  • Matlab 3d volume visualization and 3d overlay

    Hi, so the question ist pretty much the title. I have a 3d volume loaded as raw data [256, 256, 256] = size(A). It contains only values of zero's and ones, where the 1's represent the structure and 0's the "air". I want to visualize the structure in matlab and then run an algorithm on it and put an overlay on it, let's say in the color red. So to be more precise: How do i visualize the 3d volume. 0's transparent, 1's semitransparent? Plot a line in the 3 d vis as an overlay? I already read the mathworks tutorials and they didn't help. I tried using the set command, but it fails completly saying for every property i try "invalid root property". I hope someone can help.

  • Translation of clustering problem to graph theory language

    I have a rectangular planar grid, with each cell assigned some integer weight. I am looking for an algorithm to identify clusters of 3 to 6 adjacent cells with higher-than-average weight. These blobs should have approximately circular shape. For my case the average weight of the cells not containing a cluster is around 6, and that for cells containing a cluster is around 6+4, i.e. there is a "background weight" somewhere around 6. The weights fluctuate with a Poisson statistic. For small background greedy or seeded algorithms perform pretty well, but this breaks down if my cluster cells have weights close to fluctuations in the background. Also, I cannot do a brute-force search looping through all possible setups because my grid is large (something like 1000x1000). I have the impression there might exist ways to tackle this in graph theory. I heard of vertex-covers and cliques, but am not sure how to best translate my problem into their language.

  • Sorting eigenvectors by their eigenvalues (associated sorting)

    I have an unsorted vector of eigenvalues and a related matrix of eigenvectors. I'd like to sort the columns of the matrix with respect to the sorted set of eigenvalues. (e.g., if eigenvalue[3] moves to eigenvalue[2], I want column 3 of the eigenvector matrix to move over to column 2.) I know I can sort the eigenvalues in O(N log N) via std::sort. Without rolling my own sorting algorithm, how do I make sure the matrix's columns (the associated eigenvectors) follow along with their eigenvalues as the latter are sorted?

  • Java: ArrayList bottleneck

    Hello, while profiling a java application that calculates hierarchical clustering of thousands of elements I realized that ArrayList.get occupies like half of the CPU needed in the clusterization part of the execution. The algorithm searches the two more similar elements (so it is O(n*(n+1)/2) ), here's the pseudo code: int currentMax = 0.0f for (int i = 0 to n) for (int j = i to n) get content i-th and j-th if their similarity > currentMax update currentMax merge the two clusters So effectively there are a lot of ArrayList.get involved. Is there a faster way? I though that since ArrayList should be a linear array of references it should be the quickest way and maybe I can't do anything since there are simple too many gets.. but maybe I'm wrong. I don't think using a HashMap could work since I need to get them all on every iteration and map.values() should be backed by an ArrayList anyway.. Otherwise should I try other collection libraries that are more optimized? Like google's one, or apache one.. Thanks

  • Why aren't we programming on the GPU???

    So I finally took the time to learn CUDA and get it installed and configured on my computer and I have to say, I'm quite impressed! Here's how it does rendering the Mandelbrot set at 1280 x 678 pixels on my home PC with a Q6600 and a GeForce 8800GTS (max of 1000 iterations): Maxing out all 4 CPU cores with OpenMP: 2.23 fps Running the same algorithm on my GPU: 104.7 fps And here's how fast I got it to render the whole set at 8192 x 8192 with a max of 1000 iterations: Serial implemetation on my home PC: 81.2 seconds All 4 CPU cores on my home PC (OpenMP): 24.5 seconds 32 processors on my school's super computer (MPI with master-worker): 1.92 seconds My home GPU (CUDA): 0.310 seconds 4 GPUs on my school's super computer (CUDA with static domain decomposition): 0.0547 seconds So here's my question - if we can get such huge speedups by programming the GPU instead of the CPU, why is nobody doing it??? I can think of so many things we could speed up like this, and yet I don't know of many commercial apps that are actually doing it. Also, what kinds of other speedups have you seen by offloading your computations to the GPU?

  • How do you draw like a Crayon?

    Crayon Physics Deluxe is a commercial game that came out recently. Watch the video on the main link to get an idea of what I'm talking about. It allows you to draw shapes and have them react with proper physics. The goal is to move a ball to a star across the screen using contraptions and shapes you build. While the game is basically a wrapper for the popular Box2D Physics Engine, it does have one feature that I'm curious about how it is implemented. Its drawing looks very much like a Crayon. You can see the texture of the crayon and as it draws it varies in thickness and darkness just like an actual crayon drawing would look like. The background texture is freely available here. Is it a simple texture applied with a random thickness and darkness or is there something more going on?

  • Text mining with PHP

    Hi, I'm doing a project for a college class I'm taking. I'm using PHP to build a simple web app that classify tweets as "positive" (or happy) and "negative" (or sad) based on a set of dictionaries. The algorithm I'm thinking of right now is Naive Bayes classifier or decision tree. However, I can't find any PHP library that helps me do some serious language processing. Python has NLTK (http://www.nltk.org). Is there anything like that for PHP? I'm planning to use WEKA as the back end of the web app (by calling Weka in command line from within PHP), but it doesn't seem that efficient. Do you have any idea what I should use for this project? Or should I just switch to Python? Thanks

    hi , i would like to program some graphic figures such as line, circle,etc. i have used turboc++ 3.0 for dos graphics. i would like to do the same with the compilers dev c++ or code blocks or vc++. i would like to implement dda and bresenhems line and circle drawing algorithm. how should i go about implementing these programs through these compilers (not the command line tools). i have a really vague picture of graphics programming.please help.. thanks in advance. please note : i have a nvidia graphics card 1gb.. so i cannot use dos graphics (i think the card is the reason).

  • Elusive race condition in Java

    I am creating a graphing calculator. In an attempt to squeeze some more performance out of it, I added some multithreaded to the line calculator. Essentially what my current implementation does is construct a thread-safe Queue of X values, then start however many threads it needs, each one calculating a point on the line using the queue to get its values, and then ordering the points using a HashMap when the calculations are done. This implementation works great, and that's not where my race condition is (merely some background info). In examining the performance results from this, I found that the HashMap is a performance bottleneck, since I do that synchronously on one thread. So I figured that ordering each point as its calculated would work best. I tried a PriorityQueue, but that was slower than the HashMap. I ended up creating an algorithm that essentially works like this: I construct a list of X values to calculate, like in my current algorithm. I then copy that list of values into another class, unimaginatively and temporarily named BlockingList, which is responsible for ordering the points as they are calculated. BlockingList contains a put() method, which takes in two BigDecimals as parameters, the first the X value, the second the calculated Y value. put() will only accept a value if the X value is the next one on the list to be accepted in the list of X values, and will block until another thread gives it the next excepted value. For example, since that can be confusing, say I have two threads, Thread-1 and Thread-2. Thread-2 gets the X value 10.0 from the values queue, and Thread-1 gets 9.0. However, Thread-1 completes its calculations first, and calls put() before Thread-2 does. Because BlockingList is expecting to get 10.0 first, and not 9.0, it will block on Thread-1 until Thread-2 finishes and calls put(). Once Thread-2 gives BlockingList 10.0, it notify()s all waiting threads, and expects 9.0 next. This continues until BlockingList gets all of its expected values. (I apologise if that was hard to follow, if you need more clarification, just ask.) As expected by the question title, there is a race condition in here. If I run it without any System.out.printlns, it will sometimes lock because of conflicting wait() and notifyAll()s, but if I put a println in, it will run great.   • Linear Regression and Java Dates

    I am trying to find the linear trend line for a set of data. The set contains pairs of dates (x values) and scores (y values). I am using a version of this code as the basis of my algorithm. The results I am getting are off by a few orders of magnitude. I assume that there is some problem with round off error or overflow because I am using Date's getTime method which gives you a huge number of milliseconds. Does anyone have a suggestion on how to minimize the errors and compute the correct results?

  • CUDA: accumulate data into a large histogram of floats

    I'm trying to think of a way to implement the following algorithm using CUDA: Working on a large volume of voxels, for each voxel I calculate an index i and a value c. after the calculation I need to perform histogram[i] += c c is a float value and the histogram can have up to 15,000 bins. I'm looking for a way to implement this efficiently using CUDA. The first obvious problem is that with compute capabilities 1.3 which is what I'm using I can't even do an atomicAdd() of floats so how can I accumulate anything reliably? This example by nVidia does something somewhat simpler. The histograms are saved in the shared memory (which I can't do due to its size) and it only accumulates integers. Can this approach be generalized to my case?

  • Metalanguage like BNF or XML-Schema to validate a tree-instance against a tree-model

    Hi! I'm implementing a new machine learning algorithm in Java that extracts a prototype datastructure from a set of structured datasets (tree-structure). As im developing a generic library for that purpose, i kept my design independent from concrete data-representations like XML. My problem now is that I need a way to define a data model, which is basically a ruleset describing valid trees, against which a set of trees is being matched. I thought of using BNF or a similar dialect. Basically I need a way to iterate through the space of all valid TreeNodes defined by the ModelTree (Like a search through the search space for algorithms like A*) so that i can compare my set of concrete trees with the model. I know that I'll have to deal with infinite spaces there but first things first. I know, it's rather tricky (and my sentences are pretty bumpy) but I would appreciate any clues.     While trying to encrypt a given input using Elliptic Curve Cryptography in Java I'm using the following algorithms for generating the cipher and the key: KeyPairGenerator g = KeyPairGenerator.getInstance("ECDSA"); Cipher cipher = Cipher.getInstance("ECIES"); Now as expected, the cipher isn't accepting the keys generated by the ECDSA algorithm. I get the error as - must be passed IE key. I searched for the ciphers being supported by these 2 methods here: http://java.sun.com/javase/6/docs/technotes/guides/security/StandardNames.html#Cipher Unfortunately no else algo is supported for ECC. Has anyone used ECC generated keys to encrypt/decrypt an input? Which algo should I use for both so that they don't clash with each other?

  • PHP mcrypt usage class?

    I'm pretty new at this. Tried to make sense of the manual page for mcrypt at PHP.net when I thought a good tutorial would do a better job. So I searched yet without anything substantial. I also tried one of the examples of using mcrypt to perform the encryption and decryption with 2 functions, but it gives a warning of "Size of key is too large for this algorithm". Can anyone please write me a two-way class to do the encryption / decryption using mcrypt so I can make sense of the library? Thanks!

    Hi folks, I'm trying to develop an image focusing algorithm for some test automation work. I've chosen to use AForge.net, since it seems like a nice mature .net friendly system. Unfortunately, I can't seem to find information on building autofocus algorithms from scratch, so I've given it my best try: take image. apply sobel edge detection filter, which generates a greyscale edge outline. generate a histogram and save the standard dev. move camera one step closer to subject and take another picture. if the standard dev is smaller than previous one, we're getting more in focus. otherwise, we've past the optimal distance to be taking pictures. is there a better way? update: HUGE flaw in this, by the way. as I get past the optimal focus point, my "image in focus" value continues growing. you'd expect a parabolic-ish function looking at distance/focus-value, but in reality you get something that's more logarithmic

  • Is it possible to find the KNN for a node that is *IN* the KD-tree?

    Hi there, Trying to create a KNN search using a KD-tree. I can form the KD-tree fine (or at least, I believe I can!). My problem is that I am searching to find the closest 2 neighbours to every point in a list of points. So, is there a method to find the K nearest neighbours to a point using a KD tree even if the point is actually IN the tree, or do I need to construct a seperate KD tree for each point, leaving out the point that I wish to search for? My implementation language is C++, but I am more looking for either an algorithm or general help, thanks! Thanks, Stephen

    Hi, I need to retrieve data from a COBOL variable of the type: "PIC S9(2) COMP" onto a C variable of the type "int". It's stored using two bytes of a string, so I receive it as a couple of chars. I know COBOL stores decimal data onto a "S9(2) COMP" in binary format, so It would be a great help letting me know any algorithm or way to convert it safely.   • Recompile a x86 code with LLVM to some faster one x86

    Hello Is it possible to run LLVM compiler with input of x86 32bit code? There is a huge algorithm which I have no source code and I want to make it run faster on the same hardware. Can I translate it from x86 back to x86 with optimizations. This Code runs a long time, so I want to do static recompilation of it. Also, I can do a runtime profile of it and give to LLVM hints, which branches are more probable. The original Code is written for x86, and uses no SSE/MMX/SSE2. After recompilation It has a chances to use x86_64 and/or SSE3. Also, The code will be regenerated in more optimal way to hardware decoder. Thanks.

  • For a primary key of an integral type, why is it important to avoid gaps ?

    I am generating a surrogate key for a table & due to my hi/lo algorithm, everytime you reboot/restart the machine, gaps may appear. T1: current hi = 10000000 (sequence being dished out .. 1 to 100) Assume that current sequence is 10000050 T2: restart system. T3: System gives out the next_hi as 10000100 (sequence being dished out now ranges from 101 to 200) T4: Next request for a key returns 100001001 From a primary key or indexing internals perspective, why is it important that there be no gaps in the sequences ? I'm asking this for a deeper understanding of mysql specifically. Thanks
