• How can I save BioPerl sequence nested features in genbank or embl format?

  In BioPerl, a sequence object can have any number of features, and each of these can have subfeatures nested within them. For example, a feature may be a complete coding sequence of a gene, and its subfeatures might be individual exons that are concatenated to form the full coding sequence. However, when I use BioPerl to write a sequence object to a file in genbank or embl format, only the top-level features are written to the file, not the sub-features nested within the top-level features. How can I store my subfeatures in sequence files? Should I just convert all my subfeatures into top-level features, and then reconstruct the tree structure next time I read in the sequence?

  Im trying to select all the li tags of the document and check if it hasClassName('yes') so if it has, it will remove it. But im having a TypeError: Object [object HTMLLIElement], has no method 'hasClassName' error. This is the DOM method: document.observe("dom:loaded", function() { $(document.body).select('input').each(function(element) { element.observe('click', function() { init(); }); init(); }); }); The previous code will take the init fuction and check the if there are checked inputs and add them the 'yes' class name, but if I un-check those inputs, the class remains. • Robocopy hiding folders on backup drives

  I have a backup batch file that uses Robocopy to backup my files: robocopy "C:\" "G:\Default\RoboCopyBackup\C" /XF Pagefile.sys /XD "System Volume Information" "Recycler" "Temporary Internet Files" "Installer Cache" "Temp" /E /R:1 /W:0 /TEE /XJ This should create a folder structure on the external backup drive like so: G:\Default\RoboCopyBackup\C\... However, G: appears totally empty. What is weird, is that the folders and files are there! If I type the above path into the address bar, I see all the files and folders! Can anyone help me work out why? I think it might be some NTFS-based ownership/permissions thing but I'm not sure.

  I've followed the GAE docs on setting up one-to-many relationship in JDO but I'm still having trouble in retrieving the collection data back. I have no problem getting the other non-collection fields back. If the connection is successful, I can verify that ServerConnection.ConnectTimeout is set to 2 (seconds), but when I supply a bogus name for the SQL Server instance, it still attempts to connect to it for ~ 15 seconds (which is I believe the default timeout value). Does anyone have experience with setting SMO connection timeout? Thank you in advance.

  I'm getting into writing unit testing and have implemented a nice repository pattern/moq to allow me to test my functions without using "real" data. So far so good.. However.. In my repository interface for "Posts" IPostRepository I have a function: Post getPostByID(int id); I want to be able to test this from my Test class but cannot work out how. So far I am using this pattern for my tests: [SetUp] public void Setup() { mock = new Mock<IPostRepository>(); } [Test] public void someTest() { populate(10); //This populates the mock with 10 fake entries //do test here } In my function "someTest" I want to be able to call/test the function GetPostById. I can find the function with mock.object.getpostbyid but the "object" is null.   Hi again. I am using the next instructions to get some registers from my Database. Create the needed models (from the params module): $obj_paramtype_model = new Params_Model_DbTable_Paramtype(); $obj_param_model = new Params_Model_DbTable_Param(); Getting the available locales from the database // This returns a Zend_Db_Table_Row_Abstract class object $obj_paramtype = $obj_paramtype_model->getParamtypeByValue('available_locales'); // This is a query used to add conditions to the next sentence. This is executed from the Params_Model_DbTable_Param instance class, that depends from Params_Model_DbTable_Paramtype class (reference map and dependentTables arrays are fine in both classes) $obj_select = $this->select()->where('deleted_at IS NULL')->order('name'); // Execute the next query, applying the select restrictions. This returns a Zend_Db_Table_Rowset_Abstract class object. This means "Find Params by Paramtype" $obj_params_rowset = $obj_paramtype->findDependentRowset('Params_Model_DbTable_Param', 'Paramtype', $obj_paramtype); // Here the firebug log displays the queries.... Zend_Registry::get('log')->debug($obj_params_rowset); I have a profiler for all my DB executions from Zend. At this point the log and profiler objects (that includes Firebug writers), shows the executed SQL Queries, and the last line displays the resulting Zend_Db_Table_Rowset_Abstract class object. If I execute the SQL Queries in some MySQL Client, the results are as expected. But the Zend Firebug log writer displays as NULL the column values with latin characters (ñ). In other words, the external SQL client shows es_CO | Español de Colombia and en_US | English of United States but the Query results from Zend displays (and returns) es_CO | null and en_US | English of United States. I've deleted the ñ character from Español de Colombia and the query results are just fine in my Zend Log Firebug screen, and in the final Zend Form element. The MySQL database, tables and columns are in UTF-8 - utf8_unicode_ci collation. All my zend framework pages are in UTF-8 charset. I'm using XAMPP 1.7.1 (PHP 5.2.9, Apache at port 90 and MySQL 5.1.33-community) running on Windows 7 Ultimate; Zend Framework 1.10.1. I'm sorry if there is so much information, but I don't really know why could that happen, so I tryed to provide as much related information as I could to help to find some answer.

Here is my code: if ($this['message']->hasError()) { $error_msg = '<ul>'; foreach ($this['message']->getError() as $error) $error_msg .= "<li>$error</li>"; $error_msg .= '</ul>'; } return $error_msg; but when $this['message'] has error this code returns '<ul></ul>' so it seems foreach ($this['message']->getError() as $error) causes no iterations $this['message']->getError() returns sfValidatorError object - maybe something changed in symfony 1.4 and it isn't iterable anymore... At first I thought that all magic in that example happened because of object being placed in $error by iteration implements __toString() but it seems no iterations happens at all...

• Jetty 7 Continuations: How to *not* redispatch the request?

  I'm using Jetty 7 continuations to implement some asynchronous processing. What I'm trying to do is start off the continuation (via .suspend()), and then hand the continuation off to some other object that will compose the response, which works fine. But Jetty keeps redispatching the response (with isInitial = false) to the servlet, and I don't want or need that, because the response is being dealt with by some other object. So, I'd like to find a way to explicitly not redispatch the request on timeout or expire, because I'm using an event-driven series of callbacks to actually produce the response.

  Hi Friends, I am using AVAudioPlayer object to play an audio. I create an audioPlayer object initially. I play an animation and when ever animation starts I play the audio and pause the audio when the animation is finished. I initially found three memory Leaks using Instruments. (The responsible caller mentioned was RegisterEmbedCodecs). After suggestion from a "ahmet emrah" in this forum to add MediaPlayer framework, the number of leaks reduced to one.   Hey Guys, After installing vmware7, I tried to run a virtual machine with Mac OSX installed. When I tried to run this virtual machine I got an error message saying: Mac OS X is not supported with software virtualization. To run Mac OS X you need a host on which VMware Workstation supports hardware virtualization. I'v googled and found out that my processor (Intel Core 2 Duo E7500 Processor (2.93 GHz, 3 MB L2 cache, 1066 Mhz FSB)supports Hardware virtualization. Does anyone know how to enable this in order to get this virtual machine running?

• How to read the response stream before the Http response completes

  When making a request using HttpWebRequest object, I need to call the method GetResponse() to send the request and get the response back. The problem with this method is that it doesn't return the response object until all data has been received. Say I am downloading a 100 MB file, I won't be able to read it until the response finish and all the 100 MB is downloaded. What I want is to be able to read the response stream bytes as soon as they arrive, without waiting for the response to complete. I know I can use the Range Http header, but it won't work on my situation.

  Which is faster for read access on an EC2 instance; the "local" drive or an attached EBS volume? I have some data that needs to be persisted so have placed this on an EBS volume. I'm using OpenSolaris, so this volume has been attached as a ZFS pool. However, I have a large chunk of EC2 disk space that's going to go unused, so I'm considering re-purposing this as a ZFS cache volume but I don't want to do this if the disk access is going to be slower than that of the EBS volume as it would potentially have a detrimental effect.

  I have an application where I have a generic object (table) called Hull. Each hull in the table is unique. I have another object that has three hulls, but they are specifically the Port_Hull, Center_Hull and Starboard_Hull. Rather than create a One to Many relationship, I was trying to create a one to one relationship for each one, but this results in numerous errors unless I make the relationship from Hull to Vessel one to many (which it is not). Any idea how I go about this, or should I abandon the concept and make the vessel to hull relationship one to many and deal with lists that always have three entries? p.s. Using uniqueidentifiers as many users can be adding records while disconnected. Hull Table HullID uniqueidentifier (primary key) plus bunch of hull data fields Vessel Table VesselID uniqueidentifier (primary key) MainHullID uniqueidentifier (tried as key and non-key) PortHullID uniqueidentifier StarboardHullID uniqueidentifier plus bunch of Vessel data fields

I have following code in my model. class Company include Mongoid::Document include Mongoid::Timestamps references_many :people, :stored_as => :array, :inverse_of => :companies end class Person include Mongoid::Document include Sunspot::Mongoid references_many :companies, :stored_as => :array, :inverse_of => :people end Now in Company object we get person_ids as a result of stored_as array and company_ids in Person object. Now initially I inserted lots of person in company and the ids in person_ids fields is huge. Now I deleted most of person from company down to 8 people. Now I don't get why person_ids fields of Company object storing all the deleted ids of person. Do stored_as = :array increase querying performance? Thanks

• XSL-stylesheet URI using JAX-WS and Glassfish v3.

  Hi there. I'm trying to use XSL-stylesheets in order to transform some generated XML-data to HTML-output. The architecture that I'm using is as follows: [Client Side] Web-Browser = [Server Side: Glassfish v3] JSP-pages - Web-Services. My web service generates some XML-data, then I want to format it with XSL-stylesheet, pass the result to JSP-page and show to user. I'm using JAXP for XSL-transformations and I want to create a javax.xml.transform.stream.StreamSource object with XSL-file stream for the javax.xml.transform.Transformer object, but I'm having a difficulty with specifying the path/URL for the XSL-file. So the question is: where should I put my XSL-stylesheets in a project and how should I access them from code? I'm using Glassfish v3 and NetBeans 6.8. Thanks.
