• How should we serve files in a small bioinformatics cluster?

  We have a small cluster of six ubuntu servers. We run bioinformatics analyses on these clusters. Each analysis takes about 24 hours to complete, each core i7 server can handle 2 at a time, takes as input about 5GB data and outputs about 10-25GB of data. We run dozens of these a week. The software is a hodgepodge of custom perl scripts and 3rd party sequence alignment software written in C/C++. Currently, files are served from two of the compute nodes (yes, we're using compute nodes as file servers)-- each node has 5 1TB sata drives mounted separately (no raid) and is pooled via glusterfs 2.0.1. They each have as 3 bonded intel ethernet pci gigabit ethernet cards, attached to a d-link DGS-1224T switch ($300 24 port consumer-level). We are not currently using jumbo frames (not sure why, actually). The two file-serving compute nodes are then mirrored via glusterfs. Each of the four other nodes mounts the files via glusterfs. The files are all large (4gb+), and are stored as bare files (no database/etc) if that matters. As you can imagine, this is a bit of a mess that grew organically without forethought and we want to improve it now that we're running out of space. Our analyses are I/O intensive and it is a bottle neck-- we're only getting 140mB/sec between the two fileservers, maybe 50mb/sec from the clients (which only have single NICs). We have a flexible budget which I can probably get up $5k or so. How should we spend our budget? We need at least 10TB of storage fast enough to serve all nodes. How fast/big does the cpu/memory of such a file server have to be? Should we use NFS, ATA over Ethernet, iSCSI, Glusterfs, or something else? Should we buy two or more servers and create some sort of storage cluster, or is 1 server enough for such a small number of nodes? Should we invest in faster NICs (say, PCI-express cards with multiple connectors)? The switch? Should we use raid, if so, hardware or software? and which raid (5, 6, 10, etc)? Any ideas appreciated. We're biologists, not IT gurus.

• Detection of battery status totally messed up

  I already posted this question in the Ubuntu forum and stackOverflow. I forward it here with the hope to find some different opinions about the problem. I have an Acer TravelMate 5730, which is 3 y.o., running Ubuntu 10.04 LTS. One year ago I changed the battery because the old one died. Since then, everything worked like a charm. A week ago I was using my laptop running on battery; it was charged up to 60%. Suddenly it shut down and for about 24h it was like the battery was totally broken: it didn't charge anymore and the 'upower --dump' said state: critical. I was kind of resigned to buy a new battery, when suddenly the orange light became green: battery was charged and actually working; strangely the battery indicator was stuck to 100%, even after 2 hours running. I tried again with 'upower --dump' or 'acpi -b' commands and it kept saying battery is discharging, though maintaining the percentage to 100%. Thus, battery working fine up to 3 hours, without any warning when it was almost empty, likely to result in a brute shut down. Today something different. the 'upower --dump' command says: ... present: yes rechargeable: yes state: fully-charged energy: 0 Wh energy-empty: 0 Wh energy-full: 65.12 Wh energy-full-design: 65.12 Wh energy-rate: 0 W voltage: 14.481 V percentage: 0% capacity: 100% technology: lithium-ion I tried to boot WinXP and the problem is pretty much the same, with the battery fully-charged, percentage equal to 0% and no way to fix it. While writing, the situation has changed again: present: yes rechargeable: yes state: charging energy: 0 Wh energy-empty: 0 Wh energy-full: 65.12 Wh energy-full-design: 65.12 Wh energy-rate: 0 W voltage: 14.474 V percentage: 0% capacity: 100% technology: lithium-ion ...charging, but it does not charge up. (Recall, the battery lasted 3 hours until yesterday!). So, the big question is: is it an hardware issue, like a dedicated internal circuit is broken? or maybe it is just the battery that must be changed. Or, rather, some BIOS problem that could be fixed in some way. I'd appreciate every help that can shed some light on this annoying problem thanks

• Possible HDD malfunction. Need help in diagnosing

  Today when using my PC as I did for almost 4 years I experienced the following: during opening new tab in Opera browser screen froze. Music (AIMP 3) continued to play for about 5 minutes and then stopped too. I tried Ctrl+Alt+Del, but win7 lock screen didn't appear. Caps\Scroll or Num locks didn't switch diodes on keyboard. I rebooted my PC and saw that BIOS suggests me to enter it's settings or load by default. I chose default. It don't see proper boot device (old faitful "insert proper boot" something). After second reboot it said that there is no ExpressGate installed (which i turned off in BIOS years ago). I went into BIOS setting to turn off ExpressGate and see configs: time was not set off, all hard drives present, temp and O.C. settings are nominal (no O.C.) I've inserted my Win7 install disk to try recovery. It did load awfully long (about few minutes) and didn't see current installation. PC was utilized in 24/7 mode for almost all these years. Hardware configuration: ASUS P5Q WS Core 2 Quad Q9300 (2.5GHz no O.C.) MSI geForce GTX 460 4x2 Gb GeIL EVO 2 (AFAIR) Seagate something 750Gb (4 years as system HDD 24/7) WD 1Tb (for random stuff, 5 y.o.) Hitachi 500Gb (for even more random stuff, 6 y.o.) NEC DVDRW (ALL DISKS ARE SATA) Cooler Master Silent Pro 700W Software: Windows 7 AND Kubuntu on the same drive with GRUB loader. Sorry I can't remember HDDs and can't see them right now, but I think their models aren't relevant anyway. My idea is that due to some system error or hard drive glitch i've wrecked my primary HDD's MBR. Nevertheless I don't exclude the possibility of other failure. May it's be that motherboard or it's SATA controller? Doubt it, because all drives are seen in BIOS and I could load from DVD. Maybe GRUB got bugged somehow, although I don't see how it's possible from Windows. But I did install KUbuntu from Windows (i wasn't myself then), maybe GRUB did write itself in some windows partition and got rewriteen in process? Right now I am at work with my flash drive with me and I need some advice how to fix MBR or to hear if it's not MBR. I'm going to buy new HDD (Hitachi 7k2000) because I think that my current HDD is compromised and it's unsafe to use it as system drive, especially 24/7.

• Reliable file copy (move) process - mostly Unix/Linux

  Short story : We have a need for a rock-solid reliable file mover process. We have source directories that are often being written to that we need to move files from. The files come in pairs - a big binary, and a small XML index. We get a CTL file that defines these file bundles. There is a process that operates on the files once they are in the destination directory; that gets rid of them when it's done. Would rsync do the best job, or do we need to get more complex? Long story as follows : We have multiple sources to pull from : one set of directories are on a Windows machine (that does have Cygwin and an SSH daemon), and a whole pile of directories are on a set of SFTP servers (Most of these are also Windows.) Our destinations are a list of directories on AIX servers. We used to use a very reliable Perl script on the Windows/Cygwin machine when it was our only source. However, we're working on getting rid of that machine, and there are other sources now, the SFTP servers, that we cannot presently run our own scripts on. For security reasons, we can't run the copy jobs on our AIX servers - they have no access to the source servers. We currently have a homegrown Java program on a Linux machine that uses SFTP to pull from the various new SFTP source directories, copies to a local tmp directory, verifies that everything is present, then copies that to the AIX machines, and then deletes the files from the source. However, we're finding any number of bugs or poorly-handled error checking. None of us are Java experts, so fixing/improving this may be difficult. Concerns for us are: With a remote source (SFTP), will rsync leave alone any file still being written? Some of these files are large. From reading the docs, it seems like rysnc will be very good about not removing the source until the destination is reliably written. Does anyone have experience confirming or disproving this? Additional info We will be concerned about the ingestion process that operates on the files once they are in the destination directory. We don't want it operating on files while we are in the process of copying them; it waits until the small XML index file is present. Our current copy job are supposed to copy the XML file last. Sometimes the network has problems, sometimes the SFTP source servers crap out on us. Sometimes we typo the config files and a destination directory doesn't exist. We never want to lose a file due to this sort of error. We need good logs If you were presented with this, would you just script up some rsync? Or would you build or buy a tool, and if so, what would it be (or what technologies would it use?) I (and others on my team) are decent with Perl.

• Android chess development design [on hold]

  I want to develop human vs human android chess game and I have bunch of new questions. I would like to have screen where online players are shown(nickname, rating) and when player challenge antoher player and he accpet it game begins. These are my questions: When player install application, does he have to create account/login or does every instance of installed application have some kind of ID so I can recognize it on server side? I want to have also ratings of players saved in my DB so login procedure will probably be necessary. When player connects to server server updates online players list. When he challenge another player and he accept server exchange ip`s(and ports? which port to use?) between players. Then they connect to each other and game begins. What is best practice for connection between server-android and android-android? Probably sockets, right? Is there any library for handling lost connection etc.? Which server do you recommend?

• ODBC in SSIS 2012

  In August 2011 the SQL Server client team published a blog post entitled Microsoft is Aligning with ODBC for Native Relational Data Access in which they basically said "OLE DB is the past, ODBC is the future. Deal with it.". From that blog post:We encourage you to adopt ODBC in the development of your new and future versions of your application. You don’t need to change your existing applications using OLE DB, as they will continue to be supported on Denali throughout its lifecycle. While this gives you a large window of opportunity for changing your applications before the deprecation goes into effect, you may want to consider migrating those applications to ODBC as a part of your future roadmap.I recently undertook a project using SSIS2012 and heeded that advice by opting to use ODBC Connection Managers rather than OLE DB Connection Managers. Unfortunately my finding was that the ODBC Connection Manager is not yet ready for primetime use in SSIS 2012. The main issue I found was that you can't populate an Object variable with a recordset when using an Execute SQL Task connecting to an ODBC data source; any attempt to do so will result in an error:"Disconnected recordsets are not available from ODBC connections." I have filed a bug on Connect at ODBC Connection Manager does not have same funcitonality as OLE DB. For this reason I strongly recommend that you don't make the move to ODBC Connection Managers in SSIS just yet - best to wait for the next version of SSIS before doing that.I found another couple of issues with the ODBC Connection Manager that are worth keeping in mind:It doesn't recognise System Data Source Names (DSNs), only User DSNs (bug filed at ODBC System DSNs are not available in the ODBC Connection Manager)  UPDATE: According to a comment on that Connect item this may only be a problem on 64bit.In the OLE DB Connection Manager parameter ordinals are 0-based, in the ODBC Connection Manager they are 1-based (oh I just can't wait for the upgrade mess that ensues from this one!!!)You have been warned!@jamiet

  I've brought an 4GB SD card and I'm dedicating it for use by ReadyBoost (on Windows7) Im looking to get the most profit on performance, so i've formatted it with exFAT (as recommended by Microsoft) but I have some doubts to define what best .Allocation Unit Size* I should choose. Since I can't get how ReadyBoost/SD card exactly read/seek the data, can someone tell what make choosing an Allocation Unit Size in favor of another for this scheme ? Apparently, ReadyBoost is allocating all the free space in SD card as one huge file, so a big Allocation Unit Size is advised for fastest reading time. I'm not confusing with ordinary HDD's ?

• wildcard ssl certificate - exchange 2010 - POP/IMAP problem

  previously we have requested a wildcard ssl certificate from godaddy for our major domain. one of the reasons was the new established exchange server 2010. usually you require following names included in certificiate: FQDN (e.g. mail.whatever.com) Hostname (mail) Domain name (whatever.com) Autodiscover.whatever.com MX Record with the wildcard certificate these are all covered (except of the local hostname). During creation/importing of the ssl certificate into exchange 2010, exchange first asks, if a wildcard certificate is used and then encounters an error - due to the certificate is a wildcard certificate and not a certificate especially generated for the FQDN, SSL for POP and IMAP can not be provided. couldn't find any workaround or solution for this on google, so I hope, maybe some one here has an answer or solution for me! :) the exchange 2010 is running on a windows server 2008 R2 enterprise. thanks in advance and best regards, sise

• "this network location can't be included because it is not indexed" on Windows 2008R2 Remote Desktop

  I'm setting up a new terminal server for our users on Win2008R2 (I guess I should call it Remote Desktop Services now!) When I try to change the location of "Documents" (by removing the default Documents library and adding a new one), to use the file server ie \\fileserver\username\Documents I get the message: "This network location can't be included because it is not indexed" I certainly don't want to make folders available offline, and in fact, I have set the GPO to prohibit offline folders on the terminal servers. What is the best practice for document libraries on terminal server and network file shares?

• How do you force Outlook 2007 to re-index it's seach on Windows XP SP 3?

  So I have a Windows XP SP 3 machine which is running Outlook 2007. When I search in Outlook for an email that exists using a basic keyword, like say "MySQL", I get no results. However, Outlook gives me the following message: Search results may be incomplete because items are still being indexed. Click here for more details. When I click, I get the following: Outlook is currently indexing your items. Search results may be incomplete because items are still being indexed. 8783 items remaining in "Mailbox - USER" 8812 items remaining across all open mailboxes. The thing is, these are the numbers it has been reporting for several days, and Outlook is open for 8 hours a day. It does not seem like the index is working. As best I can tell, the index seemed to stop about 3 weeks ago. How can I force Outlook 2007 to re-index everything and start working properly again?

• New SSIS tool on Codeplex – SSIS Log Analyzer

  I stumbled across a new SSIS tool on Codeplex today, the SSIS Log Analyzer which was only released a few days ago. Whilst it is a beta release and currently only supports 2005 (2008 is promised) it looks quite interesting. It seems to be a fancy log viewer, but with some clever features and a nice looking front-end. I’ve only read the documentation so far, but it has graphs and a debug view that shows your package with the colour animations similar to when debugging in BIDS, and everyone knows, the way the pretty colours and numbers change is the best bit! I’ll quote some of the features for you here and then let you make your own mind up, is it useful in the real world? Option to analyze the logs manually by applying row and column filters over the log data or by using queries to specify more complex criterions. Every time I conduct spatial database presentation, I always start with his script where he has drawn the wonderful image of Botticelli’s Birth of Venus. I often think he is more of a creative artist than IT professional. However, if you read his blog posts and articles, they are top notch and each article is as creative as his caricatures. • Password Security: Short and Complex versus ‘Short or Lengthy’ and Less Complex

  Creating secure passwords for our online accounts is a necessary evil due to the huge increase in database and account hacking that occurs these days. The problem though is that no two companies have a similar policy for complex and secure password creation, then factor in the continued creation of insecure passwords or multi-site use of the same password and trouble is just waiting to happen. Ars Technica decided to take a look at multiple password types, how users fared with them, and how well those password types held up to cracking attempts in their latest study. The password types that Ars Technica looked at were comprehensive8, basic8, and basic16. The comprehensive type required a variety of upper-case, lower-case, digits, and symbols with no dictionary words allowed. The only restriction on the two basic types was the number of characters used. Which type do you think was easier for users to adopt and did better in the two password cracking tests?   I recently presented session on Statistics and Best Practices in Virtual Tech Days on Nov 22, 2010. The sessions was very popular and I got many questions right after the sessions. The number question I had received was where everybody can get the further information. I am very much happy that my sessions created some curiosity for one of the most important feature of the SQL Server. Statistics are the heart of the SQL Server. Microsoft has published a white paper on the subject how statistics are useful to Query Optimizer. Here is the abstract of the same white paper from Microsoft. Statistics Used by the Query Optimizer in Microsoft SQL Server 2008 Writer: Eric N. Hanson and Yavor Angelov Microsoft SQL Server 2008 collects statistical information about indexes and column data stored in the database. These statistics are used by the SQL Server query optimizer to choose the most efficient plan for retrieving or updating data. This paper describes what data is collected, where it is stored, and which commands create, update, and delete statistics. By default, SQL Server 2008 also creates and updates statistics automatically, when such an operation is considered to be useful. This paper also outlines how these defaults can be changed on different levels (column, table, and database). • New SSIS tool on Codeplex – SSIS Log Analyzer

  I stumbled across a new SSIS tool on Codeplex today, the SSIS Log Analyzer which was only released a few days ago. Whilst it is a beta release and currently only supports 2005 (2008 is promised) it looks quite interesting. It seems to be a fancy log viewer, but with some clever features and a nice looking front-end. I’ve only read the documentation so far, but it has graphs and a debug view that shows your package with the colour animations similar to when debugging in BIDS, and everyone knows, the way the pretty colours and numbers change is the best bit! I’ll quote some of the features for you here and then let you make your own mind up, is it useful in the real world? Option to analyze the logs manually by applying row and column filters over the log data or by using queries to specify more complex criterions. MSE is just awesome and it’s the best free antivirus available in the market. Microsoft released version 2.0 of MSE yesterday with enhanced security features and more love for Windows users. New features introduced in this version are New protection engine - Heuristic scanning engine is introduced to bump the virus detection and cleaning mechanism. Better integration with Windows Firewall With this upgrade, MSE is irresistible antivirus application to have on every Windows PC. How To Upgrade MSE 1.0 to 2.0 Generally upgrading Microsoft applications are kids play. All one would require to upgrade is to go to Help->Check for upgrades menu option and follow the wizard to complete upgrade process. Microsoft Security Essentials 1.0 to 2.0 upgrade is also expected to be this way, but somehow it’s not working for me in India. May be I guess, MSE 2.0 is not released for Indian users. • NSClient++: external script with optional arguments

  I am trying to define an external script which would take optional arguments in NSClient++ 0.4.1 on Windows. Following the nsclient-full.ini example code I have defined mycheck=cmd /C echo C:\mydir\myscript.ps1 %ARGS% | powershell.exe -command - which simply yields the string %ARGS% passed as the only argument to myscript.ps1, no matter what I specify in my call through NRPE (using Nagios' check_nrpe if that matters). I then tried to rewrite the definition to mycheck=cmd /C echo C:\mydir\myscript.ps1 $ARG1$ $ARG2$ | powershell.exe -command - (myscript.ps1 would take up to two arguments), which does help a bit. At least, if two arguments are provided, I can fetch them via the args[] array. The trouble starts when the call has less than two arguments - in this case the literal strings $ARG2 and $ARG1$ are passed through as arguments. Handling this case in the code of myscript.ps1 makes the whole argument processing routine ugly at best. Is there a sane way of defining optional parameters to an external script which would not pass NSClient's variable names if no parameter has been specified?

• Microsoft guarantees the performance of SQL Server

  I have recently been informed that Microsoft will be guaranteeing the performance of SQL Server. Yes thats right Microsoft will guarantee that you will get better performance out of SQL Server that any other competitor system. However on the flip side there are also saying that end users also have to guarantee the performance of SQL Server if they want to use the next release of SQL Server targeted for 2011 or 2012. It appears that a recent recruit Mark Smith from Newcastle, England will be heading a new team that will be making sure you are running SQL Server on adequate hardware and making sure you are developing your applications according to best practices. The Performance Enforcement Team (SQLPET) will be a global group headed by mark that will oversee two other groups the existing Customer Advisory Team (SQLCAT) and another new team the Design and Operation Group (SQLDOG). Mark informed me that the team was originally thought out during Yukon and was going to be an independent body that went round to customers making sure they didn’t suffer performance problems. However it was felt that they needed to wait a few releases until SQL Server was really there. The original Yukon Independent Performance Enhancement Team (YIPET) has now become the SQL Performance Enforcement Team (SQLPET). When challenged about the change from enhancement to enforcement Mark was unwilling to comment. An anonymous source suggested that "..Microsoft is sick of the bad press SQL Server gets for performance when the performance problems are normally down to people developing applications badly and using inadequate hardware..." Its true that it is very easy to install and run SQL, unlike other RDMS systems and the flip side is that its also easy to get into performance problems due to under specified hardware and bad design. Its not yet confirmed if this enforcement will apply to all SKUs or just the high end ones. I would personally welcome some level of architectural and hardware advice service that clients would be able to turn to, in order to justify getting the appropriate hardware at the start of a project and not 1 year in when its often too late.
