  • Refining data stored in SQLite - how to join several contacts?

    Problem background Imagine this problem. You have a water molecule which is in contact with other molecules (if the contact is a hydrogen bond, there can be 4 other molecules around my water). Like in the following picture (A, B, C, D are some other atoms and dots mean the contact). A B . . O / \ H H . . C D I have the information about all the dots and I need to eliminate the water in the center and create records describing contacts of A-C, A-D, A-B, B-C, B-D, and C-D. Database structure Currently, I have the following structure in the database: Table atoms: "id" integer PRIMARY KEY, "amino" char(3) NOT NULL, (HOH for water or other value) other columns identifying the atom Table contacts: "acceptor_id" integer NOT NULL, (the atom near to my hydrogen, here C or D) "donor_id" integer NOT NULL, (here A or B) "directness" char(1) NOT NULL, (this should be D for direct and W for water-mediated) other columns about the contact, such as the distance Current solution (insufficient) Now, I'm going through all the contacts which have donor.amino = "HOH". In this sample case, this would select contacts from C and D. For each of these selected contacts, I look up contacts having the same acceptor_id as is the donor_id in the currently selected contact. From this information, I create the new contact. At the end, I delete all contacts to or from HOH. This way, I am obviously unable to create C-D and A-B contacts (the other 4 are OK). If I try a similar approach - trying to find two contacts having the same donor_id, I end up with duplicate contacts (C-D and D-C). Is there a simple way to retrieve all six contacts without duplicates? I'm dreaming about some one page long SQL query which retrievs just these six wanted rows. :-) It is preferable to conserve information about who is donor where possible, but not strictly necessary.     Hi I use KML for a google map where entities have a geopt.db coordinate and soft memory limit was exceeded with 213.465 MB after servicing 1 requests total.     So, I'm a bit of an IIS7 n00b but I've used most of the old IIS systems going back to 3. I'm trying to turn on dynamic compression and it's working, mostly. It doesn't work for my ADO.Net Data Service (Astoria) requests, batched or not. I found the freb tracing which was really helpful. And what I come up with unbatched requests is that it returns Reason Code 12, NO_MATCHING_CONTENT_TYPE. OK, so I don't have the matching mime type specified, that's easy. Axiomtek has the ideal product but I don't think they have retail channels.

  • A gigabit network interface is CPU-limited to 25MB/s. How can I maximize the throughput?

    I have a Acer Aspire R1600-U910H with a nForce gigabit network adapter. The maximum TCP throughput of it is about 25MB/s, and apparently it is limited by the single core Intel Atom 230; when the maximum throughput is reached, the CPU usage is about 50%-60%, which corresponds to full utilization considering this is a Hyper-threading enabled CPU. The same problem occurs on both Windows XP and on Ubuntu 8.04. On Windows, I have installed the latest nForce chipset driver, disabled power saving features, and enabled checksum offload. On Linux, the default driver has checksum offload enabled. There is no Linux driver available on Nvidia's website. ethtool -k eth0 shows that checksum offload is enabled: Offload parameters for eth0: rx-checksumming: on tx-checksumming: on scatter-gather: on tcp segmentation offload: on udp fragmentation offload: off generic segmentation offload: off The following is the output of powertop when the network is idle: Wakeups-from-idle per second : 61.9 interval: 10.0s no ACPI power usage estimate available Top causes for wakeups: 90.9% (101.3) <interrupt> : eth0 4.5% ( 5.0) iftop : schedule_timeout (process_timeout) 1.8% ( 2.0) <kernel core> : clocksource_register (clocksource_watchdog) 0.9% ( 1.0) dhcdbd : schedule_timeout (process_timeout) 0.5% ( 0.6) <kernel core> : neigh_table_init_no_netlink (neigh_periodic_timer) And when the maximum throughput of about 25MB/s is reached: Wakeups-from-idle per second : 11175.5 interval: 10.0s no ACPI power usage estimate available Top causes for wakeups: 99.9% (22097.4) <interrupt> : eth0 0.0% ( 5.0) iftop : schedule_timeout (process_timeout) 0.0% ( 2.0) <kernel core> : clocksource_register (clocksource_watchdog) 0.0% ( 1.0) dhcdbd : schedule_timeout (process_timeout) 0.0% ( 0.6) <kernel core> : neigh_table_init_no_netlink (neigh_periodic_timer) Notice the 20000 interrupts per second. Could this be the cause for the high CPU usage and low throughput? If so, how can I improve the situation? As a reference, the other computers in the network can usually transfer at 50+MB/s without problems. A computer with a Core 2 CPU generates only 5000 interrupts per second when it's transferring at 110MB/s. The number of interrupts is about 20 times less than the Atom system (if interrupts scale linearly with throughput.) And a minor question: How can I find out what is the driver in use for eth0?

    There are many types of CPUs, like Pentiume, Atom, core 2 duo, core iX (X = 3,5, ....), But I always don't look at them this way! I always look at their speed which in GHZ unit and then compare them with each other. For example when some CPU is in type of 'X' with 2 GHZ of speed and another one is in type of 'Y' with 2.2 GHZ of speed, I say the second one ('Y') has better speed and also better performance. Is it a correct way? Thanks

    My (Fortune 500) company just rolled out new VMs and everyone is complaining they are dog slow. Is there any way I could verify, from inside a VM, whether Intel virtualization (VT-x) acceleration has been properly enabled? The processor claims to be a Xeon E7-2830 but the experience has been more like a first-gen Atom. I'd ask IT directly but I get the impression they're unlikely to respond to any suggestion that they are, in fact, drooling imbeciles.

    I have a Netbook with Windows XP Home. Processor is an Atom N280 (1.66 GHz) with 2 GB of RAM. I noticed that newer Netbooks come with Windows 7, but as Starter Edition (which kinda sucks). I wonder if there is a technical reason for using Windows 7 Starter? Or would a better edition (x86) perform equally well? I'm currently considering Home Premium, but BitLocker and Offline Files might have me get Ultimate.

    My specs: my Asus EeePC 1015CX certified by ubuntu 12.04 lts asus 1015 cx with gma 3600 graphic card intel atom dual core ubuntu 13.04 My problem: I need to use ubuntu 13.04, not 12.04. ubuntu 13.04 runs in slow motion on default unity desktop, is it graphic card problem? when i clicked file, runs in very slow animation on unity. windows comes up in very slow motion I can't even use ubuntu 13.04 because so slow. what's minimal requirement of ubuntu 13.04 or unity desktop? why is it so slow? what kind of processes should i take to fix it? I tried by myself but no good result. Need some help anyway. Any ideas ? maybe i should change hardware lol? my Asus EeePC 1015CX certified by ubuntu 12.04 lts !

  • Wireless driver - how to load manufacturer's STA file (Ralink 3290)

    Caution: I'm a newb. Hardware: Giada i35G, cedar trail atom with nvidia gf119, railtek ethernet and Ralink 3290 for wireless. Already accomplished: Installed Ubuntu 12.10, loaded GPU drivers and redirected sound out through GPU card to HDMI. Ethernet works like a charm. Issue: Can't get my wireless up and running. There seems to be no package to which I can simply run a sudo get-aspt install ... I found the corresponding Linux driver from the manufacturer's site, but I have not managed to find out what to with the file. Here's the manufacturers site: http://www.ralinktech.com/en/04_support/support.php?sn=501 I get a file with the following name: \2012_0508_RT3290_Linux_STA_v2.6.0.0.bz2 I hope somebody might be able to tell me what to do next.   • Can't reboot netbook with any of the reboot parameters

    I have a Sony VPCW218AG netbook that I've dual-booted with Ubuntu 10.10. Unlike the preinstalled Windows 7, Ubuntu will not reboot on this computer. Rebooting from Gnome, using the reboot command and SysRq+REISUB all don't work; they end hanging with a blank screen. I have read that Atom netbooks don't have a keyboard controller and therefore the default reboot method, kbd, won't work. I have actually tried all ten reboot= parameters listed here; none of them work. I have also tried disabling ACPI with noacpi acpi=off for each one; that didn't help either. Are there any other things I can try to fix the rebooting problem?
