  • Embedding Python in C: Having problems importin local modules

    I'm needing to run Python scripts within a C-based app. I am able to import standard modules from the Python libraries i.e.: PyRun_SimpleString("import sys") But when I try to import a local module 'can' PyRun_SimpleString("import can") returns the error msg: Traceback (most recent call last): File "", line 1, in ImportError: No module named can When I type the command "import can" in iPython, the system is able to find it. How can I link my app with can? I've tried setting PYTHONPATH to my working directory. Thanks.

  • Java or Python distributed compute job (on a student budget)?

    I have a large dataset (c. 40G) that I want to use for some NLP (largely embarrassingly parallel) over a couple of computers in the lab, to which i do not have root access, and only 1G of user space. I experimented with hadoop, but of course this was dead in the water-- the data is stored on an external usb hard drive, and i cant load it on to the dfs because of the 1G user space cap. I have been looking into a couple of python based options (as I'd rather use NLTK instead of Java's lingpipe if I can help it), and it seems distributed compute options look like: Ipython DISCO After my hadoop experience, i am trying to make sure i try and make an informed choice -- any help on what might be more appropriate would be greatly appreciated. Amazon's EC2 etc not really an option, as i have next to no budget.

  • Is there any functional-like unix shell?

    I'm (really) newbie to functional programming (in fact only had contact with it using python) but seems to be a good approach for some list-intensive tasks in a shell environment. I'd love to do something like this: $ [ git clone $host/$repo for repo in repo1 repo2 repo3 ] Is there any Unix shell with these kind of feature? Or maybe some feature to allow easy shell access (commands, env/vars, readline, etc...) from within python (the idea is to use python's interactive interpreter as a replacement to bash). EDIT: Maybe a comparative example would clarify. Let's say I have a list composed of dir/file: $ FILES=( build/project.rpm build/project.src.rpm ) And I want to do a really simple task: copy all files to dist/ AND install it in the system (it's part of a build process): Using bash: $ cp ${files[*]} dist/ $ cd dist && rpm -Uvh $(for f in ${files[*]}; do basename $f; done)) Using a "pythonic shell" approach (caution: this is imaginary code): $ cp [ os.path.join('dist', os.path.basename(file)) for file in FILES ] 'dist' Can you see the difference ? THAT is what i'm talking about. How can not exits a shell with these kind of stuff build-in yet? It's a real pain to handle lists in shell, even its being a so common task: list of files, list of PIDs, list of everything. And a really, really, important point: using syntax/tools/features everybody already knows: sh and python. IPython seams to be on a good direction, but it's bloated: if var name starts with '$', it does this, if '$$' it does that. It's syntax is not "natural", so many rules and "workarounds" ([ ln.upper() for ln in !ls ] -- syntax error)

  • Numpy zero rank array indexing/broadcasting

    I'm trying to write a function that supports broadcasting and is fast at the same time. However, numpy's zero-rank arrays are causing trouble as usual. I couldn't find anything useful on google, or by searching here. So, I'm asking you. How should I implement broadcasting efficiently and handle zero-rank arrays at the same time? This whole post became larger than anticipated, sorry. Details: To clarify what I'm talking about I'll give a simple example: Say I want to implement a Heaviside step-function. I.e. a function that acts on the real axis, which is 0 on the negative side, 1 on the positive side, and from case to case either 0, 0.5, or 1 at the point 0. Implementation Masking The most efficient way I found so far is the following. It uses boolean arrays as masks to assign the correct values to the corresponding slots in the output vector. from numpy import * def step_mask(x, limit=+1): """Heaviside step-function. y = 0 if x < 0 y = 1 if x > 0 See below for x == 0. It's probably the most readable option. However, Python for-loops are anything but fast. And hence, a really bad idea in numerics. def step_for(x, limit=+1): b = broadcast(x, limit) out = empty(b.shape) for i, (x_, l_) in enumerate(b): if x_ > 0: out[i] = 1 elif x_ < 0: out[i] = 0 elif l_ > 0: out[i] = 1 elif l_ < 0: out[i] = 0 else: out[i] = 0.5 return out Test First of all a brief test to see if the output is correct. >>> x = array([-1, -0.1, 0, 0.1, 1]) >>> step_mask(x, +1) array([ 0., 0., 1., 1., 1.]) >>> step_mask(x, 0) array([ 0. , 0. , 0.5, 1. , 1. ]) >>> step_mask(x, -1) array([ 0., 0., 0., 1., 1.]) It is correct, and the other two functions give the same output. Performance How about efficiency? These are the timings: In [45]: xl = linspace(-2, 2, 500001) In [46]: %timeit step_mask(xl) 10 loops, best of 3: 19.5 ms per loop In [47]: %timeit step_comprehension(xl) 1 loops, best of 3: 1.17 s per loop In [48]: %timeit step_for(xl) 1 loops, best of 3: 1.15 s per loop The masked version performs best as expected. However, I'm surprised that the comprehension is on the same level as the for loop. Zero Rank Arrays But, 0-rank arrays pose a problem. Sometimes you want to use a function scalar input. The other two versions would need special case handling for 0-rank arrays. Numpy gets a bit messy when you want to use the same code for arrays and scalars. However, I really like to have functions that work on as arbitrary input as possible. Who knows which parameters I'll want to iterate over at some point. Question: What is the best way to implement a function as the one above? Is there a way to avoid if scalar then like special cases? I'm not looking for a built-in Heaviside. It's just a simplified example. In my code the above pattern appears in many places to make parameter iteration as simple as possible without littering the client code with for loops or comprehensions. Furthermore, I'm aware of Cython, or weave & Co., or implementation directly in C. However, the performance of the masked version above is sufficient for the moment. And for the moment I would like to keep things as simple as possible.

  • Matplotlib pick event order for overlapping artists

    I'm hitting a very strange issue with matplotlib pick events. I have two artists that are both pickable and are non-overlapping to begin with ("holes" and "pegs"). When I pick one of them, during the event handling I move the other one to where I just clicked (moving a "peg" into the "hole"). Then, without doing anything else, a pick event from the moved artist (the peg) is generated even though it wasn't there when the first event was generated. My only explanation for it is that somehow the event manager is still moving through artist layers when the event is processed, and therefore hits the second artist after it is moved under the cursor. So then my question is - how do pick events (or any events for that matter) iterate through overlapping artists on the canvas, and is there a way to control it? I think I would get my desired behavior if it moved from the top down always (rather than bottom up or randomly). I haven't been able to find sufficient enough documentation, and a lengthy search on SO has not revealed this exact issue.   • Python equivalent of IDL's stop and .reset

    Hi there, I'm relatively new to python but have a bit of experience using IDL. I was wondering if anyone knows if there are equivalent commands in python for IDL's stop and .reset commands. If I'm running some IDL script I wrote that I put a stop command in, essentially what it does is stop the script there and give me access to the command line in the middle of the script. So I have access to all the functions and variables that I defined before the stop command, which I find really useful for debugging. The .reset command I find extremely useful too. What it does is reset the the IDL environment (clears all variables, functions, etc.). It's as if I closed that session and opened a new one, but without having to exit and restart IDL. I find that if I'm trying to debug a script I wrote it's useful sometimes to start from scratch and not have to reset IDL (or python now). It would be useful also in python to be able to un-import any modules I had previously imported. Any help with these issues would be greatly appreciated.   • Matplotlib canvas drawing

    Let's say I define a few functions to do certain matplotlib actions, such as def dostuff(ax): ax.scatter([0.],[0.]) Now if I launch ipython, I can load these functions and start a new figure: In [1]: import matplotlib.pyplot as mpl In [2]: fig = mpl.figure() In [3]: ax = fig.add_subplot(1,1,1) In [4]: run functions # run the file with the above defined function If I now call dostuff, then the figure does not refresh: In [6]: dostuff(ax) I have to then explicitly run: In [7]: fig.canvas.draw() To get the canvas to draw. Now I can modify dostuff to be def dostuff(ax): ax.scatter([0.],[0.]) ax.get_figure().canvas.draw() This re-draws the canvas automatically. But now, say that I have the following code: def dostuff1(ax): ax.scatter([0.],[0.]) ax.get_figure().canvas.draw() def dostuff2(ax): ax.scatter([1.],[1.]) ax.get_figure().canvas.draw() def doboth(ax): dostuff1(ax) dostuff2(ax) ax.get_figure().canvas.draw() I can call each of these functions, and the canvas will be redrawn, but in the case of doboth(), it will get redrawn multiple times. My question is: how could I code this, such that the canvas.draw() only gets called once? In the above example it won't change much, but in more complex cases with tens of functions that can be called individually or grouped, the repeated drawing is much more obvious, and it would be nice to be able to avoid it. I thought of using decorators, but it doesn't look as though it would be simple. Any ideas?

  • feedparser fails during script run, but can't reproduce in interactive python console

    It's failing with this when I run eclipse or when I run my script in iPython: 'ascii' codec can't decode byte 0xe2 in position 32: ordinal not in range(128) I don't know why, but when I simply execute the feedparse.parse(url) statement using the same url, there is no error thrown. This is stumping me big time.   • Passing string with (accidental) escape character loses character even though it's a raw string

    I have a function with a python doctest that fails because one of the test input strings has a backslash that's treated like an escape character even though I've encoded the string as a raw string.   • Replicating SQL's 'Join' in Python

    I'm in the process of trying to switch from R to Python (mainly issues around general flexibility). With Numpy, matplotlib and ipython, I've am able to cover all my use cases save for merging 'datasets'. I would like to simulate SQL's join by clause (inner, outer, full) purely in python. R handles this with the 'merge' function. I've tried the numpy.lib.recfunctions join_by, but it critical issues with duplicates along the 'key': join_by(key, r1, r2, jointype='inner', r1postfix='1', r2postfix='2', defaults=None, usemask=True, asrecarray=False) Join arrays r1 and r2 on key key. The key should be either a string or a sequence of string corresponding to the fields used to join the array. An exception is raised if the key field cannot be found in the two input arrays. Neither r1 nor r2 should have any duplicates along key: the presence of duplicates will make the output quite unreliable.     I'm having some issues with my first attempts at using matplotlib and scipy to make some scatter plots of my data (too many variables, trying to see many things at once).     I ran across something once upon a time and wondered if it was a Python "bug" or at least a misfeature. I'm curious if anyone knows of any justifications for this behavior. I thought of it just now reading "Code Like a Pythonista," which has been enjoyable so far. I'm only familiar with the 2.x line of Python. Raw strings are strings that are prefixed with an r. This is great because I can use backslashes in regular expressions and I don't need to double everything everywhere. It's also handy for writing throwaway scripts on Windows, so I can use backslashes there also. (I know I can also use forward slashes, but throwaway scripts often contain content cut&pasted from elsewhere in Windows.) So great! Unless, of course, you really want your string to end with a backslash. There's no way to do that in a 'raw' string. In [9]: r'\n' Out[9]: '\\n' In [10]: r'abc\n' Out[10]: 'abc\\n' In [11]: r'abc\' ------------------------------------------------ File "<ipython console>", line 1 r'abc\' ^ SyntaxError: EOL while scanning string literal In [12]: r'abc\\' Out[12]: 'abc\\\\' So one slash before the closing quote is an error, but two slashes gives you two slashes! Certainly I'm not the only one that is bothered by this? Thoughts on why 'raw' strings are 'raw, except for slash-quote'? I mean, if I wanted to embed a single quote in there I'd just use double quotes around the string, and vice versa. If I wanted both, I'd just triple quote. If I really wanted three quotes in a row in a raw string, well, I guess I'd have to deal, but is this considered "proper behavior"?

    I have 2 versions installed in my server. I used virtualenv to install Python 2.7. I am using WSGI to deploy my project. WSGIPythonPath /home/ENV/lib/python2.7/site-packages WSGIScriptAlias / /var/www/html/my_project/wsgi.py My http.conf is like that. python -V gives Python 2.7.3 But in my projects Debug window, it says Django is using 2.6.8. Where am I wrong?     I wrote the following program in Python 2 to do Newton's method computations for my math problem set, and while it works perfectly, for reasons unbeknownst to me, when I initially load it in ipython with %run -i NewtonsMethodMultivariate.py, the Python 3 division is not imported. I know this because after I load my Python program, entering x**(3/4) gives "1". After manually importing the new division, then x**(3/4) remains x**(3/4), as expected. Thanks to the help anyone can provide. Also, in case anyone was wondering, I haven't yet generalized this script for nxn Jacobians, and only had to deal with 2x2 in my problem set. Additionally, I'm slicing the 2x2 zero matrix instead of using the command zeros(2,1) because SymPy 0.7.1, installed on my machine, complains that "zeros() takes exactly one argument", though the wiki suggests otherwise. Maybe this command is only for the git version.

CPython is hosted inside this application server (using Python for .NET). The automation objects have scripting functionality built-in (using a custom, .NET-based language). These scripts call Python functions. The Python functions are part of a system to track Work-In-Progress on the factory floor. The purpose of the system is to track the produced widgets along the process, ensure that the widgets go through the process in the correct order, and check that certain conditions are met along the process. The widget production history and widget state is stored in a relational database, this is where SQLAlchemy plays its part.     My question is not about a specific code snippet but more general, so please bear with me: How should I organize the data I'm analyzing, and which tools should I use to manage it? I'm using python and numpy to analyse data. Because the python documentation indicates that dictionaries are very optimized in python, and also due to the fact that the data itself is very structured, I stored it in a deeply nested dictionary. Here is a skeleton of the dictionary: the position in the hierarchy defines the nature of the element, and each new line defines the contents of a key in the precedent level: [AS091209M02] [AS091209M01] [AS090901M06] ... I can analyze the full data set pretty quickly (and the dictionary is far too small to fill up my computer's ram : half a gig). My problem comes from the cumbersome manner in which I need to program the operations of the dictionary. I often have stretches of code that go like this: for mk in dic.keys(): for rgk in dic[mk].keys(): for nk in dic[mk][rgk].keys(): for ik in dic[mk][rgk][nk].keys(): for ek in dic[mk][rgk][nk][ik].keys(): #do something which is ugly, cumbersome, non reusable, and brittle (need to recode it for any variant of the dictionary). I tried using recursive functions, but apart from the simplest applications, I ran into some very nasty bugs and bizarre behaviors that caused a big waste of time (it does not help that I don't manage to debug with pdb in ipython when I'm dealing with deeply nested recursive functions). My problem is that since I'm (badly) self-taught in regards to programming, I lack practical experience and background knowledge to appreciate the options available. I'm ready to learn new tools (SQL, object oriented programming), whatever it takes to get the job done, but I am reluctant to invest my time and efforts into something that will be a dead end for my needs. So what are your suggestions to tackle this issue, and be able to code my tools in a more brief, flexible and re-usable manner?
