  • How to Avoid Your Next 12-Month Science Project

    While most customers immediately understand how the magic of Oracle's Hybrid Columnar Compression, intelligent storage servers and flash memory make Exadata uniquely powerful against home-grown database systems, some people think that Exalogic is nothing more than a bunch of x86 servers, a storage appliance and an InfiniBand (IB) network, built into a single rack. After all, isn't this exactly what the High Performance Computing (HPC) world has been doing for decades? On the surface, this may be true. And some people tried exactly that: They tried to put together their own version of Exalogic, but then they discover there's a lot more to building a system than buying hardware and assembling it together. IT is not Ikea. Why is that so? Could it be there's more going on behind the scenes than merely putting together a bunch of servers, a storage array and an InfiniBand network into a rack? Let's explore some of the special sauce that makes Exalogic unique and un-copyable, so you can save yourself from your next 6- to 12-month science project that distracts you from doing real work that adds value to your company. Engineering Systems is Hard Work! The backbone of Exalogic is its InfiniBand network: 4 times better bandwidth than even 10 Gigabit Ethernet, and only about a tenth of its latency. What a potential for increased scalability and throughput across the middleware and database layers! But InfiniBand is a beast that needs to be tamed: It is true that Exalogic uses a standard, open-source Open Fabrics Enterprise Distribution (OFED) InfiniBand driver stack. Unfortunately, this software has been developed by the HPC community with fastest speed in mind (which is good) but, despite the name, not many other enterprise-class requirements are included (which is less good). Here are some of the improvements that Oracle's InfiniBand development team had to add to the OFED stack to make it enterprise-ready, simply because typical HPC users didn't have the need to implement them: More than 100 bug fixes in the pieces that were not related to the Message Passing Interface Protocol (MPI), which is the protocol that HPC users use most of the time, but which is less useful in the enterprise. Performance optimizations and tuning across the whole IB stack: From Switches, Host Channel Adapters (HCAs) and drivers to low-level protocols, middleware and applications. Yes, even the standard HPC IB stack could be improved in terms of performance. Ethernet over IB (EoIB): Exalogic uses InfiniBand internally to reach high performance, but it needs to play nicely with datacenters around it. That's why Oracle added Ethernet over InfiniBand technology to it that allows for creating many virtual 10GBE adapters inside Exalogic's nodes that are aggregated and connected to Exalogic's IB gateway switches. While this is an open standard, it's up to the vendor to implement it. In this case, Oracle integrated the EoIB stack with Oracle's own IB to 10GBE gateway switches, and made it fully virtualized from the beginning. This means that Exalogic customers can completely rewire their server infrastructure inside the rack without having to physically pull or plug a single cable - a must-have for every cloud deployment. Anybody who wants to match this level of integration would need to add an InfiniBand switch development team to their project. Or just buy Oracle's gateway switches, which are conveniently shipped with a whole server infrastructure attached! IPv6 support for InfiniBand's Sockets Direct Protocol (SDP), Reliable Datagram Sockets (RDS), TCP/IP over IB (IPoIB) and EoIB protocols. Because no IPv6 = not very enterprise-class. HA capability for SDP. High Availability is not a big requirement for HPC, but for enterprise-class application servers it is. Every node in Exalogic's InfiniBand network is connected twice for redundancy. If any cable or port or HCA fails, there's always a replacement link ready to take over. This requires extra magic at the protocol level to work. So in addition to Weblogic's failover capabilities, Oracle implemented IB automatic path migration at the SDP level to avoid unnecessary failover operations at the middleware level. Security, for example spoof-protection. Another feature that is less important for traditional users of InfiniBand, but very important for enterprise customers. InfiniBand Partitioning and Quality-of-Service (QoS): One of the first questions we get from customers about Exalogic is: “How can we implement multi-tenancy?” The answer is to partition your IB network, which effectively creates many networks that work independently and that are protected at the lowest networking layer possible. In addition to that, QoS allows administrators to prioritize traffic flow in multi-tenancy environments so they can keep their service levels where it matters most. Resilient IB Fabric Management: InfiniBand is a self-managing network, so a lot of the magic lies in coming up with the right topology and in teaching the subnet manager how to properly discover and manage the network. Oracle's Infiniband switches come with pre-integrated, highly available fabric management with seamless integration into Oracle Enterprise Manager Ops Center. In short: Oracle elevated the OFED InfiniBand stack into an enterprise-class networking infrastructure. Many years and multiple teams of manpower went into the above improvements - this is something you can only get from Oracle, because no other InfiniBand vendor can give you these features across the whole stack! Exabus: Because it's not About the Size of Your Network, it's How You Use it! So let's assume that you somehow were able to get your hands on an enterprise-class IB driver stack. Or maybe you don't care and are just happy with the standard OFED one? Anyway, the next step is to actually leverage that InfiniBand performance. Here are the choices: Use traditional TCP/IP on top of the InfiniBand stack, Develop your own integration between your middleware and the lower-level (but faster) InfiniBand protocols. While more bandwidth is always a good thing, it's actually the low latency that enables superior performance for your applications when running on any networking infrastructure: The lower the latency, the faster the response travels through the network and the more transactions you can close per second. The reason why InfiniBand is such a low latency technology is that it gets rid of most if not all of your traditional networking protocol stack: Data is literally beamed from one region of RAM in one server into another region of RAM in another server with no kernel/drivers/UDP/TCP or other networking stack overhead involved! Which makes option 1 a no-go: Adding TCP/IP on top of InfiniBand is like adding training wheels to your racing bike. It may be ok in the beginning and for development, but it's not quite the performance IB was meant to deliver. Which only leaves option 2: Integrating your middleware with fast, low-level InfiniBand protocols. And this is what Exalogic's "Exabus" technology is all about. Here are a few Exabus features that help applications leverage the performance of InfiniBand in Exalogic: RDMA and SDP integration at the JDBC driver level (SDP), for Oracle Weblogic (SDP), Oracle Coherence (RDMA), Oracle Tuxedo (RDMA) and the new Oracle Traffic Director (RDMA) on Exalogic. Using these protocols, middleware can communicate a lot faster with each other and the Oracle database than by using standard networking protocols, Seamless Integration of Ethernet over InfiniBand from Exalogic's Gateway switches into the OS, Oracle Weblogic optimizations for handling massive amounts of parallel transactions. Because if you have an 8-lane Autobahn, you also need to improve your ramps so you can feed it with many cars in parallel. Integration of Weblogic with Oracle Exadata for faster performance, optimized session management and failover. As you see, “Exabus” is Oracle's word for describing all the InfiniBand enhancements Oracle put into Exalogic: OFED stack enhancements, protocols for faster IB access, and InfiniBand support and optimizations at the virtualization and middleware level. All working together to deliver the full potential of InfiniBand performance. Who else has 100% control over their middleware so they can develop their own low-level protocol integration with InfiniBand? Even if you take an open source approach, you're looking at years of development work to create, test and support a whole new networking technology in your middleware! The Extras: Less Hassle, More Productivity, Faster Time to Market And then there are the other advantages of Engineered Systems that are true for Exalogic the same as they are for every other Engineered System: One simple purchasing process: No headaches due to endless RFPs and no “Will X work with Y?” uncertainties. Everything has been engineered together: All kinds of bugs and problems have been already fixed at the design level that would have only manifested themselves after you have built the system from scratch. Everything is built, tested and integrated at the factory level . Less integration pain for you, faster time to market. Every Exalogic machine world-wide is identical to Oracle's own machines in the lab: Instant replication of any problems you may encounter, faster time to resolution. Simplified patching, management and operations. One throat to choke: Imagine finger-pointing hell for systems that have been put together using several different vendors. Oracle's Engineered Systems have a single phone number that customers can call to get their problems solved. For more business-centric values, read The Business Value of Engineered Systems. Conclusion: Buy Exalogic, or get ready for a 6-12 Month Science Project And here's the reason why it's not easy to "build your own Exalogic": There's a lot of work required to make such a system fly. In fact, anybody who is starting to "just put together a bunch of servers and an InfiniBand network" is really looking at a 6-12 month science project. And the outcome is likely to not be very enterprise-class. And it won't have Exalogic's performance either. Because building an Engineered System is literally rocket science: It takes a lot of time, effort, resources and many iterations of design/test/analyze/fix to build such a system. That's why InfiniBand has been reserved for HPC scientists for such a long time. And only Oracle can bring the power of InfiniBand in an enterprise-class, ready-to use, pre-integrated version to customers, without the develop/integrate/support pain.   • Reading and conditionally updating N rows, where N > 100,000 for DNA Sequence processing

    I have a proof of concept application that uses Azure tables to associate DNA sequences to "something". Table 1 is the master table. It uniquely lists every DNA sequence. The PK is a load balanced hash of the RK. The RK is the unique encoded value of the DNA sequence. Additional tables are created per subject. Each subject has a list of N DNA sequences that have one reference in the Master table, where N is 100,000. It is possible for many tables to reference the same DNA sequence, but in this case only one entry will be present in the Master table. My Azure dilemma: I need to lock the reference in the Master table as I work with the data. I need to handle timeouts, and prevent other threads from overwriting my data as one C# thread is working with the information. Other threads need to realise that this is locked, and move onto other unlocked records and do the work. Ideally I'd like to get some progress report of how my computation is going, and have the option to cancel the process (and unwind the locks). Question What is the best approach for this?   • GPLv2 - Multiple AI chess engines to bypass GPL

    I have gone through a number of GPL-related questions, the most recent being this one: http://stackoverflow.com/questions/3248823/legal-question-about-the-gpl-license-net-dlls/3249001#3249001 I'm trying to see how this would work, so bear with me. I have a simple GUI interface for a game of Chess. It essentially can send/receive commands to/from an external chess engine (ie: Tong, Fruit, etc). The application/GUI is similar in nature to XBoard ( http://www.gnu.org/software/xboard/ ), but was independently designed. After going through a number of threads on this topic, it seems that the FSF considers dynamically linking against a GPLv2 library as a derivative work, and that by doing so, the GPLv2 extends to my proprietary code, and I must release the source to my entire project. Other legal precedents indicate the opposite, and that dynamic linking doesn't cause the "viral" effect of the GPL to propagate to my proprietary code. Since there is no official consensus that can give a "hard-and-fast" answer to the dynamic linking question, would this be an acceptable alternative: I build my chess GUI so that it sends/receives the chess engine AI logic as text commands from an external interface library that I write The interface library I wrote itself is then released under the GPL The interface library is only used to communicate via a generic text pipe to external command-line chess engines The chess engine itself would be built as a command-line utility rather than as a library of any sort, and just sends strings in the Universal Chess Interface of Chess Engine Communication Protocol ( http://en.wikipedia.org/wiki/Chess_Engine_Communication_Protocol ) format. The one "gotcha" is that the interface library should not be specific to one single GPL'ed chess engine, otherwise the entire GUI would be "entirely dependent" on it. So, I just make my interface library so that it is able to connect to any command-line chess engine that uses a specific format, rather than just one unique engine. I could then include pre-built command-line-app versions of any of the chess engines I'm using. Would that sort of approach allow me to do the following: NOT release the source for my UI Release the source of the interface library I built (if necessary) Use one or more chess engines and bundle them as external command-line utilities that ship with a binary version of my UI Thank you.

  • What is spreadsheet useful for?

    I have been in computer business for 15 years in various roles (sysadmin, developer, researcher), and I have never encountered someone using excel for something more advanced than for formatting tables, or as an ad-hoc database that could have been maintained in a text-file. I had to do heavy data-processing and plotting and for that I used some perl scripts + gnuplot, got tiredof it, and went over to R eventually. 2D spreadsheet just didn't seem well-suited for doing statistical analyses over 5-dimensional datasets (not to mention that it produces UGLY plots). I attempted to use spreadsheet for time-tracking, and found out that I would have better been served by a relational database, so I gave up on using excel for that too. For example, it's important to consistently name tasks, and I needed to find out unique task names in a given column across several sheets (I had one timesheet for each month). How do you make such "query" in a program that essentially evaluates independent cells and has little notion of relations between them? So, what are spreadsheets useful for? Why do they have a bunch of mathematical stuff built into them when, AFAICT, people use them mostly as table formatters or bad substitutes for databases?

  • Transitioning to Transaction Base

    I was actually hired at Oracle Health Sciences to work on the HTB application. Long story short, when HL7 version 3 was relatively new ... Canada made an initial sprint at adoption. Since then progress has slowed. I was part of that initial adoption and learned a lot about the Reference Information Model. At that time we worked mostly with CDA R2 Level 3 (fully coded/ structured xml) documents.HTB is a HL7 v3 RIM-based repository. Love it or hate it, the product is unique in the market place. One of the advantages is the flexibility of the model. You can aggregate information from literally any source system without any HTB data model modification and then use that data in a semantically meaningful way. That's extremely powerful.There is a minor speed bump getting up to speed with HL7 v3, there's no doubt about that. I believe that is why Oracle recruited me from Canada originally - so I could have a running start at HTB. In the near future I'm looking forward to an application deep dive with John Hatem.

    Welcome to ADF Mobile team's weblog.  My name is Joe Huang - I am the product manager for ADF Mobile.  Oracle ADF Mobile is a part of Oracle's Application Development Framework (ADF) that support the development of enterprise/business applications that run on mobile devices.  The development tool for this framework is of course Oracle JDeveloper.  As some of you may know, we currently support the development of mobile browser-based application - this part of product is called ADF Mobile Browser.  Additionally, we are close to release a technology preview of ADF Mobile Client, which supports development of on-device, disconnect capable mobile applications.  What's truly unique about ADF Mobile development process is that it's a very visual and declarative experience, while still allow power Java developers to completely extend the framework to their liking.  The framework also provides a rich set of services needed by an enterprise-grade mobile application - these services would literally take years to implement if they are to be built from the ground up.  However, by using JDeveloper and ADF Mobile, you get the entire framework at your service!In the coming entries, the ADF Mobile product development team will publish any news, best practices, our observation on mobile technology trends, or just our experiences in playing with "gadgets".  Be sure to check back on this page!Sincerely,Joe HuangOracle

    This is a topic I know nothing about, and thus, may be supremely disparate notes.  Have fun translating.  : )   . . .and coolness that the session is well past capacity. Separates things form the UI and everything that needs populated is done through commands.  The domain and reports have separate storage. Events populate these stores of data, such as "sold event". What it looks like, is that the domain controls the requests by event, which would be a product order or something similar. Event sourcing is a key element of the logic. DDD (Domain Driven Design) is part of the core basis for this methodology/structure. The architecture/methodology/structure is perfect for blade style plugin hardware as needed. Good blog entry DDDD: Why I love CQRS and another Command and Query Responsibility Segregation (CQRS), more, CQRS à la Greg Young, a bit by Udi Dahan and there are more.  Google, Bing, etc are there for a reason. It appears the core underpinning architectural element of this is the break out of unique identifiable actions, or I suppose better described as events.  Those events then act upon specific pipelines such as read requests, write requests, etc.  I will be doing more research on this topic and will have something written up shortly.  At this time it seems like nothing new, just a large architectural break out of identifiable needs of the entire enterprise system.  The reporting is in one segment of the architecture, the domain is in another, hydration broken out to interfaces, and events are executed to incur events on the Reports, or what appears by the description to be events on the domain. Anyway, more to come on this later.

  • Switching website DNS with minimal downtime

    I need to change my domain's DNS, but here in Thailand the ISPs don't follow any standards for renewing their cache of records, so it can take the full two days. I have a new website with about 1,000 members currently who are sending messages and uploading photos. I don't want both sites on the old and new server running at the same time because then I'd have to manually merge the database and transfer uploaded photos. It would be a huge pain. Both servers also a unique URL from my host, e.g. website12345.hostingcompany.com (old host) and website67890.hostingcompany.com (new host). I don't have much experience with this, but I think what I can do is on www.mysite.com, use .htaccess to do a masked redirect to the new server's URL (website67890.hostingcompany.com). Is it possible to do this and keep all URLs being masked? For example, www.mysite.com/profile/username will actually be loading website12345.hostingcompany.com/profile/username. From Google searches it sounds like this is possible, but I don't understand why this is possible due to security issues, since what's keeping people from masking their site to URLs like facebook.com? I could really use some advice here! Thanks!

  • 2D soft-body physics engines?

    Hi so i've recently learned the SFML graphics library and would like to use or make a non-rigid body 2D physics system to use with it. I have three questions: The definition of rigid body in Box2d is A chunk of matter that is so strong that the distance between any two bits of matter on the chunk is completely constant. And this is exactly what i don't want as i would like to make elastic, deformable, breakable, and re-connection bodies. 1. Are there any simple 2D physics engines, but with these kinds of characteristics out there? preferably free or opensource? 2. If not could i use box2d and work off of it to create it even if it's based on rigid bodies? 3. Finally, if there is a simple physics engine like this, should i go through with the proccess of creating a new one anyway, simply for experience and to enhance physics math knowledge? I feel like it would help if i ever wanted to modify the code of an existing engine, or create a game with really unique physics. Thanks!

  • Changing the BizTalk message output file name

    By default, BizTalk creates the filename of the message dropped to a send port as %MessageID%, which is the unique identifier (GUID) of the message. What if you want to create your own filename? To start, create a simple schema, and a basic orchestration that will receive the message and send it right back out, like this: If you deploy this and wire up the ports, you can drop an xml file into your receive port and have it come out at your send port named something like {7A63CAF8-317B-49D5-871F-9FD57910C3A0}.xml. Now, we'll create a new message with a custom filename. First, create a new orchestration variable called NewFileName, of the type System.String. Next, create a second message using the same schema as the message you're receiving in the Receive shape. Now, drag a Construct Message shape to the orchestration. In the shape's properties, set Messages Constructed to be the new message you just created. Double click the Message Assignment shape (inside the Construct shape...) and paste in the following code: Message_2 = Message_1;   NewFileName = Message_1(FILE.ReceivedFileName); NewFileName = NewFileName.Replace(".xml","_"); NewFileName = NewFileName + "output_" + System.DateTime.Now.Year.ToString() + "-" + System.DateTime.Now.Month.ToString();   Message_2(FILE.ReceivedFileName) = NewFileName; Here we make a copy of the received message, get it's original file name (ReceivedFileName), replace its extension with an underscore, and date-stamp it. Finally, add a Send shape and a Port to the surface, and configure them to send the message you just created. You should wind up with an orchestration like this: Deploy it, and create a new send port. It should be just about identical to the first send port, except this time the file name will be "%SourceFileName%.xml" (without the quotes of course). Fire up the application, drop in a test file, and you should now get both the xml file named with a GUID, and a second file named something along the lines of "MySchemaTestFile_output_2011-6.xml".

    I've been on Linux for more than 6 months now but never went too much into the CLI (command-line interface or terminal or shell) Now as I ask questions here, get answers, or help from other sites, I learn new commands... How can I can store every new command in a text file? Only new/*unique* commands, not repetitions of the same command. Here's an example: In the terminal, I enter the commands like this- ubuntu@ubuntu:~$ *command1* ubuntu@ubuntu:~$ *command2* ubuntu@ubuntu:~$ *command3* ubuntu@ubuntu:~$ *command4* ubuntu@ubuntu:~$ *command1* Now, these commands should get saved in a text file say commandrec like this- *command1* *command2* *command3* *command4* NOTE:The last command in the terminal which was again command1 is not recorded/saved again in the text file. And the next time I open the terminal, and enter a new command command 5, it should get appended to the list in commandrec (but if the command was used earlier on some other date, it should still be ignored. For example, command 1 entered again along with command 5 on a new day/time but command1 not recorded as already used) The commandrec file looking something like this- 31/05/12 12:00:00 *command1* *command2* *command3* *command4* 01/06/12 13:00:00 *command 5* (the time and date thing would be great if possible, but okay even if that isn't there) This way, I can have a record of all commands used by me to date.   • Is meta description still relevant?

    I received this bit of advice about the meta description tag recently: Meta descriptions are used by Google probably 80% of the time for the snippet. They don’t help with rankings but you should probably use them. You could just auto generate them from the first part of the question. The description tag exists in the header, like so: <meta name="Description" content="A brief summary of the content on the page."> I'm not sure why we would need this field, as Google seems perfectly capable of showing the relevant search terms in context in the search result pages, like so (I searched for c# list performance): In other words, where would a meta description summary improve these results? We want the page to show context around the actual search hits, not a random summary we inserted! Google Webmaster Central has this advice: For some sites, like news media sources, generating an accurate and unique description for each page is easy: since each article is hand-written, it takes minimal effort to also add a one-sentence description. For larger database-driven sites, like product aggregators, hand-written descriptions are more difficult. In the latter case, though, programmatic generation of the descriptions can be appropriate and is encouraged -- just make sure that your descriptions are not "spammy." Good descriptions are human-readable and diverse, as we talked about in the first point above. The page-specific data we mentioned in the second point is a good candidate for programmatic generation. I'm struggling to think of any scenario when I would want the Google-generated summary, that is, actual context from the page for the search terms, to be replaced by a hard-coded meta description summary of the question itself.
