  • On Disk Substring index

    I have a file (fasta file to be specific) that I would like to index, so that I can quickly locate any substring within the file and then find the location within the original fasta file. This would be easy to do in many cases, using a Trie or substring array, unfortunately the strings I need to index are 800+ MBs which means that doing them in memory in unacceptable, so I'm looking for a reasonable way to create this index on disk, with minimal memory usage. (edit for clarification) I am only interested in the headers of proteins, so for the largest database I'm interested in, this is about 800 MBs of text. I would like to be able to find an exact substring within O(N) time based on the input string. This must be useable on 32 bit machines as it will be shipped to random people, who are not expected to have 64 bit machines. I want to be able to index against any word break within a line, to the end of the line (though lines can be several MBs long). Hopefully this clarifies what is needed and why the current solutions given are not illuminating. I should also add that this needs to be done from within java, and must be done on client computers on various operating systems, so I can't use any OS Specific solution, and it must be a programatic solution.

  • Java: fastest way to do random reads on huge disk file(s)

    I've got a moderately big set of data, about 800 MB or so, that is basically some big precomputed table that I need to speed some computation by several orders of magnitude (creating that file took several mutlicores computers days to produce using an optimized and multi-threaded algo... I do really need that file). Now that it has been computed once, that 800MB of data is read only. I cannot hold it in memory. As of now it is one big huge 800MB file but splitting in into smaller files ain't a problem if it can help. I need to read about 32 bits of data here and there in that file a lot of time. I don't know before hand where I'll need to read these data: the reads are uniformly distributed. What would be the fastest way in Java to do my random reads in such a file or files? Ideally I should be doing these reads from several unrelated threads (but I could queue the reads in a single thread if needed). Is Java NIO the way to go? I'm not familiar with 'memory mapped file': I think I don't want to map the 800 MB in memory.     I've got a vs2010 solution containing an ASP.Net 4 website, and a Silverlight 4 project. The website is linked to the Silverlight project ('Map') and the ClientBin folder contains a Map.xap file. The Map project is very simple. It contains the default App.xaml and App.xaml.cs files. However, I cannot break on any breakpoints set in the MainPage.xaml.cs file (in IE). I have checked the correct settings for Silverlight debugging. And see that Exception I'm throwing in the MainPage constructor? I'm not seeing that either. In fact, nothing I put in there seems to be run at all, but I know the xaml is rendering because I can see my canvas background. What am I not getting here?

So far I've solved this using read.table(comment.char = ">", skip = x, nrow = y) (x and y are currently fixed). This reads the data between the header and >>> end of file. However, I would like to make my function a bit more plastic regarding the number of rows. Data may have values larger than 800, and consequently more rows. I could scan or readLines the file and see which row corresponds to the >>> end of file and calculate the number of lines to be read. What approach would you use?

    I have a record set for inspections of many peices of equipment. The four cols of interest are equip_id,month,year,myData. My requirment is to have EXACTLY ONE Record per month for each peice of equipment. I have a quiery that makes the data unique over equip_id,month,year. So there is no more than one record for each month/year for a peice of equipment. But now I need to simulate data for the missing month. I want to simply go back in time to get the last peice of my data. So that may seem confusing, so i'll show by example. Given this: equip_id month year myData 1 1 2010 500 1 2 2010 600 1 5 2010 800 2 2 2010 300 2 4 2010 400 2 6 2010 500 I want this: equip_id month year myData 1 1 2010 500 1 2 2010 600 1 3 2010 600 1 4 2010 600 1 5 2010 800 2 2 2010 300 2 3 2010 300 2 4 2010 400 2 5 2010 400 2 6 2010 500 Notice that im filling in missing data with the data from the month ( or two months etc.) before. Also note that if the first record for equip 2 is in 2/2010 than I don't need a record for 1/2010 even though I have one for equip 1. I just need exactly one record for each month/year for each peice of equipment. So if the record does not exsist I just want to go back in time and grab the data for that record. Thanks!!!

    I'm currently working with WP theme that can be found here: sanjay.dmediastudios.com I'm currently using 'smooth scroll' on my page, I'm attempting to have the page smoothly scroll to the requested section when coming from an external link (for instance coming from the blog page takes you to sanjay.dmediastudios.com/#portfolio) from there I want the page to start at the top and THEN scroll to the portfolio section. What's happening is it briefly displays the 'portfolio section' (anchor jump) and THEN resets to the top and scrolls down. It's driving me nuts :(.   • css absolute positioning hidden scrollbars ... with a twist

    I'm working on a website that targets 1024 X 768 as the minimum resolution. So, we're at about 970px wide. Design came back with an interesting layout that has a centered site with a banner that actually exceeds this width (1288px to be exact) that will look good for users with greater resolution, but look fine at 1024. So, to prevent scrollbars from showing up for those at 1024 I positioned the banner absolutely and used overflow-x: hidden on the body. This works just fine across our target browsers. Now, the client has come back and asked for scrollbars to be present for users on 800 X 600 (yes, this is not the target) so they can see a critical login button. How can this be accommodated for those 2% of their users without making radical changes? All I can think of is to detect their screen width and remove the overflow-x:hidden. You have to love when requirements change late in the build process!     I need a way to reduce the memory usage of these programs while keeping the functionality. Every time I add 50 milliseconds or so to the set&display loop in AnimationTest1, it throws an out of memory error.   • Animation Color [on hold]

    I'm having problems in my java program for animation. I'm trying to draw a hexagon with a shape similar to that of a trapezoid. Then, I'm making it move to the right for a certain amount of time (DEMO_TIME). Animation and ScreenManager are "API" classes, and AnimationTest1 is a demo. In my test program, it runs with a black screen and white stroke color. I'd like to know why this happened and how to fix it. I'm a beginner, so I apologize for this question being stupid to all you game programmers. Has anyone succeed of running the FreeNX remote under 1280 x 1024 resolution, and can post a working configuration? Thanks!     I have some presentations that are filmed. The audio is the presenter and the video is all the Powerpoint slides (size 1024x768, video codec H264, audio codec AAC). I would like to reduce their final file size since a 1 hour presentation is about 800 MB. Most of it is the video part which as I said is mostly powerpoint slides that don't change much over a matter of several seconds. Which codec would be better suited to encode this images and reduce the size of the end file?

    My computer stopped working the other day, I came down and it was kind of chriping away then when I restarted it it only did the same thing, I unplugged everything not needed and it did nothing at all, I thought maybe powersupply but when I took cover off the green light on MB was on and powersuppy is making little buzz sound, but nothing happens when I turn com on other than the green light on MB flickers a bit, I checked memory in other com and it works fine, love to be able to fix with as litttle cost as possible, hope someone here can help... P4-640 (3.2E GHz, 800 FSB, L2:2MB, EM64T, HT)
