• Cannot connect to MySQL over TCP locally - Connection Timeout - Ubuntu 9.04

  I am running Ubuntu and am ultimately trying to connect Tomcat to my MySQL database using JDBC. It has worked previously but after a reboot the instance now fails to connect. Both Tomcat 6 and MySQL 5.0.75 are on the same machine Connection string: jdbc:mysql:///localhost:3306 I can connect to MySQL on the command line using the mysql command The my.cnf file is pretty standard (Available on request) has bind address: 127.0.0.1 I cannot Telnet to the MySQL port despite netstat saying MySQL is listening I have one IpTables rule to forward 80 - 8080 and no firewall I'm aware of. I'm pretty new to this and I'm not sure what else to test. I don't know whether I should be looking in etc/interfaces and if I did what to look for. It's weird because it used to work but after a reboot it's down so I must have changed something.... :). I realise a timeout indicates the server is not responding and I assume it's because the request isn't actually getting through. I installed MySQL via apt-get and Tomcat manually. • Did a recent WinXP update break CD/DVD read speeds? SP2/SP3

  I have two systems with fresh installations of Windows XP Pro SP3 (SP3 slipstreamed into the installer; fully updated after install). One's a refurbished 2.4GHz Pentium4 system; the other is a new 1.6GHz Atom330 build. Both have brand-new dual-layer CD/DVD burners (one's a LiteOn IDE, the other an LG SATA). Both take a really looooong time to read a single-layer DVD in Windows with Cygwin tools. Specifically, 40 minutes or more. I burn backup data to single-layer DVD+/-R and use MD5 hashes for data verification (made with the standard md5sum tool in Unix or Cygwin). The hashes are burned to disc with the data files, and I use this command to verify: $ cd /path/to/disc/mountpoint ; time md5sum -c < md5.txt Here's how long that takes to run on a full single-layer DVD+/-R disc: Old system (WinXP SP2, 1.8GHz Athlon 2500+, last summer): ~10 minutes Old system (Ubuntu 9.04, 1.8GHz Athlon 2500+): ~10 minutes Old system (Debian 5, dual 550MHz P3): ~10 minutes New Pentium4 system (running Ubuntu 9.04): ~5 minutes New Pentium4 system (running WinXP SP3, file copy from Win Explorer): ~6 minutes New Atom330 system (running WinXP SP3, file copy from Win Explorer): ~6 minutes Now the weird stuff: Old system (WinXP SP2, 1.8GHz Athlon 2500+, today): ~25 minutes New Pentium4 system (running WinXP SP3, read from Cygwin): ~40-50 minutes (?!!) New Atom330 system (running WinXP SP3, read from Cygwin): ~40 minutes (can do it in ~30 minutes ...if i have another program spin up the drive first) Since both systems will copy files in 6 minutes using Windows Explorer, I know it's not a hardware problem. Windows just never spins up the drive during the Cygwin read, so it stays super-slow the whole time. Other programs like EAC and DVD Decrypter seem to spin up the disc just fine during their processing. DMA is enabled on both systems. (Can confirm in Windows' Device Manager on the Atom330, not on the P4.) Nero's DriveSpeed tool doesn't seem to have any effect. Copy times are comparable from commandline with Windows' xcopy. Copying with Cygwin's cp looks more like the problem state -- it will spin up the drive for a short time, never reaches full speed, and lets it spin back down again for most of the copy. What I need is to get full read speeds from Cygwin. Is this a known issue with SP3 or some other recent Windows update? Any other ideas? Update: More testing; Windows will spin up the drive when data is copied with Windows tools, but not when read in place or copied with Cygwin tools. It doesn't make sense to me that Windows spins up the drive for copying, but not for other reads. Might be more of a Cygwin problem? Update 2: GUI activity is sluggish during the problem state -- during the Cygwin verifies, there's a slight but noticable delay when dragging windows or icons around on the desktop, switching windows, Alt-Tabbing through open applications, opening new windows, etc. It reminds me of the delay when opening a Windows Explorer window on My Computer just after inserting a DVD. I've tried updating Cygwin (from 1.5.x to 1.7.x), but no change in the problem behavior. I've also noticed this issue occurs on WinXP SP2, but it's not exactly the same -- some spin-up occurs, so the read happens in ~25-30 minutes instead of 40+. The SP2 system used to run the verifies in ~10 minutes, and when it first changed (not sure exactly when, maybe in late November or early December 2009) I thought it was dying hardware. This is why I suspect an official update of breaking this functionality; this has worked for years on that SP2 box.

• Hardware recommendations / parts list for a modern, quiet ZFS NAS box - 2011-Feb edition [closed]

  I want to build some really reliable storage for my data, and it seems that ZFS is the only filesystem at the moment that does live checksumming. That rules out DroboPro, so I'm looking to building a quiet ZFS NAS that would start with 4 2TB or larger hard drives. I'd like this system to be very reliable and relatively future-proof for 2-3 years, so I'm willing to invest some $$$ and buy higher end components. I did see questions here and on other forums about low-cost servers, but I'm not looking for those. I'd be super happy to go for an off-the-shelf solution, but I haven't found one that's quiet. I started doing the research (summarized on my wiki), but I realized that it just gets too complicated for what I know as a software dude, and I'm entering the analysis paralysis area. At this point, I'm basically looking for a parts list for a configuration that will work (and is modern), and I know there are folks around here who are way more competent than me. I've built computers and am comfortable assembling one and messing with *nix; I can follow guides; I just want to end the decision process for the hardware and software configuration. What I've researched so far (not that these are very modern components): Case: I think I've settled on the Antec Twelve Hundred case because it cools well, is quiet, and simply has 12 bays that allow elastic mounting. The SilverStone Raven is its counter-candidate, but I find its construction quite odd. For the PSU, I'm torn between Antec CP-850 and Nexus RX-8500, but I did this research more than a year ago. The Nexus has a very uniform power profile, and I'd rather not have the Antec spin up and down based on load. On the other hand, I'm not sure how often my file server will draw more than 400W under use. For the hard drives, I've read that WD Black drives are actually WD RE3 with a software setting changed. I'd also like to buy different drive types, not just 4 WDs. Recommendations? Right now I have a 2TB Hitachi Deskstar 7K300. For the motherboard, CPU and RAM I have no idea, other than the RAM must be ECC. I already asked a question here about ECC RAM, but I was misguided and was looking for a motherboard that would support USB 3.0 as well. I've learned to go with eSATA, or worry about USB later. Then there's the (liquid) cooling, Wi-Fi card, and FreeBSD vs. OpenSolaris Express. Lastly, I'm wondering if I can make this PC into a media server by adding a Blu-ray drive and a good sound card. But support for Blu-Ray is spotty on Linux, and I don't know if Windows 7 on VirtualBox would get sufficient hardware access to output HDMI or SPDIFF signals. (Running OpenSolaris virtualized is not an option because of the reliability risk.) Then there are HDCP concerns. Suggestions on that would be appreciated as well, but I don't want us to get sidetracked. A specific shopping list on the core components would be great, so I can start ordering, and in the meantime educate myself with regards to the other issues. Finally, I think this could become a great FAQ for those technically inclined to build their own ZFS server, but confused by the dizzying array of options out there, and I promise to compile the results and share my experience building and benchmarking the server.

• Xcode newb -- #include can't find my file

  I'm trying to get a third party audio library (STK) working inside Xcode. Along with the standard .h files, many of the implementation files include a file called SKINI.msg. SKINI.msg is in the same directory as all of the header files. The header files are getting included fine, but the compiler complains that it can't find SKINI.msg. What do I need to do to get Xcode to happily include SKINI.msg?   Solaris X86 64-bit Assembly Programming This is a simple example on writing, compiling, and debugging Solaris 64-bit x86 assembly language with a C program. This is also referred to as "AMD64" assembly. The term "AMD64" is used in an inclusive sense to refer to all X86 64-bit processors, whether AMD Opteron family or Intel 64 processor family. Both run Solaris x86. I'm keeping this example simple mainly to illustrate how everything comes together—compiler, assembler, linker, and debugger when using assembly language. The example I'm using here is a C program that calls an assembly language program passing a C string. The assembly language program takes the C string and calls printf() with it to print the string. AMD64 Register Usage But first let's review the use of AMD64 registers. AMD64 has several 64-bit registers, some special purpose (such as the stack pointer) and others general purpose. By convention, Solaris follows the AMD64 ABI in register usage, which is the same used by Linux, but different from Microsoft Windows in usage (such as which registers are used to pass parameters). This blog will only discuss conventions for Linux and Solaris. The following chart shows how AMD64 registers are used. The first six parameters to a function are passed through registers. If there's more than six parameters, parameter 7 and above are pushed on the stack before calling the function. After returning from printf, the hello_asm function returns itself. Larger, more complex assembly functions usually do more setup than the example above. If a function is returning a value, it would set %rax to the return value. Also, it's typical for a function to save the %rbp and %rsp registers of the calling function and to restore these registers before returning. %rsp contains the stack pointer and %rbp contains the frame pointer. • Source-control 'wet-work'?

  When a design or creative work is flawed beyond remedy, it is often best to destroy it and start again. The other day, I lost the code to a long and intricate SQL batch I was working on. I’d thought it was impossible, but it happened. With all the technology around that is designed to prevent this occurring, this sort of accident has become a rare event.  If it weren’t for a deranged laptop, and my distraction, the code wouldn’t have been lost this time.  As always, I sighed, had a soothing cup of tea, and typed it all in again.  The new code I hastily tapped in  was much better: I’d held in my head the essence of how the code should work rather than the details: I now knew for certain  the start point, the end, and how it should be achieved. Instantly the detritus of half-baked thoughts fell away and I was able to write logical code that performed better.  Because I could work so quickly, I was able to hold the details of all the columns and variables in my head, and the dynamics of the flow of data. It was, in fact, easier and quicker to start from scratch rather than tidy up and refactor the existing code with its inevitable fumbling and half-baked ideas. What a shame that technology is now so good that developers rarely experience the cleansing shock of losing one’s code and having to rewrite it from scratch.  If you’ve never accidentally lost  your code, then it is worth doing it deliberately once for the experience. Creative people have, until Technology mistakenly prevented it, torn up their drafts or sketches, threw them in the bin, and started again from scratch.  Leonardo’s obsessive reworking of the Mona Lisa was renowned because it was so unusual:  Most artists have been utterly ruthless in destroying work that didn’t quite make it. Authors are particularly keen on writing afresh, and the results are generally positive. Lawrence of Arabia actually lost the entire 250,000 word manuscript of ‘The Seven Pillars of Wisdom’ by accidentally leaving it on a train at Reading station, before rewriting a much better version.  Now, any writer or artist is seduced by technology into altering or refining their work rather than casting it dramatically in the bin or setting a light to it on a bonfire, and rewriting it from the blank page.  It is easy to pick away at a flawed work, but the real creative process is far more brutal. Once, many years ago whilst running a software house that supplied commercial software to local businesses, I’d been supervising an accounting system for a farming cooperative. No packaged system met their needs, and it was all hand-cut code.  For us, it represented a breakthrough as it was for a government organisation, and success would guarantee more contracts. As you’ve probably guessed, the code got mangled in a disk crash just a week before the deadline for delivery, and the many backups all proved to be entirely corrupted by a faulty tape drive.  There were some fragments left on individual machines, but they were all of different versions.  The developers were in despair.  Strangely, I managed to re-write the bulk of a three-month project in a manic and caffeine-soaked weekend.  Sure, that elegant universally-applicable input-form routine was‘nt quite so elegant, but it didn’t really need to be as we knew what forms it needed to support.  Yes, the code lacked architectural elegance and reusability. By dawn on Monday, the application passed its integration tests. The developers rose to the occasion after I’d collapsed, and tidied up what I’d done, though they were reproachful that some of the style and elegance had gone out of the application. By the delivery date, we were able to install it. It was a smaller, faster application than the beta they’d seen and the user-interface had a new, rather Spartan, appearance that we swore was done to conform to the latest in user-interface guidelines. (we switched to Helvetica font to look more ‘Bauhaus’ ). The client was so delighted that he forgave the new bugs that had crept in. I still have the disk that crashed, up in the attic. In IT, we have had mixed experiences from complete re-writes. Lotus 123 never really recovered from a complete rewrite from assembler into C, Borland made the mistake with Arago and Quattro Pro  and Netscape’s complete rewrite of their Navigator 4 browser was a white-knuckle ride. In all cases, the decision to rewrite was a result of extreme circumstances where no other course of action seemed possible.   The rewrite didn’t come out of the blue. I prefer to remember the rewrite of Minix by young Linus Torvalds, or the rewrite of Bitkeeper by a slightly older Linus.  The rewrite of CP/M didn’t do too badly either, did it? Come to think of it, the guy who decided to rewrite the windowing system of the Xerox Star never regretted the decision. I’ll agree that one should often resist calls for a rewrite. One of the worst habits of the more inexperienced programmer is to denigrate whatever code he or she inherits, and then call loudly for a complete rewrite. They are buoyed up by the mistaken belief that they can do better. This, however, is a different psychological phenomenon, more related to the idea of some motorcyclists that they are operating on infinite lives, or the occasional squaddies that if they charge the machine-guns determinedly enough all will be well. Grim experience brings out the humility in any experienced programmer.  I’m referring to quite different circumstances here. Where a team knows the requirements perfectly, are of one mind on methodology and coding standards, and they already have a solution, then what is wrong with considering  a complete rewrite? Rewrites are so painful in the early stages, until that point where one realises the payoff, that even I quail at the thought. One needs a natural disaster to push one over the edge. The trouble is that source-control systems, and disaster recovery systems, are just too good nowadays.   If I were to lose this draft of this very blog post, I know I’d rewrite it much better. However, if you read this, you’ll know I didn’t have the nerve to delete it and start again.  There was a time that one prayed that unreliable hardware would deliver you from an unmaintainable mess of a codebase, but now technology has made us almost entirely immune to such a merciful act of God. An old friend of mine with long experience in the software industry has long had the idea of the ‘source-control wet-work’,  where one hires a malicious hacker in some wild eastern country to hack into one’s own  source control system to destroy all trace of the source to an application. Alas, backup systems are just too good to make this any more than a pipedream. Somehow, it would be difficult to promote the idea. As an alternative, could one construct a source control system that, on doing all the code-quality metrics, would systematically destroy all trace of source code that failed the quality test? Alas, I can’t see many managers buying into the idea. In reading the full story of the near-loss of Toy Story 2, it set me thinking. It turned out that the lucky restoration of the code wasn’t the happy ending one first imagined it to be, because they eventually came to the conclusion that the plot was fundamentally flawed and it all had to be rewritten anyway.  Was this an early  case of the ‘source-control wet-job’?’ It is very hard nowadays to do a rapid U-turn in a development project because we are far too prone to cling to our existing source-code.

Grim experience brings out the humility in any experienced programmer.  I’m referring to quite different circumstances here. Where a team knows the requirements perfectly, are of one mind on methodology and coding standards, and they already have a solution, then what is wrong with considering  a complete rewrite? Rewrites are so painful in the early stages, until that point where one realises the payoff, that even I quail at the thought. One needs a natural disaster to push one over the edge. The trouble is that source-control systems, and disaster recovery systems, are just too good nowadays.   If I were to lose this draft of this very blog post, I know I’d rewrite it much better. However, if you read this, you’ll know I didn’t have the nerve to delete it and start again.  There was a time that one prayed that unreliable hardware would deliver you from an unmaintainable mess of a codebase, but now technology has made us almost entirely immune to such a merciful act of God. An old friend of mine with long experience in the software industry has long had the idea of the ‘source-control wet-work’,  where one hires a malicious hacker in some wild eastern country to hack into one’s own  source control system to destroy all trace of the source to an application. Alas, backup systems are just too good to make this any more than a pipedream. Somehow, it would be difficult to promote the idea. As an alternative, could one construct a source control system that, on doing all the code-quality metrics, would systematically destroy all trace of source code that failed the quality test? Alas, I can’t see many managers buying into the idea. In reading the full story of the near-loss of Toy Story 2, it set me thinking. It turned out that the lucky restoration of the code wasn’t the happy ending one first imagined it to be, because they eventually came to the conclusion that the plot was fundamentally flawed and it all had to be rewritten anyway.  Was this an early  case of the ‘source-control wet-job’?’ It is very hard nowadays to do a rapid U-turn in a development project because we are far too prone to cling to our existing source-code.

• Linux server apache httpd processes take i/o wait to close to 100% and lock down server

  For about 5 days now, and seemingly out of the blue, my linux server has started locking up from time to time. The pattern is always the same as far as I can tell from top and iotop commands around the time it starts happening: One or more httpd processes (usually one) hang and start using up 100% of CPU power, the %wa goes close to 100% and in the iotop I see several httpd processes with 99.99% in the IO column. I'm also running an SVN server on this machine through apache and the one way that I've been consistently able to reproduce this is to do an SVN commit of new files or an SVN update from the repository on this server (I am the only one using this SVN repository). This will always reproduce this scenario successfully, but until very recently I had no problems at all checking in/out of SVN. But sometimes it just happens for no detectable reason at all it seems. So it seems like there is some issue with my Apache that leads it to have processes use up a lot of read/write upon certain triggers. I was wondering if anyone could help me uncover that issue. I killed that service but %wa and load average remain high, I also stopped mysqld and other services. It really only goes down once I stop httpd altogether, and even then I can't start it without finding remaining hanging httpd processes via "netstat -tulpn", killing those or doing "killall -9 httpd" and after waiting a while for it to cycle through all those then doing /etc/init.d/httpd start

• Set up linux box for hosting a-z

  I am in the process of reinstalling the OS on a machine that will be used to host a couple of apps for our business. The apps will be local only; access from external clients will be via vpn only. The prior setup used a hosting control panel (Plesk) for most of the admin, and I was looking at using another similar piece of software for the reinstall - but I figured I should finally learn how it all works. I can do most of the things the software would do for me, but am unclear on the symbiosis of it all. This is all an attempt to further distance myself from the land of Configuration Programmer/Programmer, if at all possible. I can't find a full walkthrough anywhere for what I'm looking for, so I thought I'd put up this question, and if people can help me on the way I will edit this with the answers, and document my progress/pitfalls. Hopefully someday this will help someone down the line. The details: CentOS 5.5 x86_64 httpd: Apache/2.2.3 mysql: 5.0.77 (to be upgraded) php: 5.1 (to be upgraded) The requirements: SECURITY!! Secure file transfer Secure client access (SSL Certs and CA) Secure data storage Virtualhosts/multiple subdomains Local email would be nice, but not critical The Steps: Download latest CentOS DVD-iso (torrent worked great for me). Install CentOS: While going through the install, I checked the Server Components option thinking I was going to be using another Plesk-like admin. In hindsight, considering I've decided to try to go my own way, this probably wasn't the best idea. Basic config: Setup users, networking/ip address etc. Yum update/upgrade. Upgrade PHP/MySQL: To upgrade PHP and MySQL to the latest versions, I had to look to another repo outside CentOS. IUS looks great and I'm happy I found it!   IntroductionThis document describes the process of creating and installing a Solaris 10 image build from physical system and migrate it into a virtualized operating system environment using the Oracle Solaris 10 Zones Physical-to-Virtual (P2V) capability.Using an example and various scenarios, this paper describes how to take advantage of theOracle Solaris 10 Zones Physical-to-Virtual (P2V) capability with other Oracle Solaris features to optimize performance using the Solaris 10 resource management advanced storage management using Solaris ZFS plus improving operating system visibility with Solaris DTrace. NOTE: If the source system that used to build the image is an older version then the targetsystem, then during the process, the operating system will be upgraded to Solaris 10 9/10(update on attach).Creating the Image Used to distribute the software.We will create an image on the source machine. We can create the image on the local file system and then transfer it to the target machine, or build it into a NFS shared storage andmount the NFS file system from the target machine.Optional  before creating the image we need to complete the software installation that we want to include with the Solaris 10 image.An image is created by using the flarcreate command:Source # flarcreate -S -n s10-system -L cpio /var/tmp/solaris_10_up9.flarThe command does the following:  -S specifies that we skip the disk space check and do not write archive size data to the archive (faster).  -n specifies the image name.  -L specifies the archive format (i.e cpio). You must create the flar with an explicit cpio or paxarchive when the system has a ZFS root.Use the flarcreate command with the -L archiver option, specifying cpio or pax as themethod to archive the files.   Here is what I am trying to do. I tried to add another folder to apache and I get the following error when trying to acces testing/index.html. The idea is that I would like to have for every customer a folder like /home/neagoe/Work/InterWebs/Projects/[PROJECT NAME]/CustomerProjects/website/dist. Forbidden You don't have permission to access /index.html on this server. • Migrate from MySQL to PostgreSQL on Linux (Kubuntu)

  A long time ago in a galaxy far, far away... Trying to migrate a database from MySQL to PostgreSQL. All the documentation I have read covers, in great detail, how to migrate the structure. I have found very little documentation on migrating the data. The schema has 13 tables (which have been migrated successfully) and 9 GB of data. MySQL version: 5.1.x PostgreSQL version: 8.4.x I want to use the R programming language to analyze the data using SQL select statements; PostgreSQL has PL/R, but MySQL has nothing (as far as I can tell). A New Hope Create the database location (/var has insufficient space; also dislike having the PostgreSQL version number everywhere -- upgrading would break scripts!): sudo mkdir -p /home/postgres/main sudo cp -Rp /var/lib/postgresql/8.4/main /home/postgres sudo chown -R postgres.postgres /home/postgres sudo chmod -R 700 /home/postgres sudo usermod -d /home/postgres/ postgres All good to here. Next, restart the server and configure the database using these installation instructions: sudo apt-get install postgresql pgadmin3 sudo /etc/init.d/postgresql-8.4 stop sudo vi /etc/postgresql/8.4/main/postgresql.conf Change data_directory to /home/postgres/main sudo /etc/init.d/postgresql-8.4 start sudo -u postgres psql postgres \password postgres sudo -u postgres createdb climate pgadmin3 Use pgadmin3 to configure the database and create a schema. The episode continues in a remote shell known as bash, with both databases running, and the installation of a set of tools with a rather unusual logo: SQL Fairy. perl Makefile.PL sudo make install sudo apt-get install perl-doc (strangely, it is not called perldoc) perldoc SQL::Translator::Manual Extract a PostgreSQL-friendly DDL and all the MySQL data: sqlt -f DBI --dsn dbi:mysql:climate --db-user user --db-password password -t PostgreSQL > climate-pg-ddl.sql mysqldump --skip-add-locks --complete-insert --no-create-db --no-create-info --quick --result-file="climate-my.sql" --databases climate --skip-comments -u root -p The Database Strikes Back Recreate the structure in PostgreSQL as follows: pgadmin3 (switch to it) Click the Execute arbitrary SQL queries icon Open climate-pg-ddl.sql Search for TABLE " replace with TABLE climate." (insert the schema name climate) Search for on " replace with on climate." (insert the schema name climate) Press F5 to execute This results in: Query returned successfully with no result in 122 ms. Replies of the Jedi At this point I am stumped. Where do I go from here (what are the steps) to convert climate-my.sql to climate-pg.sql so that they can be executed against PostgreSQL? How to I make sure the indexes are copied over correctly (to maintain referential integrity; I don't have constraints at the moment to ease the transition)? How do I ensure that adding new rows in PostgreSQL will start enumerating from the index of the last row inserted (and not conflict with an existing primary key from the sequence)? How do you ensure the schema name comes through when transforming the data from MySQL to PostgreSQL inserts?
