  • How to obtain a list of installed packages based on a backup?

    I have made a backup of my entire computer and I reinstalled the OS right now. I know I should have listed dpkg -l to obtain a list of packages, but I have not done so. I only made a tarball of the entire disk. I wonder how I can find a list of packages based on this data. I would like to have the same packages installed that I had on my previous set-up. But there seems no longer a way to gain a list of packages, since I already reinstalled Ubuntu on the computer and only have the tarball back-up.

  • Using packages (gems, eggs, etc.) to create decoupled architectures

    The main issue Seeing the good support most modern programming platforms have for package management (think gem, npm, pip, etc), does it make sense to design an application or system be composed of internally developed packages, so as to promote and create a loosely coupled architecture? Example An example of this would be to create packages for database access, as well as for authentication and other components of the system. These, of course, use external packages as well. Then, your system imports and uses these packages - instead of including their code within its own code base. Considerations To me, it seems that this would promote code decoupling and help maintainability, almost in a Web-based-vs.-desktop-application kind of way (updates are applied almost automatically, single code base for single functionality, etc.). Does this seem like a rational and sane design concept? Is this actually used as a standard way of structuring applications today? Thanks very much!

  • Can't fix broken packages using Synaptic (Broken Package: Wine1.4)

    Ok so I am trying to fix a broken package in order to install wine. When I do "sudo apt-get install wine" I get: sam@ubuntu:~$ sudo apt-get install wine [sudo] password for sam: Reading package lists... Done Building dependency tree Reading state information... This may mean that you have requested an impossible situation or if you are using the unstable distribution that some required packages have not yet been created or been moved out of Incoming.   • R Package Installation with Oracle R Enterprise

In R, these are called packages. R has thousands of such packages provided by an almost equally large group of third-party contributors. To allow others to benefit from these packages, users can share packages on the CRAN system for use by the vast R development community worldwide. R's package system along with the CRAN framework provides a process for authoring, documenting and distributing packages to millions of users. In this post, we'll illustrate the various ways in which such R packages can be installed for use with R and together with Oracle R Enterprise. In the following, the same instructions apply when using either open source R or Oracle R Distribution. In this post, we cover the following package installation scenarios for: R command line Linux shell command line Use with Oracle R Enterprise Installation on Exadata or RAC Installing all packages in a CRAN Task View Troubleshooting common errors 1. R Package Installation BasicsR package installation basics are outlined in Chapter 6 of the R Installation and Administration Guide. There are two ways to install packages from the command line: from the R command line and from the shell command line. For this first example on Oracle Linux using Oracle R Distribution, we’ll install the arules package as root so that packages will be installed in the default R system-wide location where all users can access it, /usr/lib64/R/library.Within R, using the install.packages function always attempts to install the latest version of the requested package available on CRAN:R> install.packages("arules")If the arules package depends upon other packages that are not already installed locally, the R installer automatically downloads and installs those required packages. This is a huge benefit that frees users from the task of identifying and resolving those dependencies.You can also install R from the shell command line. This is useful for some packages when an internet connection is not available or for installing packages not uploaded to CRAN. To install packages this way, first locate the package on CRAN and then download the package source to your local machine. For example:$ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz Then, install the package using the command R CMD INSTALL:$ R CMD INSTALL arules_1.1-2.tar.gzA major difference between installing R packages using the R package installer at the R command line and shell command line is that package dependencies must be resolved manually at the shell command line. Package dependencies are listed in the Depends section of the package’s CRAN site. If dependencies are not identified and installed prior to the package’s installation, you will see an error similar to:ERROR: dependency ‘xxx’ is not available for package ‘yyy’As a best practice and to save time, always refer to the package’s CRAN site to understand the package dependencies prior to attempting an installation. If you don’t run R as root, you won’t have permission to write packages into the default system-wide location and you will be prompted to create a personal library accessible by your userid. You can accept the personal library path chosen by R, or specify the library location by passing parameters to the install.packages function. For example, to create an R package repository in your home directory: R> install.packages("arules", lib="/home/username/Rpackages")or$ R CMD INSTALL arules_1.1-2.tar.gz --library=/home/username/RpackagesRefer to the install.packages help file in R or execute R CMD INSTALL --help at the shell command line for a full list of command line options.To set the library location and avoid having to specify this at every package install, simply create the R startup environment file .Renviron in your home area if it does not already exist, and add the following piece of code to it:R_LIBS_USER = "/home/username/Rpackages" 2. Setting the RepositoryEach time you install an R package from the R command line, you are asked which CRAN mirror, or server, R should use. To set the repository and avoid having to specify this during every package installation, create the R startup command file .Rprofile in your home directory and add the following R code to it:cat("Setting Seattle repository")r = getOption("repos") r["CRAN"] = "http://cran.fhcrc.org/"options(repos = r)rm(r) This code snippet sets the R package repository to the Seattle CRAN mirror at the start of each R session. 3. Installing R Packages for use with Oracle R EnterpriseEmbedded R execution with Oracle R Enterprise allows the use of CRAN or other third-party R packages in user-defined R functions executed on the Oracle Database server. The steps for installing and configuring packages for use with Oracle R Enterprise are the same as for open source R. The database-side R engine just needs to know where to find the R packages.The Oracle R Enterprise installation is performed by user oracle, which typically does not have write permission to the default site-wide library, /usr/lib64/R/library. On Linux and UNIX platforms, the Oracle R Enterprise Server installation provides the ORE script, which is executed from the operating system shell to install R packages and to start R. The ORE script is a wrapper for the default R script, a shell wrapper for the R executable. It can be used to start R, run batch scripts, and build or install R packages. Unlike the default R script, the ORE script installs packages to a location writable by user oracle and accessible by all ORE users - $ORACLE_HOME/R/library.To install a package on the database server so that it can be used by any R user and for use in embedded R execution, an Oracle DBA would typically download the package source from CRAN using wget. If the package depends on any packages that are not in the R distribution in use, download the sources for those packages, also.  For a single Oracle Database instance, replace the R script with ORE to install the packages in the same location as the Oracle R Enterprise packages. $ wget http://cran.r-project.org/src/contrib/arules_1.1-2.tar.gz$ ORE CMD INSTALL arules_1.1-2.tar.gzBehind the scenes, the ORE script performs the equivalent of setting R_LIBS_USER to the value of $ORACLE_HOME/R/library, and all R packages installed with the ORE script are installed to this location. For installing a package on multiple database servers, such as those in an Oracle Real Application Clusters (Oracle RAC) or a multinode Oracle Exadata Database Machine environment, use the ORE script in conjunction with the Exadata Distributed Command Line Interface (DCLI) utility.$ dcli -g nodes -l oracle ORE CMD INSTALL arules_1.1-1.tar.gz The DCLI -g flag designates a file containing a list of nodes to install on, and the -l flag specifies the user id to use when executing the commands. For more information on using DCLI with Oracle R Enterprise, see Chapter 5 in the Oracle R Enterprise Installation Guide.If you are using an Oracle R Enterprise client, install the package the same as any R package, bearing in mind that you must install the same version of the package on both the client and server machines to avoid incompatibilities. 4. CRAN Task ViewsCRAN also maintains a set of Task Views that identify packages associated with a particular task or methodology. Task Views are helpful in guiding users through the huge set of available R packages. They are actively maintained by volunteers who include detailed annotations for routines and packages. If you find one of the task views is a perfect match, you can install every package in that view using the ctv package - an R package for automating package installation. To use the ctv package to install a task view, first, install and load the ctv package.R> install.packages("ctv")R> library(ctv)Then query the names of the available task views and install the view you choose.R> available.views() R> install.views("TimeSeries") 5. Using and Managing R packages To use a package, start up R and load packages one at a time with the library command.Load the arules package in your R session. R> library(arules)Verify the version of arules installed.R> packageVersion("arules")[1] '1.1.2'Verify the version of arules installed on the database server using embedded R execution.R> ore.doEval(function() packageVersion("arules"))View the help file for the apropos function in the arules packageR> ?aproposOver time, your package repository will contain more and more packages, especially if you are using the system-wide repository where others are adding additional packages. It’s good to know the entire set of R packages accessible in your environment. To list all available packages in your local R session, use the installed.packages command:R> myLocalPackages <- row.names(installed.packages())R> myLocalPackagesTo access the list of available packages on the ORE database server from the ORE client, use the following embedded R syntax: R> myServerPackages <- ore.doEval(function() row.names(installed.packages()) R> myServerPackages 6. Troubleshooting Common ProblemsInstalling Older Versions of R packagesIf you immediately upgrade to the latest version of R, you will have no problem installing the most recent versions of R packages. However, if your version of R is older, some of the more recent package releases will not work and install.packages will generate a message such as: Warning message: In install.packages("arules") : package ‘arules’ is not availableThis is when you have to go to the Old sources link on the CRAN page for the arules package and determine which version is compatible with your version of R.Begin by determining what version of R you are using:$ R --versionOracle Distribution of R version 3.0.1 (--) -- "Good Sport" Copyright (C) The R Foundation for Statistical Computing Platform: x86_64-unknown-linux-gnu (64-bit)Given that R-3.0.1 was released May 16, 2013, any version of the arules package released after this date may work. Scanning the arules archive, we might try installing version 0.1.1-1, released in January of 2014:$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzThe "package not available" error can also be thrown if the package you’re trying to install lives elsewhere, either another R package site, or it’s been removed from CRAN. A quick Google search usually leads to more information on the package’s location and status.Oracle R Enterprise is not in the R library pathOn Linux hosts, after installing the ORE server components, starting R, and attempting to load the ORE packages, you may receive the error:R> library(ORE)Error in library(ORE) : there is no package called ‘ORE’If you know the ORE packages have been installed and you receive this error, this is the result of not starting R with the ORE script. To resolve this problem, exit R and restart using the ORE script. After restarting R and ">running the command to load the ORE packages, you should not receive any errors.$ ORER> library(ORE)On Windows servers, the solution is to make the location of the ORE packages visible to R by adding them to the R library paths. To accomplish this, exit R, then add the following lines to the .Rprofile file. On Windows, the .Rprofile file is located in R\etc directory C:\Program Files\R\R-<version>\etc. Add the following lines:.libPaths("<path to $ORACLE_HOME>/R/library")The above line will tell R to include the R directory in the Oracle home as part of its search path. When you start R, the path above will be included, and future R package installations will also be saved to $ORACLE_HOME/R/library. This path should be writable by the user oracle, or the userid for the DBA tasked with installing R packages.Binary package compiled with different version of RBy default, R will install pre-compiled versions of packages if they are found. If the version of R under which the package was compiled does not match your installed version of R you will get an error message:Warning message: package ‘xxx’ was built under R version 3.0.0The solution is to download the package source and build it for your version of R.$ wget http://cran.r-project.org/src/contrib/Archive/arules/arules_1.1-1.tar.gz$ R CMD INSTALL arules_1.1-1.tar.gzFor use with ORE:$ ORE CMD INSTALL arules_1.1-1.tar.gzUnable to execute files in /tmp directoryBy default, R uses the /tmp directory to install packages. On security conscious machines, the /tmp directory is often marked as "noexec" in the /etc/fstab file. This means that no file under /tmp can ever be executed, and users who attempt to install R package will receive an error:ERROR: 'configure' exists but is not executable -- see the 'R Installation and Administration Manual’The solution is to set the TMP and TMPDIR environment variables to a location which R will use as the compilation directory. For example:$ mkdir <some path>/tmp$ export TMPDIR= <some path>/tmp$ export TMP= <some path>/tmpThis error typically appears on Linux client machines and not database servers, as Oracle Database writes to the value of the TMP environment variable for several tasks, including holding temporary files during database installation. 7. Creating your own R packageCreating your own package and submitting to CRAN is for advanced users, but it is not difficult. The procedure to follow, along with details of R's package system, is detailed in the Writing R Extensions manual.

  • Install NPM Packages Automatically for Node.js on Windows Azure Web Site

    In one of my previous post I described and demonstrated how to use NPM packages in Node.js and Windows Azure Web Site (WAWS). In that post I used NPM command to install packages, and then use Git for Windows to commit my changes and sync them to WAWS git repository. Then WAWS will trigger a new deployment to host my Node.js application. Someone may notice that, a NPM package may contains many files and could be a little bit huge. For example, the “azure” package, which is the Windows Azure SDK for Node.js, is about 6MB. Another popular package “express”, which is a rich MVC framework for Node.js, is about 1MB. When I firstly push my codes to Windows Azure, all of them must be uploaded to the cloud. Is that possible to let Windows Azure download and install these packages for us? In this post, I will introduce how to make WAWS install all required packages for us when deploying.   Let’s Start with Demo Demo is most straightforward. Let’s create a new WAWS and clone it to my local disk. Drag the folder into Git for Windows so that it can help us commit and push. Please refer to this post if you are not familiar with how to use Windows Azure Web Site, Git deployment, git clone and Git for Windows. And then open a command windows and install a package in our code folder. Let’s say I want to install “express”. And then created a new Node.js file named “server.js” and pasted the code as below. 1: var express = require("express"); 2: var app = express(); 3: 4: app.get("/", function(req, res) { 5: res.send("Hello Node.js and Express."); 6: }); 7: 8: console.log("Web application opened."); 9: app.listen(process.env.PORT); If we switch to Git for Windows right now we will find that it detected the changes we made, which includes the “server.js” and all files under “node_modules” folder. What we need to upload should only be our source code, but the huge package files also have to be uploaded as well. Now I will show you how to exclude them and let Windows Azure install the package on the cloud. First we need to add a special file named “.gitignore”. It seems cannot be done directly from the file explorer since this file only contains extension name. So we need to do it from command line. Navigate to the local repository folder and execute the command below to create an empty file named “.gitignore”. If the command windows asked for input just press Enter. 1: echo > .gitignore Now open this file and copy the content below and save. 1: node_modules Now if we switch to Git for Windows we will found that the packages under the “node_modules” were not in the change list. So now if we commit and push, the “express” packages will not be uploaded to Windows Azure. Second, let’s tell Windows Azure which packages it needs to install when deploying. Create another file named “package.json” and copy the content below into that file and save. 1: { 2: "name": "npmdemo", 3: "version": "1.0.0", 4: "dependencies": { 5: "express": "*" 6: } 7: } Now back to Git for Windows, commit our changes and push it to WAWS. Then let’s open the WAWS in developer portal, we will see that there’s a new deployment finished. Click the arrow right side of this deployment we can see how WAWS handle this deployment. Especially we can find WAWS executed NPM. And if we opened the log we can review what command WAWS executed to install the packages and the installation output messages. As you can see WAWS installed “express” for me from the cloud side, so that I don’t need to upload the whole bunch of the package to Azure. Open this website and we can see the result, which proved the “express” had been installed successfully.   What’s Happened Under the Hood Now let’s explain a bit on what the “.gitignore” and “package.json” mean. The “.gitignore” is an ignore configuration file for git repository. All files and folders listed in the “.gitignore” will be skipped from git push. In the example below I copied “node_modules” into this file in my local repository. This means,  do not track and upload all files under the “node_modules” folder. So by using “.gitignore” I skipped all packages from uploading to Windows Azure. “.gitignore” can contain files, folders. It can also contain the files and folders that we do NOT want to ignore. In the next section we will see how to use the un-ignore syntax to make the SQL package included. The “package.json” file is the package definition file for Node.js application. We can define the application name, version, description, author, etc. information in it in JSON format. And we can also put the dependent packages as well, to indicate which packages this Node.js application is needed. In WAWS, name and version is necessary. And when a deployment happened, WAWS will look into this file, find the dependent packages, execute the NPM command to install them one by one. So in the demo above I copied “express” into this file so that WAWS will install it for me automatically. I updated the dependencies section of the “package.json” file manually. But this can be done partially automatically. If we have a valid “package.json” in our local repository, then when we are going to install some packages we can specify “--save” parameter in “npm install” command, so that NPM will help us upgrade the dependencies part. For example, when I wanted to install “azure” package I should execute the command as below. Note that I added “--save” with the command. 1: npm install azure --save Once it finished my “package.json” will be updated automatically. Each dependent packages will be presented here. The JSON key is the package name while the value is the version range. Below is a brief list of the version range format. For more information about the “package.json” please refer here. Format Description Example version Must match the version exactly. "azure": "0.6.7" >=version Must be equal or great than the version. "azure": ">0.6.0" 1.2.x The version number must start with the supplied digits, but any digit may be used in place of the x. "azure": "0.6.x" ~version The version must be at least as high as the range, and it must be less than the next major revision above the range. "azure": "~0.6.7" * Matches any version. "azure": "*" And WAWS will install the proper version of the packages based on what you defined here. The process of WAWS git deployment and NPM installation would be like this.   But Some Packages… As we know, when we specified the dependencies in “package.json” WAWS will download and install them on the cloud. For most of packages it works very well. But there are some special packages may not work. This means, if the package installation needs some special environment restraints it might be failed. For example, the SQL Server Driver for Node.js package needs “node-gyp”, Python and C++ 2010 installed on the target machine during the NPM installation. If we just put the “msnodesql” in “package.json” file and push it to WAWS, the deployment will be failed since there’s no “node-gyp”, Python and C++ 2010 in the WAWS virtual machine. From the NPM log we can see it’s because “msnodesql” cannot be installed on WAWS. The solution is, in “.gitignore” file we should ignore all packages except the “msnodesql”, and upload the package by ourselves. This can be done by use the content as below. We firstly un-ignored the “node_modules” folder. And then we ignored all sub folders but need git to check each sub folders. And then we un-ignore one of the sub folders named “msnodesql” which is the SQL Server Node.js Driver. 1: !node_modules/ 2:  3: node_modules/* 4: !node_modules/msnodesql For more information about the syntax of “.gitignore” please refer to this thread. Now if we go to Git for Windows we will find the “msnodesql” was included in the uncommitted set while “express” was not. I also need remove the dependency of “msnodesql” from “package.json”. Commit and push to WAWS. Now we can see the deployment successfully done. And then we can use the Windows Azure SQL Database from our Node.js application through the “msnodesql” package we uploaded.   Summary In this post I demonstrated how to leverage the deployment process of Windows Azure Web Site to install NPM packages during the publish action. With the “.gitignore” and “package.json” file we can ignore the dependent packages from our Node.js and let Windows Azure Web Site download and install them while deployed. For some special packages that cannot be installed by Windows Azure Web Site, such as “msnodesql”, we can put them into the publish payload as well. It's a real pain on the odd occasion I need to install a new package to have to fish out the install CD-ROM, and make it available to the VMware image so I can continue the package install.     I'm rewriting my installers to use flat-packages instead of the old package format. pkgbuild doesn't accept my .plugin bundles though. The error is pkgbuild: error: Path "/tmp/installroot/MIDIDriver.plugin" is not a valid bundle component (using destination path "/tmp/installroot)" I tried a lot of different bundles which all were recognized as they should. (.kext, .vst etc.). This problem only appears with .plugin-bundles. Does anyone know what is wrong with these?

Firefox has a ton of dependencies, each of which have their own dependencies, etc. Installing these the "./configure; make; make install" way would take forever.     I created an APT repository using deb-scanpackages, and it seemed to go well. When I did a apt-get update on another server, the Packages.gz file was retrieved, and all seemed well - until I went to search for the packages contained in that repository (all packages are created locally). Several recommendations suggested reprepro; I tried that. Same result - except I had to rebuild the packages with the Priority and Section lines in the control file (nothing says this anywhere). The reprepro utility also generates a complicated directory structure which required rewriting the repository entry on the requesting server. I then found that the arch directory referenced i386 and not amd64 (which was requested by the requesting server). Is it possible that the AMD64 system isn't seeing packages compiled for i386? Searching the *Packages files in /var/lib/apt/lists show that the only packages for i386 are those I added (the other files are for the server - Ubuntu 10.04.2 LTS). The server the packages were built on is Ubuntu 10.04.2 LTS i686; the requesting server is x86_64. I found some discussion at the Debian AMD64FAQ but it claims to be obsolete. It makes mention of an extended syntax for repository listings for APT, and a command dpkg-subarchitecture - neither of which work on the local AMD64 server. Do I have to build two different sets of packages?

  • Canon Mx772 printer recognized, drivers loaded...but all print jobs "Held"

    BRAND NEW to Ubuntu but loving it so far. I have a Canon MX772 wireless printing running on my network and am able to print fine from a PC and Mac. Using the printers IP, Ubuntu was able to find it and I accepted all of the "recommended" items (it found a Canon MX770 driver). Everything seems to load fine...but the test page does not print, nor does any print commands make it to the printer. If I open the print dialogue jobs are shown as "held" and when I look at the jobs attributes, I see "Job printer state message=cannot specify model number" and then a few lines down "job state reasons=aborted by system". If I try to "resume" it immediately goes back to "held". I can successfully ping the IP of the printer. Would be very appreciative of other ideas...printing is the last check in the box before I am all set up. Thanks!

    When you set an application to install from by creating an advertisment, is there a way to force the process to occur quicker? I know that on the client you can initiate the machine policy and the user policy but I dont want to have to touch the client machine. Is there a settings that has a value for wait time etc? Thanks

I want to install OpenStack, so I enabled the Cloud Archive repo: sudo add-apt-repository cloud-archive:havana After the subsequent update and upgrade, I noticed python-crypto changed. python-crypto recently fixed a CVE, so I would like to ensure I'm using the patched version of python-crypto. I'd also like to compare the python-crypto in both Ubuntu and Cloud Archive. How does one list the package information for both Ubuntu::python-crypto and CloudArchive::python-crypto? (And sorry I could not tag this with apt-cache. Its not available in the list of tags). Thanks in advance
