  • How can I remove old log entries from a log file and archive them somewhere else in Linux?

    CentOS 4.x I apologize in advance if this is not the appropriate place to ask this question. It pertains to a linux server / IT admin task. I've got a log file on an old CentOS 4.x server and I want to remove log entries older than a certain date and place them in a new file for archive. Here's an example of the log format: 2012-06-07 22:32:01,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:32:03,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:32:04,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123| 2012-06-07 22:32:10,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:32:12,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:32:15,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123| 2012-06-07 22:32:40,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:32:58,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:33:01,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123| 2012-06-07 22:33:01,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123|blah blah blah 2012-06-07 22:33:02,289 ABC:0|Foo|Foo2|4.4|1234|Some Event|123| Essentially, I'm looking for a one-liner that will do the following: Find any events older than a provided YYYY-MM-DD and remove them from the primary log file. Take the deleted events from step 1 and put them in a new log file (Optional) Compress the new archive log file holding the deleted events. I'm aware that there are log rotate tools that do this but this should just be a one-time task so I'd prefer not to set that up. Additional notes: If the date part it tricky or too resource intensive, an alternative would be to just keep the last X number of lines and move the rest. I was originally thinking of something like tail -n 10000 > newfile.txt but that would mean moving the "good" logs to a new file and then doing a name swap... and then I'd still need to remove the "good" entries from the archive. This particular log file is pretty large (1 GB) so I'd prefer the task to be as resource and time efficient as possible. The extra pipes in the log concern me and I'm not sure if I'd need extra protection in the commands to avoid that from causing problems.

  • SIGINT and SIGTSTP ignored by most common applications

    After the last upgrade to my Fedora, a strange behaviour started occurring in X terminal applications. I can't seem to stop any process using Ctrl+C, it just results in printing ^C to the console. Similarly, Ctrl+Z prints ^Z and the process goes on. Both work well in non-graphical virtual consoles. I later noticed that it may not be caused by the terminal at all: INT or TSTP sent directly to the respective process are ignored, too. This comprises various applications I used to terminate using Ctrl+C on a regular basis (and which often don't have any better means of exiting): cat, find, tail -f, java, ping, mplayer when stuck on a broken file... Even bash ignores Ctrl+C when I want to break a command line I have been entering and then changed my mind (no ^C is printed in this case). I need to delete it character by character (of which there may be hundreds if filename completion has been used) or intentionally run the unwanted command. Strangely enough, vim does recognize Ctrl+C—just to say its "use :quit", of course. This is extremely annoying and prevents me from working efficiently. Everything had been working until lately, maybe a week ago or so. I can not find any possible causes in Google, perhaps I'm trying wrong search terms or misidentifying the main problem. What could be it and how could I revert the standard behaviour, please? Update Ctrl+Z works sometimes. It seems that in the very first terminal I launch after logging in it stops the running command but stops working after that.

  • Caching issue with Centos forwarding DNS server

    I installed a Forwarding DNS server on Centos 5.10 and it is resolving addresses e.g google.com. When I stopped named (service named stop) and tried to dig (dig @localhost A google.com) there was a failure to resolve the address. I checked and see the caching daemon nscd is running. Does this mean the server is not caching at all?   • Kaiden and the Arachnoid Cyst

    Some of you may remember when my son Kaiden was born I posted pictures of him and his sister. Kaiden is now 15 months old and is progressing perfectly in every area except that and we had been worried that he was not walking yet. We were only really concerned as his sister was walking at 8 months. Figure: Kai as his usual self   Jadie and I were concerned over that and that he had a rather large head (noggin) so we talked to various GP’s and our health visitor who immediately dismissed our concerns every time. That was until about two months ago when we happened to get a GP whose daughter had Hyper Mobility and she recognised the symptoms immediately. We were referred to the Southbank clinic who were lovely and the paediatrician confirmed that he had Hyper Mobility after testing all of his faculties. This just means that his joints are overly mobile and would need a little physiotherapy to help him out. At the end the paediatrician remarked offhand that he has a rather large head and wanted to measure it. Sure enough he was a good margin above the highest percentile mark for his height and weight. The paediatrician showed the measurements to a paediatric consultant who, as a precautionary measure, referred us for an MRI at Yorkhill Children's hospital. Now, Yorkhill has always been fantastic to us, and this was no exception. You know we have NEVER had a correct diagnosis for the kids (with the exception of the above) from a GP and indeed twice have been proscribed incorrect medication that made the kids sicker! We now always go strait to Yorkhill to save them having to fix GP mistakes as well. Monday 24th May, 7pm The scan went fantastically, with Kaiden sleeping in the MRI machine for all but 5 minutes at the end where he waited patiently for it to finish. We were not expecting anything to be wrong as this was just a precautionary scan to make sure that nothing in his head was affecting his gross motor skills. After the scan we were told to expect a call towards the end of the week… Tuesday 25th May, 12pm The very next day we got a call from Southbank who said that they has found an Arachnoid Cyst and could we come in the next day to see a Consultant and that Kai would need an operation. Wednesday 26th May, 12:30pm We went into the Southbank clinic and spoke to the paediatric consultant who assured us that it was operable but that it was taking up considerable space in Kai’s head. Cerebrospinal fluid is building up as a cyst is blocking the channels it uses to drain. Thankfully they told us that prospects were good and that Kai would expect to make a full recovery before showing us the MRI pictures. Figure: Normal brain MRI cross section. This normal scan shows the spaces in the middle of the brain that contain and produce the Cerebrospinal fluid. Figure: Normal Cerebrospinal Flow This fluid is needed by the brain but is drained in the middle down the spinal column. Figure: Kai’s cyst blocking the four channels. I do not think that I need to explain the difference between the healthy picture and Kai’s picture. However you can see in this first picture the faint outline of the cyst in the middle that is blocking the four channels from draining. After seeing the scans a Neurosurgeon has decided that he is not acute, but needs an operation to unblock the flow. Figure: OMFG! You can see in the second picture the effect of the build up of fluid. If I was not horrified by the first picture I was seriously horrified by this one. What next? Kai is not presenting the symptoms of vomiting or listlessness that would show an immediate problem and as such we will get an appointment to see the Paediatric Neurosurgeon at the Southern General hospital in about 4 weeks. This timescale is based on the Neurosurgeon seeing the scans. After that Kai will need an operation to release the pressure and either remove the cyst completely or put in a permanent shunt (tube from brain to stomach) to bypass the blockage. We have updated his notes for the referral with additional recent information on top of the scan that the consultant things will help improve the timescales, but that is just a guess.   All we can do now is wait and see, and be watchful for tell tail signs of listlessness, eye problems and vomiting that would signify a worsening of his condition.   Technorati Tags: Personal

  • Formal Languages, Inductive Proofs &amp; Regular Expressions

    So I am slogging away at my UNISA stuff. I have just finished doing the initial once non stop read through the first 11 chapters of my COS 201 Textbook - “Introduction to Computer Theory 2nd Edition” by Daniel Cohen. It has been an interesting couple of days, with familiar concepts coming up as well as some new territory. In this posting I am going to cover the first couple of chapters of the book. Let start with Formal Languages… What exactly is a formal language? Pretty much a no duh question for me but still a good one to ask – a formal language is a language that is defined in a precise mathematical way. Does that mean that the English language is a formal language? I would say no – and my main motivation for this is that one can have an English sentence that is correct grammatically that is also ambiguous. For example the ambiguous sentence: "I once shot an elephant in my pyjamas.” For this and possibly many other reasons that I am unaware of, English is termed a “Natural Language”. So why the importance of formal languages in computer science? Again a no duh question in my mind… If we want computers to be effective and useful tools then we need them to be able to evaluate a series of commands in some form of language that when interpreted by the device no confusion will exist as to what we were requesting. Imagine the mayhem that would exist if a computer misinterpreted a command to print a document and instead decided to delete it. So what is a Formal Language made up of… For my study purposes a language is made up of a finite alphabet. For a formal language to exist there needs to be a specification on the language that will describe whether a string of characters has membership in the language or not. There are two basic ways to do this: By a “machine” that will recognize strings of the language (e.g. Finite Automata). By a rule that describes how strings of a language can be formed (e.g. Regular Expressions). When we use the phrase “string of characters”, we can also be referring to a “word”. What is an Inductive Proof? So I am not to far into my textbook and of course it starts referring to proofs and different types. I have had to go through several different approaches of proofs in the past, but I can never remember their formal names , so when I saw “inductive proof” I thought to myself – what the heck is that? Google to the rescue… An inductive proof is like a normal proof but it employs a neat trick which allows you to prove a statement about an arbitrary number n by first proving it is true when n is 1 and then assuming it is true for n=k and showing it is true for n=k+1. The idea is that if you want to show that someone can climb to the nth floor of a fire escape, you need only show that you can climb the ladder up to the fire escape (n=1) and then show that you know how to climb the stairs from any level of the fire escape (n=k) to the next level (n=k+1). Does this sound like a form of recursion? No surprise then that in the same chapter they deal with recursive definitions. An example of a recursive definition for the language EVEN would the 3 rules below: 2 is in EVEN If x is in EVEN then so is x+2 The only elements in the set EVEN are those that be produced by the rules above. Nothing to exciting… So if a definition for a language is done recursively, then it makes sense that the language can be proved using induction. Regular Expressions So I am wondering to myself what use is this all – in fact – I find this the biggest challenge to any university material is that it is quite hard to find the immediate practical applications of some theory in real life stuff. How great was my joy when I suddenly saw the word regular expression being introduced. I had been introduced to regular expressions on Stack Overflow where I was trying to recognize if some text measurement put in by a user was in a valid form or not. For instance, the imperial system of measurement where you have feet and inches can be represented in so many different ways. I had eventually turned to regular expressions as an easy way to check if my parser could correctly parse the text or not and convert it to a normalize measurement. So some rules about languages and regular expressions… Any finite language can be represented by at least one if not more regular expressions A regular expressions is almost a rule syntax for expressing how regular languages can be formed regular expressions are cool For a regular expression to be valid for a language it must be able to generate all the words in the language and no other words. This is important. It doesn’t help me if my regular expression parses 100% of my measurement texts but also lets one or two invalid texts to pass as well. Okay, so this posting jumps around a bit – but introduces some very basic fundamentals for the subject which will be built on in later postings… Time to go and do some practical examples now…

    Are you a C# Programmer and can’t make it past a day without seeing or hearing someone mention F#?  Today, I’m going to walk you through your first F# application and give you a brief introduction to the language. Sit back this will only take about 20 minutes. Introduction Microsoft's F# programming language is a functional language for the .NET framework that was originally developed at Microsoft Research Cambridge by Don Syme. In October 2007, the senior vice president of the developer division at Microsoft announced that F# was being officially productized to become a fully supported .NET language and professional developers were hired to create a team of around ten people to build the product version. In September 2008, Microsoft released the first Community Technology Preview (CTP), an official beta release, of the F# distribution . In December 2008, Microsoft announced that the success of this CTP had encouraged them to escalate F# and it is now will now be shipped as one of the core languages in Visual Studio 2010 , alongside C++, C# 4.0 and VB. The F# programming language incorporates many state-of-the-art features from programming language research and ossifies them in an industrial strength implementation that promises to revolutionize interactive, parallel and concurrent programming. Advantages of F# F# is the world's first language to combine all of the following features: Type inference: types are inferred by the compiler and generic definitions are created automatically. Algebraic data types: a succinct way to represent trees. Pattern matching: a comprehensible and efficient way to dissect data structures. Active patterns: pattern matching over foreign data structures. Interactive sessions: as easy to use as Python and Mathematica. High performance JIT compilation to native code: as fast as C#. Rich data structures: lists and arrays built into the language with syntactic support. Functional programming: first-class functions and tail calls. Note: If using VS2008, then please download the SDK first before getting started. If you are using VS2010 then you are already setup and ready to go. So, click File-> New Project –> Other Languages –> Visual F# –> Windows –> F# Application. You will get the screen below. Go ahead and enter a name and click OK. Now, you will notice that the Solution Explorer contains the following: Double click the Program.fs and enter the following information. Hit F5 and it should run successfully. The F# development environment for Visual Studio 2010 provides two different modes of execution for F# code: Batch compilation to a .NET executable or DLL. (This was accomplished above). Interactive evaluation. (Demo is below) The interactive session provides a > prompt, requires a double semicolon ;; identifier at the end of a code snippet to force evaluation, and returns the names (if any) and types of resulting definitions and values. To access the F# prompt, in VS2010 Goto View –> Other Window then F# Interactive.   • Windows 7 doesn't boot after Ubuntu install

    I had windows 7 installed on my pc, then I installed Ubuntu 10.10/ During the installation process I have chosen to manually set my partitions: I set a 10GB drive for ubuntu root 1GB drive for swap and for boot drive I've chosen the one used by windows 7 Now I can boot ubuntu, I have the windows 7 option in the boot list, but when I choose Windows 7, it shows me a black screen for a second and returns back to boot screen.   • System will not boot without USB thumb drive inserted

    I've had this issue before when trying out Linux Mint, but I was unable to get any assistance. I was then lead to believe that it was a problem related to Mint, and not grub. I installed Ubuntu 12.04 tonight on a second partition alongside Windows 7. I installed from a USB stick, and everything went peachy until I rebooted without the stick in my tower. It now says: error: no such device: 20cec6ca-4024-4237-84c3-2dba3c851497 grub rescue > I've verified via ls -l /dev/disk/by-uuid that my drive where Ubuntu is installed matches the UUID that supposedly doesn't exist. The UUID of my thumb drive when inserted happens to be 06B3-9C68. There is no mention of my USB drive's UUID anywhere in /boot/grub/grub.cfg I've also tried to re-install GRUB after booting into my system, removing the stick, and running grub-install /dev/sda. It still happens, and I cannot boot without the USB drive inserted into the computer. And what really gets my goat is that the boot order of my system is CDROMHard DriveUSB. It's not even reaching the USB to try to boot from it, so why does it matter that it's not there? Edit: Also, I ran grub-config without the stick in followed by another grub-install. Still no go.   • How to Use RDA to Generate WLS Thread Dumps At Specified Intervals?

    Introduction There are many ways to generate a thread dump of a WebLogic Managed Server. For example, take a look at: Taking Thread Dumps - [an excellent blog post on the Middleware Magic site]or  Different ways to take thread dumps in WebLogic Server (Document 1098691.1) There is another method - use Remote Diagnostic Agent! The solution described below is not documented, but it is relatively straightforward to execute. One advantage of using RDA to collect the thread dumps is RDA will also collect configuration, log files, network, system, performance information at the same time. Instructions 1. Not familiar with Remote Diagnostic Agent? Take a look at my previous blog "Resolve SRs Faster Using RDA - Find the Right Profile" 2. Choose a profile, which includes the WebLogic Server data collection modules (for example the profile "WebLogicServer"). At RDA setup time you should see the prompt below: ------------------------------------------------------------------------------- S301WLS: Collects Oracle WebLogic Server Information ------------------------------------------------------------------------------- Enter the location of the directory where the domains to analyze are located (For example in UNIX, <BEA Home>/user_projects/domains or <Middleware Home>/user_projects/domains) Hit 'Return' to accept the default (/oracle/11AS/Middleware/user_projects/domains) > For a successful WLS connection, ensure that the domain Admin Server is up and running. Data Collection Type:   1  Collect for a single server (offline mode)   2  Collect for a single server (using WLS connection)   3  Collect for multiple servers (using WLS connection) Enter the item number Hit 'Return' to accept the default (1) > 2 Choose option 2 or 3. Note: Collect for a single server or multiple servers using WLS connection means that RDA will attempt to connect to execute online WLST commands against the targeted server(s). The thread dumps are collected using the WLST function - "threadDumps()". If WLST cannot connect to the managed server, RDA will proceed to collect other data and ignore the request to collect thread dumps. If in the final output you see no Thread Dump menu item, then it's likely that the managed server is in a state which prevents new connections to it. If faced with this scenario, you would have to employ alternative methods for collecting thread dumps. 3. The RDA setup will create a setup.cfg file in the RDA_HOME directory. Open this file in an editor. You will find the following parameters which govern the number of thread dumps and thread dump interval. #N.Number of thread dumps to capture WREQ_THREAD_DUMP=10 #N.Thread dump interval WREQ_THREAD_DUMP_INTERVAL=5000 The example lines above show the default settings. In other words, RDA will collect 10 thread dumps at 5000 millisecond (5 second) intervals. You may want to change this to something like: #N.Number of thread dumps to capture WREQ_THREAD_DUMP=10 #N.Thread dump interval WREQ_THREAD_DUMP_INTERVAL=30000 However, bear in mind, that such change will increase the total amount of time it takes for RDA to complete its run. 4. Once you are happy with the setup.cfg, run RDA. RDA will collect, render, generate and package all files in the output directory. 5. For ease of viewing, open up the RDA Start html file - "xxxx__start.htm". The thread dumps can be found under the WLST Collections for the target managed server(s). The Java language has a history of adding new control structures over time, the assert statement in 1.4, the enhanced for-loop in 1.5,and try-with-resources in 7. Having support for goto is long-overdue and simple to implement since the JVM already has goto instructions. Success Metrics The goto statement will allow inefficient and verbose recursive algorithms and explicit loops to be replaced with more compact code. The effort will be a success if at least twenty five percent of the JDK's explicit loops are replaced with goto's. Coordination with IDE vendors is expected to help facilitate this goal. Motivation The goto construct offers numerous benefits to the Java platform, from increased expressiveness, to more compact code, to providing new programming paradigms to appeal to a broader demographic. In JDK 8, there is a renewed focus on using the Java platform on embedded devices with more modest resources than desktop or server environments. In such contexts, static and dynamic memory footprint is a concern. One significant component of footprint is the code attribute of class files and certain classes of important algorithms can be expressed more compactly using goto than using other constructs, saving footprint. For example, to implement state machines recursively, some parties have asked for the JVM to support tail calls, that is, to perform a complex transformation with security implications to turn a method call into a goto. Such complicated machinery should not be assumed for an embedded context. A better solution is just to expose to the programmer the desired functionality, goto. The web has familiarized users with a model of traversing links among different HTML pages in a free-form fashion with some state being maintained on the side, such as login credentials, to effect behavior. This is exactly the programming model of goto and code. While in the past this has been derided as leading to "spaghetti code," spaghetti is a tasty and nutritious meal for programmers, unlike quiche. The invokedynamic instruction added by JSR 292 exposes the JVM's linkage operation to programmers. This is a low-level operation that can be leveraged by sophisticated programmers. Likewise, goto is a also a low-level operation that should not be hidden from programmers who can use more efficient idioms. Some may object that goto was consciously excluded from the original design of Java as one of the removed feature from C and C++. However, the designers of the Java programming languages have revisited these removals before. The enum construct was also left out only to be added in JDK 5 and multiple inheritance was left out, only to be added back by the virtual extension method methods of Project Lambda. As a living language, the needs of the growing Java community today should be used to judge what features are needed in the platform tomorrow; the language should not be forever bound by the decisions of the past. Description From its initial version, the JVM has had two instructions for unconditional transfer of control within a method, goto (0xa7) and goto_w (0xc8). The goto_w instruction is used for larger jumps. All versions of the Java language have supported labeled statements; however, only the break and continue statements were able to specify a particular label as a target with the onerous restriction that the label must be lexically enclosing. The grammar addition for the goto statement is: GotoStatement: goto Identifier ; The new goto statement similar to break except that the target label can be anywhere inside the method and the identifier is mandatory. The compiler simply translates the goto statement into one of the JVM goto instructions targeting the right offset in the method. Therefore, adding the goto statement to the platform is only a small effort since existing compiler and JVM functionality is reused. Other language changes to support goto include obvious updates to definite assignment analysis, reachability analysis, and exception analysis. Possible future extensions include a computed goto as found in gcc, which would replace the identifier in the goto statement with an expression having the type of a label. Testing Since goto will be implemented using largely existing facilities, only light levels of testing are needed. Impact Compatibility: Since goto is already a keyword, there are no source compatibility implications. Performance/scalability: Performance will improve with more compact code. JVMs already need to handle irreducible flow graphs since goto is a VM instruction.

    i had installed Ubuntu 11.10 along with the another Ubuntu 11.10 which already installed in my netbook. Later I formatted the partition I newly installed. Next time when I boot it went to Grub Rescue menu. I boot my system again with Ubuntu USB stick, Then I installed Boot repair package in USB and restored MBR and GRUB menu in hard disk.   • yield – Just yet another sexy c# keyword?

    yield (see NSDN c# reference) operator came I guess with .NET 2.0 and I my feeling is that it’s not as wide used as it could (or should) be.   I am not going to talk here about necessarity and advantages of using iterator pattern when accessing custom sequences (just google it).   Let’s look at it from the clean code point of view. Let's see if it really helps us to keep our code understandable, reusable and testable.   Let’s say we want to iterate a tree and do something with it’s nodes, for instance calculate a sum of their values. So the most elegant way would be to build a recursive method performing a classic depth traversal returning the sum.           private int CalculateTreeSum(Node top)         {             int sumOfChildNodes = 0;             foreach (Node childNode in top.ChildNodes)             {                 sumOfChildNodes += CalculateTreeSum(childNode);             }             return top.Value + sumOfChildNodes;         }     “Do One Thing” Nevertheless it violates one of the most important rules “Do One Thing”. Our  method CalculateTreeSum does two things at the same time. It travels inside the tree and performs some computation – in this case calculates sum. Doing two things in one method is definitely a bad thing because of several reasons: ·          Understandability: Readability / refactoring ·          Reuseability: when overriding - no chance to override computation without copying iteration code and vice versa. ·          Testability: you are not able to test computation without constructing the tree and you are not able to test correctness of tree iteration.   I want to spend some more words on this last issue. How do you test the method CalculateTreeSum when it contains two in one: computation & iteration? The only chance is to construct a test tree and assert the result of the method call, in our case the sum against our expectation. And if the test fails you do not know wether was the computation algorithm wrong or was that the iteration? At the end to top it all off I tell you: according to Murphy’s Law the iteration will have a bug as well as the calculation. Both bugs in a combination will cause the sum to be accidentally exactly the same you expect and the test will PASS. J   Ok let’s use yield! That’s why it is generally a very good idea not to mix but isolate “things”. You can relpace the tree iteration algorithm from depth traversal to breath trevaersal or use stack or visitor pattern instead of recursion. This will not influence your calculation logic. And vice versa you can relace the sum with product or do whatever you want with node values, the calculateion algorithm is not aware of beeng working on some tree or graph.  How about not using yield? Now let’s ask the question – what if we do not have yield operator? The brief look at the generated code gives us an answer. The compiler generates a 150 lines long class to implement the iteration logic.       [CompilerGenerated]     private sealed class <GetTreeNodes>d__0 : IEnumerable<Node>, IEnumerable, IEnumerator<Node>, IEnumerator, IDisposable     {         ...        150 Lines of generated code        ...     }   Often we compromise code readability, cleanness, testability, etc. – to reduce number of classes, code lines, keystrokes and mouse clicks. This is the human nature - we are lazy. Knowing and using such a sexy construct like yield, allows us to be lazy, write very few lines of code and at the same time stay clean and do one thing in a method. That's why I generally welcome using staff like that.   Note: The above used recursive depth traversal algorithm is possibly the compact one but not the best one from the performance and memory utilization point of view. It was taken to emphasize on other primary aspects of this post.

  • Can't see my partitions after grub recovery

    I stupidly inserted the windows CD into my dual boot Ubuntu 11.10 / windows xp system. I just wanted to see if I could install windows on my external usb HD, but didn't actually go ahead with the install. It seems like the windows CD messed up my MBR and I had to use boot-repair and the ubuntu 11.10 live CD to gain access to ubuntu again. It seems to boot up a little differently (slower) but works. However, I now cant see any of my partitions in nautilus (there are 3). When I open gparted, it just shows my whole hard drive as unallocated (I know it has a windows partition that works and my ubuntu partition that I am using now).   • Mounting ddrescue image after recovery (in over my head)

    I'm having problems mounting the recovery image. One has the dual boot Win7 / Linux Mint system files. Secondary one contained my /home folder. The laptop was jarred and the /home disk was broken. I tried a LiveCD recovery, it failed.   • Grub won't boot windows after update from 11.10 to 12.04

  • Google Streetview under V3 Code having hiccups and delays

I'm using jQuery UI to switch the tabs on the location map/street view module. I've recently upgraded the Google Maps code as well as the Google Streetview code to version 3. So when I open it in Firefox, with Firebug on, as soon as I switch to the Streetview tab, the navigation and zoom in out controls show, but nothing shows.. and then when I try to drag the map around, it does not move around, but instead, causes errors in Firebug: "too much recursion". So it causes the whole browser to become buggy, slows down, and the errors happen, and nothing shows on the streetview pane. Most of the map loading code is located in inline Javascript on the page itself.   • Python - calculate multinomial probability density functions on large dataset?

    Hi, I originally intended to use MATLAB to tackle this problem but the inbuilt functions has limitations that do not suit my goal. The same limitation occurs in NumPy. I have two tab-delimited files. The first is a file showing amino acid residue, frequency and count for an in-house database of protein structures, i.e. A 0.25 1 S 0.25 1 T 0.25 1 P 0.25 1 The second file consists of quadruplets of amino acids and the number of times they occur, i.e. ASTP 1 Note, there are 8,000 such quadruplets. Based on the background frequency of occurence of each amino acid and the count of quadruplets, I aim to calculate the multinomial probability density function for each quadruplet and subsequently use it as the expected value in a maximum likelihood calculation. The multinomial distribution is as follows: f(x|n, p) = n!/(x1!*x2!*...*xk!)*((p1^x1)*(p2^x2)*...*(pk^xk)) where x is the number of each of k outcomes in n trials with fixed probabilities p. n is 4 four in all cases in my calculation. I have created three functions to calculate this distribution. # functions for multinomial distribution def expected_quadruplets(x, y): expected = x*y return expected # calculates the probabilities of occurence raised to the number of occurrences def prod_prob(p1, a, p2, b, p3, c, p4, d): prob_prod = (pow(p1, a))*(pow(p2, b))*(pow(p3, c))*(pow(p4, d)) return prob_prod # factorial() and multinomial_coefficient() work in tandem to calculate C, the multinomial coefficient def factorial(n): if n <= 1: return 1 return n*factorial(n-1) def multinomial_coefficient(a, b, c, d): n = 24.0 multi_coeff = (n/(factorial(a) * factorial(b) * factorial(c) * factorial(d))) return multi_coeff The problem is how best to structure the data in order to tackle the calculation most efficiently, in a manner that I can read (you guys write some cryptic code :-)) and that will not create an overflow or runtime error. To data my data is represented as nested lists. amino_acids = [['A', '0.25', '1'], ['S', '0.25', '1'], ['T', '0.25', '1'], ['P', '0.25', '1']] quadruplets = [['ASTP', '1']] I initially intended calling these functions within a nested for loop but this resulted in runtime errors or overfloe errors. I know that I can reset the recursion limit but I would rather do this more elegantly. I had the following: for i in quadruplets: quad = i[0].split(' ') for j in amino_acids: for k in quadruplets: for v in k: if j[0] == v: multinomial_coefficient(int(j[2]), int(j[2]), int(j[2]), int(j[2])) I haven'te really gotten to how to incorporate the other functions yet. I think that my current nested list arrangement is sub optimal. I wish to compare the each letter within the string 'ASTP' with the first component of each sub list in amino_acids. Where a match exists, I wish to pass the appropriate numeric values to the functions using indices. Is their a better way? Can I append the appropriate numbers for each amino acid and quadruplet to a temporary data structure within a loop, pass this to the functions and clear it for the next iteration? Thanks, S :-)

  • Python: How to read huge text file into memory

    I'm using Python 2.6 on a Mac Mini with 1GB RAM. I want to read in a huge text file $ ls -l links.csv; file links.csv; tail links.csv -rw-r--r-- 1 user user 469904280 30 Nov 22:42 links.csv links.csv: ASCII text, with CRLF line terminators 4757187,59883 4757187,99822 4757187,66546 4757187,638452 4757187,4627959 4757187,312826 4757187,6143 4757187,6141 4757187,3081726 4757187,58197 So each line in the file consists of a tuple of two comma separated integer values. I want to read in the whole file and sort it according to the second column. I know, that I could do the sorting without reading the whole file into memory. But I thought for a file of 500MB I should still be able to do it in memory since I have 1GB available. However when I try to read in the file, Python seems to allocate a lot more memory than is needed by the file on disk. So even with 1GB of RAM I'm not able to read in the 500MB file into memory.   • Haskell newbie on types

    I'm completely new to Haskell (and more generally to functional programming), so forgive me if this is really basic stuff. To get more than a taste, I try to implement in Haskell some algorithmic stuff I'm working on. I have a simple module Interval that implements intervals on the line. It contains the type data Interval t = Interval t t the helper function makeInterval :: (Ord t) => t -> t -> Interval t makeInterval l r | l <= r = Interval l r | otherwise = error "bad interval" and some utility functions about intervals. Here, my interest lies in multidimensional intervals (d-intervals), those objects that are composed of d intervals. I want to separately consider d-intervals that are the union of d disjoint intervals on the line (multiple interval) from those that are the union of d interval on d separate lines (track interval). With distinct algorithmic treatments in mind, I think it would be nice to have two distinct types (even if both are lists of intervals here) such as import qualified Interval as I -- Multilple interval newtype MInterval t = MInterval [I.Interval t] -- Track interval newtype TInterval t = TInterval [I.Interval t] to allow for distinct sanity checks, e.g. makeMInterval :: (Ord t) => [I.Interval t] -> MInterval t makeMInterval is = if foldr (&&) True [I.precedes i i' | (i, i') <- zip is (tail is)] then (MInterval is) else error "bad multiple interval" makeTInterval :: (Ord t) => [I.Interval t] -> TInterval t makeTInterval = TInterval I now get to the point, at last! But some functions are naturally concerned with both multiple intervals and track intervals. For example, a function order would return the number of intervals in a multiple interval or a track interval. What can I do? Adding -- Dimensional interval data DInterval t = MIntervalStuff (MInterval t) | TIntervalStuff (TInterval t) does not help much, since, if I understand well (correct me if I'm wrong), I would have to write order :: DInterval t -> Int order (MIntervalStuff (MInterval is)) = length is order (TIntervalStuff (TInterval is)) = length is and call order as order (MIntervalStuff is) or order (TIntervalStuff is) when is is a MInterval or a TInterval. Not that great, it looks odd. Neither I want to duplicate the function (I have many functions that are concerned with both multiple and track intevals, and some other d-interval definitions such as equal length multiple and track intervals). I'm left with the feeling that I'm completely wrong and have missed some important point about types in Haskell (and/or can't forget enough here about OO programming). So, quite a newbie question, what would be the best way in Haskell to deal with such a situation? Do I have to forget about introducing MInterval and TInterval and go with one type only? It's not really a live search/update function, but a quick filtering mechanism for a pre-existing list, based on the pattern you enter in a text field. I also tried calling the routine from the keyup() function of qs. $( '#qs' ).keyup( function() { $( this ).liveUpdate( '#members' ); }); This ends up going into infinite loops (almost) and halting with "Too much recursion" errors. So can anyone please shed some light on how I am supposed to actually implement this function?
