  • How do I transform a single colmn list to item matrix in R?

    I currently have data that is in the following format (note, this is 1 column, 4 row matrix): aa|bb bb|cc|ee|ee cc cc|ee and I want it displayed so that the column names are: aa, bb, cc, dd, and ee. And I want there to be 4 row such that each row counts the number of times each string was present in the matching row above. ie) aa bb cc dd ee 1 1 0 0 0 0 1 1 0 2 0 0 1 0 0 0 0 1 0 1 Does anyone know how to do this in R? I would post my attempt, but it is just getting ugly and complicated. Any help would be much appreciated. Thanks in advance.

  • Convert ddply {plyr} to Oracle R Enterprise, or use with Embedded R Execution

    The plyr package contains a set of tools for partitioning a problem into smaller sub-problems that can be more easily processed. One function within {plyr} is ddply, which allows you to specify subsets of a data.frame and then apply a function to each subset. The result is gathered into a single data.frame. Such a capability is very convenient. The function ddply also has a parallel option that if TRUE, will apply the function in parallel, using the backend provided by foreach. This type of functionality is available through Oracle R Enterprise using the ore.groupApply function. In this blog post, we show a few examples from Sean Anderson's "A quick introduction to plyr" to illustrate the correpsonding functionality using ore.groupApply. To get started, we'll create a demo data set and load the plyr package. set.seed(1) d <- data.frame(year = rep(2000:2014, each = 3),         count = round(runif(45, 0, 20))) dim(d) library(plyr) This first example takes the data frame, partitions it by year, and calculates the coefficient of variation of the count, returning a data frame. # Example 1 res <- ddply(d, "year", function(x) {   mean.count <- mean(x$count)   sd.count <- sd(x$count)   cv <- sd.count/mean.count   data.frame(cv.count = cv)   }) To illustrate the equivalent functionality in Oracle R Enterprise, using embedded R execution, we use the ore.groupApply function on the same data, but pushed to the database, creating an ore.frame. The function ore.push creates a temporary table in the database, returning a proxy object, the ore.frame. With ore.groupApply, we augment the function to return the specific data.frame we want. We also specify the argument FUN.VALUE, which describes the resulting data.frame. From our previous blog posts, you may recall that by default, ore.groupApply returns an ore.list containing the results of each function invocation. To get a data.frame, we specify the structure of the result. The results in both cases are the same, however the ore.groupApply result is an ore.frame. In this case the data stays in the database until it's actually required. This can result in significant memory and time savings whe data is large. The next ddply example uses the summarise function, which creates a new data.frame. In ore.groupApply, the year column is passed in with the data. Realizing this with ore.groupApply involves creating an index column out of the concatenation of the columns used for partitioning. The result of ore.groupApply is an ore.list that contains the three graphs.   • Tuning garbage collections for low latency

    I'm looking for arguments as to how best to size the young generation (with respect to the old generation) in an environment where low latency is critical. My own testing tends to show that latency is lowest when the young generation is fairly large (eg. -XX:NewRatio <3), however I cannot reconcile this with the intuition that the larger the young generation the more time it should take to garbage collect. The application runs on linux, jdk 6 before update 14, i.e G1 not available.

  • Use pt-table-sync to setup a new MySQL DB

    I have 2 hosts (A and B). B contains a MySQL server with a database called mydb, and A contains a MySQL server with nothing (fresh install). I want to replicate the entire mydb from B to A, by running a script on A (I do not have shell access to B). Can I run this on A: pt-table-sync --execute h=b.mydomain.com,D=mydb h=a.mydomain.com I've read the docs but don't get a 100% comfort feeling (perhaps because of all the warnings about damaging your data if you don't know what you're doing). Will this work? as well, is h=a.mydomin.com necessary? (Will it route all traffic back in/out the local NIC?) can I use localhost or nothing at all?

  • Using mongodump with an auth enabled mongodb server

    I'm trying to do a daily backup of my mongodb server (auth enabled) using the mongodump tool. mongodump provides two parameters to set the credentials: -u [ --username ] arg username -p [ --password ] arg password Unfortunately they don't provide any parameter to read the password from stdin. Therefore everytime I run this command, everyone on the server can read the password (e.g. by using ps aux). The only workaround I have found is stopping the database and directly accessing the database files using the --dbpath parameter. Is there any other solution which allows me to backup the mongodb database without stopping the server and without "publishing" my password? I am using Debian squeeze 6.0.5 amd64 with mongodb 1.4.4-3.

  • Why does this thumbnail generation code throw OutOfMemoryException on large files?

    This code works great for generating thumbnails, but when given a very large (100MB+) TIFF file, it throws OutOfMemoryExceptions. When I do it manually in Paint.NET on the same machine, it works fine. How can I improve this code to stop throwing on very large files? In this case I'm loading a 721MB TIF on a machine with 8GB RAM. The Task Manager shows 2GB used so something is preventing it from using all that memory. Specifically it throws when I load the Image to calculate the size of the original.
