  • Access Western Digital My Book World II RAID array on my Ubuntu Linux

    - by ZeDalaye
Hi, My WD My Book World II (Blue Rings) NAS has overheated, I think the motherboard is dead. I extracted the disks and plugged them in my desktop PC running Ubuntu Linux. The disks seems to be alive, they are spinning and the BIOS recognize them but Ubuntu is not able to boot as soon as these drives are plugged in. I got an initramfs shell after few minutes telling explaining that the root disk is not available. I suspect that one of my WD drives took the precedence on the system ? Considering that Ubuntu is able to boot and can see my Western Digital disks... is it possible to access the RAID 0 array ? How ? Many thanks for your help, regards, -- Pierre Yager

  • Big Data for Retail

    - by David Dorf
Right up there with mobile, social, and cloud is the term "big data," which seems to be popping up lots in the press these days.  Companies like Google, Yahoo, and Facebook have popularized a new class of data technologies meant to solve the problem of processing large amounts of data quickly.  I first mentioned this in a posting back in March 2009.  Put simply, big data implies datasets so large they can't normally be processed using a standard transactional database.  The term "noSQL" is often used in this context as well. Actually, using parallel processing within the Oracle database combined with Exadata can achieve impressive results.  Look for more from Oracle at OpenWorld as hinted by Jean-Pierre Dijcks. McKinsey recently released a report on big data in which retail was specifically mentioned as an industry that can benefit from the new technologies.  I won't rehash that report because my friend Rama already did such a good job in his posting, Impact of "Big Data" on Retail. The presentation below does a pretty good job of framing the problem, although it doesn't really get into the available technologies (e.g. Exadata, Hadoop, Cassandra, etc.) and isn't retail specific. Determine the Right Analytic Database: A Survey of New Data Technologies So when a retailer asks me about big data, here's what I say:  Big data refers to a set of technologies for processing large volumes of structured and unstructured data.  Imagine collecting everything uttered by your customers on Facebook and Twitter and combining it with all the data you can find about the products you sell (e.g. reviews, images, demonstration videos), including competitive data.  Assuming you could process all that data, you could then personalize offers to specific customers based on their tastes, ensure prices are competitive, and implement better local assortments.  It's really not that far off.

  • First Day of Data Integration Track at Oracle OpenWorld 2012

    - by Irem Radzik
OpenWorld started full speed for us today with a great set of sessions in the Data Integration track. After the exciting keynote session on Oracle Database 12c in the morning; Brad Adelberg, VP of Development for Data Integration products, presented Oracle’s data integration product strategy. His session highlighted the new requirements for data integration to achieve pervasive and continuous access to trusted data. The new requirements and product focus areas presented in this session are: Provide access to any data at any source On premise or on cloud Enable zero downtime operations and maximum performance Leverage real-time data for accurate business insights And ensure high quality data is used across the enterprise During the session Brad walked over how Oracle’s data integration products, Oracle Data Integrator, Oracle GoldenGate, Oracle Enterprise Data Quality, and Oracle Data Service Integrator, deliver on these requirements and how recent product releases build on this strategy. Soon after Brad’s session we heard from a panel of Oracle GoldenGate customers, St. Jude Medical, Equifax, and Bank of America, how they achieved zero downtime operations using Oracle GoldenGate. The panel presented different use cases of GoldenGate, from Active-Active replication to offloading reporting. Especially St. Jude Medical’s implementation, which involves the alert management system for patients that use their pacemakers, reminded me in some cases downtime of mission-critical systems can be a matter of life or death. It is very comforting to hear that GoldenGate delivers highly-reliable continuous availability for life-saving medical systems. In the afternoon, Nick Wagner from the Product Management team and I followed the customer panel with the review of Oracle GoldenGate 11gR2’s New Features.  Many questions we received from audience were about GoldenGate’s new Integrated Capture for Oracle Database and the enhanced Conflict Management features, as well as how GoldenGate compares to Oracle Streams. In addition to giving details on GoldenGate’s unique capability to capture changed data with a direct integration to the Oracle DBMS engine, we reminded the audience that enhancements to Oracle GoldenGate will continue, while Streams will be primarily maintained. Last but not least, Tim Garrod and Ryan Fonnett from Raymond James presented a unified real-time data integration solution using Oracle Data Integrator and GoldenGate for their operational data store (ODS). The ODS supports application services across the enterprise and providing timely data is a critical requirement. In this solution, Oracle GoldenGate does the log-based change data capture for Oracle Data Integrator’s near real-time data integration between heterogeneous systems. As Raymond James’ ODS supports mission-critical services for their advisors, the project team had to set up this integration environment to be highly available. During the session, Ryan and Tim explained how they use ODI to enable automated process execution and “always-on” integration processes. Their presentation included 2 demonstrations that focused on CDC patterns deployed with ODI and the automated multi-instance execution and monitoring. We are very grateful to Tim and Ryan for their very-well prepared presentation at OpenWorld this year. Day 2 (Tuesday) will be also a busy day in our track. In addition to the Fusion Middleware Innovation Awards ceremony at 11:45am at Moscone West 3001, we have the following DI sessions Real-World Operational Reporting Customer Panel 11:45am Moscone West- 3005 Oracle Data Integrator Product Update and Future Strategy 1:15pm Moscone West- 3005 High-volume OLTP with Oracle GoldenGate: Best Practices from Comcast 1:15pm Moscone West- 3005 Everything You need to Know about Monitoring Oracle GoldenGate 5pm Moscone West-3005 If you are at OpenWorld please join us in these sessions. The Data Integration team has a solid line-up of product and customer sessions for you to attend this year, plus five hands-on labs, and numerous demonstration pods in Moscone South. On Monday we kick the track off with Brad Adelberg’s Future Strategy, Direction and Roadmap for Oracle’s Data Integration Platform at 10:45AM in Moscone West 3005. Over the rest of the week we have a number of deep dive sessions that build out the themes that Brad discusses in his keynote, but the two that I would like to highlight today are our Oracle GoldenGate customer panels. The first customer panel is on Zero Downtime Operations and is on Monday at 1:45 in Moscone West 3005. The theme of this session is how to reduce downtime for critical must-succeed systems. Here’s a rundown of the session: Bank of America, TALX, and St. Jude Medical all have users communities that expect systems to be available around the clock. In this customer panel session, Bank of America discusses how it will be leveraging Oracle GoldenGate. St. Jude Medical shares how it is using Oracle GoldenGate to achieve a zero-downtime migration for a 5 TB Oracle online transaction processing (OLTP) 24/7 mission-critical database. TALX discusses how Equifax Workforce Information Services used Oracle GoldenGate to move from processing online transactions in a single site to processing concurrently from two geographically disparate data centers, providing a highly available solution with significant burst capacity. On Tuesday at 11:45 in Moscone West 3005 we switch gears and host a customer panel on Operational Reporting. The theme of this customer panel is all around reporting and how Oracle GoldenGate raises the bar on reporting by enabling real-time access to real-time data. Here’s a rundown of the session: Turk Telekom and Comcast are half a world away from each other, but these two powerhouse companies have both drastically improved performance and access to real-time data by using Oracle GoldenGate. During this panel discussion, Turk Telekom will explain its evaluation and implementation of Oracle GoldenGate, how the business has experienced significant improvements in the core database and reporting platform, and how it plans to expand its usage into its SOA architecture and its architecture based on Oracle’s Siebel platform. Comcast will explain its implementation of Oracle GoldenGate and how it moves data in real time from its mission-critical HP NonStop database to a Teradata data warehouse. Join us at our sessions to learn what other customers are doing with our products or stop by our demo pods in Moscone south and meet the product management and development teams.

  • First-Time GLSL Shadow Mapping Problems

    - by Locke
I'm working on building out a 2.5D engine and having massive problems getting my shadows working. I'm at a point where I'm VERY close. So, let's see a picture to see what I have: As you can see above, the image has lighting -- but the shadow map is displaying incorrectly. The shadow map is shown in the bottom left hand side of the screen as a normal 2D texture, so we can see what it looks like at any given time. If you notice, it appears that the shadows are generating backwards in the wrong direction -- I think. But the problem is a little more deep -- I'm just plotting the shadow onto the screen, which I know is wrong -- I'm ignoring the actual test to see if we NEED to show a shadow. The incoming parameters all appear to be correct -- so there has to be something wrong with my shader code somewhere. Here's what my code looks like: VERTEX: uniform mat4 LightModelViewProjectionMatrix; varying vec3 Normal; // The eye-space normal of the current vertex. varying vec4 LightCoordinate; // The texture coordinate of the light of the current vertex. varying vec3 LightDirection; // The eye-space direction of the light. void main() { Normal = normalize(gl_NormalMatrix * gl_Normal); LightDirection = normalize(gl_NormalMatrix * gl_LightSource[0].position.xyz); LightCoordinate = LightModelViewProjectionMatrix * gl_Vertex; LightCoordinate.xy = ( LightCoordinate.xy * 0.5 ) + 0.5; gl_Position = ftransform(); gl_TexCoord[0] = gl_MultiTexCoord0; } FRAGMENT: uniform sampler2D DiffuseMap; uniform sampler2D ShadowMap; varying vec3 Normal; // The eye-space normal of the current vertex. varying vec4 LightCoordinate; // The texture coordinate of the light of the current vertex. varying vec3 LightDirection; // The eye-space direction of the light. void main() { vec4 Texel = texture2D(DiffuseMap, vec2(gl_TexCoord[0])); // Directional lighting //Build ambient lighting vec4 AmbientElement = gl_LightSource[0].ambient; //Build diffuse lighting float Lambert = max(dot(Normal, LightDirection), 0.0); //max(abs(dot(Normal, LightDirection)), 0.0); vec4 DiffuseElement = ( gl_LightSource[0].diffuse * Lambert ); vec4 LightingColor = ( DiffuseElement + AmbientElement ); LightingColor.r = min(LightingColor.r, 1.0); LightingColor.g = min(LightingColor.g, 1.0); LightingColor.b = min(LightingColor.b, 1.0); LightingColor.a = min(LightingColor.a, 1.0); LightingColor *= Texel; //Everything up to this point is PERFECT // Shadow mapping // ------------------------------ vec4 ShadowCoordinate = LightCoordinate / LightCoordinate.w; float DistanceFromLight = texture2D( ShadowMap, ShadowCoordinate.st ).z; float DepthBias = 0.001; float ShadowFactor = 1.0; if( LightCoordinate.w > 0.0 ) { ShadowFactor = DistanceFromLight < ( ShadowCoordinate.z + DepthBias ) ? 0.5 : 1.0; } LightingColor.rgb *= ShadowFactor; //gl_FragColor = LightingColor; //Yes, I know this is wrong, but the line above (gl_FragColor = LightingColor;) produces the wrong effect gl_FragColor = LightingColor * texture2D( ShadowMap, ShadowCoordinate.st ); } I wanted to make sure the coordinates were correct for the shadow map -- so that's why you see it applied to the image as it is below. But the depth for each point seems to be wrong -- the shadows SHOULD be opposite (look at how the image is -- the shaded areas from normal lighting are facing the opposite direction of the shadows). Maybe my matrices are bad or something going in? They're isolated and appear to be correct -- nothing else is going in unusual. When I view from the light's view and get the MVP matrices for it, they're correct. EDIT: Added an image so you can see what happens when I do the correct command at the end of the GLSL: That's the image when the last line is just glFragColor = LightingColor; Maybe someone has some idea of what I screwed up?

  • SQL SERVER – Asynchronous Update and Timestamp – Check if Row Values are Changed Since Last Retrieve

    - by pinaldave
Here is the question received just this morning. “Pinal, Our application is much different than other application you might have come across. In simple words, I would like to call it Asynchronous Updated Application. We need your quick opinion about one of the situation which we are facing. From business side: We have bidding system (similar to eBay but not exactly) and where multiple parties bid on one item, during the last few minutes of bidding many parties try to bid at the same time with the same price. When they hit submit, we would like to check if the original data which they retrieved is changed or not. If the original data which they have retrieved is the same, we will accept their new proposed price. If original data are changed, they will have to resubmit the data with new price. From technical side: We have a row which we retrieve in our application. Multiple users are retrieving the same row. Some of the users will update the value of the row and submit. However, only the very first user should be allowed to update the row and remaining all the users will have to re-fetch the row and updated it once again. We do not want to lock any record as that will create other problems. Do you have any solution for this kind of situation?” Fantastic Question. I believe there is good chance that we can use timestamp datatype in this kind of application. Before we continue let us see following simple example. USE tempdb GO CREATE TABLE SampleTable (ID INT, Col1 VARCHAR(100), TimeStampCol TIMESTAMP) GO INSERT INTO SampleTable (ID, Col1) VALUES (1, 'FirstVal') GO SELECT ID, Col1, TimeStampCol FROM SampleTable st GO UPDATE SampleTable SET Col1 = 'NextValue' GO SELECT ID, Col1, TimeStampCol FROM SampleTable st GO DROP TABLE SampleTable GO Now let us see the resultset. Here is the simple explanation of the scenario. We created a table with simple column with TIMESTAMP datatype. When we inserted a very first value the timestamp was generated. When we updated any value in that row, the timestamp was updated with the new value. Every single time when we update any value in the row, it will generate new timestamp value. Now let us apply this in an original question’s scenario. In that case multiple users are retrieving the same row. Everybody will have the same now same TimeStamp with them. Before any user update any value they should once again retrieve the timestamp from the table and compare with the timestamp they have with them. If both of the timestamp have the same value – the original row has not been updated and we can safely update the row with the new value. After initial update, now the row will contain a new timestamp. Any subsequent update to the same row should also go to the same process of checking the value of the timestamp they have in their memory. In this case, the timestamp from memory will be different from the timestamp in the row. This indicates that row in the table has changed and new updates should not be allowed. I believe timestamp can be very very useful in this kind of scenario. Is there any better alternative? Please leave a comment with the suggestion and I will post on the blog with due credit. • How do you get better working conditions? [closed]

    - by 0A0D
I work at a business who has a software side and manufacturing side. The software we write is sold as a package along with other hardware that our customers purchase. I basically work in a warehouse. There is one door that seperates the engineers from the warehouse noise. I have asked for noise cancelling walls to be put in. I have asked multiple times over 6 months to be moved up front to one of two vacant sales offices, but they seem reluctant to let an Engineer move into a sales office. In fact, sales are the only ones with windows and they get commission though they make mistakes or overpromise to the customer. So, my question is how can I get better working conditions without necessarily having to leave my current job? It is very hard to work and concentrate. UPDATE I think I can finally close this chapter in my life. I have moved on to a large corporation which follows CMMI religiously and has even started using Agile in many of its projects. Nevertheless, there is organization, respect, and genuine care for the engineers and scientists that work for them. Pierre was right - quitting was the right answer. My life does not nearly have the amount of stress it used to have because I now work for a place that is organized and knows what it wants its engineers to do along with treating them like they should be treated.

  • Spikes in Socket Performance

    - by Harun Prasad
We are facing random spikes in high throughput transaction processing system using sockets for IPC. Below is the setup used for the run: The client opens and closes new connection for every transaction, and there are 4 exchanges between the server and the client. We have disabled the TIME_WAIT, by setting the socket linger (SO_LINGER) option via getsockopt as we thought that the spikes were caused due to the sockets waiting in TIME_WAIT. There is no processing done for the transaction. Only messages are passed. • Address Match Key Algorithm

    - by sestocker
I have a list of addresses in two separate tables that are slightly off that I need to be able to match. For example, the same address can be entered in multiple ways: 110 Test St 110 Test St. 110 Test Street Although simple, you can imagine the situation in more complex scenerios. I am trying to develop a simple algorithm that will be able to match the above addresses as a key. For example. the key might be "11TEST" - first two of 110, first two of Test and first two of street variant. A full match key would also include first 5 of the zipcode as well so in the above example, the full key might look like "11TEST44680". I am looking for ideas for an effective algorithm or resources I can look at for considerations when developing this. Any ideas can be pseudo code or in your language of choice. We are only concerned with US addresses. In fact, we are only looking at addresses from 250 zip codes from Ohio and Michigan. We also do not have access to any postal software although would be open to ideas for cost effective solutions (it would essentially be a one time use). Please be mindful that this is an initial dump of data from a government source so suggestions of how users can clean it are helpful as I build out the application but I would love to have the best initial I possibly can by being able to match addresses as best as possible.

  • Reading from a file, atoi() returns zero only on first element

    - by Nazgulled
    Hi, I don't understand why atoi() is working for every entry but the first one. I have the following code to parse a simple .csv file: void ioReadSampleDataUsers(SocialNetwork *social, char *file) { FILE *fp = fopen(file, "r"); if(!fp) { perror("fopen"); exit(EXIT_FAILURE); } char line[BUFSIZ], *word, *buffer, name[30], address[35]; int ssn = 0, arg; while(fgets(line, BUFSIZ, fp)) { line[strlen(line) - 2] = '\0'; buffer = line; arg = 1; do { word = strsep(&buffer, ";"); if(word) { switch(arg) { case 1: printf("[%s] - (%d)\n", word, atoi(word)); ssn = atoi(word); break; case 2: strcpy(name, word); break; case 3: strcpy(address, word); break; } arg++; } } while(word); userInsert(social, name, address, ssn); } fclose(fp); } And the .csv sample file is this: 900011000;Jon Yang;3761 N. 14th St 900011001;Eugene Huang;2243 W St. 900011002;Ruben Torres;5844 Linden Land 900011003;Christy Zhu;1825 Village Pl. 900011004;Elizabeth Johnson;7553 Harness Circle But this is the output: [900011000] - (0) [900011001] - (900011001) [900011002] - (900011002) [900011003] - (900011003) [900011004] - (900011004) What am I doing wrong?

  • T-SQL Table Joins - Unique Situation

    - by Dimitri
Hello Everyone. This is my first time encountering the case like this and don't quite know how to handle. Situation: I have one table tblSettingsDefinition, with fields: ID, GroupID, Name, typeID, DefaultValue. Then I have tblSettingtypes with fields TypeID, Name. And I have final table, tblUserSettings with fields SettingID, SettingDefinitionID, UserID, Value. The whole point of this is to have customizable settings. Setting can be defined for a Group or as global setting (if GroupID is NULL). It will have a default value, but if user modifies the setting, an entry is added to tblUserSettings that stores new value. I want to have a query that grabs user settings by first looking at the tblUserSettings, and if it has records for the given user, grabs them, if not retrieves default settings. But the trick is that no matter if user has settings or not, I need to have fields from other two table retrieved to know the setting's Type, Name etc... (which are stored in those other tables). I'm writing query something like this: SELECT * FROM tblSettingDefinition SD LEFT JOIN tblUserSettings US ON SD.SettingID = US.SettingDefinitionID JOIN tblSettingTypes ST ON SD.TypeID=ST.ID WHERE US.UserID=@UserID OR ((SD.GroupID IS NULL) OR (SD.GroupID=(SELECT GroupID FROM tblUser WHERE ID=@UserID))) but it retrieves settings for all users from tblUserSettings instead of just ones that match current @UserID. And if @UserID has no records in tblUserSettings, still, all user settings are retrieved instead of the defaults from tblSettingDefinition. Hope I made myself clear. Any help would be highly appreciated. Thank you.

  • Is there any other efficient way to use table variable instead of using temporary table

we are writing script to display banners on a web page where we are using temporary table in mysql procedure. • SQL query in JSP file pulling variable from VXML file

    - by s1066
Hi I'm trying to get an SQL query to work within a JSP file. The JSP file is pulled by a VXML file here is my JSP file code: <?xml version="1.0"?> <%@ page import="java.util.*" %> <%@ page import="java.sql.*" %> <% boolean success = true; // Always optimistic String info = ""; String schoolname = request.getParameter("schoolname"); String informationtype = request.getParameter("informationtype"); try { Class.forName("org.postgresql.Driver"); String connectString = "jdbc:postgresql://localhost:5435/N0176359"; String user = "****"; String password = "*****"; Connection conn = DriverManager.getConnection(connectString, user, password); Statement st = conn.createStatement(); ResultSet rsvp = st.executeQuery("SELECT * FROM lincolnshire_school_information_new WHERE school_name=\'"+schoolname+"\'"); rsvp.next(); info = rsvp.getString(2); }catch (ClassNotFoundException e) { success = false; // something went wrong } %> As you can see I'm trying to insert the value of the variable declared as "schooname" into the end of the SQL query. However when I come to run the jsp file it doesn't work and I get an error "ResultSet not positioned properly". When I put a standard query in (without trying to make it value of the variable it works fine) Hope that makes sense, and thank you for any help!

  • Performance Difference between HttpContext user and Thread user

    - by atrueresistance
I am wondering what the difference between HttpContext.Current.User.Identity.Name.ToString.ToLower and Thread.CurrentPrincipal.Identity.Name.ToString.ToLower. Both methods grab the username in my asp.net 3.5 web service. I decided to figure out if there was any difference in performance using a little program. Running from full Stop to Start Debugging in every run. Dim st As DateTime = DateAndTime. Now Try 'user = HttpContext.Current.User.Identity.Name.ToString.ToLower user = Thread.CurrentPrincipal.Identity.Name.ToString.ToLower Dim dif As TimeSpan = Now.Subtract(st) Dim break As String = "nothing" Catch ex As Exception user = "Undefined" End Try I set a breakpoint on break to read the value of dif. The results were the same for both methods. dif.Milliseconds 0 Integer dif.Ticks 0 Long Using a longer duration, loop 5,000 times results in these figures. Thread Method run 1 dif.Milliseconds 125 Integer dif.Ticks 1250000 Long run 2 dif.Milliseconds 0 Integer dif.Ticks 0 Long run 3 dif.Milliseconds 0 Integer dif.Ticks 0 Long HttpContext Method run 1 dif.Milliseconds 15 Integer dif.Ticks 156250 Long run 2 dif.Milliseconds 156 Integer dif.Ticks 1562500 Long run 3 dif.Milliseconds 0 Integer dif.Ticks 0 Long So I guess what is more prefered, or more compliant with webservice standards? If there is some type of a performance advantage, I can't really tell. Which one scales to larger environments easier?

  • How to structure an index for type ahead for extremely large dataset using Lucene or similar?

    - by Pete
I have a dataset of 200million+ records and am looking to build a dedicated backend to power a type ahead solution. Lucene is of interest given its popularity and license type, but I'm open to other open source suggestions as well. I am looking for advice, tales from the trenches, or even better direct instruction on what I will need as far as amount of hardware and structure of software. Requirements: Must have: The ability to do starts with substring matching (I type in 'st' and it should match 'Stephen') The ability to return results very quickly, I'd say 500ms is an upper bound. Nice to have: The ability to feed relevance information into the indexing process, so that, for example, more popular terms would be returned ahead of others and not just alphabetical, aka Google style. In-word substring matching, so for example ('st' would match 'bestseller') Note: This index will purely be used for type ahead, and does not need to serve standard search queries. I am not worried about getting advice on how to set up the front end or AJAX, as long as the index can be queried as a service or directly via Java code. Up votes for any useful information that allows me to get closer to an enterprise level type ahead solution

  • Copying a subset of data to an empty database with the same schema

    - by user193655
I would like to export part of a database full of data to an empty database. Both databases has the same schema. I want to maintain referential integrity. To simplify my cases it is like this: MainTable has the following fields: 1) MainID integer PK 2) Description varchar(50) 3) ForeignKey integer FK to MainID of SecondaryTable SecondaryTable has the following fields: 4) MainID integer PK (referenced by (3)) 5) AnotherDescription varchar(50) The goal I'm trying to accomplish is "export all records from MainTable using a WHERE condition", for example all records where MainID < 100. To do it manually I shuold first export all data from SecondaryTable contained in this select: select * from SecondaryTable ST outer join PrimaryTable PT on ST.MainID=PT.MainID then export the needed records from MainTable: select * from MainTable where MainID < 100. This is manual, ok. Of course my case is much much much omre complex, I have 200+ tables, so donig it manually is painful/impossible, I have many cascading FKs. Is there a way to force the copy of main table only "enforcing referntial integrity". so that my query is something like: select * from MainTable where MainID < 100 WITH "COPYING ALL FK sources" In this cases also the field (5) will be copied. ====================================================== Is there a syntax or a tool to do this? Table per table I'd like to insert conditions (like MainID <100 is only for MainTable, but I have also other tables).

  • Faster way to split a string and count characters using R?

    - by chrisamiller
    I'm looking for a faster way to calculate GC content for DNA strings read in from a FASTA file. This boils down to taking a string and counting the number of times that the letter 'G' or 'C' appears. I also want to specify the range of characters to consider. I have a working function that is fairly slow, and it's causing a bottleneck in my code. It looks like this: ## ## count the number of GCs in the characters between start and stop ## gcCount <- function(line, st, sp){ chars = strsplit(as.character(line),"")[[1]] numGC = 0 for(j in st:sp){ ##nested ifs faster than an OR (|) construction if(chars[[j]] == "g"){ numGC <- numGC + 1 }else if(chars[[j]] == "G"){ numGC <- numGC + 1 }else if(chars[[j]] == "c"){ numGC <- numGC + 1 }else if(chars[[j]] == "C"){ numGC <- numGC + 1 } } return(numGC) } Running Rprof gives me the following output: > a = "GCCCAAAATTTTCCGGatttaagcagacataaattcgagg" > Rprof(filename="Rprof.out") > for(i in 1:500000){gcCount(a,1,40)}; > Rprof(NULL) > summaryRprof(filename="Rprof.out") self.time self.pct total.time total.pct "gcCount" 77.36 76.8 100.74 100.0 "==" 18.30 18.2 18.30 18.2 "strsplit" 3.58 3.6 3.64 3.6 "+" 1.14 1.1 1.14 1.1 ":" 0.30 0.3 0.30 0.3 "as.logical" 0.04 0.0 0.04 0.0 "as.character" 0.02 0.0 0.02 0.0 $by.total total.time total.pct self.time self.pct "gcCount" 100.74 100.0 77.36 76.8 "==" 18.30 18.2 18.30 18.2 "strsplit" 3.64 3.6 3.58 3.6 "+" 1.14 1.1 1.14 1.1 ":" 0.30 0.3 0.30 0.3 "as.logical" 0.04 0.0 0.04 0.0 "as.character" 0.02 0.0 0.02 0.0 $sampling.time [1] 100.74 Any advice for making this code faster?
