  • Upgrade of Ubuntu 8.10 distribution fails due to missing packages

    - by Tim
    I have a server that I've forgotten to upgrade for ages, which is still running Intrepid (8.10). I'd like to upgrade it to a newer version of the distribution, so that I can get security patches etc. I found some instructions that tell me to install the package update-manager-core. I tried the following: $ sudo apt-get install update-manager-core but this fails since some of the necessary packages can't be found: ... Err http://archive.ubuntu.com intrepid/main python-apt 0.7.7.1ubuntu4 404 Not Found [IP: 91.189.88.40 80] Err http://archive.ubuntu.com intrepid-updates/main update-manager-core 1:0.93.34 404 Not Found [IP: 91.189.88.40 80] Failed to fetch http://archive.ubuntu.com/ubuntu/pool/main/p/python-apt/python-apt_0.7.7.1ubuntu4_amd64.deb 404 Not Found [IP: 91.189.88.40 80] Failed to fetch http://archive.ubuntu.com/ubuntu/pool/main/u/update-manager/update-manager-core_0.93.34_amd64.deb 404 Not Found [IP: 91.189.88.40 80] ... I know that Intrepid is no longer supported, and so I guess some of the necessary files may no longer be maintained. But this seems rather unhelpful: I can't upgrade because it's too old, and the only way to fix this would be to upgrade it. Is there a way round this? Is something else wrong?

  • Symlink path can be followed manually, but `cd` returns Permission denied

    - by Ricket
    I am trying to access the directory /usr/software/test/agnostic. There are several symlinks involved in this path. As you can see by the below transcript, I am unable to cd directly to the path, but I can check each step of the way and cd to the symlinked directories until I reach the destination. Why is this? (and how do I fix it?) Ubuntu 12.10, bash > ls /usr/software/test/agnostic ls: cannot access /usr/software/test/agnostic: Permission denied > cd /usr/software/test > cd agnostic bash: cd: agnostic: Permission denied > pwd -P /x/eng/localtest/arch/x86_64-redhat-rhel5 > ls -al | grep agnostic lrwxrwxrwx 1 root root 15 Oct 23 2007 agnostic -> noarch/agnostic > ls -al | grep noarch ... lrwxrwxrwx 1 root root 23 Oct 23 2007 noarch -> /x/eng/localtest/noarch > cd noarch > cd agnostic bash: cd: agnostic: Permission denied > ls -al | grep agnostic lrwxrwxrwx 1 5808 dip 4 Oct 5 2010 agnostic -> main > cd main > ls (correct output of `ls`) > pwd /usr/software/test/noarch/main > pwd -P /x/eng/localtest/noarch/main

  • cpusets not working - threads aren't running in the cpuset I specified?

    - by lori
    I have used cpuset to shield some cpus for exclusive use by some realtime threads. Displaying the cpuset config with the test app RealtimeTest1 running and its tasks moved into the cpusets: $ cset set --list -r cset: Name CPUs-X MEMs-X Tasks Subs Path ------------ ---------- - ------- - ----- ---- ---------- root 0-23 y 0-1 y 279 2 / system 0,2,4,6,8,10 n 0 n 202 0 /system shield 1,3,5,7,9,11 n 1 n 0 2 /shield RealtimeTest1 1,3,5,7 n 1 n 0 4 /shield/RealtimeTest1 thread1 3 n 1 n 1 0 /shield/RealtimeTest1/thread1 thread2 5 n 1 n 1 0 /shield/RealtimeTest1/thread2 main 1 n 1 n 1 0 /shield/RealtimeTest1/main I can interrogate the cpuset filesystem to show that my tasks are supposedly pinned to the cpus I requested: /cpusets/shield/RealtimeTest1 $ for i in `find -name tasks`; do echo $i; cat $i; echo "------------"; done ./thread1/tasks 17651 ------------ ./main/tasks 17649 ------------ ./thread2/tasks 17654 ------------ Further, if I use sched_getaffinity, it reports what cpuset does - that thread1 is on cpu 3 and thread2 is on cpu 5. However, if I run top -p 17649 -H with f,j to bring up the last used cpu, it shows that thread 1 is running on thread 2's cpu, and main thread is running on a cpu in the system cpuset (Note that thread 17654 is running FIFO, hence thread 17651 is blocked) PID USER PR NI VIRT RES SHR S %CPU %MEM TIME+ P COMMAND 17654 root -2 0 54080 35m 7064 R 100 0.4 5:00.77 3 RealtimeTest 17649 root 20 0 54080 35m 7064 S 0 0.4 0:00.05 2 RealtimeTest 17651 root 20 0 54080 35m 7064 R 0 0.4 0:00.00 3 RealtimeTest Also, looking at /proc/17649/task to find the last_cpu each of its tasks ran on: /proc/17649/task $ for i in `ls -1`; do cat $i/stat | awk '{print $1 " is on " $(NF - 5)}'; done 17649 is on 2 17651 is on 3 17654 is on 3 So cpuset and sched_getaffinity reports one thing, but reality is another I would say that cpuset is not working? My machine configuration is: $ cat /etc/SuSE-release SUSE Linux Enterprise Server 11 (x86_64) VERSION = 11 PATCHLEVEL = 1 $ uname -a Linux foobar 2.6.32.12-0.7-default #1 SMP 2010-05-20 11:14:20 +0200 x86_64 x86_64 x86_64 GNU/Linux

  • With Ubuntu 12.04 unlike 11.04 Wine installed application start menu links are missing

    - by Ron Whites
    With Ubuntu 12.04 and wine 1.4 unlike ubuntu 11.04 with wine 1.2.2 installed application start menu links are missing. For instance with Ubuntu 11.04 including Wine I can install one of our Windows applications and then can go to Applications Wine Programs Semantic Designs TestCoverage Documentation to bring up the documentation for how to run our tool. Unfortunately with Ubuntu 12.04 the Applications menu is gone and going to Dash I do see "Recent Apps and more apps" but my installed Wine application and related documentation link is shown present, even though the wine uninstaller shows in present. I found this online suggestion and tried using the gnome "main menu"... Windows key to launch the Dash. Enter "Main Menu" in the search field and open the old Edit Main Menu app. Select the Category (aka Unity Dash Filter) you want the item in. Name the Dash/Launcher Item Add the Command to launch said app With "mainmenu" then get down to the TestCoverage Documentation and I could see a command link in properties of .. env WINEPREFIX="/home/sdtest/.wine" wine C:\windows\command\start.exe /Unix /home/sdtest/.wine/dosdevices/c:/users/sdtest/Start\ Menu/Programs/Semantic\ Designs/Test\ Coverage/Java\ 1.7\ Documentation.lnk BUT I could not execute this link to view the installed documentation. So I copied the link properties into a file, set it as executable, and ran it as a bash script and the documentation came up! So why can't I use this link under main menu?

  • cygwin fork error

    - by Techie Help
    I have set up a new PC and installed cygwin on it. Its windows 7 pro. Whenever I try to build our application on it, I get the following error: 0 [main] sh 3472 child_info_fork::abort: can't commit memory for stack 0x28A000(90112), Win32 error 487 /bin/sh: fork: retry: Resource temporarily unavailable 0 [main] sh 3220 child_info_fork::abort: can't commit memory for stack 0x28A000(90112), Win32 error 487 /bin/sh: fork: retry: Resource temporarily unavailable 0 [main] sh 4896 child_info_fork::abort: can't commit memory for stack 0x28A000(90112), Win32 error 487 /bin/sh: fork: retry: Resource temporarily unavailable 0 [main] sh 4884 child_info_fork::abort: can't commit memory for stack 0x28A000(90112), Win32 error 487 It prints this few times and then dies. I have already done a lot of research on this problem. I have already uninstalled and installed cygwin more than 5 times. Done rebaseall everytime I installed it. Checked for possible BLODA, I had notron antivirus, which I have removed. As an aside, I tried posting this question to cygwin mailing list after subscribing to it. But my mail does not appear on the list. I suppose they want address to be munged and I have no clue how to do it. supposedly, they are treating it as a spam. Any idea how I can post to the mailing list there.

  • How do I fix a permissions problem with MS Distributed File System?

    - by charlesrandall
    I have a computer that is new, Windows 7, that is supposed to have access to particular network resources on a Distributed File System. However, despite all permissions being set correctly, I have consistent trouble accessing them. For instance, I'm supposed to be able to reach \company.org\main\subdir. All the permissions have been granted, only when I try to access it by name, it tells me I don't have permission to access \main. This is where the fun starts. If I ping company.org, get the IP, replace company.org by the IP, I can then access \IP\main\subdir without any problems at all. However we have a ton of scripts and build tools that access the network resource by name. My sysadmin has found that using MS's dfsutil.exe, we can fix it temporary using this sequence of commands: C:\dfsutil.exe /pktinfo C:\dfsutil.exe /PktFlush C:\dfsutil.exe /SpcFlush C:\dfsutil.exe /PurgeMupCache C:\dfsutil.exe /pktinfo After that, everything is great... until I reboot, or until some unspecified time later where suddenly I don't have access to \main\ anymore. Hoping to find a more permanent solution than waiting for it to break and running a batch file.

    As has become customary when the product team releases a new patch, SP or version I like to document the install. Although I had no errors on my main computer, my netbook did have problems. Although I am not ready to call it a Service Pack problem just yet! Update 2011-03-10 – Running the Team Foundation Server 2010 Service Pack 1 install a second time worked As per Brian's post I am installing the Team Foundation Server Service Pack first and indeed as this is a single server local deployment I need to install both. If I only install one it will leave the other product broken. This however does not affect you if you are running Visual Studio and Team Foundation Server on separate computers as is normal in a production deployment. Main workhorse I will be installing the service pack first on my main computer as I want to actually use it here. Figure: My main workhorse I will also be installing this on my netbook which is obviously of significantly lower spec, but I will do that one after. Although, as always I had my fingers crossed, I was not really worried. Figure: KB2182621 Compared to Visual Studio there are not really a lot of components to update. Figure: TFS 2010 and SQL 2008 are the main things to update There is no “web” installer for the Team Foundation Server 2010 Service Pack, but that is ok as most people will be installing it on a production server and will want to have everything local. I would have liked a Web installer, but the added complexity for the product team is not work the capability for a 500mb patch. Figure: There is currently no way to roll SP1 and RTM together Figure: No problems with the file verification, phew Figure: Although the install took a while, it progressed smoothly   Figure: I always like a success screen Well, as far as the install is concerned everything is OK, but what about TFS? Can I still connect and can I still administer it. Figure: Service Pack 1 is reflected correctly in the Administration Console I am confident that there are no major problems with TFS on my system and that it has been updated to SP1. I can do all of the things that I used before with ease, and with the new features detailed by Brian I think I will be happy. Netbook The great god Murphy has stuck, and my poor wee laptop spat the Team Foundation Server 2010 Service Pack 1 out so fast it hit me on the back of the head. That will teach me for not looking… Figure: “Installation did not succeed” I am pretty sure should not be all caps! On examining the file I found that everything worked, except the actual Team Foundation Server 2010 serving step. Action: System Requirement Checks... • Create Orchard Module in a Separate Project

    - by Steve Michelotti
    The Orchard Project is a new OOS Microsoft project that is being developed up on CodePlex. From the Orchard home page on CodePlex, it states “Orchard project is focused on delivering a .NET-based CMS application that will allow users to rapidly create content-driven Websites, and an extensibility framework that will allow developers and customizers to provide additional functionality through modules and themes.” The Orchard Project site contains additional information including documentation and walkthroughs. The ability to create a composite solution based on a collection of modules is a compelling feature. In Orchard, these modules can just be created as simple MVC Areas or they can also be created inside of stand-alone web application projects.  The walkthrough for writing an Orchard module that is available on the Orchard site uses a simple Area that is created inside of the host application. It is based on the Orchard MIX presentation. This walkthrough does an effective job introducing various Orchard concepts such as hooking into the navigation system, theme/layout system, content types, and more.  However, creating an Orchard module in a separate project does not seem to be concisely documented anywhere. Orchard ships with several module OOTB that are in separate assemblies – but again, it’s not well documented how to get started building one from scratch. The following are the steps I took to successfully get an Orchard module in a separate project up and running. Step 1 – Download the OrchardIIS.zip file from the Orchard Release page. Unzip and open up the solution. Step 2 – Add your project to the solution. I named my project “Orchard.Widget” and used and “MVC 2 Empty Web Application” project type. Make sure you put the physical path inside the “Modules” sub-folder to the main project like this: At this point the solution should look like: Step 3 – Add assembly references to Orchard.dll and Orchard.Core.dll. Step 4 – Add a controller and view.  I’ll just create a Hello World controller and view. Notice I created the view as a partial view (*.ascx). Also add the [Themed] attribute to the top of the HomeController class just like the normal Orchard walk through shows it. Step 5 – Add Module.txt to the project root. The is a very important step. Orchard will not recognize your module without this text file present.  It can contain just the name of your module: name: Widget Step 6 – Add Routes.cs. Notice I’ve given an area name of “Orchard.Widget” on lines 26 and 33. 1: using System; 2: using System.Collections.Generic; 3: using System.Web.Mvc; 4: using System.Web.Routing; 5: using Orchard.Mvc.Routes; 6:   7: namespace Orchard.Widget 8: { 9: public class Routes : IRouteProvider 10: { 11: public void GetRoutes(ICollection<RouteDescriptor> routes) 12: { 13: foreach (var routeDescriptor in GetRoutes()) 14: { 15: routes.Add(routeDescriptor); 16: } 17: } 18:   19: public IEnumerable<RouteDescriptor> GetRoutes() 20: { 21: return new[] { 22: new RouteDescriptor { 23: Route = new Route( 24: "Widget/{controller}/{action}/{id}", 25: new RouteValueDictionary { 26: {"area", "Orchard.Widget"}, 27: {"controller", "Home"}, 28: {"action", "Index"}, 29: {"id", ""} 30: }, 31: new RouteValueDictionary(), 32: new RouteValueDictionary { 33: {"area", "Orchard.Widget"} 34: }, 35: new MvcRouteHandler()) 36: } 37: }; 38: } 39: } 40: } Step 7 – Add MainMenu.cs. This will make sure that an item appears in the main menu called “Widget” which points to the module. 1: using System; 2: using Orchard.UI.Navigation; 3:   4: namespace Orchard.Widget 5: { 6: public class MainMenu : INavigationProvider 7: { 8: public void GetNavigation(NavigationBuilder builder) 9: { 10: builder.Add(menu => menu.Add("Widget", item => item.Action("Index", "Home", new 11: { 12: area = "Orchard.Widget" 13: }))); 14: } 15:   16: public string MenuName 17: { 18: get { return "main"; } 19: } 20: } 21: } Step 8 – Clean up web.config. By default Visual Studio adds numerous sections to the web.config. The sections that can be removed are: appSettings, connectionStrings, authentication, membership, profile, and roleManager. Step 9 – Delete Global.asax. This project will ultimately be running from inside the Orchard host so this “sub-site” should not have its own Global.asax.   Now you’re ready the run the app.  When you first run it, the “Widget” menu item will appear in the main menu because of the MainMenu.cs file we added: We can then click the “Widget” link in the main menu to send us over to our view:   Packaging From start to finish, it’s a relatively painless experience but it could be better. For example, a Visual Studio project template that encapsulates aspects from this blog post would definitely make it a lot easier to get up and running with creating an Orchard module.  Another aspect I found interesting is that if you read the first paragraph of the walkthrough, it says, “You can also develop modules as separate projects, to be packaged and shared with other users of Orchard CMS (the packaging story is still to be defined, along with marketplaces for sharing modules).” In particular, I will be extremely curious to see how the “packaging story” evolves. The first thing that comes to mind for me is: what if we explored MvcContrib Portable Areas as a potential mechanism for this packaging? This would certainly make things easy since all artifacts (aspx, aspx, images, css, javascript) are all wrapped up into a single assembly. Granted, Orchard does have its own infrastructure for layouts and themes but it seems like integrating portable areas into this pipeline would not be a difficult undertaking. Maybe that’ll be the next research task. :)

  • Cross-language Extension Method Calling

    - by Tom Hines
    Extension methods are a concise way of binding functions to particular types. In my last post, I showed how Extension methods can be created in the .NET 2.0 environment. In this post, I discuss calling the extensions from other languages. Most of the differences I find between the Dot Net languages are mainly syntax.  The declaration of Extensions is no exception.  There is, however, a distinct difference with the framework accepting excensions made with C++ that differs from C# and VB.  When calling the C++ extension from C#, the compiler will SOMETIMES say there is no definition for DoCPP with the error: 'string' does not contain a definition for 'DoCPP' and no extension method 'DoCPP' accepting a first argument of type 'string' could be found (are you missing a using directive or an assembly reference?) If I recompile, the error goes away. The strangest problem with calling the C++ extension from C# is that I first must make SOME type of reference to the class BEFORE using the extension or it will not be recognized at all.  So, if I first call the DoCPP() as a static method, the extension works fine later.  If I make a dummy instantiation of the class, it works.  If I have no forward reference of the class, I get the same error as before and recompiling does not fix it.  It seems as if this none of this is supposed to work across the languages. • Organization &amp; Architecture UNISA Studies &ndash; Chap 5

    - by MarkPearl
    Learning Outcomes Describe the operation of a memory cell Explain the difference between DRAM and SRAM Discuss the different types of ROM Explain the concepts of a hard failure and a soft error respectively Describe SDRAM organization Semiconductor Main Memory The two traditional forms of RAM used in computers are DRAM and SRAM DRAM (Dynamic RAM) Divided into two technologies… Dynamic Static Dynamic RAM is made with cells that store data as charge on capacitors. The presence or absence of charge in a capacitor is interpreted as a binary 1 or 0. Because capacitors have natural tendency to discharge, dynamic RAM requires periodic charge refreshing to maintain data storage. The term dynamic refers to the tendency of the stored charge to leak away, even with power continuously applied. Although the DRAM cell is used to store a single bit (0 or 1), it is essentially an analogue device. The capacitor can store any charge value within a range, a threshold value determines whether the charge is interpreted as a 1 or 0. SRAM (Static RAM) SRAM is a digital device that uses the same logic elements used in the processor. In SRAM, binary values are stored using traditional flip flop logic configurations. SRAM will hold its data as along as power is supplied to it. Unlike DRAM, no refresh is required to retain data. SRAM vs. DRAM DRAM is simpler and smaller than SRAM. Thus it is more dense and less expensive than SRAM. The cost of the refreshing circuitry for DRAM needs to be considered, but if the machine requires a large amount of memory, DRAM turns out to be cheaper than SRAM. SRAMS are somewhat faster than DRAM, thus SRAM is generally used for cache memory and DRAM is used for main memory. Types of ROM Read Only Memory (ROM) contains a permanent pattern of data that cannot be changed. ROM is non volatile meaning no power source is required to maintain the bit values in memory. While it is possible to read a ROM, it is not possible to write new data into it. An important application of ROM is microprogramming, other applications include library subroutines for frequently wanted functions, System programs, Function tables. A ROM is created like any other integrated circuit chip, with the data actually wired into the chip as part of the fabrication process. To reduce costs of fabrication, we have PROMS. PROMS are… Written only once Non-volatile Written after fabrication Another variation of ROM is the read-mostly memory, which is useful for applications in which read operations are far more frequent than write operations, but for which non volatile storage is required. There are three common forms of read-mostly memory, namely… EPROM EEPROM Flash memory Error Correction Semiconductor memory is subject to errors, which can be classed into two categories… Hard failure – Permanent physical defect so that the memory cell or cells cannot reliably store data Soft failure – Random error that alters the contents of one or more memory cells without damaging the memory (common cause includes power supply issues, etc.) Most modern main memory systems include logic for both detecting and correcting errors. Error detection works as follows… When data is to be read into memory, a calculation is performed on the data to produce a code Both the code and the data are stored When the previously stored word is read out, the code is used to detect and possibly correct errors The error checking provides one of 3 possible results… No errors are detected – the fetched data bits are sent out An error is detected, and it is possible to correct the error. The data bits plus error correction bits are fed into a corrector, which produces a corrected set of bits to be sent out An error is detected, but it is not possible to correct it. This condition is reported Hamming Code See wiki for detailed explanation. We will probably need to know how to do a hemming code – refer to the textbook (pg. 188 – 189) Advanced DRAM organization One of the most critical system bottlenecks when using high-performance processors is the interface to main memory. This interface is the most important pathway in the entire computer system. The basic building block of main memory remains the DRAM chip. In recent years a number of enhancements to the basic DRAM architecture have been explored, and some of these are now on the market including… SDRAM (Synchronous DRAM) DDR-DRAM RDRAM SDRAM (Synchronous DRAM) SDRAM exchanges data with the processor synchronized to an external clock signal and running at the full speed of the processor/memory bus without imposing wait states. SDRAM employs a burst mode to eliminate the address setup time and row and column line precharge time after the first access In burst mode a series of data bits can be clocked out rapidly after the first bit has been accessed SDRAM has a multiple bank internal architecture that improves opportunities for on chip parallelism SDRAM performs best when it is transferring large blocks of data serially There is now an enhanced version of SDRAM known as double data rate SDRAM or DDR-SDRAM that overcomes the once-per-cycle limitation of SDRAM

  • 2D isometric picking

    - by Bikonja
    I'm trying to implement picking in my isometric 2D game, however, I am failing. First of all, I've searched for a solution and came to several, different equations and even a solution using matrices. I tried implementing every single one, but none of them seem to work for me. The idea is that I have an array of tiles, with each tile having it's x and y coordinates specified (in this simplified example it's by it's position in the array). I'm thinking that the tile (0, 0) should be on the left, (max, 0) on top, (0, max) on the bottom and (max, max) on the right. I came up with this loop for drawing, which googling seems to have verified as the correct solution, as has the rendered scene (ofcourse, it could still be wrong, also, forgive the messy names and stuff, it's just a WIP proof of concept code) // Draw code int col = 0; int row = 0; for (int i = 0; i < nrOfTiles; ++i) { // XOffset and YOffset are currently hardcoded values, but will represent camera offset combined with HUD offset Point tile = IsoToScreen(col, row, TileWidth / 2, TileHeight / 2, XOffset, YOffset); int x = tile.X; int y = tile.Y; spriteBatch.Draw(_tiles[i], new Rectangle(tile.X, tile.Y, TileWidth, TileHeight), Color.White); col++; if (col >= Columns) // Columns is the number of tiles in a single row { col = 0; row++; } } // Get selection overlay location (removed check if selection exists for simplicity sake) Point tile = IsoToScreen(_selectedTile.X, _selectedTile.Y, TileWidth / 2, TileHeight / 2, XOffset, YOffset); spriteBatch.Draw(_selectionTexture, new Rectangle(tile.X, tile.Y, TileWidth, TileHeight), Color.White); // End of draw code public Point IsoToScreen(int isoX, int isoY, int widthHalf, int heightHalf, int xOffset, int yOffset) { Point newPoint = new Point(); newPoint.X = widthHalf * (isoX + isoY) + xOffset; newPoint.Y = heightHalf * (-isoX + isoY) + yOffset; return newPoint; } This code draws the tiles correctly. Now I wanted to do picking to select the tiles. For this, I tried coming up with equations of my own (including reversing the drawing equation) and I tried multiple solutions I found on the internet and none of these solutions worked. Trying out lots of solutions, I came upon one that didn't work, but it seemed like an axis was just inverted. I fiddled around with the equations and somehow managed to get it to actually work (but have no idea why it works), but while it's close, it still doesn't work. I'm not really sure how to describe the behaviour, but it changes the selection at wrong places, while being fairly close (sometimes spot on, sometimes a tile off, I believe never more off than the adjacent tile). This is the code I have for getting which tile coordinates are selected: public Point? ScreenToIso(int screenX, int screenY, int tileHeight, int offsetX, int offsetY) { Point? newPoint = null; int nX = -1; int nY = -1; int tX = screenX - offsetX; int tY = screenY - offsetY; nX = -(tY - tX / 2) / tileHeight; nY = (tY + tX / 2) / tileHeight; newPoint = new Point(nX, nY); return newPoint; } I have no idea why this code is so close, especially considering it doesn't even use the tile width and all my attempts to write an equation myself or use a solution I googled failed. Also, I don't think this code accounts for the area outside the "tile" (the transparent part of the tile image), for which I intend to add a color map, but even if that's true, it's not the problem as the selection sometimes switches on approx 25% or 75% of width or height. I'm thinking I've stumbled upon a wrong path and need to backtrack, but at this point, I'm not sure what to do so I hope someone can shed some light on my error or point me to the right path. It may be worth mentioning that my goal is to not only pick the tile. Each main tile will be divided into 5x5 smaller tiles which won't be drawn seperately from the whole main tile, but they will need to be picked out. I think a color map of a main tile with different colors for different coordinates within the main tile should take care of that though, which would fall within using a color map for the main tile (for the transparent parts of the tile, meaning parts that possibly belong to other tiles).

  • Solving embarassingly parallel problems using Python multiprocessing

    - by gotgenes
    How does one use multiprocessing to tackle embarrassingly parallel problems? Embarassingly parallel problems typically consist of three basic parts: Read input data (from a file, database, tcp connection, etc.). Run calculations on the input data, where each calculation is independent of any other calculation. Write results of calculations (to a file, database, tcp connection, etc.). We can parallelize the program in two dimensions: Part 2 can run on multiple cores, since each calculation is independent; order of processing doesn't matter. Each part can run independently. Part 1 can place data on an input queue, part 2 can pull data off the input queue and put results onto an output queue, and part 3 can pull results off the output queue and write them out. This seems a most basic pattern in concurrent programming, but I am still lost in trying to solve it, so let's write a canonical example to illustrate how this is done using multiprocessing. Here is the example problem: Given a CSV file with rows of integers as input, compute their sums. Separate the problem into three parts, which can all run in parallel: Process the input file into raw data (lists/iterables of integers) Calculate the sums of the data, in parallel Output the sums Below is traditional, single-process bound Python program which solves these three tasks: #!/usr/bin/env python # -*- coding: UTF-8 -*- # basicsums.py """A program that reads integer values from a CSV file and writes out their sums to another CSV file. """ import csv import optparse import sys def make_cli_parser(): """Make the command line interface parser.""" usage = "\n\n".join(["python %prog INPUT_CSV OUTPUT_CSV", __doc__, """ ARGUMENTS: INPUT_CSV: an input CSV file with rows of numbers OUTPUT_CSV: an output file that will contain the sums\ """]) cli_parser = optparse.OptionParser(usage) return cli_parser def parse_input_csv(csvfile): """Parses the input CSV and yields tuples with the index of the row as the first element, and the integers of the row as the second element. The index is zero-index based. :Parameters: - `csvfile`: a `csv.reader` instance """ for i, row in enumerate(csvfile): row = [int(entry) for entry in row] yield i, row def sum_rows(rows): """Yields a tuple with the index of each input list of integers as the first element, and the sum of the list of integers as the second element. The index is zero-index based. :Parameters: - `rows`: an iterable of tuples, with the index of the original row as the first element, and a list of integers as the second element """ for i, row in rows: yield i, sum(row) def write_results(csvfile, results): """Writes a series of results to an outfile, where the first column is the index of the original row of data, and the second column is the result of the calculation. The index is zero-index based. :Parameters: - `csvfile`: a `csv.writer` instance to which to write results - `results`: an iterable of tuples, with the index (zero-based) of the original row as the first element, and the calculated result from that row as the second element """ for result_row in results: csvfile.writerow(result_row) def main(argv): cli_parser = make_cli_parser() opts, args = cli_parser.parse_args(argv) if len(args) != 2: cli_parser.error("Please provide an input file and output file.") infile = open(args[0]) in_csvfile = csv.reader(infile) outfile = open(args[1], 'w') out_csvfile = csv.writer(outfile) # gets an iterable of rows that's not yet evaluated input_rows = parse_input_csv(in_csvfile) # sends the rows iterable to sum_rows() for results iterable, but # still not evaluated result_rows = sum_rows(input_rows) # finally evaluation takes place as a chain in write_results() write_results(out_csvfile, result_rows) infile.close() outfile.close() if __name__ == '__main__': main(sys.argv[1:]) Let's take this program and rewrite it to use multiprocessing to parallelize the three parts outlined above. Below is a skeleton of this new, parallelized program, that needs to be fleshed out to address the parts in the comments: #!/usr/bin/env python # -*- coding: UTF-8 -*- # multiproc_sums.py """A program that reads integer values from a CSV file and writes out their sums to another CSV file, using multiple processes if desired. """ import csv import multiprocessing import optparse import sys NUM_PROCS = multiprocessing.cpu_count() def make_cli_parser(): """Make the command line interface parser.""" usage = "\n\n".join(["python %prog INPUT_CSV OUTPUT_CSV", __doc__, """ ARGUMENTS: INPUT_CSV: an input CSV file with rows of numbers OUTPUT_CSV: an output file that will contain the sums\ """]) cli_parser = optparse.OptionParser(usage) cli_parser.add_option('-n', '--numprocs', type='int', default=NUM_PROCS, help="Number of processes to launch [DEFAULT: %default]") return cli_parser def main(argv): cli_parser = make_cli_parser() opts, args = cli_parser.parse_args(argv) if len(args) != 2: cli_parser.error("Please provide an input file and output file.") infile = open(args[0]) in_csvfile = csv.reader(infile) outfile = open(args[1], 'w') out_csvfile = csv.writer(outfile) # Parse the input file and add the parsed data to a queue for # processing, possibly chunking to decrease communication between # processes. # Process the parsed data as soon as any (chunks) appear on the # queue, using as many processes as allotted by the user # (opts.numprocs); place results on a queue for output. # # Terminate processes when the parser stops putting data in the # input queue. # Write the results to disk as soon as they appear on the output # queue. # Ensure all child processes have terminated. # Clean up files. infile.close() outfile.close() if __name__ == '__main__': main(sys.argv[1:]) These pieces of code, as well as another piece of code that can generate example CSV files for testing purposes, can be found on github. I would appreciate any insight here as to how you concurrency gurus would approach this problem. Here are some questions I had when thinking about this problem. Bonus points for addressing any/all: Should I have child processes for reading in the data and placing it into the queue, or can the main process do this without blocking until all input is read? Likewise, should I have a child process for writing the results out from the processed queue, or can the main process do this without having to wait for all the results? Should I use a processes pool for the sum operations? If yes, what method do I call on the pool to get it to start processing the results coming into the input queue, without blocking the input and output processes, too? apply_async()? map_async()? imap()? imap_unordered()? Suppose we didn't need to siphon off the input and output queues as data entered them, but could wait until all input was parsed and all results were calculated (e.g., because we know all the input and output will fit in system memory). Should we change the algorithm in any way (e.g., not run any processes concurrently with I/O)?

  • How to implement Google Maps new version of API v2

    - by bapatla
    Hi every one I came to know that google maps has deprecated its previous version API v1 and introduced a new version of google maps API v2. I tried out one example by following some links in google any how i am pretty sure that i got the api key correctly by providing the exact hash key code and managed to get the correct api key. Now i managed to write some code as well but when i tried to execute the code i am getting the errors please help me to solve this here is my code and i even tried the sample codes provided by google • Injection of banners in my webbrowsers possible malware

    - by Skadlig
    Recently I have started to suspect that I have some kind of virus on my computer. There are 3 symptoms: Banners are being displayed on pages that doesn't use commercials, for instance when viewing screen-shots on Steam. It is only displayed after the rest of the page has been loaded and seems to be injected into it. The whole page is replaced with a commercial with the option to skip the commercial. The page is replaced with a search window claiming that the page could not be found. I have tried to scan my computer with Antivir and Adaware but only found a couple of tracking cookies. I have run HijackThis but since this isn't really my area I haven't been able to discern what shouldn't be there except the line about zonealarm since I have uninstalled it. Is there anyone out there who is able to see if there is anything suspicious in the log-file at the end or has suggestions regarding programs that might be better to find the virus than Antivir and Adaware? Here is the whole (long) log: Logfile of Trend Micro HijackThis v2.0.2 Scan saved at 21:44:07, on 2010-04-15 Platform: Unknown Windows (WinNT 6.01.3504) MSIE: Internet Explorer v8.00 (8.00.7600.16385) Boot mode: Normal Running processes: C:\Windows\SysWOW64\HsMgr.exe C:\Program Files (x86)\Personal\bin\Personal.exe F:\Program Files (x86)\Apache Software Foundation\Apache2.2\bin\ApacheMonitor.exe C:\Program Files (x86)\Avira\AntiVir Desktop\avgnt.exe F:\Program Files (x86)\PowerISO\PWRISOVM.EXE C:\Program Files (x86)\Java\jre6\bin\jusched.exe C:\Program Files\ASUS Xonar DX Audio\Customapp\ASUSAUDIOCENTER.EXE F:\Program Files (x86)\Voddler\service\VNetManager.exe C:\Program Files (x86)\Emotum\Mobile Broadband\Mobile.exe F:\Program Files\Logitech\SetPoint\x86\SetPoint32.exe C:\Program Files (x86)\Lavasoft\Ad-Aware\AAWTray.exe F:\Program Files (x86)\Mozilla Firefox\firefox.exe F:\Program Files (x86)\Trend Micro\HijackThis\HijackThis.exe R1 - HKCU\Software\Microsoft\Internet Explorer\Main,Search Page = http://go.microsoft.com/fwlink/?LinkId=54896 R0 - HKCU\Software\Microsoft\Internet Explorer\Main,Start Page = http://go.microsoft.com/fwlink/?LinkId=69157 R1 - HKLM\Software\Microsoft\Internet Explorer\Main,Default_Page_URL = http://go.microsoft.com/fwlink/?LinkId=69157 R1 - HKLM\Software\Microsoft\Internet Explorer\Main,Default_Search_URL = http://go.microsoft.com/fwlink/?LinkId=54896 R1 - HKLM\Software\Microsoft\Internet Explorer\Main,Search Page = http://go.microsoft.com/fwlink/?LinkId=54896 R0 - HKLM\Software\Microsoft\Internet Explorer\Main,Start Page = http://go.microsoft.com/fwlink/?LinkId=69157 R0 - HKLM\Software\Microsoft\Internet Explorer\Search,SearchAssistant = R0 - HKLM\Software\Microsoft\Internet Explorer\Search,CustomizeSearch = R0 - HKLM\Software\Microsoft\Internet Explorer\Main,Local Page = C:\Windows\SysWOW64\blank.htm R0 - HKCU\Software\Microsoft\Internet Explorer\Toolbar,LinksFolderName = F2 - REG:system.ini: UserInit=userinit.exe O2 - BHO: AcroIEHelperStub - {18DF081C-E8AD-4283-A596-FA578C2EBDC3} - C:\Program Files (x86)\Common Files\Adobe\Acrobat\ActiveX\AcroIEHelperShim.dll O2 - BHO: gwprimawega - {83bb5261-81ec-25ae-4adf-e88936738525} - C:\Windows\SysWow64\aZfJupUw.dll O2 - BHO: ZoneAlarm Toolbar Registrar - {8A4A36C2-0535-4D2C-BD3D-496CB7EED6E3} - C:\Program Files\CheckPoint\ZAForceField\WOW64\TrustChecker\bin\TrustCheckerIEPlugin.dll (file missing) O2 - BHO: Windows Live inloggningshjälpen - {9030D464-4C02-4ABF-8ECC-5164760863C6} - C:\Program Files (x86)\Common Files\Microsoft Shared\Windows Live\WindowsLiveLogin.dll O2 - BHO: Java(tm) Plug-In 2 SSV Helper - {DBC80044-A445-435b-BC74-9C25C1C588A9} - C:\Program Files (x86)\Java\jre6\bin\jp2ssv.dll O3 - Toolbar: ZoneAlarm Toolbar - {EE2AC4E5-B0B0-4EC6-88A9-BCA1A32AB107} - C:\Program Files\CheckPoint\ZAForceField\WOW64\TrustChecker\bin\TrustCheckerIEPlugin.dll (file missing) O4 - HKLM..\Run: [avgnt] "C:\Program Files (x86)\Avira\AntiVir Desktop\avgnt.exe" /min O4 - HKLM..\Run: [PWRISOVM.EXE] f:\Program Files (x86)\PowerISO\PWRISOVM.EXE O4 - HKLM..\Run: [SunJavaUpdateSched] "C:\Program Files (x86)\Java\jre6\bin\jusched.exe" O4 - HKLM..\Run: [QuickTime Task] "F:\Program Files (x86)\QuickTime\QTTask.exe" -atboottime O4 - HKLM..\Run: [Adobe Reader Speed Launcher] "C:\Program Files (x86)\Adobe\Reader 9.0\Reader\Reader_sl.exe" O4 - HKLM..\Run: [VoddlerNet Manager] f:\Program Files (x86)\Voddler\service\VNetManager.exe O4 - HKCU..\Run: [Steam] "f:\program files (x86)\steam\steam.exe" -silent O4 - HKCU..\Run: [msnmsgr] "C:\Program Files (x86)\Windows Live\Messenger\msnmsgr.exe" /background O4 - Global Startup: BankID Security Application.lnk = C:\Program Files (x86)\Personal\bin\Personal.exe O4 - Global Startup: Logitech SetPoint.lnk = ?   • CSS import or multiple CSS files

    - by David H
    I originally wanted to include a .css in my HTML doc that loads multiple other .css files in order to divide up some chunks of code for development purposes. I have created a test page: <!DOCTYPE html PUBLIC "-//W3C//DTD XHTML 1.0 Transitional//EN" "http://www.w3.org/TR/xhtml1/DTD/xhtml1-transitional.dtd"> <html xmlns="http://www.w3.org/1999/xhtml"> <head> <title>The Recipe Site</title> <link rel='stylesheet' href='/css/main.css'> <link rel='stylesheet' href='/css/site_header.css'> <!-- Let google host jQuery for us, maybeb replace with their api --> <script type="text/javascript" src="http://ajax.googleapis.com/ajax/libs/jquery/1.4.1/jquery.min.js"></script> <script type="text/javascript" src="/js/main.js"></script> </head> <body> <div id="site_container"> <div id="site_header"><?php include_once($r->base_dir . "inc/site_header.inc.php"); ?><!-- Include File, Update on ajax request. --></div> <div id="site_content"> Some main content. </div> <div id="site_footer"><?php include_once($r->base_dir . "inc/site_footer.inc.php"); ?><!-- Include File, Update on ajax request. --></div> </div> </body> </html> File: /css/main.css /* Reset Default Padding & Margin */ * { margin: 0; padding: 0; border: 0; } /* Set Our Float Classes */ .clear { clear: both; } .right { float: right; } .left { float: left; } /* Setup the main body/site container */ body { background: url(/images/wallpaper.png) repeat; color: #000000; text-align: center; font: 62.5%/1.5 "Lucida Grande", "Lucida Sans", Tahoma, Verdana, sans-serif; } site_container { background-color: #FFFFFF; height: 100%; margin-left: auto; margin-right: auto; text-align: left; width: 100%; } /* Some style sheet includes / / @import "/css/site_header.css"; */ /* Default Font Sizes */ h1 { font-size: 2.2em; } h2 { font-size: 2.0em; } h3 { font-size: 1.8em; } h4 { font-size: 1.6em; } h5 { font-size: 1.4em; } p { font-size: 1.2em; } /* Default Form Layout */ input.text { padding: 3px; border: 1px solid #999999; } /* Default Table Reset */ table { border-spacing: 0; border-collapse: collapse; } td{ text-align: left; font-weight: normal; } /* Cause not all browsers know what HTML5 is... */ header { display:block;} footer { display:block;} and now the file: /css/site_header.css: site_header { background-color: #c0c0c0; height: 100px; position: absolute; top: 100px; width: 100%; } Problem: When I use the above code, the site_header div does not have any formatting/background. When I remove the link line from the HTML doc for site_header.css and instead use an @import url("/css/site_header.css"); in my main.css file, the same results -- nothing gets rendered for for the same div. Now when I take the CSS markup from site_header.css and add it to main.css, the div gets rendered fine... So I am wondering if having multiple css files is somehow not working... or maybe having that css markup at the end of my previous css is somehow conflicting, though I cannot find a reason why it would.

  • How to handle screen orientation change when progress dialog and background thread active?

    - by Heikki Toivonen
    My program does some network activity in a background thread. Before starting, it pops up a progress dialog. The dialog is dismissed on the handler. This all works fine, except when screen orientation changes while the dialog is up (and the background thread is going). At this point the app either crashes, or deadlocks, or gets into a weird stage where the app does not work at all until all the threads have been killed. How can I handle the screen orientation change gracefully? - by Rajesh Kumar J
    The following is my Class code import java.net.*; import java.util.*; import java.sql.*; import org.apache.log4j.*; class Database { private Connection conn; private org.apache.log4j.Logger log ; private static Database dd=new Database(); private Database(){ try{ log= Logger.getLogger(Database.class); Class.forName("com.mysql.jdbc.Driver"); conn=DriverManager.getConnection("jdbc:mysql://localhost/bc","root","root"); conn.setReadOnly(false); conn.setAutoCommit(false); log.info("Datbase created"); /*Class.forName("sun.jdbc.odbc.JdbcOdbcDriver"); conn=DriverManager.getConnection("jdbc:odbc:rmldsn"); conn.setReadOnly(false); conn.setAutoCommit(false);*/ } catch(Exception e){ log.info("Cant Create Connection"); } } public static Database getDatabase(){ return dd; } public Connection getConnection(){ return conn; } @Override protected void finalize()throws Throwable { try{ conn.close(); Runtime.getRuntime().gc(); log.info("Database Close"); } catch(Exception e){ log.info("Cannot be closed Database"); } finally{ super.finalize(); } } } This can able to Initialize Database Object only through getDatabase() method. The below is the program which uses the single Database connection for the 4 threads. public class Main extends Thread { public static int c=0; public static int start,end; private int lstart,lend; public static Connection conn; public static Database dbase; public Statement stmt,stmtEXE; public ResultSet rst; /** * @param args the command line arguments */ static{ dbase=Database.getDatabase(); conn=dbase.getConnection(); } Main(String s){ super(s); try{ stmt=conn.createStatement(ResultSet.TYPE_SCROLL_INSENSITIVE, ResultSet.CONCUR_UPDATABLE); start=end; lstart=start; end=end+5; lend=end; System.out.println("Start -" +lstart +" End-"+lend); } catch(Exception e){ e.printStackTrace(); } } @Override public void run(){ try{ URL url=new URL("http://localhost:8084/TestWeb/"); rst=stmt.executeQuery("SELECT * FROM bc.cdr_calltimestamp limit "+lstart+","+lend); while(rst.next()){ try{ rst.updateInt(2, 1); rst.updateRow(); conn.commit(); HttpURLConnection httpconn=(HttpURLConnection) url.openConnection(); httpconn.setDoInput(true); httpconn.setDoOutput(true); httpconn.setRequestProperty("Content-Type", "text/xml"); //httpconn.connect(); String reqstring="<?xml version=\"1.0\" encoding=\"US-ASCII\"?>"+ "<message><sms type=\"mt\"><destination messageid=\"PS0\"><address><number" + "type=\"international\">"+ rst.getString(1) +"</number></address></destination><source><address>" + "<number type=\"unknown\"/></address></source><rsr type=\"success_failure\"/><ud" + "type=\"text\">Hello World</ud></sms></message>"; httpconn.getOutputStream().write(reqstring.getBytes(), 0, reqstring.length()); byte b[]=new byte[httpconn.getInputStream().available()]; //System.out.println(httpconn.getContentType()); httpconn.getInputStream().read(b); System.out.println(Thread.currentThread().getName()+new String(" Request"+rst.getString(1))); //System.out.println(new String(b)); httpconn.disconnect(); Thread.sleep(100); } catch(Exception e){ e.printStackTrace(); } } System.out.println(Thread.currentThread().getName()+" "+new java.util.Date()); } catch(Exception e){ e.printStackTrace(); } } public static void main(String[] args) throws Exception{ System.out.println(new java.util.Date()); System.out.println("Memory-before "+Runtime.getRuntime().freeMemory()); Thread t1=new Main("T1-"); Thread t2=new Main("T2-"); Thread t3=new Main("T3-"); Thread t4=new Main("T4-"); t1.start(); t2.start(); t3.start(); t4.start(); System.out.println("Memory-after "+Runtime.getRuntime().freeMemory()); } } I need to Close the connection after all the threads gets executed.   • GCC ICE -- alternative function syntax, variadic templates and tuples

    - by Marc H.
    (Related to C++0x, How do I expand a tuple into variadic template function arguments?.) The following code (see below) is taken from this discussion. The objective is to apply a function to a tuple. I simplified the template parameters and modified the code to allow for a return value of generic type. While the original code compiles fine, when I try to compile the modified code with GCC 4.4.3, g++ -std=c++0x main.cc -o main GCC reports an internal compiler error (ICE) with the following message: main.cc: In function ‘int main()’: main.cc:53: internal compiler error: in tsubst_copy, at cp/pt.c:10077 Please submit a full bug report, with preprocessed source if appropriate. See <file:///usr/share/doc/gcc-4.4/README.Bugs> for instructions. Question: Is the code correct? or is the ICE triggered by illegal code? // file: main.cc #include <tuple> // Recursive case template<unsigned int N> struct Apply_aux { template<typename F, typename T, typename... X> static auto apply(F f, const T& t, X... x) -> decltype(Apply_aux<N-1>::apply(f, t, std::get<N-1>(t), x...)) { return Apply_aux<N-1>::apply(f, t, std::get<N-1>(t), x...); } }; // Terminal case template<> struct Apply_aux<0> { template<typename F, typename T, typename... X> static auto apply(F f, const T&, X... x) -> decltype(f(x...)) { return f(x...); } }; // Actual apply function template<typename F, typename T> auto apply(F f, const T& t) -> decltype(Apply_aux<std::tuple_size<T>::value>::apply(f, t)) { return Apply_aux<std::tuple_size<T>::value>::apply(f, t); } // Testing #include <string> #include <iostream> int f(int p1, double p2, std::string p3) { std::cout << "int=" << p1 << ", double=" << p2 << ", string=" << p3 << std::endl; return 1; } int g(int p1, std::string p2) { std::cout << "int=" << p1 << ", string=" << p2 << std::endl; return 2; } int main() { std::tuple<int, double, char const*> tup(1, 2.0, "xxx"); std::cout << apply(f, tup) << std::endl; std::cout << apply(g, std::make_tuple(4, "yyy")) << std::endl; } Remark: If I hardcode the return type in the recursive case (see code), then everything is fine. That is, substituting this snippet for the recursive case does not trigger the ICE: // Recursive case (hardcoded return type) template<unsigned int N> struct Apply_aux { template<typename F, typename T, typename... X> static int apply(F f, const T& t, X... x) { return Apply_aux<N-1>::apply(f, t, std::get<N-1>(t), x...); } }; Alas, this is an incomplete solution to the original problem.

  Using R to Analyze G1GC Log Files   Using R to Analyze G1GC Log Files Introduction Working in Oracle Platform Integration gives an engineer opportunities to work on a wide array of technologies. My team’s goal is to make Oracle applications run best on the Solaris/SPARC platform. When looking for bottlenecks in a modern applications, one needs to be aware of not only how the CPUs and operating system are executing, but also network, storage, and in some cases, the Java Virtual Machine. I was recently presented with about 1.5 GB of Java Garbage First Garbage Collector log file data. If you’re not familiar with the subject, you might want to review Garbage First Garbage Collector Tuning by Monica Beckwith. The customer had been running Java HotSpot 1.6.0_31 to host a web application server. I was told that the Solaris/SPARC server was running a Java process launched using a commmand line that included the following flags: -d64 -Xms9g -Xmx9g -XX:+UseG1GC -XX:MaxGCPauseMillis=200 -XX:InitiatingHeapOccupancyPercent=80 -XX:PermSize=256m -XX:MaxPermSize=256m -XX:+PrintGC -XX:+PrintGCTimeStamps -XX:+PrintHeapAtGC -XX:+PrintGCDateStamps -XX:+PrintFlagsFinal -XX:+DisableExplicitGC -XX:+UnlockExperimentalVMOptions -XX:ParallelGCThreads=8 Several sources on the internet indicate that if I were to print out the 1.5 GB of log files, it would require enough paper to fill the bed of a pick up truck. Of course, it would be fruitless to try to scan the log files by hand. Tools will be required to summarize the contents of the log files. Others have encountered large Java garbage collection log files. There are existing tools to analyze the log files: IBM’s GC toolkit The chewiebug GCViewer gchisto HPjmeter Instead of using one of the other tools listed, I decide to parse the log files with standard Unix tools, and analyze the data with R. Data Cleansing The log files arrived in two different formats. I guess that the difference is that one set of log files was generated using a more verbose option, maybe -XX:+PrintHeapAtGC, and the other set of log files was generated without that option. Format 1 In some of the log files, the log files with the less verbose format, a single trace, i.e. the report of a singe garbage collection event, looks like this: {Heap before GC invocations=12280 (full 61): garbage-first heap total 9437184K, used 7499918K [0xfffffffd00000000, 0xffffffff40000000, 0xffffffff40000000) region size 4096K, 1 young (4096K), 0 survivors (0K) compacting perm gen total 262144K, used 144077K [0xffffffff40000000, 0xffffffff50000000, 0xffffffff50000000) the space 262144K, 54% used [0xffffffff40000000, 0xffffffff48cb3758, 0xffffffff48cb3800, 0xffffffff50000000) No shared spaces configured. 2014-05-14T07:24:00.988-0700: 60586.353: [GC pause (young) 7324M->7320M(9216M), 0.1567265 secs] Heap after GC invocations=12281 (full 61): garbage-first heap total 9437184K, used 7496533K [0xfffffffd00000000, 0xffffffff40000000, 0xffffffff40000000) region size 4096K, 0 young (0K), 0 survivors (0K) compacting perm gen total 262144K, used 144077K [0xffffffff40000000, 0xffffffff50000000, 0xffffffff50000000) the space 262144K, 54% used [0xffffffff40000000, 0xffffffff48cb3758, 0xffffffff48cb3800, 0xffffffff50000000) No shared spaces configured. } A simple grep can be used to extract a summary: $ grep "\[ GC pause (young" g1gc.log 2014-05-13T13:24:35.091-0700: 3.109: [GC pause (young) 20M->5029K(9216M), 0.0146328 secs] 2014-05-13T13:24:35.440-0700: 3.459: [GC pause (young) 9125K->6077K(9216M), 0.0086723 secs] 2014-05-13T13:24:37.581-0700: 5.599: [GC pause (young) 25M->8470K(9216M), 0.0203820 secs] 2014-05-13T13:24:42.686-0700: 10.704: [GC pause (young) 44M->15M(9216M), 0.0288848 secs] 2014-05-13T13:24:48.941-0700: 16.958: [GC pause (young) 51M->20M(9216M), 0.0491244 secs] 2014-05-13T13:24:56.049-0700: 24.066: [GC pause (young) 92M->26M(9216M), 0.0525368 secs] 2014-05-13T13:25:34.368-0700: 62.383: [GC pause (young) 602M->68M(9216M), 0.1721173 secs] But that format wasn't easily read into R, so I needed to be a bit more tricky. I used the following Unix command to create a summary file that was easy for R to read. $ echo "SecondsSinceLaunch BeforeSize AfterSize TotalSize RealTime" $ grep "\[GC pause (young" g1gc.log | grep -v mark | sed -e 's/[A-SU-z\(\),]/ /g' -e 's/->/ /' -e 's/: / /g' | more SecondsSinceLaunch BeforeSize AfterSize TotalSize RealTime 2014-05-13T13:24:35.091-0700 3.109 20 5029 9216 0.0146328 2014-05-13T13:24:35.440-0700 3.459 9125 6077 9216 0.0086723 2014-05-13T13:24:37.581-0700 5.599 25 8470 9216 0.0203820 2014-05-13T13:24:42.686-0700 10.704 44 15 9216 0.0288848 2014-05-13T13:24:48.941-0700 16.958 51 20 9216 0.0491244 2014-05-13T13:24:56.049-0700 24.066 92 26 9216 0.0525368 2014-05-13T13:25:34.368-0700 62.383 602 68 9216 0.1721173 Format 2 In some of the log files, the log files with the more verbose format, a single trace, i.e. the report of a singe garbage collection event, was more complicated than Format 1. Here is a text file with an example of a single G1GC trace in the second format. As you can see, it is quite complicated. It is nice that there is so much information available, but the level of detail can be overwhelming. I wrote this awk script (download) to summarize each trace on a single line. #!/usr/bin/env awk -f BEGIN { printf("SecondsSinceLaunch IncrementalCount FullCount UserTime SysTime RealTime BeforeSize AfterSize TotalSize\n") } ###################### # Save count data from lines that are at the start of each G1GC trace. # Each trace starts out like this: # {Heap before GC invocations=14 (full 0): # garbage-first heap total 9437184K, used 325496K [0xfffffffd00000000, 0xffffffff40000000, 0xffffffff40000000) ###################### /{Heap.*full/{ gsub ( "\\)" , "" ); nf=split($0,a,"="); split(a[2],b," "); getline; if ( match($0, "first") ) { G1GC=1; IncrementalCount=b[1]; FullCount=substr( b[3], 1, length(b[3])-1 ); } else { G1GC=0; } } ###################### # Pull out time stamps that are in lines with this format: # 2014-05-12T14:02:06.025-0700: 94.312: [GC pause (young), 0.08870154 secs] ###################### /GC pause/ { DateTime=$1; SecondsSinceLaunch=substr($2, 1, length($2)-1); } ###################### # Heap sizes are in lines that look like this: # [ 4842M->4838M(9216M)] ###################### /\[ .*]$/ { gsub ( "\\[" , "" ); gsub ( "\ \]" , "" ); gsub ( "->" , " " ); gsub ( "\\( " , " " ); gsub ( "\ \)" , " " ); split($0,a," "); if ( split(a[1],b,"M") > 1 ) {BeforeSize=b[1]*1024;} if ( split(a[1],b,"K") > 1 ) {BeforeSize=b[1];} if ( split(a[2],b,"M") > 1 ) {AfterSize=b[1]*1024;} if ( split(a[2],b,"K") > 1 ) {AfterSize=b[1];} if ( split(a[3],b,"M") > 1 ) {TotalSize=b[1]*1024;} if ( split(a[3],b,"K") > 1 ) {TotalSize=b[1];} } ###################### # Emit an output line when you find input that looks like this: # [Times: user=1.41 sys=0.08, real=0.24 secs] ###################### /\[Times/ { if (G1GC==1) { gsub ( "," , "" ); split($2,a,"="); UserTime=a[2]; split($3,a,"="); SysTime=a[2]; split($4,a,"="); RealTime=a[2]; print DateTime,SecondsSinceLaunch,IncrementalCount,FullCount,UserTime,SysTime,RealTime,BeforeSize,AfterSize,TotalSize; G1GC=0; } } The resulting summary is about 25X smaller that the original file, but still difficult for a human to digest. Is that too much? To find the percentage of time spent in garbage collection, divide the number above by total_elapsed_time*CPU_count. In this case, there are a lot of CPU’s and it turns out the the overall amount of CPU time spent in garbage collection isn’t a problem when viewed in isolation. When calculating rates, i.e. events per unit time, you need to ask yourself if the rate is homogenous across the time period in the log file. Does the log file include spikes of high activity that should be separately analyzed? Averaging in data from nights and weekends with data from business hours may alias problems. If you have a reason to suspect that the garbage collection rates include peaks and valleys that need independent analysis, see the “Time Series” section, below. Q: How much garbage is collected on each pass? The amount of heap space that is recovered per GC pass is surprisingly low: At least one collection didn’t recover any data. (“Min.=0”) 25% of the passes recovered 3MB or less. (“1st Qu.=3072”) Half of the GC passes recovered 4MB or less. (“Median=4096”) The average amount recovered was 56MB. I’m including this image because it is an example of idle periods followed by busy periods. It would be uninteresting to average the rate of garbage collection over the entire log file period. More interesting would be the rate of garbage collect in the two busy periods. Are they the same or different? Your production data may be similar, for example, bursts when employees return from lunch and idle times on weekend evenings, etc. Once the data is in an R Time Series, you can analyze isolated time windows. Clipping the Time Series data Flashing back to our test case… Viewing the data as a time series is interesting. You can see that the work intensive time period is between 9:00 PM and 3:00 AM. Lets clip the data to the interesting period:     par(mfrow=c(2,1)) plot(g1gc.z$UserTime, type="h", main="User Time per GC\nTime: Complete Log File", xlab="Time of Day", ylab="CPU Seconds per GC", col="#1b9e77") clipped.g1gc.z=window(g1gc.z, start=as.POSIXct("2014-05-12 21:00:00"), end=as.POSIXct("2014-05-13 03:00:00")) plot(clipped.g1gc.z$UserTime, type="h", main="User Time per GC\nTime: Limited to Benchmark Execution", xlab="Time of Day", ylab="CPU Seconds per GC", col="#1b9e77") box(which = "outer", lty = "solid") Cumulative Incremental and Full GC count Here is the cumulative incremental and full GC count. When the line is very steep, it indicates that the GCs are repeating very quickly. Notice that the scale on the Y axis is different for full vs. incremental. plot(clipped.g1gc.z[,c(2:3)], main="Cumulative Incremental and Full GC count", xlab="Time of Day", col="#1b9e77") GC Analysis of Benchmark Execution using Time Series data In the following series of 3 graphs: The “After Size” show the amount of heap space in use after each garbage collection. Many Java objects are still referenced, i.e. alive, during each garbage collection. This may indicate that the application has a memory leak, or may indicate that the application has a very large memory footprint. Typically, an application's memory footprint plateau's in the early stage of execution. One would expect this graph to have a flat top. The steep decline in the heap space may indicate that the application crashed after 2:00. The second graph shows that the outliers in real execution time, discussed above, occur near 2:00. when the Java heap seems to be quite full. The third graph shows that Full GCs are infrequent during the first few hours of execution. The rate of Full GC's, (the slope of the cummulative Full GC line), changes near midnight.   plot(clipped.g1gc.z[,c("AfterSize","RealTime","FullCount")], xlab="Time of Day", col=c("#1b9e77","red","#1b9e77")) GC Analysis of heap recovered Each GC trace includes the amount of heap space in use before and after the individual GC event. During garbage coolection, unreferenced objects are identified, the space holding the unreferenced objects is freed, and thus, the difference in before and after usage indicates how much space has been freed. The following box plot and bar chart both demonstrate the same point - the amount of heap space freed per garbage colloection is surprisingly low. par(mfrow=c(2,1)) boxplot(as.vector(clipped.g1gc.z$Delta), main="Amount of Heap Recovered per GC Pass", xlab="Size in KB", horizontal = TRUE, col="red") hist(as.vector(clipped.g1gc.z$Delta), main="Amount of Heap Recovered per GC Pass", xlab="Size in KB", breaks=100, col="red") box(which = "outer", lty = "solid") This graph is the most interesting. The dark blue area shows how much heap is occupied by referenced Java objects. This represents memory that holds live data. The red fringe at the top shows how much data was recovered after each garbage collection. barplot(clipped.g1gc.z[,c("AfterSize","Delta")], col=c("#7570b3","#e7298a"), xlab="Time of Day", border=NA) legend("topleft", c("Live Objects","Heap Recovered on GC"), fill=c("#7570b3","#e7298a")) box(which = "outer", lty = "solid") When I discuss the data in the log files with the customer, I will ask for an explaination for the large amount of referenced data resident in the Java heap. There are two are posibilities: There is a memory leak and the amount of space required to hold referenced objects will continue to grow, limited only by the maximum heap size. After the maximum heap size is reached, the JVM will throw an “Out of Memory” exception every time that the application tries to allocate a new object. If this is the case, the aplication needs to be debugged to identify why old objects are referenced when they are no longer needed. The application has a legitimate requirement to keep a large amount of data in memory. The customer may want to further increase the maximum heap size. Another possible solution would be to partition the application across multiple cluster nodes, where each node has responsibility for managing a unique subset of the data. Conclusion In conclusion, R is a very powerful tool for the analysis of Java garbage collection log files. The primary difficulty is data cleansing so that information can be read into an R data frame. Once the data has been read into R, a rich set of tools may be used for thorough evaluation.

  • Yet another C# Deadlock Debugging Question

    - by Roo
    Hi All, I have a multi-threaded application build in C# using VS2010 Professional. It's quite a large application and we've experienced the classing GUI cross-threading and deadlock issues before, but in the past month we've noticed the appears to lock up when left idle for around 20-30 minutes. The application is irresponsive and although it will repaint itself when other windows are dragged in front of the application and over it, the GUI still appears to be locked... interstingly (unlike if the GUI thread is being used for a considerable amount of time) the Close, Maximise and minimise buttons are also irresponsive and when clicked the little (Not Responding...) text is not displayed in the title of the application i.e. Windows still seems to think it's running fine. If I break/pause the application using the debugger, and view the threads that are running. There are 3 threads of our managed code that are running, and a few other worker threads whom the source code cannot be displayed for. The 3 threads that run are: The main/GUI thread A thread that loops indefinitely A thread that loops indefinitely If I step into threads 2 and 3, they appear to be looping correctly. They do not share locks (even with the main GUI thread) and they are not using the GUI thread at all. When stepping into the main/GUI thread however, it's broken on Application.Run... This problem screams deadlock to me, but what I don't understand is if it's deadlock, why can't I see the line of code the main/GUI thread is hanging on? Any help will be greatly appreciated! Let me know if you need more information... Cheers, Roo -----------------------------------------------------SOLUTION-------------------------------------------------- Okay, so the problem is now solved. Thanks to everyone for their suggestions! Much appreciated! I've marked the answer that solved my initial problem of determining where on the main/UI thread the application hangs (I handn't turned off the "Enable Just My Code" option). The overall issue I was experiencing was indeed Deadlock, however. After obtaining the call-stack and popping the top half of it into Google I came across this which explains exactly what I was experiencing... http://timl.net/ This references a lovely guide to debugging the issue... http://www.aaronlerch.com/blog/2008/12/15/debugging-ui/ This identified a control I was constructing off the GUI thread. I did know this, however, and was marshalling calls correctly, but what I didn't realise was that behind the scenes this Control was subscribing to an event or set of events that are triggered when e.g. a Windows session is unlocked or the screensaver exits. These calls are always made on the main/UI thread and were blocking when it saw the call was made on the incorrect thread. Kim explains in more detail here... http://krgreenlee.blogspot.com/2007/09/onuserpreferencechanged-hang.html In the end I found an alternative solution which did not require this Control off the main/UI thread. That appears to have solved the problem and the application no longer hangs. I hope this helps anyone who's confronted by a similar problem. Thanks again to everyone on here who helped! (and indirectly, the delightful bloggers I've referenced above!) Roo -----------------------------------------------------SOLUTION II-------------------------------------------------- Aren't threading issues delightful...you think you've solved it, and a month down the line it pops back up again. I still believe the solution above resolved an issue that would cause simillar behaviour, but we encountered the problem again. As we spent a while debugging this, I thought I'd update this question with our (hopefully) final solution: The problem appears to have been a bug in the Infragistics components in the WinForms 2010.1 release (no hot fixes). We had been running from around the time the freeze issue appeared (but had also added a bunch of other stuff too). After upgrading to WinForms 2010.3, we've yet to reproduce the issue (deja vu). See my question here for a bit more information: 'http://stackoverflow.com/questions/4077822/net-4-0-and-the-dreaded-onuserpreferencechanged-hang'. Hans has given a nice summary of the general issue. I hope this adds a little to the suggestions/information surrounding the nutorious OnUserPreferenceChanged Hang (or whatever you'd like to call it). Cheers, Roo
