  • Python: need to get energies of charge pairs.

    I am new to python. I have to make a program for a project that takes a PDB format file as input and returns a list of all the intra-chain and inter-chain charge pairs and their energies (using coulomb’s law assuming a dielectric constant of (?) of 40.0). For simplicity, the charged residues for this program are just Arg (CZ), Lys (NZ), Asp (CG) and Glu (CD) with the charge bearing atoms for each indicated in parentheses. The program should report any attractive or repulsive interactions within 8.0 Å. Here is some additional information needed for the program. Eij = energy of interaction between atoms i and j in kilocalories/mole (kcals/mol) qi = charge for atom i (+1 for Lys or Arg, -1 for Glu or Asp) rij = distance between atoms i and j in angstroms using the distance formula The output should adhere to the following format: First residue : Second residue Distance Energy Lys 10 Chain A: ASP 46 Chain A D= 4.76 ang E= -2.32 kcals/mol (For some reason I can't organize the top two rows, but the first row should be lables and below it the corresponding values.)   • Information about PTE's (Page Table Entries) in Windows

    In order to find more easily buffer overflows I am changing our custom memory allocator so that it allocates a full 4KB page instead of only the wanted number of bytes. Then I change the page protection and size so that if the caller writes before or after its allocated piece of memory, the application immediately crashes. Problem is that although I have enough memory, the application never starts up completely because it runs out of memory. This has two causes: since every allocation needs 4 KB, we probably reach the 2 GB limit very soon. This problem could be solved if I would make a 64-bit executable (didn't try it yet). even when I only need a few hundreds of megabytes, the allocations fail at a certain moment. The second problem is the biggest one, and I think it's related to the maximum number of PTE's (page table entries, which store information on how Virtual Memory is mapped to physical memory, and whether pages should be read-only or not) you can have in a process. My questions (or a cry-for-tips): Where can I find information about the maximum number of PTE's in a process? Is this different (higher) for 64-bit systems/applications or not? Can the number of PTE's be configured in the application or in Windows? Thanks, Patrick PS. note for those who will try to argument that you shouldn't write your own memory manager: My application is rather specific so I really want full control over memory management (can't give any more details) Last week we had a memory overwrite which we couldn't find using the standard C++ allocator and the debugging functionality of the C/C++ run time (it only said "block corrupt" minutes after the actual corruption") We also tried standard Windows utilities (like GFLAGS, ...) but they slowed down the application by a factor of 100, and couldn't find the exact position of the overwrite either We also tried the "Full Page Heap" functionality of Application Verifier, but then the application doesn't start up either (probably also running out of PTE's)

  • Failed at linking C++ [undefined reference boost::filesystem3 ... ]

    i'm having some troubles compiling my work, i'm using ubuntu with g++! i get a lot of these messages: undefined reference to `boost::filesystem3::directory_entry::m_get_status(boost::system::error_code*) const' undefined reference to `boost::filesystem3::path::extension() const' undefined reference to `boost::filesystem3::path::filename() const' undefined reference to `boost::filesystem3::path::filename() const' (etc...) I've searched and found maaany answers but none of those work for me.   • C++: Declare static variable in function argument list

    Is there any way at all in C++ to declare a static variable while passing it to a function? I'm looking to use a macro to expand to the expression passed to the function. The expression needs to declare and initialize a static variable on that particular line (based on the filename and line number using FILE and LINE). int foo(int b) { int c = b + 2; return c; } int main() { int a = 3; a = foo(static int h = 2); //<---- see this! cout << a; return 0; } The problem I'm trying to solve is getting the filename and line number with the FILE and LINE macros provided by the preprocessor, but then creating a lookup table with integer keys leading to the FILE, LINE pairs. For example, the key 89 may map to file foo.cpp, line 20. To get this to work, I'm trying to use local static variables, so that they are initialized only once per line execution. The static variable will be initialized by calling a function that calculates the integer key and adds an entry to the lookup table if it is not there. Right now the program uses a message class to send exception information. I'm writing a macro to wrap this class into a new class: WRAPPER_MACRO(old_class_object) will expand to NewClass(old_class_object, key_value). If I add the static variable declaration as a second line right before this, it should work. The problem is that in most places in the code, the old class object is passed as an argument to a function. So the problem becomes declaring and initializing the static variable somehow with the macro, while keeping the existing function calls.

  • How to get the real, actual duration of an MP3 file (VBR or CBR) server-side

    I used to calculate the duration of MP3 files server-side using ffmpeg - which seemed to work fine. Today i discovered that some of the calculations were wrong. Somehow, for some reason, ffmpeg will miscalculate the duration and it seems to happen with variable bit rate mp3 files only. When testing this locally, i noticed that ffmpeg printed two extra lines in green. Command used: ffmpeg -i song_9747c077aef8.mp3 ffmpeg says: [mp3 @ 0x102052600] max_analyze_duration 5000000 reached at 5015510 [mp3 @ 0x102052600] Estimating duration from bitrate, this may be inaccurate After a nice, warm google session, i found some posts on this, but no solution was found. I then tried to increase the maximum duration: ffmpeg -analyzeduration 999999999 -i song_9747c077aef8.mp3 After this, ffmpeg returned only the second line: [mp3 @ 0x102052600] Estimating duration from bitrate, this may be inaccurate But in either case, the calculated duration was just plain wrong. Comparing it to VLC i noticed that here the duration is correct. After more research i stumbled over mp3info - which i installed and used. mp3info -p "%S" song_9747c077aef8.mp3 mp3info then returned the CORRECT duration, but only as an integer, which i cannot use as i need a more accurate number here. The reason for this was explained in a comment below, by user blahdiblah - mp3info is simply pulling ID3 info from the file and not actually performing any calculations. I also tried using mplayer to retrieve the duration, but just as ffmpeg, mplayer is returning the wrong value. Now i ran out of options. If somebody knows how to get around this, any hints, tips, guides or corrections are welcome! Thank You!

  • rbind.zoo doesn't seem create consistent zoo object

    I want to rbind.zoo two zoo object together. When I was testing I came across the following issue(?)... Note: The below is an example, there is clearly no point to it apart from being illustrative. I have an zoo object, call it, 'X'. I want to break it into two parts and then rbind.zoo them together. When I compare it to the original object then all.equal gives differences. It appears that the '$class' attribute differs, but I can't see how or why. Is I make these xts objects then the all.equal works as expected. i.e. .....   • R optimization: How can I avoid a for loop in this situation?

    I'm trying to do a simple genomic track intersection in R, and running into major performance problems, probably related to my use of for loops. In this situation, I have pre-defined windows at intervals of 100bp and I'm trying to calculate how much of each window is covered by the annotations in mylist. Graphically, it looks something like this: 0 100 200 300 400 500 600 windows: |-----|-----|-----|-----|-----|-----| mylist: |-| |-----------| So I wrote some code to do just that, but it's fairly slow and has become a bottleneck in my code: ##window for each 100-bp segment windows <- numeric(6) ##second track mylist = vector("list") mylist[[1]] = c(1,20) mylist[[2]] = c(120,320) ##do the intersection for(i in 1:length(mylist)){ st <- floor(mylist[[i]][1]/100)+1 sp <- floor(mylist[[i]][2]/100)+1 for(j in st:sp){ b <- max((j-1)*100, mylist[[i]][1]) e <- min(j*100, mylist[[i]][2]) windows[j] <- windows[j] + e - b + 1 } } print(windows) [1] 20 81 101 21 0 0 Naturally, this is being used on data sets that are much larger than the example I provide here. Through some profiling, I can see that the bottleneck is in the for loops, but my clumsy attempt to vectorize it using *apply functions resulted in code that runs an order of magnitude more slowly. I suppose I could write something in C, but I'd like to avoid that if possible. Can anyone suggest another approach that will speed this calculation up?

  • Where to place interactive objects in JavaScript?

    I'm creating a web based application (i.e. JavaScript with jQuery and lots of SVG) where the user interacts with "objects" on the screen (think of DIVs that can be draged around, resized and connected by arraows - like a vector drawing programm or a graphical programming language). As each "object" contains individual information but is allways belonging to a "class" of elements it's obvious that this application should be programmed by using an OOP approach. But where do I store the "objects" best? Should I create a global structure ("registry") with all (JS native) objects and tell them "draw yourself on the DOM"? Or should I avoid such a structure and think of the (relevant) DOM nodes as my objects and attach the relevant data as .data() to them? The first approach is very MVC - but I guess the attachment of all the event handlers will be non trivial. The second approach will handle the events in a trivial way and it doesn't create a duplicate structure, but I guess the usual OO stuff (like methods) will be more complex. What do you recomend? I think the answer will be JavaScript and SVG specific as "usual" programming languages don't have such a highly organized output "canvas".

  • Strange behaviour of DataTable with DataGridView

    Please explain me what is happening. I have created a WinForms .NET application which has DataGridView on a form and should update database when DataGridView inline editing is used. Form has SqlDataAdapter _da with four SqlCommands bound to it. DataGridView is bound directly to DataTable _names. Such a CellValueChanged handler: private void dataGridView1_CellValueChanged(object sender, DataGridViewCellEventArgs e) { _da.Update(_names); } does not update database state although _names DataTable is updated. All the rows of _names have RowState == DataRowState.Unchanged Ok, I modified the handler: private void dataGridView1_CellValueChanged(object sender, DataGridViewCellEventArgs e) { DataRow row = _names.Rows[e.RowIndex]; row.BeginEdit(); row.EndEdit(); _da.Update(_names); } this variant really writes modified cell to database, but when I attempt to insert new row into grid, I get an error about an absence of row with index e.RowIndex So, I decided to improve the handler further: private void dataGridView1_CellValueChanged(object sender, DataGridViewCellEventArgs e) { if (_names.Rows.Count<e.RowIndex) { DataRow row = _names.Rows[e.RowIndex]; row.BeginEdit(); row.EndEdit(); } else { DataRow row = _names.NewRow(); row["NameText"] = dataGridView1["NameText", e.RowIndex].Value; _names.Rows.Add(row); } _da.Update(_names); } Now the really strange things happen when I insert new row to grid: the grid remains what it was until _names.Rows.Add(row); After this line THREE rows are inserted into table - two rows with the same value and one with Null value. The slightly modified code: DataRow row = _names.NewRow(); row["NameText"] = "--------------" _names.Rows.Add(row); inserts three rows with three different values: one as entered into the grid, the second with "--------------" value and third - with Null value. I really got stuck in guessing what is happening.

  • iPhone dev: UIBarButtonItem or title not showing up in NavigationBar

    Hello everyone, here my problem. I have a NavigationBar at the top, a TabBar at the bottom and a TableView at the center of the screen. Very normal situation. I set it all up in IB and I have set this in the app delegate : ExpensesListNavController *expensesListNavController; This in order to be able to add new views to the stack. I need to have 3 levels: - list of items in a TableView - OK - firstLevel: once pressed one cell a view is added to the stack - OK - second level: one pressed the "modify" button on the navBar on the firstLevel I want to show a new view that can be customized by the user. My Problem is coming when trying to add the "Modify" button in the "firstLevelView".   • Manipulating/changing adressbar link Help

    I am out of my own "ideas" going through this. I have a album viewer. When you click next I want the adressbar to hang with it, e.g if you start on ?photoid=1, and click next (next picture appends and stuff), and then i want it to say ?photoid=2. Now I cant make it say ?photoid=2 without changing/manipulating, and this you cant do without HTML5. I have made a script in HTML5 that works fine, but then I need to take care of those who dont have HTML5(only chrome, ff4 etc supports html5) Made the script from this( https://developer.mozilla.org/en/DOM/Manipulating_the_browser_history ) I thought of adding #photoid=2 so, ?photoid=1#photoid=2 and then check if theres anything in # then use that instead of the $_GET.. But apparently you cannot do that as # is client side handled and never sent to the server. So what should I then do? Any suggestions please to make a workaround this? I checked facebook, what they did to IE users, and I could hear that it "clicked" (the annoying click sound from IE) twice.. the first was to get to the next picture, the second click sound changed the adressbar?!(how?). And then I also thought hey, html5 is only supported in ff4, and I got ff3.6, and they manipulate the adress bar url when you browse through the album photos, exactly like how I wanted (and what I have written for but it only works in Chrome and ff4..?). How could they do that?

    Hi, I have some code (it's part of a wordpress plugin) which takes a text string, and the format specifier given to date(), and attempts to parse it into an array containing hour, minute, second, day, month, year. However, recently someone gave me 24 ??????, 2010. This is Russian for November 24, 2010 [the date format was j F, Y], and it is parsed as year = 2010, month = null, day = 24. Are there any functions that I can use that know how to translate both November and ?????? into 11? EDIT: Running print_r(setlocale(LC_ALL, 0)); returns C. Switching back to strptime() seems to fix the problem, but the docs warn: Internally, this function calls the strptime() function provided by the system's C library. This function can exhibit noticeably different behaviour across different operating systems. The use of date_parse_from_format(), which does not suffer from these issues, is recommended on PHP 5.3.0 and later. Is date_parse_from_format() the correct API, and if so, how do I get it to recognize the language?

  • jQuery ajax only works first time

    I have a table of data that on a button click certain values are saved to the database, while other values are retrieved. I need the process to be continuous, but I can only get it to work the first time. At first I was using .ajax() and .replaceWith() to rewrite the entire table, but because this overwrites the DOM it was losing events associated with the table. I cannot use .live() because I'm using stopPropagation() and .live() doesn't support it due to event bubbling. I was able to essentially re-bind the click event onto the table within the .ajax() callback, but a second call to the button click event did nothing. I changed the code to use .get() for the ajax and .html() to put the results in the table (the server-side code now returns the complete table sans the <table> tags). I no longer have to rebind the click event to the table, but subsequent clicks to the button still do nothing. Finally, I changed it to .load(), but with the same (non-) results. By "do nothing" I mean while the ajax call is returning the new HTML as expected, it's not being applied to the table. I'm sure it has something to do with altering the DOM, but I thought since I'm only overwriting the table contents and not the table object itself, it should work. Obviously I'm missing something; what is it?     Using jquery formtowizard.js with an ajax submit. I want the last step of the form to display a summary of all form fields that were filled out. I can get it to work in isolated test cases, but not in full use.   • When clicking on ajax.actionlink in its oncomplete function I can't update the html of a div whith requested data

    In one partial view I've got some ajax.ActionLinks which when clicked update the div 'importpartupdate' (they just updates the div whith new ajax.actionLinks with other routevalues). The problem is that when this update is competed I have to update another div - depending on which link is clicked . That's why in my OnComplete function of my ajax.ActionLink I make an ajax request to the action'GridViewLanguage' which returns me the partial view which should uodate this other div which claass .floatLanguage. So the first time when I click a link eeverything works correctly and my two divs are correctly updated.   • Web Control added in .master control type not found in child page

    I have a Web Site project, and within it I have a user Web Control defined in an ascx file. The control is added to the Site.Master, and it shows up correctly on the page and everything is fine. I need to override some of the control's fields on one of the pages that derive from Site.Master. // In OnLoad: MyControlName control = (MyControlName) Page.Master.GetBaseMasterPage().FindControl("controlID")); The issue is that MyControlName doesn't register as a valid Type on the child page. If I add a second instance of the control to the child page directly, the above works as needed, but if the control isn't placed directly on the page, and instead is only defined in the master page, the type is undefined. The control is not in a namespace, and is defined within the project, so I don't know why it is having such an issue location the appropriate type. If I put a breakpoint in the OnLoad, the type listed for the control is ASP.my_control_name_ascx, but using that does not work either. Why can't the child class reference the correct type? Can I fix this? Thanks!

  • Accessing both stored procedure output parameters AND the result set in Entity Framework?

    Is there any way of accessing both a result set and output parameters from a stored procedure added in as a function import in an Entity Framework model? I am finding that if I set the return type to "None" such that the designer generated code ends up calling base.ExecuteFunction(...) that I can access the output parameters fine after calling the function (but of course not the result set). Conversely if I set the return type in the designer to a collection of complex types then the designer generated code calls base.ExecuteFunction<T>(...) and the result set is returned as ObjectResult<T> but then the value property for the ObjectParameter instances is NULL rather than containing the proper value that I can see being passed back in Profiler. I speculate the second method is perhaps calling a DataReader and not closing it. Is this a known issue? Any work arounds or alternative approaches?   • Why does Python's 'for ... in' work differently on a list of values vs. a list of dictionaries?

    I'm wondering about some details of how for ... in works in Python. My understanding is for var in iterable on each iteration creates a variable, var, bound to the current value of iterable. So, if you do for c in cows; c = cows[whatever], but changing c within the loop does not affect the original value. However, it seems to work differently if you're assigning a value to a dictionary key. cows=[0,1,2,3,4,5] for c in cows: c+=2 #cows is now the same - [0,1,2,3,4,5] cows=[{'cow':0},{'cow':1},{'cow':2},{'cow':3},{'cow':4},{'cow':5}] for c in cows: c['cow']+=2 # cows is now [{'cow': 2}, {'cow': 3}, {'cow': 4}, {'cow': 5}, {'cow': 6}, {'cow': 7} #so, it's changed the original, unlike the previous example I see one can use enumerate to make the first example work, too, but that's a different story, I guess. cows=[0,1,2,3,4,5] for i,c in enumerate(cows): cows[i]+=1 # cows is now [1, 2, 3, 4, 5, 6] Why does it affect the original list values in the second example but not the first?

    When I first started writing CSS, I was writing it in an expanded form div.class { margin: 10px 5px 3px; border: 1px solid #333; font-weight: bold; } .class .subclass { text-align:right; } but now I find myself writing css like this: (Example from code I'm actually writing now) .object1 {} .scrollButton{width:44px;height:135px;} .scrollButton img {padding:51px 0 0 23px;} .object2 {width:165px;height:94px;margin:15px 0 0 23px;padding:15px 0 0 10px;background:#fff;} .featuredObject .symbol{line-height:30px; padding-top:6px;} .featuredObject .value {width:90px;} .featuredObject .valueChange {padding:5px 0 0 0;} .featuredObject img {position:absolute;margin:32px 0 0 107px;} and I'm beginning to worry because a lot of the time I see the first form done in examples online, while I find the second form a lot easier for me to work with. It has a lower vertical height, so I can see all the classes at a glance with less scrolling, the tabulation of the hierarchy seems more apparent, and it looks more like code I'd write with javascript or html. Is this a valid way of doing code, or to keep with standards when putting it online should I use the vertical form instead?

  • Objective-C: alloc of object within init of another object (memory management)

    In my .h file I have: NSMutableArray *myArray; @property (nonatomic, retain) NSMutableArray *myArray; My .m file looks basically like this: @synthesize myArray; - (id) init { self = [super init]; if (self != nil) { self.myArray = .... ? // here I want to create an empty array } return self; } - (void) dealloc { [self.myArray release]; [super dealloc]; } What I'm not sure about is what do to in the init. 1) self.myArray = [[NSMutableArray alloc] init]; 2) NSMutableArray *tmp = [[NSMutableArray alloc] init]; self.myArray = tmp; [tmp release]; Solution 1 doesn't seem right to me, because of my @property (retain) setting I automatically increase the retain counter when setting self.myArray, but additionally I have already a "+1 retain" due to the [NSMutableArray alloc]. Thus the second solution seems more correct to me, even though it is cumbersome. Also am I wondering if self.myArray = ... is actually the same as [self setMyArray:...] and thus does increase the retain count.
