• How do I get confidence intervals without inverting a singular Hessian matrix?

  Hello. I recently posted this to reddit and it was suggested I come here, so here I am. I'm a student working on an epidemiology model in R, using maximum likelihood methods. I created my negative log likelihood function. It's sort of gross looking, but here it is: NLLdiff = function(v1, CV1, v2, CV2, st1 = (czI01 - czV01), st2 = (czI02 - czV02), st01 = czI01, st02 = czI02, tt1 = czT01, tt2 = czT02) { prob1 = (1 + v1 * CV1 * tt1)^(-1/CV1) prob2 = ( 1 + v2 * CV2 * tt2)^(-1/CV2) -(sum(dbinom(st1, st01, prob1, log = T)) + sum(dbinom(st2, st02, prob2, log = T))) } The reason the first line looks so awful is because most of the data it takes is inputted there. czI01, for example, is already declared. I did this simply so that my later calls to the function don't all have to have awful vectors in them. I then optimized for CV1, CV2, v1 and v2 using mle2 (library bbmle). That's also a bit gross looking, and looks like: ml.cz.diff = mle2 (NLLdiff, start=list(v1 = vguess, CV1 = cguess, v2 = vguess, CV2 = cguess), method="L-BFGS-B", lower = 0.0001) Now, everything works fine up until here. ml.cz.diff gives me values that I can turn into a plot that reasonably fits my data. I also have several different models, and can get AICc values to compare them. However, when I try to get confidence intervals around v1, CV1, v2 and CV2 I have problems. Basically, I get a negative bound on CV1, which is impossible as it actually represents a square number in the biological model as well as some warnings. The warnings are this: http://i.imgur.com/B3H2l.png . Is there a better way to get confidence intervals? Or, really, a way to get confidence intervals that make sense here? What I see happening is that, by coincidence, my hessian matrix is singular for some values in the optimization space. But, since I'm optimizing over 4 variables and don't have overly extensive programming knowledge, I can't come up with a good method of optimization that doesn't rely on the hessian. I have googled the problem - it suggested that my model's bad, but I'm reconstructing some work done before which suggests that my model's really not awful (the plots I make using the ml.cz.diff look like the plots of the original work). I have also read the relevant parts of the manual as well as Bolker's book Ecological Models in R. I have also tried different optimization methods, which resulted in a longer run time but the same errors. The "SANN" method didn't finish running within an hour, so I didn't wait around to see the result. tl;dr : my confidence intervals are bad, is there a relatively straightforward way to fix them in R. • Using SPServices &amp; jQuery to Find My Stuff from Multi-Select Person/Group Field

  Okay… quick blog post for all you SPServices fans out there. I needed to quickly write a script that would return all the tasks currently assigned to me.  I also wanted it to return any task that was assigned to a group I belong to. This can actually be done with a CAML query, so no big deal, right?  The rub is that the “assigned to” field is a multi-select person or group field. As far as I know (and I actually know so little) you cannot just write a CAML query to return this information. If you can, please leave a comment below and disregard the rest of this blog post… So… what’s a hacker to do? As always, I break things down to their most simple components (I really love the KISS principle and would get it tattooed on my back if people wouldn’t think it meant “Knights In Satan’s Service”. You really gotta be an old far to get that reference).  Here’s what we’re going to do: Get currently logged in user’s name as it is stored in a person field Find all the SharePoint groups the current user belongs to Retrieve a set of assigned tasks from the task list and then find those that are assigned to current  user or group current user belongs to Nothing too hairy… So let’s get started Some Caveats before I continue There are some obvious performance implications with this solution as I make a total of four SPServices calls and there’s a lot of looping going on. Also, the CAML query in this blog has NOT been optimized. If you move forward with this code, tweak it so that it returns a further subset of data or you will see horrible performance if you have a few hundred entries in your task list. Add a date range to the CAML or something. Find some way to limit the results as much as possible. Lastly, if you DO have a better solution, I would like you to share. Iron sharpens iron and all…   Alright, let’s really get started. Get currently logged in user’s name as it is stored in a person field First thing we need to do is understand how a person group looks when you look at the XML returned from a SharePoint Web Service call. It turns out it’s stored like any other multi select item in SharePoint which is <id>;#<value> and when you assign a person to that field the <value> equals the person’s name “Mark Rackley” in my case. This is for Windows Authentication, I would expect this to be different in FBA, but I’m not using FBA. If you want to know what it looks like with FBA you can use the code in this blog and strategically place an alert to see the value.  Anyway… I need to find the name of the user who is currently logged in as it is stored in the person field. This turns out to be one SPServices call: var userName = $().SPServices.SPGetCurrentUser({                     fieldName: "Title",                     debug: false                     }); As you can see, the “Title” field has the information we need. I suspect (although again, I haven’t tried) that the Title field also contains the user’s name as we need it if I was using FBA. Okay… last thing we need to do is store our users name in an array for processing later: myGroups = new Array(); myGroups.push(userName); Find all the SharePoint groups the current user belongs to Now for the groups. How are groups returned in that XML stream?  Same as the person <ID>;#<Group Name>, and if it’s a mutli select it’s all returned in one big long string “<ID>;#<Group Name>;#<ID>;#<Group Name>;#<ID>;#<Group Name>;#<ID>;#<Group Name>;#<ID>;#<Group Name>”.  So, how do we find all the groups the current user belongs to? This is also a simple SPServices call. Using the “GetGroupCollectionFromUser” operation we can find all the groups a user belongs to. Now we have an array that contains the current user’s name as it will appear in the person field XML and  all the groups the current user belongs to. The Rest Now comes the easy part for all of you familiar with SPServices. We are going to retrieve our tasks from the Task list using “GetListItems” and look at each entry to see if it belongs to this person. If it does belong to this person we are going to store it for later processing. You will notice in my code that I’m doing an AssignedToString.indexOf(GroupName) to see if the task belongs to the person. This could possibly return bad results if you have SharePoint Group names that are named in such a way that the “IndexOf” returns a false positive.  For example if you have a Group called “My Users” and a group called “My Users – SuperUsers” then if a user belonged to “My Users” it would return a false positive on executing “My Users – SuperUsers”.IndexOf(“My Users”). Make sense? Just be aware of this when naming groups, we don’t have this problem. This is where also some fine-tuning can probably be done by those smarter than me. This is a pretty inefficient method to determine if a task belongs to a user, I mean what if a user belongs to 20 groups? That’s a LOT of looping.  See all the opportunities I give you guys to do something fun?? Also, why am I storing my values in an array instead of just writing them out to a Div? Well.. I want to pass my data to a jQuery library to format it all nice and pretty and an Array is a great way to do that. Take it and run with it. Make it something cool (and tell me how you did it). Another possible way to improve performance in this scenario is to use a DVWP to display the tasks and use jQuery and the “myGroups” array from this blog post to hide all those rows that don’t belong to the current user.   Ive been toying with this problem for more than a week now, I have optimized it a lot, I seem to be getting the right answer, since it's the same as when I compare it to other's answers that got accepted, but I keep getting wrong answer. • Modern alternatives to Java

  I have been a Java developer for 14 years and have written an enterprise-level (~500 kloc) Swing application that uses most of the standard library APIs. Recently, I have become disappointed with the progress that the language has made to "modernize" itself, and am looking for an alternative for ongoing development. I have considered moving to the .NET platform, but I have issues with using something the only runs well in Windows (I know about Mono, but that is still far behind Microsoft). I also plan on buying a new Macbook Pro as soon as Apple releases their new rumored Arrandale-based machines and want to develop in an environment that will feel "at home" in Unix/Linux. I have considered using Python or Ruby, but the standard Java library is arguably the largest of any modern language. In JVM-based languages, I looked at Groovy, but am disappointed with its performance. Rumor has it that with the soon-to-be released JDK7, with its InvokeDynamic instruction, this will improve, but I don't know how much. Groovy is also not truly a functional language, although it provides closures and some of the "functional" features on collections. It does not embrace immutability. I have narrowed my search down to two JVM-based alternatives: Scala and Clojure. Each has its strengths and weaknesses. I am looking for opinions. I am not an expert at either of these languages; I have read 2 1/2 books on Scala and am currently reading Stu Halloway's book on Clojure. Scala is strongly statically typed. I know the dynamic language folks claim that static typing is a crutch for not doing unit testing, but it does provide a mechanism for compile-time location of a whole class of errors. Scala is more concise than Java, but not as much as Clojure. Scala's inter-operation with Java seems to be better than Clojure's, in that most Java operations are easier to do in Scala than in Clojure. For example, I can find no way in Clojure to create a non-static initialization block in a class derived from a Java superclass. For example, I like the Apache commons CLI library for command line argument parsing. In Java and Scala, I can create a new Options object and add Option items to it in an initialization block as follows (Java code): final Options options = new Options() { { addOption(new Option("?", "help", false, "Show this usage information"); // other options } }; I can't figure out how to the same thing in Clojure (except by using (doit...)), although that may reflect my lack of knowledge of the language. Clojure's collections are optimized for immutability. They rarely require copy-on-write semantics. I don't know if Scala's immutable collections are implemented using similar algorithms, but Rich Hickey (Clojure's inventor) goes out of his way to explain how that language's data structures are efficient. Clojure was designed from the beginning for concurrency (as was Scala) and with modern multi-core processors, concurrency takes on more importance, but I occasionally need to write simple non-concurrent utilities, and Scala code probably runs a little faster for these applications since it discourages, but does not prohibit, "simple" mutability. One could argue that one-off utilities do not have to be super-fast, but sometimes they do tasks that take hours or days to complete. I know that there is no right answer to this "question", but I thought I would open it up for discussion. Are there other JVM-based languages that can be used for enterprise level development?

• Custom Online Backup Solution Advice

  I have to implement a way so our customers can backup their SQL 2000/5/8 databasase online. The application they use is a C#/.NET35 Winforms application that connects to a SQL Server (can be 2000/2005/2008, sometimes express editions). The SQL Server is on the same LAN. Our application has a very specific UI and we must code each form following those guidelines. There’s lots of GDI+ to give it the look and feel we want. For that reason, using a 3rd party application is not a very good idea. We need to charge the customer on a monthly/annual basis for the service. Preferably, the customer doesn’t need to care about bandwidth and storage space. It must be transparent. Given the above reqs., my first thoughts are: Solution 1: Code some sort of FTP basic functionality with behind the scenes SQL Backup mechanism, then hire a Hosting service and compress-transfer the .BAK to the Hosting. Maintain a series of Folders (for each customer). They won’t see what’s happening. They will just see a list of their files and a big “Backup now” button that will perform the SQL backup, compress it and upload it (and update the file list) ;) Pros: Not very complicated to implement, simple to use, fairly simple to configure (could have a dedicated ftp user/pass) Cons: Finding a “ftp” only hosting plan is not probably going to be easy, they usually come with a bunch of stuff. FTP is not always the best protocol. more? Solution 2: Similar to 1, but instead of FTP, find a cloud computing service like Amazon S3, Mosso or similar. Pros: Cloud Storage is fast, reliable, etc. It’s kind of easy to implement (specially if there are APIs like AWS or Mosso). Cons: I have been unable to come up with a service optimized for resellers where I can give multiple sub-accounts (one for each customer). Billing is going to be a nightmare cuz these services bill per/GB and with One account it’s impossible to differentiate each customer. Solution 3: Similar to 2, but letting the user create their own account on Amazon S3 (for example). Pros: You forget about billing and such. Cons: A mess for the customer who has to open the Amazon (or whatever) account, will be charged for that and not from you. You can’t really charge the customer (since you’re just not doing anything). Solution 4: Use one of the many backup online solutions that use the tech in cloud storage. Pros: many of these include SQL Server backup, and a lot of features that we’d have to implement. Plus web access and stuff like that will come included. Cons: Still have the billing problem described in number 2. Little of these companies (if any) offers “reseller” accounts. You have to eventually use their software (some offer certain branding). Any better approach? Summary: You have a software (.NET Winapp). You want your users to be able to backup their SQL Server databases online (and be able to retrieve the backups if needed). You ideally would like to charge the customer for this service (i.e. XX € a year).

• Java code optimization leads to numerical inaccuracies and errors

  I'm trying to implement a version of the Fuzzy C-Means algorithm in Java and I'm trying to do some optimization by computing just once everything that can be computed just once. This is an iterative algorithm and regarding the updating of a matrix, the clusters x pixels membership matrix U, this is the update rule I want to optimize: where the x are the element of a matrix X (pixels x features) and v belongs to the matrix V (clusters x features). And m is a parameter that ranges from 1.1 to infinity. The distance used is the euclidean norm. Looking at the formula the numerator of the fraction is independent of the sum so I can compute numerator and denominator independently and the denominator can be computed just once for each pixel. I guess that the problem is that exponentiate very small numbers to high values (the elements of U can range from 0.0 to 1.0 and exp , for m = 1.1, is 10) leads to ver y small values, whereas by dividing the numerator and the denominator and THEN exponentiating the result seems to be better numerically. The problem is it involves much more operations. Am I doing something wrong? Is there a possible solution to get both the code optimized and numerically stable? Any suggestion or criticism will be appreciated.

I think I have optimized this method as much as possible in C# (probably I haven't, of course - suggestions on that score are welcome as well). My question is, is it worth it for me to move this method to an unmanaged C DLL? Would the resulting method execute faster (and how much faster), taking into account the overhead of marshalling my managed int arrays so they can be passed to the method? If doing this would get me, say, a 10% speed improvement, then it would not be worth my time for sure. If it was 2 or 3 times faster, then I would probably have to do it. Note: please, no "premature optimization" comments, thanks in advance. This is simply "optimization".

I've already optimized my database, so please don't recommend that as an answer. • How does java.util.Collections.contains() perform faster than a linear search?

  I've been fooling around with a bunch of different ways of searching collections, collections of collections, etc. Doing lots of stupid little tests to verify my understanding. Here is one which boggles me (source code further below). In short, I am generating N random integers and adding them to a list. The list is NOT sorted. I then use Collections.contains() to look for a value in the list. I intentionally look for a value that I know won't be there, because I want to ensure that the entire list space is probed. I time this search. I then do another linear search manually, iterating through each element of the list and checking if it matches my target. I also time this search. On average, the second search takes 33% longer than the first one. By my logic, the first search must also be linear, because the list is unsorted. The only possibility I could think of (which I immediately discard) is that Java is making a sorted copy of my list just for the search, but (1) I did not authorize that usage of memory space and (2) I would think that would result in MUCH more significant time savings with such a large N. So if both searches are linear, they should both take the same amount of time. Somehow the Collections class has optimized this search, but I can't figure out how. Failed to find style 'mapViewStyle' in current theme. I tried every solutions available to solve this problem. But nothing seems to work. I have included library in the manifest file.   Hi Would appreciate if somebody could help me on this. I have a Tree Panel whose nodes when clicked load a tab into a tab panel. The tabs are loading alright, but my problem is duplication. I need to check if a tab exists before adding it to the tab panel. I cant seem to have this resolved and it is eating my brains. I found two solutions that came close: 1) A TreeListView here, but this requires me to implement a custom interface (ITreeModel) to my model. Also the approach in this solution is to start with a ListView and to implement a RowExpander manually. In my case, the TreeView is sufficiently close to what I need, so I am hoping that putting a header on it should be very simple. 2) A TreeListView here. This one indeed starts with a TreeView, but I can't figure out how to customize the header. I suspect that I have to customize the GridViewHeaderRowPresenter in the generic.xaml, but this element does not seem to have its own ControlTemplate.

• Reactive Extensions vs FileSystemWatcher

  One of the things that has long bugged me about the FileSystemWatcher is the way it fires multiple events for a single logical change to a file. I know why it happens, but I don't want to have to care - I just want to reparse the file once, not 4-6 times in a row. Ideally, there would be an event that only fires when a given file is done changing, rather than every step along the way. Over the years I've come up with various solutions to this problem, of varying degrees of ugliness. I thought Reactive Extensions would be the ultimate solution, but there's something I'm not doing right, and I'm hoping someone can point out my mistake. I have an extension method: public static IObservable<IEvent<FileSystemEventArgs>> GetChanged(this FileSystemWatcher that) { return Observable.FromEvent<FileSystemEventArgs>(that, "Changed"); } Ultimately, I would like to get one event per filename, within a given time period - so that four events in a row with a single filename are reduced to one event, but I don't lose anything if multiple files are modified at the same time. BufferWithTime sounds like the ideal solution. var bufferedChange = watcher.GetChanged() .Select(e => e.EventArgs.FullPath) .BufferWithTime(TimeSpan.FromSeconds(1)) .Where(e => e.Count > 0) .Select(e => e.Distinct()); When I subscribe to this observable, a single change to a monitored file triggers my subscription method four times in a row, which rather defeats the purpose. If I remove the Distinct() call, I see that each of the four calls contains two identical events - so there is some buffering going on. Increasing the TimeSpan passed to BufferWithTime seems to have no effect - I went as high as 20 seconds without any change in behavior. This is my first foray into Rx, so I'm probably missing something obvious. Am I doing it wrong? Is there a better approach? Thanks for any suggestions...

  I update some cells of an Excel spreadsheet through the Microsoft Office OpenXML SDK 2.0. Changing the values makes all cells containing formula that depend on the changed cells invalid. However, due to the cached values Excel does not recalculate the formular, even if the user clicks on "Calculate now". What is the best way to invalidate all dependent cells of the whole workbook through the SDK? Still I am interested in better/alternative solutions, in particular how to only delete cached values of the cells that actually depend on the updated cell.

  Hi What is the best way to handle code sharing in TFS 2010? We have a couple of Visual studio projects that other Visual Studio projects use. ex: Shared Project Project 1 Solution -Shared Project -Project 1 Project Project 2 Solution -Shared Project -Project 2 Project Also we have Third party code for example: Third Party -Telerik --2009.1.402.35 --2009.02.0701.35 When I open my "Project 1" solution i want my shared code project to be included in that solution. (thats the way we work today). We basically have one TFS Project that contains all the code. Now we want to use it the "right" (?) way, We would like to have Project 1 and 2 in separate TFS solutions. If I for example makes sure we have all our project in the same structure on disk and just add the shared project to my Project 1 solution (even if the projects reside in two different TFS Projects) would that work with builds? How have you solved the problem, I guess we are not the only ones having shared code between projects? Cheers /Jimmy

  There are some people in my office who insist on using cute stationery and some of it makes messages difficult to read. I really just want to read email on a white background with no distractions. Is there a way to disable stationery on incoming mail in Outlook? (Without switching to "plain text only") yeah, I yanked that description from here but it is very accurate however I've had no luck in finding a solution. Most solutions I see solve the problem by pushing out something to a bunch of users. like : this I don't really have the authority to do that. Not only that, that only prevents ME from setting stationery. this has been asked before to no avail: I don't have time to deal with this, so hopefully there is something I have overlooked. Without switching to "plain text only" I want to be able to change a setting on my computer (it can be. a reg hack, I don't care) that will prevent outlook stationery from showing up in my email it would also be helpful to know how to do it for Outlook 2003 as well.

I also have a directory tree full of Applications (root is \Applications) Finally, I've got a tree full of Assemblies (root is \Assemblies) I'd like to keep my .cs files in the Common tree and all the environment voodoo (solutions, projects, settings, metadata, debug data, bin, etc.) in the Assmblies tree. So, for a simple example, I've got an assembly called PdMagic.Common.Math.dll. The Solution and project is located in \Assemblies\Common\Math. All of its source (.cs) files are in \Common\Math. (matrix.cs, trig.cs, mathtypes.cs, mathfuncs.cs, stats.cs, etc.) When I use Add Existing Item to add matrix.cs to my project, a copy of it is added to the \Assemblies\Common\Math folder. I just want to reference it. I don't want multiple copies laying around. I've tried Add Existing Item, and used the drop down to "Add link" rather than just "Add", and that seems to do what I want. Question: What is the "best practice" for this sort of thing? Do most people just put those .cs files all in the same folder as the project? Why isn't "Add link" the default? Thanks!

  I have a 3.5 WPF application that use's RenderTargetBitmap. It eat's memory like a big bear. It's is a know problem in 3.5 that RenderTargetBitmap.Render has memory problems. • How to make facebox popup remain open and the content inside the facebox changes after the submit

  Hi, I'm a jQuery total n00b. In my rails app this what happen: I'm on the homepage, I click this link: <a href='/betas/new' rel='facebox'>Sign up</a> A beautiful facebox popup shows up and render this views and the containing form: # /app/views/invites/new <% form_tag({ :controller => 'registration_code', :action => 'create' }, :id => 'codeForm') do %> <%= text_field_tag :code %> <br /> <%= submit_tag 'Confirm' %> <% end %> I clink on submit and if the code is valid the user is taken on another page in another controller: def create # some stuff redirect_to :controller => 'users', :action => 'type' end Now I would like to render that page INSIDE the SAME popup contains the form, after the submit button is pressed but I have NO IDEA how to do it.
