument's firmware.

  • How do you implement position-sensitive zooming inside a JScrollPane?

    I am trying to implement position-sensitive zooming inside a JScrollPane. The JScrollPane contains a component with a customized 'paint' that will draw itself inside whatever space it is allocated - so zooming is as easy as using a MouseWheelListener that resizes the inner component as required. But I also want zooming into (or out of) a point to keep that point as central as possible within the resulting zoomed-in (or -out) view (this is what I refer to as 'position-sensitive' zooming), similar to how zooming works in google maps. I am sure this has been done many times before - does anybody know the "right" way to do it under Java Swing?. Would it be better to play with Graphic2D's transformations instead of using JScrollPanes?   • Twisted: why is it that passing a deferred callback to a deferred thread makes the thread blocking a

    I unsuccessfully tried using txredis (the non blocking twisted api for redis) for a persisting message queue I'm trying to set up with a scrapy project I am working on. I found that although the client was not blocking, it became much slower than it could have been because what should have been one event in the reactor loop was split up into thousands of steps. So instead, I tried making use of redis-py (the regular blocking twisted api) and wrapping the call in a deferred thread. It works great, however I want to perform an inner deferred when I make a call to redis as I would like to set up connection pooling in attempts to speed things up further.     Edit - Original Title: Is there an alternative way to achieve border-collapse:collapse in CSS (in order to have a collapsed, rounded corner table)? Since it turns out that simply getting the table's borders to collapse does not solve the root problem, I have updated the title to better reflect the discussion. I am trying to make a table with rounded corners using the CSS3 border-radius property. The table styles I'm using look something like this: table { -moz-border-radius:10px; -webkit-border-radius:10px; border-radius:10px} Here's the problem. I also want to set the border-collapse:collapse property, and when that is set border-radius no longer works (at least in Firefox)(edit- I thought this might just be a difference in mozilla's implementation, but it turns out this is the way it's supposed to work according to the w3c). Is there a CSS-based way I can get the same effect as border-collapse:collapse without actually using it? Edits: I've made a simple page to demonstrate the problem here (Firefox/Safari only). It seems that a large part of the problem is that setting the table to have rounded corners does not affect the corners of the corner td elements. If the table was all one color, this wouldn't be a problem since I could just make the top and bottom td corners rounded for the first and last row respectively. However, I am using different background colors for the table to differentiate the headings and for striping, so the inner td elements would show their rounded corners as well. Summary of proposed solutions: Surrounding the table with another element with round corners doesn't work because the table's square corners "bleed through." Specifying border width to 0 doesn't collapse the table. Bottom td corners still square after setting cellspacing to zero. Using javascript instead- works by avoiding the problem. Possible solutions: The tables are generated in php, so I could just apply a different class to each of the outer th/tds and style each corner separately. I'd rather not do this, since it's not very elegant and a bit of a pain to apply to multiple tables, so please keep suggestions coming. Possible solution 2 is to use javascript (jQuery, specifically) to style the corners. This solution also works, but still not quite what I'm looking for (I know I'm picky). I have two reservations: 1) this is a very lightweight site, and I'd like to keep javascript to the barest minimum 2) part of the appeal that using border-radius has for me is graceful degradation and progressive enhancement. By using border-radius for all rounded corners, I hope to have a consistently rounded site in CSS3-capable browsers and a consistently square site in others (I'm looking at you, IE). I know that trying to do this with CSS3 today may seem needless, but I have my reasons. I would also like to point out that this problem is a result of the w3c speficication, not poor CSS3 support, so any solution will still be relevant and useful when CSS3 has more widespread support.

  • References between Spring beans when using a NameSpaceHandler

    I'm trying to use a Spring context namespace to build some existing configuration objects in an application. I have defined a context and pretty much have if working satisfactorily - however, I'd like one bean defined by my namespace to implicitly reference another: Consider the class named 'Node': public Class Node { private String aField; private Node nextNode; public Node(String aField, Node nextNode) { ... } Now in my Spring context I have something like so: <myns:container> <myns:node aField="nodeOne"/> <myns:node aField="nodeTwo"/> </myns:container> Now I'd like nodeOne.getNode() == nodeTwo to be true. So that nodeOne.getNode() and nodeTwo refer to the same bean instance. Furthermore, the nextNode property is populated with a Node instance with the previous nodes configuration - however, it isn't the same instance. If I output a log message in Node's constructor I see two instances created for each node bean definition. I can think of a few workarounds myself but I'm keen to use the existing model. So can anyone tell me how I can pass these runtime bean references so that I get the correct singleton behaviour for my Node instances?

  • dynamiclly schedule a lead sales agent

    I have a website that I'm trying to migrate from classic asp to asp.net. It had a lead schedule, where each sales agent would be featured for the current day, or part of the day.The next day a new agent would be scheduled. It was driven off a database table that had a row for each day in it. So to figure out if a sales agent would show on a day, it was easy, just find today's date in the table. Problem was it ran out rows, and you had to run a script to update the lead days 6 months at a time. Plus if there was ever any change to the schedule, you had to delete all the rows and re-run the script. So I'm trying to code it where sql server figures that out for me, and no script has to be ran. I have a table like so CREATE TABLE [dbo].[LeadSchedule]( [leadid] [int] IDENTITY(1,1) NOT NULL, [userid] [int] NOT NULL, [sunday] [bit] NOT NULL, [monday] [bit] NOT NULL, [tuesday] [bit] NOT NULL, [wednesday] [bit] NOT NULL, [thursday] [bit] NOT NULL, [friday] [bit] NOT NULL, [saturday] [bit] NOT NULL, [StartDate] [smalldatetime] NULL, [EndDate] [smalldatetime] NULL, [StartTime] [time](0) NULL, [EndTime] [time](0) NULL, [order] [int] NULL, So the user can schedule a sales agent depending on their work schedule. Also if they wanted to they could split certain days, or sales agents by time, So from Midnight to 4 it was one agent, from 4-midnight it was another. So far I've tried using a numbers table, row numbers, goofy date math, and I'm at a loss. Any suggestions on how to handle this purely from sql code? If it helps, the table should always be small, like less than 20 never over 100. update After a few hours all I've managed to come up with is the below.   • Powershell $LastExitCode=0 but $?=False . Redirecting stderr to stdout gives NativeCommandError

    Can anyone explain Powershell's surprising behaviour in the second example below? First, a example of sane behaviour: PS C:\> & cmd /c "echo Hello from standard error 1>&2"; echo "`$LastExitCode=$LastExitCode and `$?=$?" Hello from standard error $LastExitCode=0 and $?=True No surprises. I print a message to standard error (using cmd's echo). I inspect the variables $? and $LastExitCode. They equal to True and 0 respectively, as expected. However, if I ask Powershell to redirect standard error to standard output over the first command, I get a NativeCommandError: PS C:\> & cmd /c "echo Hello from standard error 1>&2" 2>&1; echo "`$LastExitCode=$LastExitCode and `$?=$?" cmd.exe : Hello from standard error At line:1 char:4 + cmd <<<< /c "echo Hello from standard error 1>&2" 2>&1; echo "`$LastExitCode=$LastExitCode and `$?=$?" + CategoryInfo : NotSpecified: (Hello from standard error :String) [], RemoteException + FullyQualifiedErrorId : NativeCommandError $LastExitCode=0 and $?=False My first question, why the NativeCommandError ? Secondly, why is $? False when cmd ran successfully and $LastExitCode is 0? Powershell's docs about_Automatic_Variables don't explicitly define $?. I always supposed it is True if and only if $LastExitCode is 0 but my example contradicts that. Here's how I came across this behaviour in the real-world (simplified). It really is FUBAR. I was calling one Powershell script from another. The inner script: cmd /c "echo Hello from standard error 1>&2" if (! $?) { echo "Job failed. Sending email.." exit 1 } # do something else Running this simply .\job.ps1, it works fine, no email is sent. However, I was calling it from another Powershell script, logging to a file .\job.ps1 2>&1 > log.txt. In this case, an email is sent! Here, the act of observing a phenomenon changes its outcome. This feels like quantum physics rather than scripting! [Interestingly: .\job.ps1 2>&1 may or not blow up depending on where you run it]
