  • conversion of DNA to Protein - c structure issue

    I am working on conversion of DNA sequence to Protein sequence. I had completed all program only one error I found there is of structure. dna_codon is a structure and I am iterating over it.In first iteration it shows proper values of structure but from next iteration, it dont show the proper value stored in structure. Its a small error so do not think that I havnt done anything and downvote. I am stucked here because I am new in c for structures.   • An IOCP documentation interpretation question - buffer ownership ambiguity

    Since I'm not a native English speaker I might be missing something so maybe someone here knows better than me. Taken from WSASend's doumentation at MSDN: lpBuffers [in] A pointer to an array of WSABUF structures. Each WSABUF structure contains a pointer to a buffer and the length, in bytes, of the buffer. For a Winsock application, once the WSASend function is called, the system owns these buffers and the application may not access them. This array must remain valid for the duration of the send operation. Ok, can you see the bold text? That's the unclear spot! I can think of two translations for this line (might be something else, you name it): Translation 1 - "buffers" refers to the OVERLAPPED structure that I pass this function when calling it. I may reuse the object again only when getting a completion notification about it. Translation 2 - "buffers" refer to the actual buffers, those with the data I'm sending. If the WSABUF object points to one buffer, then I cannot touch this buffer until the operation is complete. Can anyone tell what's the right interpretation to that line? And..... If the answer is the second one - how would you resolve it? Because to me it implies that for each and every data/buffer I'm sending I must retain a copy of it at the sender side - thus having MANY "pending" buffers (in different sizes) on an high traffic application, which really going to hurt "scalability". Statement 1: In addition to the above paragraph (the "And...."), I thought that IOCP copies the data to-be-sent to it's own buffer and sends from there, unless you set SO_SNDBUF to zero. Statement 2: I use stack-allocated buffers (you know, something like char cBuff[1024]; at the function body - if the translation to the main question is the second option (i.e buffers must stay as they are until the send is complete), then... that really screws things up big-time! Can you think of a way to resolve it? (I know, I asked it in other words above).

  • SIGSEGV problem

    I'm designing a protocol (in C) to implement the layered OSI network structure, using cnet (http://www.csse.uwa.edu.au/cnet/). I'm getting a SIGSEGV error at runtime, however cnet compiles my source code files itself (I can't compile it through gcc) so I can't easily use any debugging tools such as gdb to find the error.   • Recursive N-way merge/diff algorithm for directory trees?

    What algorithms or Java libraries are available to do N-way, recursive diff/merge of directories? I need to be able to generate a list of folder trees that have many identical files, and have subdirectories with many similar files. I want to be able to use 2-way merge operations to quickly remove as much redundancy as possible. Goals: Find pairs of directories that have many similar files between them. Generate short list of directory pairs that can be synchronized with 2-way merge to eliminate duplicates Should operate recursively (there may be nested duplicates of higher-level directories) Run time and storage should be O(n log n) in numbers of directories and files Should be able to use an embedded DB or page to disk for processing more files than fit in memory (100,000+). Optional: generate an ancestry and change-set between folders Optional: sort the merge operations by how many duplicates they can elliminate I know how to use hashes to find duplicate files in roughly O(n) space, but I'm at a loss for how to go from this to finding partially overlapping sets between folders and their children. EDIT: some clarification The tricky part is the difference between "exact same" contents (otherwise hashing file hashes would work) and "similar" (which will not). Basically, I want to feed this algorithm at a set of directories and have it return a set of 2-way merge operations I can perform in order to reduce duplicates as much as possible with as few conflicts possible. It's effectively constructing an ancestry tree showing which folders are derived from each other. The end goal is to let me incorporate a bunch of different folders into one common tree. For example, I may have a folder holding programming projects, and then copy some of its contents to another computer to work on it. Then I might back up and intermediate version to flash drive. Except I may have 8 or 10 different versions, with slightly different organizational structures or folder names. I need to be able to merge them one step at a time, so I can chose how to incorporate changes at each step of the way. This is actually more or less what I intend to do with my utility (bring together a bunch of scattered backups from different points in time). I figure if I can do it right I may as well release it as a small open source util. I think the same tricks might be useful for comparing XML trees though.

  • bmp image header doubts

    Hi Guys, I'm doing a project where I have to make use of the pixel information of a bmp image. So, I'm gathering the image information by reading the header information of the input .bmp image. I'm quite successful with everything but one thing bothers me, can any one here clarify it? The header information of my .bmp image is as follows (My test image is very tiny and gray scale)- BMP File header File size 1210 Offset information 1078 BMP Information header Image Header Size 40 Image Size 132 Image width 9 Image height 11 Image bits_p_p 8 So, from the .bmp header I see that the image size is 132 (bytes) but when I multiply the width and height it is only 99, how is such a thing possible? I'm confident with 132 bytes because when I subtract the Offset value with the File Size value, I get 132(1210 - 1078 = 132) and also when I manually count the number of bytes (In a HEX editor) from the point 1078 or 436h (End of the offset field), there are exactly 132 bytes of pixel information. So, why is there a disparity between the size filed and the (width x height)? My future implementations are dependent on the image width and height information and not on Image size information. So, I have to understand thoroughly whats going on here. My understanding of the header should be clearly wrong... I guess!!! Help!!!   • gcc/g++: error when compiling large file

    Hi, I have a auto-generated C++ source file, around 40 MB in size. It largely consists of push_back commands for some vectors and string constants that shall be pushed. When I try to compile this file, g++ exits and says that it couldn't reserve enough virtual memory (around 3 GB). Googling this problem, I found that using the command line switches --param ggc-min-expand=0 --param ggc-min-heapsize=4096 may solve the problem. They, however, only seem to work when optimization is turned on. 1) Is this really the solution that I am looking for? 2) Or is there a faster, better (compiling takes ages with these options acitvated) way to do this? Best wishes, Alexander Update: Thanks for all the good ideas. I tried most of them. Using an array instead of several push_back() operations reduced memory usage, but as the file that I was trying to compile was so big, it still crashed, only later. In a way, this behaviour is really interesting, as there is not much to optimize in such a setting -- what does the GCC do behind the scenes that costs so much memory? (I compiled with deactivating all optimizations as well and got the same results) The solution that I switched to now is reading in the original data from a binary object file that I created from the original file using objcopy. This is what I originally did not want to do, because creating the data structures in a higher-level language (in this case Perl) was more convenient than having to do this in C++. However, getting this running under Win32 was more complicated than expected. objcopy seems to generate files in the ELF format, and it seems that some of the problems I had disappeared when I manually set the output format to pe-i386. The symbols in the object file are by standard named after the file name, e.g. converting the file inbuilt_training_data.bin would result in these two symbols: binary_inbuilt_training_data_bin_start and binary_inbuilt_training_data_bin_end. I found some tutorials on the web which claim that these symbols should be declared as extern char _binary_inbuilt_training_data_bin_start;, but this does not seem to be right -- only extern char binary_inbuilt_training_data_bin_start; worked for me.

I have investigated using gdb and it seems the address of new_Message->Time is equalling to the address of Check->Time.     I am new to C# world. I am attempting to calculate time taken by a algorithum for the purpose of comparison.   • Regular expression does not find the first occurrence

    I have the following input to a perl script and I wish to get the first occurrence of NAME="..." strings in each of the ... structures. The entire file is read into a single string and the reg exp acts on that input. However, the regex always returns the LAST occurrence of NAME="..." strings. Can anyone explain what is going on and how this can be fixed?   • How do you use technology to memorize set of terms?

    Always there are few set of items needs to be memorized in short span of time. Here are my following cases. 1) My Job requires some set of items needs to be memorized. 2) I am a developer who has to learn 150+ tags within next 3 days. 3) Fix developer/support has to remember minimum of 125+ tags (set of possible values). 4) It is better if team's SQL developer knows all the table and columns in my database. 5) When guys join new department or job. Memorizing few related items will definitely gives some benefit. Most of the cases, I suggest people to understand the domain better and nothing wrong in using google (but remember correct search-word). But recently I came across a junior developer who took lot of effort in memorizing set of things (150+ table structures, fix protocol tags, almost 300+ configuration items from property file) and was very very successful in his job and was swift in responding for support queries. Needless to say he is smart worker too (not a dumb guy). When I try to recollect some of the successful employees I met, they were so good in remembering entire schema and they did in short span of time. But I don't argue that memorizing alone gives success, but it greatly helps when situation demands. Here my question is, I am not good at remembering things, but it shouldn't be lame excuse. Hence I am evaluating using technolgies better to memorize set of items. Not very much interested in memory techniques (mnemoninc, photography memory, etc..). Even I have recorded 100+ items and listen to that whenever I found free time, defintely there were some fruitful result. Now I need your suggestion about what are all the ways to exploit technology to memorize. There could be so many reason why guys remember a subject (passionate, essential, author, creator, responsbile). Not interested in dissecting why guys remeber. Rather much interested in using ways, and techniques (cheat sheet...) to remember a set of itmes. Note : I appreciate, encourage people who could rephrase my question better. Note : I have kept couple of cheat-sheet close to my monitor, honestly it did not help me :).

    Hello, In external (Delphi-created) DLL I've got the following function that I need to call from C# application. function ReadMsg(handle: longword; var Msg: TRxMsg): longword; stdcall; external 'MyDll.dll' name 'ReadMsg'; The "TRxMsg" type is variant record, defined as follows: TRxMsg = record case TypeMsg: byte of 1: (accept, mask: longword); 2: (SN: string[6]); 3: (rx_rate, tx_rate: word); 4: (rx_status, tx_status, ctl0, ctl1, rflg: byte); end; In order to call the function from C#, I declared auxiliary structure "my9Bytes" containing array of bytes and defined that it should be marshalled as 9 bytes long array (which is exactly the size of the Delphi record). private struct my9Bytes { [MarshalAs(UnmanagedType.ByValArray, ArraySubType = UnmanagedType.U1, SizeConst = 9)] public byte[] data; } Then I declared the imported "ReadMsg" function, using the "my9bytes" struct. This does work fine, this solution seems to me a little too complicated, and that it should be possible to do this somehow more directly, without the auxiliary "my9bytes" structures or the inheritance and manual converting of individual values.     I'm trying to bind a table of structures to a DataGridView. Loading and viewing the table is working fine but I can't edit a value and get it stored back into the table. Here's what I'm doing. After the new MyReal is created from the string, e.Value is set correctly. RowIndex and ColumnIndex are correct. ReadOnly is set false. However, when I leave the cell, the system restores the original value to the cell. I thought the UpdateCellValue would replace the value in the dataSource but I seem to be missing something. The entire file is read into a single string and the reg exp acts on that input. However, the regex always returns the LAST occurrence of NAME="..." strings. What I'm lacking is a little direction Is friendly name able to be written inside the connected USB Micro chips by the firmware programmer? (I'm thinking of this to identify the device even further, or is this to help identify Bulk data transfer devices like memory sticks and camera's) Can I use SPDRP_REMOVAL_POLICY_OVERRIDE to some how reset these polices What else can I do with the registry details. Identifying when some one unplugs a device The program is using (in windows XP standard) I used a documented windows event that did not respond. Can I read a registry value to identify if its still connected? using CreateFileA (DevicePath) to send and receive data I have read when some one unplugs in the middle of a data transfer its difficult clearing resources. what can IoCreateDevice do for me and how does one use it for that task This two way point of connection status and system lock up situations is very concerning. Has some one read anything about this subject recently?   • SQL/Schema comparison and upgrade

    I have a simple situation. A large organisation is using several different versions of some (desktop) application and each version has it's own database structure. There are about 200 offices and each office will have it's own version, which can be one of 7 different ones. The company wants to upgrade all applications to the latest versions, which will be version 8. The problem is that they don't have a separate database for each version. Nor do they have a separate database for each office. They have one single database which is handled by a dedicated server, thus keeping things like management and backups easier. Every office has it's own database schema and within the schema there's the whole database structure for their specific application version. As a result, I'm dealing with 200 different schema's which need to be upgraded, each with 7 possible versions. Fortunately, every schema knows the proper version so checking the version isn't difficult. But my problem is that I need to create upgrade scripts which can upgrade from version 1 to version 2 to version 3 to etc... Basically, all schema's need to be bumped up one version until they're all version 8. Writing the code that will do this is no problem. the challenge is how to create the upgrade script from one version to the other? Preferably with some automated tool. I've examined RedGate's SQL Compare and Altova's DatabaseSpy but they're not practical. Altova is way too slow. RedGate requires too much processing afterwards, since the generated SQL Script still has a few errors and it refers to the schema name. Furthermore, the code needs to become part of a stored procedure and the code generated by RedGate doesn't really fit inside a single procedure. (Plus, it's doing too much transaction-handling, while I need everything within a single transaction. I have been considering using another SQL Comparison tool but it seems to me that my case is just too different from what standard tools can deliver. So I'm going to write my own comparison tool. To do this, I'll be using ADOX with Delphi to read the catalogues for every schema version in the database, then use this to write the SQL Statements that will need to upgrade these schema's to their next version. (Comparing 1 with 2, 2 with 3, 3 with 4, etc.) I'm not unfamiliar with generating SQL-Script-Generators so I don't expect too many problems. And I'll only be upgrading the table structures, not any of the other database objects. So, does anyone have some good tips and tricks to apply when doing this kind of comparisons? Things to be aware of? Practical tips to increase speed?

  • Setting up Netbeans/Eclipse for Linux Kernel Development

    Hi: I'm doing some Linux kernel development, and I'm trying to use Netbeans. Despite declared support for Make-based C projects, I cannot create a fully functional Netbeans project. This is despite compiling having Netbeans analyze a kernel binary that was compiled with full debugging information. Problems include: files are wrongly excluded: Some files are incorrectly greyed out in the project, which means Netbeans does not believe they should be included in the project, when in fact they are compiled into the kernel. The main problem is that Netbeans will miss any definitions that exist in these files, such as data structures and functions, but also miss macro definitions. cannot find definitions: Pretty self-explanatory - often times, Netbeans cannot find the definition of something. This is partly a result of the above problem. can't find header files: self-explanatory I'm wondering if anyone has had success with setting up Netbeans for Linux kernel development, and if so, what settings they used. Ultimately, I'm looking for Netbeans to be able to either parse the Makefile (preferred) or extract the debug information from the binary (less desirable, since this can significantly slow down compilation), and automatically determine which files are actually compiled and which macros are actually defined. Then, based on this, I would like to be able to find the definitions of any data structure, variable, function, etc. and have complete auto-completion. Let me preface this question with some points: I'm not interested in solutions involving Vim/Emacs. I know some people like them, but I'm not one of them.   • Can this way of storing typed objects be improved?

    This is an "can it be improved"-question. Topic: Storing typed objects in memory. Background information: I'm building a compiler for the x86-32 Windows platform for my language. My goal includes typed objects. Idea: Every primitive is a semi-class (it can be used as if it was a normal class, but it's stored more compact). Every class is represented by primitives and some meta-data (containing class-properties, inheritance stuff, etc.). The meta-data is complex: it doesn't use fields but instead context-switches. For primitives, the meta-data is very small, compared to a "real" class, which is alot bigger. This enables another idea that "primitives are objects", in my language, which I found nessecairy. Example: If I have an array of 32 booleans, then the pure content of this array is exactly 4 byte (32 bits of booleans). The meta-data will contain flags that the type is an array of booleans, which contains 32 entries. The meta-data is very compacted, on bit-level: using a sort of "packing" mechanism, which is read by a FSM at runtime, when doing inspection of the type (like when passing the object to methods for checking, etc.) For instance (read from left to right, top to bottom, remember vertical position when going to the right, and check nearest column header for meaning of switch): Primitive? Array? Type-Meta 1 Byte? || Size (1 byte) 1 1 [...] 1 [...] done 0 2 Bytes? || Size (2 bytes) 1 [...] done || Size (4 bytes) 0 [...] done Integer? 1 Byte? 2 Bytes? 0 1 0 1 done 1 done 0 done Boolean?   • JNI cached jclass global reference variables being garbage collected?

    I'm working in the JNI Invocation API, calling into Java from C. I have some upfront initialization to cache 30+ Java classes into global references. The results of FindClass are passed into NewGlobalRef to acquire a global reference to the class. I'm caching these class variables to reuse them later. I have 30+ global references to classes (and 30+ global methodIDs for the class constructors). In the following sample, I've removed exception handling as well as JNI invocation for the purpose of shortening the code snippet. My working code has exception checks after every JNI call and I'm running with -Xcheck:jni. After initialization, when I call into a JNI function using some of the cached jclasses and ctor jmethodIDs, I get a bad global or local reference calling reported from the -Xcheck:jni. In gdb, I break at the last line of initializeJNI(), and print all jclasses and jmethodIDs and the ones causing problems look to have been turned into garbage or garbage-collected (i.e. 0x00 or 0x06). Is it possible for global references to be gc'ed? Any suggestions?

  • Multi-threaded Pooled Allocators

    I'm having some issues using pooled memory allocators for std::list objects in a multi-threaded application. The part of the code I'm concerned with runs each thread function in isolation (i.e. there is no communication or synchronization between threads) and therefore I'd like to setup separate memory pools for each thread, where each pool is not thread-safe (and hence fast). I've tried using a shared thread-safe singleton memory pool and found the performance to be poor, as expected. This is a heavily simplified version of the type of thing I'm trying to do.
